DNA storage has emerged as an important area of research. The reliability of DNA storage system depends on designing the DNA strings (called DNA codes) that are sufficiently dissimilar. In this work, we introduce DNA codes that satisfy a special constraint. Each codeword of the DNA code has a specific property that any two consecutive sub-strings of the DNA codeword will not be the same (a generalization of homo-polymers constraint). This is in addition to the usual constraints such as Hamming, reverse, reverse-complement and $GC$-content. We believe that the new constraint will help further in reducing the errors during reading and writing data into the synthetic DNA strings. We also present a construction (based on a variant of stochastic local search algorithm) to calculate the size of the DNA codes with all the above constraints, which improves the lower bounds from the existing literature, for some specific cases. Moreover, a recursive isometric map between binary vectors and DNA strings is proposed. Using the map and the well known binary codes we obtain few classes of DNA codes with all the constraints including the property that the constructed DNA codewords are free from the hairpin-like secondary structures.
In this work, we investigate a challenging problem, which has been considered to be an important criterion in designing codewords for DNA computing purposes, namely secondary structure avoidance in single-stranded DNA molecules. In short, secondary structure refers to the tendency of a single-stranded DNA sequence to fold back upon itself, thus becoming inactive in the computation process. While some design criteria that reduces the possibility of secondary structure formation has been proposed by Milenkovic and Kashyap (2006), the main contribution of this work is to provide an explicit const…
In this paper, we solve the reversibility problem for DNA codes over the non-chain ring $R_{k,s}=\mathbb{F}_{4^{2k}}[u_1,...,u_{s}]/< u_1^2-u_1,..., u_s^2-u_s>$. We define an automorphism $θ$ over $R_{k,s}$ which help us both find the idempotent decomposition of $R_{k,s}$ and solve the reversibility problem via skew cyclic codes. Moreover, we introduce a generalized Gray map that preserves DNA reversibility.
We study permutations over the set of $\ell$-grams, that are feasible in the sense that there is a sequence whose $\ell$-gram frequency has the same ranking as the permutation. Codes, which are sets of feasible permutations, protect information stored in DNA molecules using the rank-modulation scheme, and read using the shotgun sequencing technique. We construct systematic codes with an efficient encoding algorithm, and show that they are optimal in size. The length of the DNA sequences that correspond to the codewords is shown to be polynomial in the code parameters. Non-systematic with large…
Coterm polynomials are introduced by Oztas et al. [a novel approach for constructing reversible codes and applications to DNA codes over the ring $F_2[u]/(u^{2k}-1)$, Finite Fields and Their Applications 46 (2017).pp. 217-234.], which generate reversible codes. In this paper, we generalize the coterm polynomials and construct some reversible codes which are optimal codes by using $m$-quasi-reciprocal polynomials. Moreover, we give a map from DNA $k$-bases to the elements of $F_{4^k}$, and construct reversible DNA codes over $F_{4^k}$ by DNA-$m$-quasi-reciprocal polynomials.
Convolutional codes are error-correcting linear codes that utilize shift registers to encode. These codes have an arbitrary block size and they can incorporate both past and current information bits. DNA codes represent DNA sequences and are defined as sets of words comprised of the alphabet A, C, T, G satisfying certain mathematical bounds and constraints. The application of convolutional code models to DNA codes is a growing field of biocomputation. As opposed to block codes, convolutional codes factor in nearby information bits, which makes them an optimal model for representing biological …
DNA sequences are prone to creating secondary structures by folding back on themselves by non-specific hybridization among its nucleotides. The formation of secondary structures makes the sequences chemically inactive towards synthesis and sequencing processes. In this letter, our goal is to tackle the problems due to the creation of secondary structures in DNA sequences along with constraints such as not having a large homopolymer run length. In this paper, we have presented families of DNA codes with secondary structures of stem length at most two and homopolymer run length at most four. By …
In this paper, we give a matrix construction method for designing DNA codes that come from group matrix rings. We show that with our construction one can obtain reversible $G^k$-codes of length $kn,$ where $k, n \in \mathbb{N},$ over the finite commutative Frobenius ring $R.$ We employ our construction method to obtain many DNA codes over $\mathbb{F}_4$ that satisfy the Hamming distance, reverse, reverse-complement and the fixed GC-content constraints. Moreover, we improve many lower bounds on the sizes of some known DNA codes and we also give new lower bounds on the sizes of some DNA codes of…
In this paper, we describe a new type of DNA codes over two noncommutative rings $E$ and $F$ of order four with characteristic 2. Our DNA codes are based on quasi self-dual codes over $E$ and $F$. Using quasi self-duality, we can describe fixed GC-content constraint weight distributions and reverse-complement constraint minimum distributions of those codes.
