A method is presented for the distributed computation of persistent homology, based on an extension of the generalized Mayer-Vietoris principle to filtered spaces. Cellular cosheaves and spectral sequences are used to compute global persistent homology based on local computations indexed by a scalar field. These techniques permit computation localized not merely by geography, but by other features of data points, such as density. As an example of the latter, the construction is used in the multi-scale analysis of point clouds to detect features of varying sizes that are overlooked by standard persistent homology.
In this note one shows that the four persistence diagrams and measures defined in [5] are particular cases of the maps and the measures discussed in [2] and [1]
This paper develops the idea of homology for 1-parameter families of topological spaces. We express parametrized homology as a collection of real intervals with each corresponding to a homological feature supported over that interval or, equivalently, as a persistence diagram. By defining persistence in terms of finite rectangle measures, we classify barcode intervals into four classes. Each of these conveys how the homological features perish at both ends of the interval over which they are defined.
This paper is a survey of persistent homology, primarily as it is used in topological data analysis. It includes the theory of persistence modules, as well as stability theorems for persistence barcodes, generalized persistence, vectorization of persistence barcodes, as well as some applications.
In recent years, A. Grigor'yan, Y. Lin, Y. Muranov and S.T. Yau [6, 7, 8, 9] constructed a path homology theory for digraphs. Later, S. Chowdhury and F. Memoli [3] studied the persistent path homology for directed networks. In this paper, we generalize the path homology theory for digraphs and construct a weighted path homology for weighted digraphs. We study the persistent weighted path homology for weighted digraphs and detect the effects of the weights on the persistent weighted path homology. We prove a persistent version of a Kunneth-type formula for joins of weighted digraphs.
We develop a unifying framework for the treatment of various persistent homology architectures using the notion of correspondence modules. In this formulation, morphisms between vector spaces are given by partial linear relations, as opposed to linear mappings. In the one-dimensional case, among other things, this allows us to: (i) treat persistence modules and zigzag modules as algebraic objects of the same type; (ii) give a categorical formulation of zigzag structures over a continuous parameter; and (iii) construct barcodes associated with spaces and mappings that are richer in geometric in…
In this paper, we introduce a persistent (co)homology theory for Cayley digraph grading. We give the algebraic structures of Cayley-persistence object. Specifically, we consider the module structure of persistent (co)homology and show the decomposition of a finitely generated Cayley-persistence module. Moreover, we introduce the persistence-cup product on the Cayley-persistence module and study the twisted structure with respect to the persistence-cup product. As an application on manifolds, we show that the persistent (co)homology is closely related to the persistent map of fundamental classe…
The main aim of this paper is to explore the ideas of persistent homology and extended persistent homology, and their stability theorems, using ideas from [Bubenik and Scott, 2014; Cohen-Steiner, Edelsbrunner, and Harer, 2007; and Cohen-Steiner, Edelsbrunner, and Harer, 2009], as well as other sources. The secondary aim is to explore the homology (and cohomology) of non-orientable surfaces, using the Klein bottle as an example. We also use the Klein bottle as an example for the computation of (extended) persistent homology, referring to it throughout the paper.
We reformulate the persistent (co)homology of simplicial filtrations, viewed from a more algebraic setting, namely as the (co)homology of a chain complex of graded modules over polynomial ring $K[t]$. We also define persistent (co)homology of groups, associative algebras, Lie algebras, etc. \par Then we obtain formulas for tensor powers $T^n(M),S^n(M),Λ^{\!n}(M)$ where $M$ is a persistence module. We discuss the cyclic and dihedral powers of persistence modules, and more generally quotients of $T^n(M)$ by a group action.
