The incidence category $\C_{\F}$ of a family $\F$ of colored posets closed under disjoint unions and the operation of taking convex sub-posets was introduced by the author in \cite{Sz}, where the Ringel-Hall algebra $\H_{\F}$ of $\C_{\F}$ was also defined. We show that if the Hasse diagrams underlying $\F$ are rooted trees, then the subspace $\n_{\F}$ of primitive elements of $\H_{\F}$ carries a pre-Lie structure, defined over $\mathbb{Z}$, and with positive structure constants. We give several examples of $\n_{\F}$, including the nilpotent subalgebras of $\mathfrak{sl}_n$, $L \mathfrak{gl}_n$, and several others.
We enumerate injectively $k$-colored rooted forests with a given number of vertices of each color and a given sequence of root colors. We obtain from this result some new multi-parameter distributions of Fuss-Catalan numbers. As an additional application we enumerate triangulations of regular convex polygons according to their proper 3-coloring type.
The interior and exterior activities of bases of a matroid are well-known notions that for instance permit one to define the Tutte polynomial. Recently, we have discovered correspondences between the regions of gainic hyperplane arrangements and coloredlabeled rooted trees. Here we define a general activity theory that applies in particular to no-broken circuit (NBC) sets and labeled colored trees. The special case of activity \textsf{0} was our motivating case. As a consequence, in a gainic hyperplane arrangement the number of bounded regions is equal to the number of the corresponding colore…
Let $\CRF_S$ denote the category of $S$-colored rooted forests, and $\H_{\CRF_S}$ denote its Ringel-Hall algebra as introduced in \cite{KS}. We construct a homomorphism from a $K^+_0 (\CRF_S)$--graded version of the Hopf algebra of noncommutative symmetric functions to $\H_{\CRF_S}$. Dualizing, we obtain a homomorphism from the Connes-Kreimer Hopf algebra to a $K^+_0 (\CRF_S)$--graded version of the algebra of quasisymmetric functions. This homomorphism is a refinement of one considered by W. Zhao in \cite{Z}.
Recent investigations in computational biology focus on a family of 2-colored digraphs, called 2-colored best match graphs, which naturally arise from rooted phylogenetic trees. Actually the defining properties of such graphs are unexpectedly unusual in graph theory, and they were established only recently after the discovery of their links to evolutionary relatedness via phylogenetic trees. In this paper several results are obtained on 2-colored best match graphs which well fit in the mainstream of graph theory.
Recent investigations in computational biology have focused on a family of 2-colored digraphs, called 2-colored best match graphs, which naturally arise from rooted phylogenetic trees. Actually the defining properties of such graphs are unusual, and a natural question is whether they also have properties which well fit in structural graph theory. In this paper, we prove that some underlying oriented bipartite graphs of a 2-colored best match graph are acyclic and we point out that the arising topological ordering can efficiently be used for constructing new families of 2-colored best match gra…
Trees or rooted trees have been generously studied in the literature. A forest is a set of trees or rooted trees. Here we give recurrence relations between the number of some kind of rooted forest with $k$ roots and that with $k+1$ roots on $\{1,2,\ldots,n\}$. Classical formulas for counting various trees such as rooted trees, bipartite trees, tripartite trees, plane trees, $k$-ary plane trees, $k$-edge colored trees follow immediately from our recursive relations.
Best match graphs (BMGs) are vertex-colored digraphs that naturally arise in mathematical phylogenetics to formalize the notion of evolutionary closest genes w.r.t. an a priori unknown phylogenetic tree. BMGs are explained by unique least resolved trees. We prove that the property of a rooted, leaf-colored tree to be least resolved for some BMG is preserved by the contraction of inner edges. For the special case of two-colored BMGs, this leads to a characterization of the least resolved trees (LRTs) of binary-explainable trees and a simple, polynomial-time algorithm for the minimum cardinality…
Random tensor models are generalizations of matrix models which also support a 1/N expansion. The dominant observables are in correspondence with some trees, namely rooted trees with vertices of degree at most $D$ and lines colored by a number $i$ from 1 to $D$ such that no two lines connecting a vertex to its descendants have the same color. In this Letter we study by independent methods a generating function for these observables. We prove that the number of such trees with exactly $p_i$ lines of color $i$ is $\frac{1}{\sum_{i=1}^D p_i +1} \binom{\sum_{i=1}^D p_i+1}{p_1} ... \binom{\sum_{i=1…
Starting from an operad, one can build a family of posets. From this family of posets, one can define an incidence Hopf algebra. By another construction, one can also build a group directly from the operad. We then consider its Hopf algebra of functions. We prove that there exists a surjective morphism from the latter Hopf algebra to the former one. This is illustrated by the case of an operad built on rooted trees, the $\NAP$ operad, where the incidence Hopf algebra is identified with the Connes-Kreimer Hopf algebra of rooted trees.

The modular decomposition of a symmetric map $δ\colon X\times X \to Υ$ (or, equivalently, a set of symmetric binary relations, a 2-structure, or an edge-colored undirected graph) is a natural construction to capture key features of $δ$ in labeled trees. A map $δ$ is explained by a vertex-labeled rooted tree $(T,t)$ if the label $δ(x,y)$ coincides with the label of the last common ancestor of $x$ and $y$ in $T$, i.e., if $δ(x,y)=t(\mathrm{lca}(x,y))$. Only maps whose modular decomposition does not contain prime nodes, i.e., the symbolic ultrametrics, can be exaplained in this manner. Here we co…
A (minimal) transversal of a partition is a set which contains exactly one element from each member of the partition and nothing else. A coloring of a graph is a partition of its vertex set into anticliques, that is, sets of pairwise nonadjacent vertices. We study the following problem: Given a transversal $T$ of a proper coloring $\mathfrak{C}$ of some graph $G$, is there a partition $\mathfrak{H}$ of a subset of $V(G)$ into connected sets such that $T$ is a transversal of $\mathfrak{H}$ and such that two sets of $\mathfrak{H}$ are adjacent if their corresponding vertices from $T$ are connect…
In this paper we introduce a general framework for the study of limits of relational structures in general and graphs in particular, which is based on a combination of model theory and (functional) analysis. We show how the various approaches to graph limits fit to this framework and that they naturally appear as "tractable cases" of a general theory. As an outcome of this, we provide extensions of known results. We believe that this put these into next context and perspective. For example, we prove that the sparse--dense dichotomy exactly corresponds to random free graphons. The second part o…
