Recently, it has been shown that the communities in neuronal networks of the integrate-and-fire type can be identified by considering patterns containing the beginning times for each cell to receive the first non-zero activation. The received activity was integrated in order to facilitate the spiking of each neuron and to constrain the activation inside the communities, but no time decay of such activation was considered. The present article shows that, by taking into account exponential decays of the stored activation, it is possible to identify the communities also in terms of the patterns of activation along the initial steps of the transient dynamics. The potential of this method is illustrated with respect to complex neuronal networks involving four communities, each of a different type (Erdős-Rény, Barabási-Albert, Watts-Strogatz as well as a simple geographical model). Though the consideration of activation decay has been found to enhance the communities separation, too intense decays tend to yield less discrimination.
The detection of neuronal communities is addressed with basis on two important concepts from neuroscience: facilitation of neuronal firing and nearly simultaneous beginning of activation of sets of neurons. More specifically, integrate-and-fire complex neuronal networks are activated at each of their nodes, and the dissemination of activation is monitored. As the activation received by each neuron accumulates, its firing gets facilitated. The time it takes for each neuron, other than the source, to receive the first non-zero input (beginning activation time) and the time for it to produce the …
In this article we present a biologically inspired model of activation of memory items in a sequence. Our model produces two types of sequences, corresponding to two different types of cerebral functions: activation of regular or irregular sequences. The switch between the two types of activation occurs through the modulation of biological parameters, without altering the connectivity matrix. Some of the parameters included in our model are neuronal gain, strength of inhibition, synaptic depression and noise. We investigate how these parameters enable the existence of sequences and influence t…
As shown recently (arXiv:0801.3056), several types of neuronal complex networks involving non-linear integration-and-fire dynamics exhibit an abrupt activation along their transient regime. Interestingly, such an avalanche of activation has also been found to depend strongly on the topology of the networks: while the Erdős-Rény, Barabási-Albert, path-regular and path-transformed BA models exhibit well-defined avalanches; Watts-Strogatz and geographical structures present instead a gradual dispersion of activation amongst their nodes. The current work investigates such phenomena by considering …
NMDA receptors (NMDA-R) typically contribute to excitatory synaptic transmission in the central nervous system. While calcium influx through NMDA-R plays a critical role in synaptic plasticity, experimental evidence indicates that NMDAR-mediated calcium influx also modifies neuronal excitability through the activation of calcium-activated potassium channels. This mechanism has not yet been studied theoretically. Our theoretical model provides a simple description of neuronal electrical activity that takes into account the tonic activity of extrasynaptic NMDA receptors and a cytosolic calcium c…
An appealing new principle for neural population codes is that correlations among neurons organize neural activity patterns into a discrete set of clusters, which can each be viewed as a noise-robust population "codeword". Previous studies assumed that these codewords corresponded geometrically with local peaks in the probability landscape of neural population responses. Here, we analyze multiple datasets of the responses of ~150 retinal ganglion cells and show that local probability peaks are absent under broad, non-repeated stimulus ensembles, which are characteristic of natural behavior. Ho…
Transient and equilibrium synchronizations in complex neuronal networks as a consequence of dynamics induced by having sources placed at specific neurons are investigated. The basic integrate-and-fire neuron is adopted, and the dynamics is estimated computationally so as to obtain the activation at each node along each instant of time. In the transient case, the dynamics is implemented so as to conserve the total activation entering the system. In our equilibrium investigations, the internally stored activation is limited to the value of the respective threshold. The synchronization of the act…