The Extended Persistent Homology Transform (XPHT) is a topological transform which takes as input a shape embedded in Euclidean space, and to each unit vector assigns the extended persistence module of the height function over that shape with respect to that direction. We can define a distance between two shapes by integrating over the sphere the distance between their respective extended persistence modules. By using extended persistence we get finite distances between shapes even when they have different Betti numbers. We use Morse theory to show that the extended persistence of a height fun…
Persistence diagrams are useful displays that give a summary information regarding the topological features of some phenomenon. Usually, only one persistence diagram is available, and replicated persistence diagrams are needed for statistical inference. One option for generating these replications is to fit a distribution for the points on the persistence diagram. The type of the relevant distribution depends on the way the persistence diagram is builded. There are two approaches for building the persistence diagram, one is based on the Vietoris-Rips complex, and the second is based on some fi…

Persistence diagrams, combining geometry and topology for an effective shape description used in pattern recognition, have already proven to be an effective tool for shape representation with respect to a certainfiltering function. Comparing the persistence diagram of a query with those of a database allows automatic classification or retrieval, but unfortunately, the standard method for comparing persistence diagrams, the bottleneck distance, has a high computational cost. A possible algebraic solution to this problem is to switch to comparisons between the complex polynomials whose roots are…
This paper tackles the problem of coefficient field choice in persistent homology. When we compute a persistence diagram, we need to select a coefficient field before computation. We should understand the dependency of the diagram on the coefficient field to facilitate computation and interpretation of the diagram. We clarify that the dependency is strongly related to the torsion of $\mathbb{Z}$ relative homology in the filtration. We show the sufficient and necessary conditions of the independence of coefficient field choice. An efficient algorithm is proposed to verify the independence. In a…
We introduce Reeb complexes in order to capture how generators of homology flow along sections of a real valued continuous function. This intuition suggests a close relation of Reeb complexes to established methods in topological data analysis such as levelset zigzags and persistent homology. We make this relation precise and in particular explain how Reeb complexes and levelset zigzags can be extracted from the first pages of respective spectral sequences with the same termination.
In recent years, various kernels have been proposed in the context of persistent homology to deal with persistence diagrams in supervised learning approaches. In this paper, we consider the idea of variably scaled kernels, for approximating functions and data, and we interpret it in the framework of persistent homology. We call them Variably Scaled Persistence Kernels (VSPKs). These new kernels are then tested in different classification experiments. The obtained results show that they can improve the performance and the efficiency of existing standard kernels.
We study a variation of Carlsson and Zomorodian's persistent homology. As an application, we analyze the persistent cellular sheaf cohomology of network coding sheaves on deteriorating networks.
We study two methods for computing network features with topological underpinnings: the Rips and Dowker persistent homology diagrams. Our formulations work for general networks, which may be asymmetric and may have any real number as an edge weight. We study the sensitivity of Dowker persistence diagrams to asymmetry via numerous theoretical examples, including a family of highly asymmetric cycle networks that have interesting connections to the existing literature. In particular, we characterize the Dowker persistence diagrams arising from asymmetric cycle networks. We investigate the stabili…
For a fixed $N$, we analyze the space of all sequences $z=(z_1,\dots,z_N)$, approximating a continuous function on the circle, with a given persistence diagram $P$, and show that the typical components of this space are homotopy equivalent to $S^1$. We also consider the space of functions on $Y$-shaped (resp., star-shaped) trees with a 2-point persistence diagram, and show that this space is homotopy equivalent to $S^1$ (resp., to a bouquet of circles).
Persistent homology has recently emerged as a powerful technique in topological data analysis for analyzing the emergence and disappearance of topological features throughout a filtered space, shown via persistence diagrams. Additionally, (co)sheaves have proven to be powerful instruments in tracking locally defined data across global systems, resulting in innovative applications to network science. In this paper, we combine the topological results of persistent homology and the quantitative data tracking capabilities of cosheaf theory to develop novel techniques in network data flow analysis.…
Multidimensional persistence studies topological features of shapes by analyzing the lower level sets of vector-valued functions. The rank invariant completely determines the multidimensional analogue of persistent homology groups. We prove that multidimensional rank invariants are stable with respect to function perturbations. More precisely, we construct a distance between rank invariants such that small changes of the function imply only small changes of the rank invariant. This result can be obtained by assuming the function to be just continuous. Multidimensional stability opens the way t…
We introduce several geometric notions, including the width of a homology class, to the theory of persistent homology. These ideas provide geometric interpretations of persistence diagrams. Indeed, we give quantitative and geometric descriptions of the "life span" or "persistence" of a homology class. As a case study, we analyze the power filtration on unweighted graphs, and provide explicit bounds for the life spans of homology classes in persistence diagrams in all dimensions.
