We calculate characteristic correlation functions for the Anderson model with additional phonon-assisted coupling to the odd conduction channel. This model describes, for example, the behavior of a molecule embedded between two electrodes in linear transport experiments where the position of the molecule with respect to the leads affects the tunneling amplitudes. We use variational projection-operator method and numerical renormalization group (NRG) method. The spin is Kondo screened either by even or odd conduction channel depending on the gate voltage and electron-phonon coupling. However, in all regimes the gate-voltage dependence of the zero temperature conductance is found to be qualitatively the same as in the model with no coupling to the vibrational mode.
We study the damping of molecular vibrations due to electron-hole pair excitations in donor-acceptor(D-A) type molecular rectifiers. At finite voltage additional non-equilibrium electron-hole pair excitations involving both electrodes become possible, and contribute to the stimulated emission and absorption of phonons. We point out a generic mechanism for D-A molecules, where the stimulated emission can dominate beyond a certain voltage due to inverted position of the D and A quantum resonances. This leads to current-driven amplification (negative damping) of the phonons similar to laser-actio…
The linear conductance of a molecular conductor oscillating between two metallic leads is investigated numerically both for Hubbard interacting and noninteracting electrons. The molecule-leads tunneling barriers depend on the molecule displacement from its equilibrium position. The results present an interesting interference which leads to a conductance dip at the electron-hole symmetry point, that could be experimentally observable. It is shown that this dip is caused by the destructive interference between the purely electronic and phonon-assisted tunneling channels, which are found to carry…
We develop a classical mapping approach suitable to describe vibrationally coupled charge transport in molecular junctions based on the Cartesian mapping for many-electron systems [J. Chem. Phys. 137, 154107 (2012)]. To properly describe vibrational quantum effects in the transport characteristics, we introduce a simple transformation rewriting the Hamiltonian in terms of occupation numbers and use a binning function to facilitate quantization. The approach provides accurate results for the nonequilibrium Holstein model for a range of bias voltages, vibrational frequencies and temperatures. It…
Electron transport through molecular quantum dots coupled to a single vibrational mode is studied in the Kondo regime. We apply a generalized Schrieffer-Wolff transformation to determine the effective low-energy spin-spin-vibron-interaction. From this model we calculate the nonlinear conductance and find Kondo sidebands located at bias-voltages equal to multiples of the vibron frequency. Due to selection rules, the side-peaks are found to have strong gate-voltage dependences, which can be tested experimentally. In the limit of weak electron-vibron coupling, we employ a perturbative renormaliza…
We study thermoelectric transport through a coherent molecular conductor connected to two electron and two phonon baths using the nonequilibrium Green's function method. We focus on the mutual drag between electron and phonon transport as a result of `momentum' transfer, which happens only when there are at least two phonon degrees of freedom. After deriving expressions for the linear drag coefficients, obeying the Onsager relation, we further investigate their effect on nonequilibrium transport. We show that the drag effect is closely related to two other phenomena: (1) adiabatic charge pumpi…
We employed first-principles density-functional theory (DFT) calculations to characterize Dirac electrons in quasi-two-dimensional molecular conductor $α$-(BETS)$_2$I$_3$ [= $α$-(BEDT-TSeF)$_2$I$_3$] at a low temperature of 30K. We provide a tight-binding model with intermolecular transfer energies evaluated from maximally localized Wannier functions, where the number of relevant transfer integrals is relatively large due to the delocalized character of Se $p$ orbitals. The spin-orbit coupling gives rise to an exotic insulating state with an indirect band gap of about 2 meV. We analyzed the en…
We discuss the nature of charge transfer in molecular conductors upon connecting to two metallic contacts and imposing a voltage bias across them. The sign of the charge transfer (oxidation vs. reduction) depends on the position of the metal Fermi energy with respect to the molecular levels. In addition, the charge transfer depends on the strength of the coupling (chemisorption vs. physisorption) with the contacts. A convenient way to establish the nature and onset of the charge transfer and the corresponding features in the I-V is to draw an energy level diagram for each spin species. Startin…
Motivated by the recent discovery of Dirac nodal line in the single-component molecular conductor [Pt(dmdt)$_{2}$], we propose a three-orbital tight-binding model based on the Wannier fitting of the first-principles calculation, and address the problems of edge states, topological properties and magnetic susceptibility. We find that logarithmic peaks of the local density of states emerge near the Fermi energy, owing to pseudo-one-dimensional edge states that appear between the Dirac nodal lines. Magnetic susceptibility calculated in our model can explain the experimental result at a high tempe…
The topic of this review is the effects of electron-phonon interaction (EPI) on the transport properties of molecular nano-conductors. A nano-conductor connects to two electron leads and two phonon leads, possibly at different temperatures or chemical potentials. The EPI appears only in the nano-conductor. We focus on its effects on charge and energy transport. We introduce three approaches. For weak EPI, we use the nonequilibrium Green's function method to treat it perturbatively. We derive the expressions for the charge and heat currents. For weak system-lead couplings, we use the quantum ma…
Vibrationally inelastic electron transport through a molecular bridge that is connected to two leads is investigated. The study is based on a generic model of vibrational excitation in resonant transmission of electrons through a molecular junction. Employing methods from electron-molecule scattering theory, the transmittance through the molecular bridge can be evaluated numerically exactly. The current through the junction is obtained approximately using a Landauer-type formula. Considering different parameter regimes, which include both the case of a molecular bridge that is weakly coupled t…