Interfacing artificial functional materials and living neuronal tissues is at the forefront of bio-nano-technology. Attempts have been so far based onto microscale processing of metals and inorganic semiconductors as electrodes or photoactive layers in biased devices. More recently, also nanomaterials properties have been investigated. In spite of extensive research however, the communication between biological tissues and artificial sensors is still a challenge. Constraints consist in the complexity of the fabrication processes (i.e. metal and semiconductor lithography), the mechanical proper…
The paper studies the excitability properties of a generalized FitzHugh-Nagumo model. The model differs from the purely competitive FitzHugh-Nagumo model in that it accounts for the effect of cooperative gating variables such as activation of calcium currents. Excitability is explored by unfolding a pitchfork bifurcation that is shown to organize five different types of excitability. In addition to the three classical types of neuronal excitability, two novel types are described and distinctly associated to the presence of cooperative variables.
The temporal dynamics of membrane voltage changes in neurons is controlled by ionic currents. These currents are characterized by two main properties: conductance and kinetics. The hyperpolarization-activated current ($I_{\rm h}$) strongly modulates subthreshold potential changes by shortening the excitatory postsynaptic potentials and decreasing their temporal summation. Whereas the shortening of the synaptic potentials caused by the $I_{\rm h}$ conductance is well understood, the role of the $I_{\rm h}$ kinetics remains unclear. Here, we use a model of the $I_{\rm h}$ current model with eith…
The analysis of the activity of neuronal cultures is considered to be a good proxy of the functional connectivity of in vivo neuronal tissues. Thus, the functional complex network inferred from activity patterns is a promising way to unravel the interplay between structure and functionality of neuronal systems. Here, we monitor the spontaneous self-sustained dynamics in neuronal cultures formed by interconnected aggregates of neurons (clusters). Dynamics is characterized by the fast activation of groups of clusters in sequences termed bursts. The analysis of the time delays between clusters' a…
We have studied effects of perturbations on the cat cerebral cortex. According to the literature, this cortex structure can be described by a clustered network. This way, we construct a clustered network with the same number of areas as in the cat matrix, where each area is described as a sub-network with small-world property. We focus on the suppression of neuronal phase synchronisation considering different kinds of perturbations. Among the various controlling interventions, we choose three methods: delayed feedback control, external time-periodic driving, and activation of selected neurons.…
Cognitive function depends on an adaptive balance between flexible dynamics and integrative processes in distributed cortical networks. Patterns of zero-lag synchrony likely underpin numerous perceptual and cognitive functions. Synchronization fulfils integration by reducing entropy, whilst adaptive function mandates that a broad variety of stable states be readily accessible. Here, we elucidate two complementary influences on patterns of zero-lag synchrony that derive from basic properties of brain networks. First, mutually coupled pairs of neuronal subsystems -- resonance pairs -- promote st…
During development, the mammalian brain differentiates into specialized regions with distinct functional abilities. While many factors contribute to functional specialization, we explore the effect of neuronal density on the development of neuronal interactions in vitro. Two types of cortical networks, dense and sparse, with 50,000 and 12,000 total cells respectively, are studied. Activation graphs that represent pairwise neuronal interactions are constructed using a competitive first response model. These graphs reveal that, during development in vitro, dense networks form activation connecti…
The mechanisms responsible for contention of activity in systems represented by networks are crucial in various phenomena, as in diseases such as epilepsy that affects the neuronal networks, and for information dissemination in social networks. The first models to account for contained activity included triggering and inhibition processes, but they cannot be applied to social networks where inhibition is clearly absent. A recent model showed that contained activity can be achieved with no need of inhibition processes provided that the network is subdivided in modules (communities). In this pap…
This report is concerned with the relevance of the microscopic rules, that implement individual neuronal activation, in determining the collective dynamics, under variations of the network topology. To fix ideas we study the dynamics of two cellular automaton models, commonly used, rather in-distinctively, as the building blocks of large scale neuronal networks. One model, due to Greenberg \& Hastings, (GH) can be described by evolution equations mimicking an integrate-and-fire process, while the other model, due to Kinouchi \& Copelli, (KC) represents an abstract branching process, where a si…
Understanding the basic operational logics of the nervous system is essential to advancing neuroscientific research. However, theoretical efforts to tackle this fundamental problem are lacking, despite the abundant empirical data about the brain that has been collected in the past few decades. To address this shortcoming, this document introduces a hypothetical framework for the functional nature of primitive neural networks. It analyzes the idea that the activity of neurons and synapses can symbolically reenact the dynamic changes in the world and thus enable an adaptive system of behavior. M…