We extend the work of Robinson and Turner to use hypothesis testing with persistence homology to test for measurable differences in shape between point clouds from three or more groups. Using samples of point clouds from three distinct groups, we conduct a large-scale simulation study to validate our proposed extension. We consider various combinations of groups, samples sizes and measurement errors in the simulation study, providing for each combination the percentage of $p$-values below an alpha-level of 0.05. Additionally, we apply our method to a Cardiotocography data set and find statisti…
Persistent homology was shown by Carlsson and Zomorodian to be homology of graded chain complexes with coefficients in the graded ring $\kk[t]$. As such, the behavior of persistence modules -- graded modules over $\kk[t]$ is an important part in the analysis and computation of persistent homology. In this paper we present a number of facts about persistence modules; ranging from the well-known but under-utilized to the reconstruction of techniques to work in a purely algebraic approach to persistent homology. In particular, the results we present give concrete algorithms to compute the persist…
We define a class of multiparameter persistence modules that arise from a one-parameter family of functions on a topological space and prove that these persistence modules are stable. We show that this construction can produce indecomposable persistence modules with arbitrarily large dimension. In the case of smooth functions on a compact manifold, we apply cobordism theory and Cerf theory to study the resulting persistence modules. We give examples in which we obtain a complete description of the persistence module as a direct sum of indecomposable summands and provide a corresponding visuali…
In this paper we study functions on the interval that have the same persistent homology. By introducing an equivalence relation modeled after topological conjugacy, which we call graph-equivalence, a precise enumeration of functions with the same persistent homology is given, inviting comparisons with Arnold's Calculus of Snakes. The equivalence classes used here are indexed by chiral merge trees, which are binary merge trees where a left-right ordering of the children of each vertex is given. Enumeration of merge trees and chiral merge trees with the same persistence makes essential use of th…

We present a parallelizable algorithm for computing the persistent homology of a filtered chain complex. Our approach differs from the commonly used reduction algorithm by first computing persistence pairs within local chunks, then simplifying the unpaired columns, and finally applying standard reduction on the simplified matrix. The approach generalizes a technique by Günther et al., which uses discrete Morse Theory to compute persistence; we derive the same worst-case complexity bound in a more general context. The algorithm employs several practical optimization techniques which are of inde…
In this paper we study the properties of the homology of different geometric filtered complexes (such as Vietoris-Rips, Cech and witness complexes) built on top of precompact spaces. Using recent developments in the theory of topological persistence we provide simple and natural proofs of the stability of the persistent homology of such complexes with respect to the Gromov--Hausdorff distance. We also exhibit a few noteworthy properties of the homology of the Rips and Cech complexes built on top of compact spaces.
Biological and physical systems often exhibit distinct structures at different spatial/temporal scales. Persistent homology is an algebraic tool that provides a mathematical framework for analyzing the multi-scale structures frequently observed in nature. In this paper a theoretical framework for the algorithmic computation of an arbitrarily good approximation of the persistent homology is developed. We study the filtrations generated by sub-level sets of a function $f : X \to \mathbb{R}$, where $X$ is a CW-complex. In the special case $X = [0,1]^N$, $N \in \mathbb{N}$ we discuss implementatio…
The aim of applied topology is to use and develop topological methods for applied mathematics, science and engineering. One of the main tools is persistent homology, an adaptation of classical homology, which assigns a barcode, i.e. a collection of intervals, to a finite metric space. Because of the nature of the invariant, barcodes are not well-adapted for use by practitioners in machine learning tasks. We can circumvent this problem by assigning numerical quantities to barcodes and these outputs can then be used as input to standard algorithms. It is the purpose of this paper to identify tro…
We construct a nerve functor parametrized by a choice of quantale, exhibiting both the Vietoris-Rips complex and the magnitude nerve as instances of this nerve for different choices of monoidal structure on $\mathbb{R}$. Furthermore, the difference between how persistent homology processes the Vietoris-Rips complex and how magnitude homology processes the magnitude nerve is cast as a choice of whether or not to "localize" the corresponding nerves along $\mathbb{R}$ in a precise sense. Lastly, we mention some application-oriented observations naturally suggested by the perspective mentioned abo…