Self-assembled molecular structures have been intensively used in molecular electronics and spintronics. However, detailed nature of the interfaces between molecular layers and extended metallic contacts used to bias the real devices remains unclear. Buried interfaces greatly restrict application of standard techniques such as Raman or scanning electron microscopies. Here we introduce low frequency noise spectroscopy as a tool to characterize buried molecular-metal interfaces. We take advantage of vibrational heating of the molecules with incomplete contacts to the interface. Electrons, being …
We have developed a model in order to account for electron-vibrational effects on absorption, luminescence of molecular aggregates and exciton-polaritons in nanofibers. The model generalizes the mean-field electron-vibrational theory developed by us earlier to the systems with spatial symmetry, exciton luminescence and the exciton-polaritons with spatial dispersion. The correspondence between manifestation of electron-vibrational interaction in monomers, molecular aggregates and exciton-polariton dispersion in nanofibers is obtained by introducing the aggregate line-shape functions in terms of…
The Berry phase and curvature are studied for the Dirac nodal line semimetal of single-component molecular conductor [Pd(dddt)$_2$]. Using two-band model on the basis of a tight-binding model, it is shown that the Berry curvature, $\bm{B}(\bm{k})$, exists along a loop of the nodal line, on which the Berry phase is obtained from surface integral of $\bm{B}(\bm{k})$. The Berry phase, which is called Zak phase, is also calculated from one-dimensional integral of the Berry connection along a line between two equivalent points of boundaries of Brillouin zone. The possible experiment is discussed in…
We present a detailed study of the non-linear thermoelectric properties of a molecular junction, represented by a dissipative Anderson-Holstein model. A single orbital level with strong Coulomb interaction is coupled to a localized vibrational mode and we account for both electron and phonon exchange with both electrodes, investigating how these contribute to the heat and charge transport. We calculate the efficiency and power output of the device operated as a heat to electric power converter and identify the optimal operating conditions, which are found to be qualitatively changed by the pre…
We observe large, reversible, bias driven changes in the vibrational energies of PCBM, based on simultaneous transport and surface-enhanced Raman spectroscopy (SERS) measurements on PCBM-gold junctions. A combination of linear and quadratic shifts in vibrational energies with voltage is analyzed and compared with similar measurements involving C60-gold junctions. A theoretical model based on density functional theory (DFT) calculations suggests that both a vibrational Stark effect and bias-induced charging of the junction contribute to the shifts in vibrational energies. In the PCBM case, a li…
We investigate the nonequilibrium population of a vibrational mode in the steady state of a biased molecular junction, using a rate equation approach. We focus on the limit of weak electronic-vibrational coupling and show that, in the resonant transport regime and for sufficiently high bias voltages, the level of vibrational excitation increases with decreasing coupling strength, assuming a finite and non-zero value. An analytic behavior with respect to the electronic-vibrational coupling strength is only observed if the influence of environmental degrees of freedom is explicitly taken into ac…
The electrostatic potential across a short ballistic molecular conductor depends sensitively on the geometry of its environment, and can affect its conduction significantly by influencing its energy levels and wave functions. We illustrate some of the issues involved by evaluating the potential profiles for a conducting gold wire and an aromatic phenyl dithiol molecule in various geometries. The potential profile is obtained by solving Poisson's equation with boundary conditions set by the contact electrochemical potentials and coupling the result self-consistently with a nonequilibrium Green'…
We theoretically examine the effect of the coupling of the transport electrons to a vibrational mode of the molecule on the ac linear-response conductance of molecular junctions. Representing the molecule by a single electronic state, we find that at very low temperatures the frequency-dependent conductance is mainly enhanced (suppressed) by the electron-vibration interaction when the chemical potential is below (above) the energy of that state. The vertex corrections of the electron-vibration interaction induce an additional peak structure in the conductance, which can be observed by tuning t…
We consider a molecular single electron transistor coupled to a vibrational mode. For some values of the bias and gate voltage transport is possible only by absorption of one ore more phonons. The system acts then as a cooler for the mechanical mode at the condition that the electron temperature is lower than the phonon temperature. The final effective temperature of the vibrational mode depends strongly on the bias conditions and can be lower or higher of the reservoir in contact with the oscillator. We discuss the efficiency of this method, in particular we find that there is an optimal valu…
We consider an open molecular junction in which electrons are coupled to multi-mode phonons. Using a master equation approach for equilibrated phonons, we show that nearly-degenerate phonon modes can be mapped into an effective single mode, which can result in a noticeable reduction of computational costs. As an illustration, we apply our theory to the OPV-5 molecule and show that we can obtain the consistent conductance spectra while reducing the computational time by orders of magnitude
We describe how to treat the interaction of travelling electrons with localised vibrational modes in nanojunctions. We present a multichannel scattering technique which can be applied to calculate the transport properties for realistic systems, and show how it is related to other methods that are useful in particular cases. We apply our technique to describe recent experiments on the conductance through molecular junctions.