In this paper, we study the theory for constructing DNA cyclic codes of odd length over $\Z_4[u]/\langle u^2 \rangle$ which play an important role in DNA computing. Cyclic codes of odd length over $\Z_4 + u \Z_4$ satisfy the reverse constraint and the reverse-complement constraint are studied in this paper. The structure and existence of such codes are also studied. The paper concludes with some DNA example obtained via the family of cyclic codes.
We construct codes over the ring $\mathbb{F}_2+u\mathbb{F}_2$ with $u^2=0$. These code are designed for use in DNA computing applications. The codes obtained satisfy the reverse complement constraint, the $GC$ content constraint and avoid the secondary structure. they are derived from the cyclic complement reversible codes over the ring $\mathbb{F}_2+u\mathbb{F}_2$. We also construct an infinite family of BCH DNA codes.
In this paper, we construct linear codes over $\mathbb{Z}_4$ with bounded $GC$-content. The codes are obtained using a greedy algorithm over $\mathbb{Z}_4$. Further, upper and lower bounds are derived for the maximum size of DNA codes of length $n$ with constant $GC$-content $w$ and edit distance $d$.
DNA based storage systems received attention by many researchers. This includes archival and re-writable random access DNA based storage systems. In this work, we have developed an efficient technique to encode the data into DNA sequence by using non-linear families of ternary codes. In particular, we proposes an algorithm to encode data into DNA with high information storage density and better error correction using a sub code of Golay code. Theoretically, 115 exabytes (EB) data can be stored in one gram of DNA by our method.
In this work, we study the DNA codes from the ring R = Z4 + wZ4, where w^2 = 2+2w with 16 elements. We establish a one to one correspondence between the elements of the ring R and all the DNA codewords of length 2 by defining a distance-preserving Gau map phi. Using this map, we give several new classes of the DNA codes which satisfies reverse and reverse complement constraints. Some of the constructed DNA codes are optimal.
This paper is dealing with DNA cyclic codes which play an important role in DNA computing and have attracted a particular attention in the literature. Firstly, we introduce a new family of DNA cyclic codes over the ring $R=\mathbb{F}_2[u]/(u^6)$. Such codes have theoretical advantages as well as several applications in DNA computing. A direct link between the elements of such a ring and the $64$ codons used in the amino acids of the living organisms is established. Such a correspondence allows us to extend the notion of the edit distance to the ring $R$ which is useful for the correction of th…
We describe a strategy for constructing codes for DNA-based information storage by serial composition of weighted finite-state transducers. The resulting state machines can integrate correction of substitution errors; synchronization by interleaving watermark and periodic marker signals; conversion from binary to ternary, quaternary or mixed-radix sequences via an efficient block code; encoding into a DNA sequence that avoids homopolymer, dinucleotide, or trinucleotide runs and other short local repeats; and detection/correction of errors (including local duplications, burst deletions, and sub…
In this paper, we consider the problem of designing DNA sequences (codewords) for DNA storage systems and DNA computing that are unlikely to fold back onto themselves to form undesirable secondary structures. The paper addresses both the issue of enumerating the sequences with such properties and the problem of practical code construction.
For $q$-ary $n$-sequences, we develop the concept of similarity functions that can be used (for $q=4$) to model a thermodynamic similarity on DNA sequences. A similarity function is identified by the length of a longest common subsequence between two $q$-ary $n$-sequences. Codes based on similarity functions are called DNA codes. DNA codes are important components in biomolecular computing and other biotechnical applications that employ DNA hybridization assays. The main aim of the given lecture notes -- to discuss lower bounds on the rate of optimal DNA codes for a biologically motivated simi…
In this paper, we develop the theory for constructing DNA cyclic codes of odd length over $R=\Z_4[u]/\langle u^2-1 \rangle$ based on the deletion distance. Firstly, we relate DNA pairs with a special 16 elements of ring $R$. Cyclic codes of odd length over $R$ satisfy the reverse constraint and the reverse-complement constraint are discussed in this paper. We also study the $GC$-content of these codes and their deletion distance. The paper concludes with some examples of cyclic DNA codes with $GC$-content and their respective deletion distance.