We redevelop persistent homology (topological persistence) from a categorical point of view. The main objects of study are diagrams, indexed by the poset of real numbers, in some target category. The set of such diagrams has an interleaving distance, which we show generalizes the previously-studied bottleneck distance. To illustrate the utility of this approach, we greatly generalize previous stability results for persistence, extended persistence, and kernel, image and cokernel persistence. We give a natural construction of a category of interleavings of these diagrams, and show that if the t…
Topological data analysis uses tools from topology -- the mathematical area that studies shapes -- to create representations of data. In particular, in persistent homology, one studies one-parameter families of spaces associated with data, and persistence diagrams describe the lifetime of topological invariants, such as connected components or holes, across the one-parameter family. In many applications, one is interested in working with features associated with persistence diagrams rather than the diagrams themselves. In our work, we explore the possibility of learning several types of featur…
We define persistent homology groups over any set of spaces which have inclusions defined so that the corresponding directed graph between the spaces is acyclic, as well as along any subgraph of this directed graph. This method simultaneously generalizes standard persistent homology, zigzag persistence and multidimensional persistence to arbitrary directed acyclic graphs, and it also allows the study of more general families of topological spaces or point-cloud data. We give an algorithm to compute the persistent homology groups simultaneously for all subgraphs which contain a single source an…
The persistent homology of a stationary point process on ${\bf R}^N$ is studied in this paper. As a generalization of continuum percolation theory, we study higher dimensional topological features of the point process such as loops, cavities, etc. in a multiscale way. The key ingredient is the persistence diagram, which is an expression of the persistent homology. We prove the strong law of large numbers for persistence diagrams as the window size tends to infinity and give a sufficient condition for the limiting persistence diagram to have the full support. We also discuss a central limit the…
Persistent homology typically studies the evolution of homology groups $H_p(X)$ (with coefficients in a field) along a filtration of topological spaces. $A_\infty$-persistence extends this theory by analysing the evolution of subspaces such as $V := \text{Ker}\, {Δ_n}_{| H_p(X)} \subseteq H_p(X)$, where $\{Δ_m\}_{m\geq1}$ denotes a structure of $A_\infty$-coalgebra on $H_*(X)$. In this paper we illustrate how $A_\infty$-persistence can be useful beyond persistent homology by discussing the topological meaning of $V$, which is the most basic form of $A_\infty$-persistence group. In addition, we…
We introduce a theoretical and computational framework to use discrete Morse theory as an efficient preprocessing in order to compute zigzag persistent homology. From a zigzag filtration of complexes $(K_i)$, we introduce a zigzag Morse filtration whose complexes $(A_i)$ are Morse reductions of the original complexes $(K_i)$, and we prove that they both have same persistent homology. This zigzag Morse filtration generalizes the filtered Morse complex of Mischaikow and Nanda, defined for standard persistence. The maps in the zigzag Morse filtration are forward and backward inclusions, as is sta…
This paper proposes a data analysis method using persistent homology and nonnegative matrix factorization. A concatenated persistence image technique is used to extract coexisting structures from the persistence diagrams of different dimensions hidden behind the data. To demonstrate the potential of our method, we apply the method to 3D voxel data of iron ore sinters obtained by X-ray computed tomography. The analysis successfully captures the coexistence structures in these iron ore sinters.
The topology and geometry of random fields - in terms of the Euler characteristic and the Minkowski functionals - has received a lot of attention in the context of the Cosmic Microwave Background (CMB), as the detection of primordial non-Gaussianities would form a valuable clue on the physics of the early Universe. The virtue of both the Euler characteristic and the Minkowski functionals in general, lies in the fact that there exist closed form expressions for their expectation values for Gaussian random fields. However, the Euler characteristic and Minkowski functionals are summarizing charac…
Persistent homology is a popular data analysis technique that is used to capture the changing topology of a filtration associated with some simplicial complex $K$. These topological changes are summarized in persistence diagrams. We propose two contraction operators which when applied to $K$ and its associated filtration, bound the perturbation in the persistence diagrams. The first assumes that the underlying space of $K$ is a $2$-manifold and ensures that simplices are paired with the same simplices in the contracted complex as they are in the original. The second is for arbitrary $d$-comple…
Persistent homology studies the birth and death of cycles in a parameterized family of spaces. In this paper, we study the birth and death of cycles in a multifiltration of a chain complex with the goal of producing a persistence diagram that satisfies bottleneck stability.