Neuronal networks constitute a special class of dynamical systems, as they are formed by individual geometrical components, namely the neurons. In the existing literature, relatively little attention has been given to the influence of neuron shape on the overall connectivity and dynamics of the emerging networks. The current work addresses this issue by considering simplified neuronal shapes consisting of circular regions (soma/axons) with spokes (dendrites). Networks are grown by placing these patterns randomly in the 2D plane and establishing connections whenever a piece of dendrite falls in…
It has recently been discovered that single neuron stimulation can impact network dynamics in immature and adult neuronal circuits. Here we report a novel mechanism which can explain in neuronal circuits, at an early stage of development, the peculiar role played by a few specific neurons in promoting/arresting the population activity. For this purpose, we consider a standard neuronal network model, with short-term synaptic plasticity, whose population activity is characterized by bursting behavior. The addition of developmentally inspired constraints and correlations in the distribution of th…

Local patterns of excitation and inhibition that can generate neural waves are studied as a computational mechanism underlying the organization of neuronal tunings. Sparse coding algorithms based on networks of excitatory and inhibitory neurons are proposed that exhibit topographic maps as the receptive fields are adapted to input stimuli. Motivated by a leaky integrate-and-fire model of neural waves, we propose an activation model that is more typical of artificial neural networks. Computational experiments with the activation model using both natural images and natural language text are pres…
The cognitive states have broadly been divided into waking, rapid eye movement sleep and non-REMS. Although the mechanism of state transition is unknown, it has been proposed that functional activation/deactivation among different brain regions leads to such transition. As analysis of electroencephalogram allows us exploring properties and association among brain regions, we exploited it to address our query. We have recorded the frontal and occipital cortical EEG from surgically prepared chronic freely moving, normally behaving rats and classified their vigilance states and vigilance state-tr…
We present a new statistical method to analyze multichannel steady-state local field potentials (LFP) recorded within different sensory cortices of different rodent species. Our spatiotemporal multi-dimensional cluster statistics (MCS) method enables statistical analyzing and comparing clusters of data points in n-dimensional space. We demonstrate that using this approach stimulus-specific attractor-like spatiotemporal activity patterns can be detected and be significantly different from each other during stimulation with long-lasting stimuli. Our method may be applied to other types of multic…

The field of neuroscience is experiencing rapid growth in the complexity and quantity of the recorded neural activity allowing us unprecedented access to its dynamics in different brain areas. The objective of this work is to discover directly from the experimental data rich and comprehensible models for brain function that will be concurrently robust to noise. Considering this task from the perspective of dimensionality reduction, we develop an innovative, robust to noise dictionary learning framework based on adversarial training methods for the identification of patterns of synchronous firi…
Recent experiments suggest that inhibitory networks of interneurons can synchronize the neuronal discharge in in vitro hippocampal slices. Subsequent theoretical work has shown that strong synchronization by mutual inhibition is only moderately robust against neuronal heterogeneities in the current drive, provided by activation of metabotropic glutamate receptors. In vivo neurons display greater variability in the interspike intervals due to the presence of synaptic noise. Noise and heterogeneity affect synchronization properties differently. In this paper we study using model simulations how …