In this paper, we present a novel design strategy of DNA codes with length $3n$ over the non-chain ring $R=\mathbb{Z}_4+u\mathbb{Z}_4+u^2\mathbb{Z}_4$ with $64$ elements and $u^3=1$, where $n$ denotes the length of a code over $R$. We first study and analyze a distance conserving map defined over the ring $R$ into the length-$3$ DNA sequences. Then, we derive some conditions on the generator matrix of a linear code over $R$, which leads to a DNA code with reversible, reversible-complement, homopolymer $2$-run-length, and $\frac{w}{3n}$-GC-content constraints for integer $w$ ($0\leq w\leq 3n$).…
DNA is a leading candidate as the next archival storage media due to its density, durability and sustainability. To read (and write) data DNA storage exploits technology that has been developed over decades to sequence naturally occurring DNA in the life sciences. To achieve higher accuracy for previously unseen, biological DNA, sequencing relies on extending and training deep machine learning models known as basecallers. This growth in model complexity requires substantial resources, both computational and data sets. It also eliminates the possibility of a compact read head for DNA as a stora…
In this work, we study the structure of cyclic DNA codes of arbitrary lengths over the ring R=F2+uF2+vF2+uvF2 and establish relations to codes over R1=F2+uF2 by defining a Gray map between R and R1^2 where R1 is the ring with 4 elements. Cyclic codes of arbitrary lengths over R satisfied the reverse constraint and the reverse-complement constraint are studied in this paper. The GC content constraint is considered in the last.
We consider the problem of storing and retrieving information from synthetic DNA media. The mathematical basis of the problem is the construction and design of sequences that may be discriminated based on their collection of substrings observed through a noisy channel. This problem of reconstructing sequences from traces was first investigated in the noiseless setting under the name of "Markov type" analysis. Here, we explain the connection between the reconstruction problem and the problem of DNA synthesis and sequencing, and introduce the notion of a DNA storage channel. We analyze the numbe…

We explain the connection between the sequence reconstruction problem and the problem of DNA synthesis and sequencing, and introduce the notion of a DNA storage channel. We analyze the number of sequence equivalence classes under the channel mapping and propose new asymmetric coding technique…
The structures of cyclic DNA codes of odd length over the finite rings R=Z_{4}+wZ_{4}, w^{2}=2 and S=Z_{4}+wZ_{4}+vZ_{4}+wvZ_{4},w^{2}=2,v^{2}=v,wv=vw are studied. The links between the elements of the rings R, S and 16 and 256 codons are established, respectively. Cyclic codes of odd length over the finite ring R satisfies reverse complement constraint and cyclic codes of odd length over the finite ring S satisfy reverse constraint and reverse complement constraint are studied. Binary images of the cyclic DNA codes over the finite rings R and S are determined. Moreover, a family of DNA skew c…
DNA code design aims to generate a set of DNA sequences (codewords) with minimum likelihood of undesired hybridizations among sequences and their reverse-complement (RC) pairs (cross-hybridization). Inspired by the distinct hybridization affinities (or stabilities) of perfect double helix constructed by individual single-stranded DNA (ssDNA) and its RC pair, we propose a novel similarity significance (SS) model to measure the similarity between DNA sequences. Particularly, instead of directly measuring the similarity of two sequences by any metric/approach, the proposed SS works in a way to ev…
The process of DNA-based data storage (DNA storage for short) can be mathematically modelled as a communication channel, termed DNA storage channel, whose inputs and outputs are sets of unordered sequences. To design error correcting codes for DNA storage channel, a new metric, termed the sequence-subset distance, is introduced, which generalizes the Hamming distance to a distance function defined between any two sets of unordered vectors and helps to establish a uniform framework to design error correcting codes for DNA storage channel. We further introduce a family of error correcting codes,…
Motivated by applications in DNA-based storage, we introduce the new problem of code design in the Damerau metric. The Damerau metric is a generalization of the Levenshtein distance which, in addition to deletions, insertions and substitution errors also accounts for adjacent transposition edits. We first provide constructions for codes that may correct either a single deletion or a single adjacent transposition and then proceed to extend these results to codes that can simultaneously correct a single deletion and multiple adjacent transpositions. We conclude with constructions for joint block…
In the present paper we study the structure of cyclic DNA codes of even lenght over the ring $\mathbb{F}_2+u\mathbb{F}_2+u^2\mathbb{F}_2$ where $u^3=0$. We investigate two presentations of cyclic codes of even lenght over $\mathbb{F}_2+u\mathbb{F}_2+u^2\mathbb{F}_2$ satisfying the reverse constraint and reverse-complement constraint.
