The nonlinear dynamics of an elastic filament that is forced to rotate at its base is studied by hydrodynamic simulation techniques; coupling between stretch, bend, twist elasticity and thermal fluctuations is included. The twirling-overwhirling transition is located and found to be strongly discontinuous. For finite bend and twist persistence length, thermal fluctuations lower the threshold rotational frequency, for infinite persistence length the threshold agrees with previous analytical predictions.
Ferromagnetic filaments in a rotating magnetic field are studied both numerically and experimentally. The filaments are made from micron-sized ferromagnetic particles linked with DNA strands. It is found that at low frequencies of the rotating field a filament rotates synchronously with the field and beyond a critical frequency it undergoes a transition to a three dimensional regime. In this regime the tips of the filament rotate synchronously with the field on circular trajectories in the plane parallel to the plane of the rotating field. The characteristics of this motion found numerically m…
Research on magnetic particles dispersed in a fluid medium, actuated by a rotating magnetic field, is becoming increasingly active for both lab-on-chip and bio-sensing applications. In this study, we experimentally investigate the behaviour of ferromagnetic filaments in a rotating field. Filaments are synthesized by linking micron-sized ferromagnetic particles with DNA strands. The experiments were conducted under different magnetic field strengths, frequencies and filament sizes, and deformation of the filaments was registered via microscope and camera. The results obtained showed that the bo…
Using a geometric feedback model of the flagellar axoneme accounting for dynein motor kinetics, we study elastohydrodynamic phase synchronization in a pair of spontaneously beating filaments with waveforms ranging from sperm to cilia and Chlamydomonas. Our computations reveal that both in-phase and anti-phase synchrony can emerge for asymmetric beats while symmetric waveforms go in-phase, and elucidate the mechanism for phase slips due to biochemical noise. Model predictions agree with recent experiments and illuminate the crucial roles of hydrodynamics and mechanochemical feedback in synchron…
The conformational and dynamical properties of active self-propelled filaments/polymers are investigated in the presence of hydrodynamic interactions by both, Brownian dynamics simulations and analytical theory. Numerically, a discrete linear chain composed of active Brownian particles is considered, analytically, a continuous linear semiflexible polymer with active velocities changing diffusively. The force-free nature of active monomers is accounted for - no Stokeslet fluid flow induced by active forces - and higher order hydrodynamic multipole moments are neglected. The nonequilibrium chara…
The Green's function of the incompressible Stokes equations, the stokeslet, represents the singular flow due to a point force. Its classical value in an unbounded fluid has been extended near surfaces of various shapes, including flat walls and spheres, and in most cases the presence of a surface leads to an advection flow induced at the location of the point force. In this paper, motivated by the biological transport of cargo along polymeric filaments inside eukaryotic cells, we investigate the reaction flow at the location of the point force due to a rigid slender filament located at a separ…

Hydrodynamic interactions (HIs) are important in biophysics research because they influence both the collective and the individual behaviour of microorganisms and self-propelled particles. For instance, HIs at the micro-swimmer level determine the attraction or repulsion between individuals, and hence their collective behaviour. Meanwhile, HIs between swimming appendages (e.g. cilia and flagella) influence the emergence of swimming gaits, synchronised bundles and metachronal waves. In this study, we address the issue of HIs between slender filaments separated by a distance larger than their co…
Dynamic organization of the cytoskeletal filaments and rod-like proteins in the cell membrane and other biological interfaces occurs in many cellular processes. Previous modeling studies have considered the dynamics of a single rod on fluid planar membranes. We extend these studies to the more physiologically relevant case of a single filament moving in a spherical membrane. Specifically, we use a slender-body formulation to compute the translational and rotational resistance of a single filament of length $L$ moving in a membrane of radius $R$ and 2D viscosity $η_m$, and surrounded on its int…

In cellular vortical flows, namely arrays of counter-rotating vortices, short but flexible filaments can show simple random walks through their stretch-coil interactions with flow stagnation points. Here, we study the dynamics of semi-rigid filaments long enough to broadly sample the vortical field. Using simulation, we find a surprising variety of long-time transport behavior -- random walks, ballistic transport, and trapping -- depending upon the filament's relative length and effective flexibility. Moreover, we find that filaments execute Lévy walks whose diffusion exponents generally decre…
Bacteriophage viruses, one of the most abundant entities in our planet, lack the ability to move independently. Instead, they crowd fluid environments in anticipation of a random encounter with a bacterium. Once they land on the cell body of their victim, they are able to eject their genetic material inside the host cell. Many phage species, however, first attach to the flagellar filaments of bacteria. Being immotile, these so-called flagellotropic phages still manage to reach the cell body for infection, and the process by which they move up the flagellar filament has intrigued the scientific…

R. Quake,Phys. Rev. Lett.
Cytoskeletal networks form complex intracellular structures. Here we investigate a minimal model for filament-motor mixtures in which motors act as depolymerases and thereby regulate filament length. Combining agent-based simulations and hydrodynamic equations, we show that resource-limited length regulation drives the formation of filament clusters despite the absence of mechanical interactions between filaments. Even though the orientation of individual remains fixed, collective filament orientation emerges in the clusters, aligned orthogonal to their interfaces.
Active matter agents consume internal energy or extract energy from the environment for locomotion and force generation. Already rather generic models, such as ensembles of active Brownian particles, exhibit phenomena, which are absent at equilibrium, in particular motility-induced phase separation and collective motion. Further intriguing nonequilibrium effects emerge in assemblies of bound active agents as in linear polymers or filaments. The interplay of activity and conformational degrees of freedom gives rise to novel structural and dynamical features of individual polymers as well as in …
A Quincke roller is a unique active particle that can run and tumble freely on a flat plate due to the torque generated by a uniform DC electric field applied perpendicular to the plate. A system involving many such particles exhibits a variety of collective dynamics, such as the disordered gas, polar liquid, and active crystal states. We performed direct numerical simulations of a three-dimensional system containing many self-rotating particles to explicitly resolve the hydrodynamic interactions among rotating particles. The collective motion depends on the magnitude of the dipole moments ind…
