The design of large libraries of oligonucleotides having constant GC-content and satisfying Hamming distance constraints between oligonucleotides and their Watson-Crick complements is important in reducing hybridization errors in DNA computing, DNA microarray technologies, and molecular bar coding. Various techniques have been studied for the construction of such oligonucleotide libraries, ranging from algorithmic constructions via stochastic local search to theoretical constructions via coding theory. We introduce a new stochastic local search method which yields improvements up to more than one third of the benchmark lower bounds of Gaborit and King (2005) for n-mer oligonucleotide libraries when n <= 14. We also found several optimal libraries by computing maximum cliques on certain graphs.
We study permutations over the set of $\ell$-grams, that are feasible in the sense that there is a sequence whose $\ell$-gram frequency has the same ranking as the permutation. Codes, which are sets of feasible permutations, protect information stored in DNA molecules using the rank-modulation scheme, and read using the shotgun sequencing technique. We construct systematic codes with an efficient encoding algorithm, and show that they are optimal in size. The length of the DNA sequences that correspond to the codewords is shown to be polynomial in the code parameters. Non-systematic with large…
Error-correcting codes over sets, with applications to DNA storage, are studied. The DNA-storage channel receives a set of sequences, and produces a corrupted version of the set, including sequence loss, symbol substitution, symbol insertion/deletion, and limited-magnitude errors in symbols. Various parameter regimes are studied. New bounds on code parameters are provided, which improve upon known bounds. New codes are constructed, at times matching the bounds up to lower-or der terms or small constant factors.
In this paper, we construct linear codes over $\mathbb{Z}_4$ with bounded $GC$-content. The codes are obtained using a greedy algorithm over $\mathbb{Z}_4$. Further, upper and lower bounds are derived for the maximum size of DNA codes of length $n$ with constant $GC$-content $w$ and edit distance $d$.
In this paper, we develop the theory for constructing DNA cyclic codes of odd length over $R=\Z_4[u]/\langle u^2-1 \rangle$ based on the deletion distance. Firstly, we relate DNA pairs with a special 16 elements of ring $R$. Cyclic codes of odd length over $R$ satisfy the reverse constraint and the reverse-complement constraint are discussed in this paper. We also study the $GC$-content of these codes and their deletion distance. The paper concludes with some examples of cyclic DNA codes with $GC$-content and their respective deletion distance.
Given a prime power $q$ and a positive integer $r>1$ we say that a cyclic code of length $n$, $C\subseteq F_{q^r}^n$, is Galois supplemented if for any non-trivial element $σ$ in the Galois group of the extension $ F_{q^r}/ F_q$, $C+C^σ= F_{q^r}^n$, where $C^σ=\{(x_1^σ,\dots,x_n^σ)\mid (x_1,\dots,x_n)\in C\}$. This family includes the quadratic-residue (QR) codes over $ F_{q^2}$. Some important properties QR-codes are then extended to Galois supplemented codes and a new one is also considered, which is actually the motivation for the introduction of this family of codes: in a Galois supplement…
Protection of the sensitive content is crucial for extensive information sharing. We present a technique of information concealing, based on introduction and maintenance of families of repeats. Repeats in DNA constitute a basic obstacle for its reconstruction by hybridization.
We propose coding techniques that limit the length of homopolymers runs, ensure the GC-content constraint, and are capable of correcting a single edit error in strands of nucleotides in DNA-based data storage systems. In particular, for given $\ell, ε > 0$, we propose simple and efficient encoders/decoders that transform binary sequences into DNA base sequences (codewords), namely sequences of the symbols A, T, C and G, that satisfy the following properties: (i) Runlength constraint: the maximum homopolymer run in each codeword is at most $\ell$, (ii) GC-content constraint: the GC-content of e…
In this paper, we describe a new type of DNA codes over two noncommutative rings $E$ and $F$ of order four with characteristic 2. Our DNA codes are based on quasi self-dual codes over $E$ and $F$. Using quasi self-duality, we can describe fixed GC-content constraint weight distributions and reverse-complement constraint minimum distributions of those codes.
In this paper, we present a novel design strategy of DNA codes with length $3n$ over the non-chain ring $R=\mathbb{Z}_4+u\mathbb{Z}_4+u^2\mathbb{Z}_4$ with $64$ elements and $u^3=1$, where $n$ denotes the length of a code over $R$. We first study and analyze a distance conserving map defined over the ring $R$ into the length-$3$ DNA sequences. Then, we derive some conditions on the generator matrix of a linear code over $R$, which leads to a DNA code with reversible, reversible-complement, homopolymer $2$-run-length, and $\frac{w}{3n}$-GC-content constraints for integer $w$ ($0\leq w\leq 3n$).…
We construct codes over the ring $\mathbb{F}_2+u\mathbb{F}_2$ with $u^2=0$. These code are designed for use in DNA computing applications. The codes obtained satisfy the reverse complement constraint, the $GC$ content constraint and avoid the secondary structure. they are derived from the cyclic complement reversible codes over the ring $\mathbb{F}_2+u\mathbb{F}_2$. We also construct an infinite family of BCH DNA codes.
In this work, we study the structure of cyclic DNA codes of arbitrary lengths over the ring R=F2+uF2+vF2+uvF2 and establish relations to codes over R1=F2+uF2 by defining a Gray map between R and R1^2 where R1 is the ring with 4 elements. Cyclic codes of arbitrary lengths over R satisfied the reverse constraint and the reverse-complement constraint are studied in this paper. The GC content constraint is considered in the last.
In this paper, we give a matrix construction method for designing DNA codes that come from group matrix rings. We show that with our construction one can obtain reversible $G^k$-codes of length $kn,$ where $k, n \in \mathbb{N},$ over the finite commutative Frobenius ring $R.$ We employ our construction method to obtain many DNA codes over $\mathbb{F}_4$ that satisfy the Hamming distance, reverse, reverse-complement and the fixed GC-content constraints. Moreover, we improve many lower bounds on the sizes of some known DNA codes and we also give new lower bounds on the sizes of some DNA codes of…
DNA storage has emerged as an important area of research. The reliability of DNA storage system depends on designing the DNA strings (called DNA codes) that are sufficiently dissimilar. In this work, we introduce DNA codes that satisfy a special constraint. Each codeword of the DNA code has a specific property that any two consecutive sub-strings of the DNA codeword will not be the same (a generalization of homo-polymers constraint). This is in addition to the usual constraints such as Hamming, reverse, reverse-complement and $GC$-content. We believe that the new constraint will help further i…
The problem of differentiating the informational content of coding (exons) and non-coding (introns) regions of a DNA sequence is one of the central problems of genomics. The introns are estimated to be nearly 95% of the DNA and since they do not seem to participate in the process of transcription of amino-acids, they have been termed "junk DNA." Although it is believed that the non-coding regions in genomes have no role in cell growth and evolution, demonstration that these regions carry useful information would tend to falsify this belief. In this paper, we consider entropy as a measure of in…