The DNA storage channel is considered, in which a codeword is comprised of $M$ unordered DNA molecules. At reading time, $N$ molecules are sampled with replacement, and then each molecule is sequenced. A coded-index concatenated-coding scheme is considered, in which the $m$th molecule of the codeword is restricted to a subset of all possible molecules (an inner code), which is unique for each $m$. The decoder has low-complexity, and is based on first decoding each molecule separately (the inner code), and then decoding the sequence of molecules (an outer code). Only mild assumptions are made o…
We consider DNA codes based on the nearest-neighbor (stem) similarity model which adequately reflects the "hybridization potential" of two DNA sequences. Our aim is to present a survey of bounds on the rate of DNA codes with respect to a thermodynamically motivated similarity measure called an additive stem similarity. These results yield a method to analyze and compare known samples of the nearest neighbor "thermodynamic weights" associated to stacked pairs that occurred in DNA secondary structures.
In this present work, we generalize the study of construction of DNA codes over the rings $\mathcal{R}_θ=\mathbb{Z}_4+w\mathbb{Z}_4$, $w^2 = θ$ for $θ\in \mathbb{Z}_4+w\mathbb{Z}_4$. Rigorous study along with characterization of the ring structures is presented. We extend the Gau map and Gau distance, defined in \cite{DKBG}, over all the $16$ rings $\mathcal{R}_θ$. Furthermore, an isometry between the codes over the rings $\mathcal{R}_θ$ and the analogous DNA codes is established in general. Brief study of dual and self dual codes over the rings is given including the construction of special c…
We consider a new family of codes, termed asymmetric Lee distance codes, that arise in the design and implementation of DNA-based storage systems and systems with parallel string transmission protocols. The codewords are defined over a quaternary alphabet, although the results carry over to other alphabet sizes; furthermore, symbol confusability is dictated by their underlying binary representation. Our contributions are two-fold. First, we demonstrate that the new distance represents a linear combination of the Lee and Hamming distance and derive upper bounds on the size of the codes under th…
We describe properties and constructions of constraint-based codes for DNA-based data storage which account for the maximum repetition length and AT/GC balance. We present algorithms for computing the number of sequences with maximum repetition length and AT/GC balance constraint. We describe routines for translating binary runlength limited and/or balanced strings into DNA strands, and compute the efficiency of such routines. We show that the implementation of AT/GC-balanced codes is straightforward accomplished with binary balanced codes. We present codes that account for both the maximum re…
In this paper, we mainly study the some structure of cyclic DNA codes of odd length over the ring $R = \F_2[u,v]/\langle u^2-1,v^3-v,uv-vu \rangle$ which play an important role in DNA computing. We established a direct link between the element of ring $R$ and 64 codons by introducing a Gray map from $R$ to $R_1 = F_2 + uF_2, u^2 = 1$ where $R_1$ is the ring of four elements. The reverse constrain and the reverse-complement constraint codes over $R$ and $R_1$ are studied in this paper. Binary image of the cyclic codes over R also study. The paper concludes with some example on DNA codes obtaine…
DNA as a data storage medium has several advantages, including far greater data density compared to electronic media. We propose that schemes for data storage in the DNA of living organisms may benefit from studying the reconstruction problem, which is applicable whenever multiple reads of noisy data are available. This strategy is uniquely suited to the medium, which inherently replicates stored data in multiple distinct ways, caused by mutations. We consider noise introduced solely by uniform tandem-duplication, and utilize the relation to constant-weight integer codes in the Manhattan metri…
Error-correcting codes over sets, with applications to DNA storage, are studied. The DNA-storage channel receives a set of sequences, and produces a corrupted version of the set, including sequence loss, symbol substitution, symbol insertion/deletion, and limited-magnitude errors in symbols. Various parameter regimes are studied. New bounds on code parameters are provided, which improve upon known bounds. New codes are constructed, at times matching the bounds up to lower-or der terms or small constant factors.