Neurons and networks in the cerebral cortex must operate reliably despite multiple sources of noise. To evaluate the impact of both input and output noise, we determine the robustness of single-neuron stimulus selective responses, as well as the robustness of attractor states of networks of neurons performing memory tasks. We find that robustness to output noise requires synaptic connections to be in a balanced regime in which excitation and inhibition are strong and largely cancel each other. We evaluate the conditions required for this regime to exist and determine the properties of networks…
A model of the columnar functional organization of neocortical association areas is studied. The neuronal network is composed of many Hebbian autoassociators, or modules, each of which interacts with a relatively small number of the others. Every module encodes and stores a number of elementary percepts, or features. Memory items, or patterns, are peculiar combinations of features sparsely distributed over the multi-modular network. Any feature stored in any module can be involved in several of the stored patterns; feature-sharing is in fact source of local ambiguities and, consequently, a pot…
We report the emergent dynamics of a community structured modular network of chaotic Hindmarsh-Rose (HR) neurons with inhibitory synapses. We find the inhibitory coupling between the neuronal modules lead to complete synchronization of neurons in a module, and also pushes modules into interesting sequences of travelling burst patterns. When dynamical time-scales vary for neurons in different modules, hence breaking the symmetry among them, we see specific sequences of travelling burst patterns that are characteristic of the time-scale mismatch and coupling strengths. Thus for a modular network…
We model the neuronal circuit of the C.elegans soil worm in terms of Hindmarsh-Rose systems of ordinary differential equations, dividing its circuit into six communities pointed out by the walktrap and Louvain methods. Using the numerical solution of these equations, we analyze important measures of dynamical complexity, namely synchronicity, the largest Lyapunov exponent, and the $Φ_{\mbox{AR}}$ auto-regressive integrated information theory measure, which has been suggested to reflect different levels of consciousness. We show that $Φ_{\mbox{AR}}$ provides a useful measure of the information …
Persistent activity is postulated to drive neural network plasticity and learning. To investigate its underlying cellular mechanisms, we developed a biophysically tractable model that explains the emergence, sustenance, and eventual termination of short-term persistent activity. Using the model, we reproduced the features of reverberating activity that were observed in small (50-100 cells) networks of cultured hippocampal neurons, such as the appearance of polysynaptic current clusters, the typical inter-cluster intervals, the typical duration of reverberation, and the response to changes in e…
Dynamic community detection provides a coherent description of network clusters over time, allowing one to track the growth and death of communities as the network evolves. However, modularity maximization, a popular method for performing multilayer community detection, requires the specification of an appropriate null model as well as resolution and interlayer coupling parameters. Importantly, the ability of the algorithm to accurately detect community evolution is dependent on the choice of these parameters. In functional temporal networks, where evolving communities reflect changing functio…
Many neural systems display cascading behavior characterized by uninterrupted sequences of neuronal firing. This gap precludes an understanding of how variations in network structure manifest in neural dynamics and either support or impinge upon information processing. Here, we develop a theoretical understanding of how network structure supports information processing through network dynamics, and we validate our theory with empirical data. Using a generalized spiking model and mathematical tools from linear systems theory, network control theory, and information theory, we show how network s…
An inverse procedure is proposed and tested which aims at recovering the a priori unknown functional and structural information from global signals of living brains activity. To this end we consider a Leaky-Integrate and Fire (LIF) model with short term plasticity neurons, coupled via a directed network. Neurons are assigned a specific current value, which is heterogenous across the sample, and sets the firing regime in which the neuron is operating in. The aim of the method is to recover the distribution of incoming network degrees, as well as the distribution of the assigned currents, from g…

This is done by optimizing the numerical methods employed to solve the system of over 270 nonlinear ordinary differential equations and parameters. The spontaneous activity pattern of cortical neurons in dissociated culture is characterized by burst firing that is highly synchronized among a wide population of cells. The degree of synchrony, however, is excessively higher than that in cortical tissues. Here, we employed polydimethylsiloxane (PDMS) elastomers to establish a novel system for culturing neurons on a scaffold with an elastic modulus resembling brain tissue, and investigated the effect of the scaffold's elasticity on network activity patterns in cultured rat cortical neurons. Using whole-cell patch clamp to assess the scaffold …
In the past decade, the cell-type specific connectivity and activity of local cortical networks have been characterized experimentally to some detail. In parallel, modeling has been established as a tool to relate network structure to activity dynamics. While the available connectivity maps have been used in various computational studies, prominent features of the simulated activity such as the spontaneous firing rates do not match the experimental findings. Here, we show that the inconsistency arises from the incompleteness of the connectivity maps. Our comparison of the most comprehensive ma…

A critical mystery in neuroscience lies in determining how anatomical structure impacts the complex functional dynamics of human thought. How does large-scale brain circuitry constrain states of neuronal activity and transitions between those states? We address these questions using a maximum entropy model of brain dynamics informed by white matter tractography. We demonstrate that the most probable brain states -- characterized by minimal energy -- display common activation profiles across brain areas: local spatially-contiguous sets of brain regions reminiscent of cognitive systems are co-ac…
A fundamental question for understanding brain function is what types of stimuli drive neurons to fire. In visual neuroscience, this question has also been posted as characterizing the receptive field of a neuron. The search for effective stimuli has traditionally been based on a combination of insights from previous studies, intuition, and luck. Recently, the same question has emerged in the study of units in convolutional neural networks (ConvNets), and together with this question a family of solutions were developed that are generally referred to as "feature visualization by activation maxi…
Rheumatoid arthritis-associated joint pain is frequently observed independent of disease activity, suggesting unidentified pain mechanisms. We demonstrate that antibodies binding to cartilage, specific for collagen type II (CII) or cartilage oligomeric matrix protein (COMP), elicit mechanical hypersensitivity in mice, uncoupled from visual, histological and molecular indications of inflammation. Cartilage antibody-induced pain-like behavior does not depend on complement activation or joint inflammation, but instead on tissue antigen recognition and local immune complex (IC) formation. smFISH a…
A major challenge in neuroimaging is understanding the mapping of neurophysiological dynamics onto cognitive functions. Traditionally, these maps have been constructed by examining changes in the activity magnitude of regions related to task performance. Recently, network neuroscience has produced methods to map connectivity patterns among many regions to certain cognitive functions by drawing on tools from network science and graph theory. However, these two different views are rarely addressed simultaneously, largely because few tools exist that account for patterns between nodes while simul…

Modeling the neuronal processes underlying short-term working memory remains the focus of many theoretical studies in neuroscience. Here we propose a mathematical model of spiking neuron network (SNN) demonstrating how a piece of information can be maintained as a robust activity pattern for several seconds then completely disappear if no other stimuli come. Such short-term memory traces are preserved due to the activation of astrocytes accompanying the SNN. The astrocytes exhibit calcium transients at a time scale of seconds. These transients further modulate the efficiency of synaptic transm…
Functional neuroimaging reveals both relative increases (task-positive) and decreases (task-negative) in neural activation with many tasks. There are strong spatial similarities between many frequently reported task-negative brain networks, which are often termed the default mode network. The default mode network is typically assumed to be a spatially-fixed network; however, when defined by task-induced deactivation, its spatial distribution it varies depending on what specific task is being performed. Many studies have revealed a strong temporal relationship between task-positive and task-neg…

Recently, optimization has become an emerging tool for neuroscientists to study neural code. In the visual system, neurons respond to images with graded and noisy responses. Image patterns eliciting highest responses are diagnostic of the coding content of the neuron. To find these patterns, we have used black-box optimizers to search a 4096d image space, leading to the evolution of images that maximize neuronal responses. Although genetic algorithm (GA) has been commonly used, there haven't been any systematic investigations to reveal the best performing optimizer or the underlying principles…
We propose a biologically plausible computational model of working memory (WM) implemented by the spiking neuron network (SNN) interacting with a network of astrocytes. SNN is modelled by the synaptically coupled Izhikevich neurons with a non-specific architecture connection topology. Astrocytes generating calcium signals are connected by local gap junction diffusive couplings and interact with neurons by chemicals diffused in the extracellular space. Calcium elevations occur in response to the increase of concentration of a neurotransmitter released by spiking neurons when a group of them fir…