We study vibrational statistics in current-carrying model molecular junctions using master equation approach. Especially, we concentrate on the validity of using an effective temperature $T_{\rm eff}$ to characterize the nonequilibrium steady state of a vibrational mode. We identify cases where a single $T_{\rm eff}$ can not fully describe one vibrational state. In such cases, the probability distribution among different vibrational states does not follow the Boltzmann type. Consequently, the actual entropy (free energy) of the vibrational mode is lower (higher) than the corresponding thermal …
We investigate electron transport through a mixed-valence molecular complex in which an excess electron can tunnel between hetero-valent transition metal ions, each having a fixed localized spin. We show that in this class of molecules the interplay of the spins and the vibrational breathing modes of the ionic ligand-shells allows the total molecular spin to be detected as well as controlled by nonequilibrium transport. Due to a spin-dependent pseudo Jahn-Teller effect electronic transitions with different spin values can be distinguished by their vibronic conductance side peaks, without using…
The influence of an electron-vibrational coupling on the laser control of electron transport through a molecular wire that is attached to several electronic leads is investigated. These molecular vibrational modes induce an effective electron-electron interaction. In the regime where the wire electrons couple weakly to both the external leads and the vibrational modes, we derive within a Hartree-Fock approximation a nonlinear set of quantum kinetic equations. The quantum kinetic theory is then used to evaluate the laser driven, time-averaged electron current through the wire-leads contacts. Th…
By using a propagation scheme for current matrices and an auxiliary mode expansion method, we investigate the transient dynamics of a single molecular junction coupled with a vibrational mode. Our approach is based on the Anderson-Holstein model and the dressed tunneling approximation for the electronic self-energy in the polaronic regime. The time-dependent currents after a sudden switching on the tunneling to leads and an abrupt upward step bias pulse are calculated. We show that the strong electron-phonon interaction greatly influences the nonlinear response properties of the system, and gi…
Using a tight-binding model, we theoretically examine the anisotropic conductivity of the nodal line semimetal of a three-dimensional Dirac electron in a single-component molecular conductor [Pd(dddt)$_2$], which consists of four molecules with HOMO and LUMO orbitals per unit cell. The conductivity shows an anisotropy given by $σ_y > σ_x > σ_z$ in accordance with that of the velocity of the Dirac cone where $z$ is the interlayer direction and $y$ is the molecular stacking direction. With increasing pressure, the nodal line semimetal emerges, followed by a loop of the Dirac point where $σ_x$ ta…
We present a detailed study of the conduction properties of a molecular wire where hopping processes between electronic sites are coupled to a vibrational mode of the molecule. The latter is sandwiched between two electronic leads at finite temperatures. We show that the electro-mechanical coupling can lead to a strong enhancement of the lead-to-lead conduction. Moreover, under suitable driving of the molecular vibrational mode, the device can act as a transistor passing sharply from enhanced conduction to short-circuit configuration.
Motivated by recent experimental observation (see e.g., I.V.Rubtsov, Acc. Chem. Res., v. 42, 1385 (2009)) of vibrational energy transport in CH_2O_N and CF_2_N molecular chains (N = 4 - 12), in this paper we present and solve analytically a simple one dimensional model to describe theoretically these data. To mimic multiple conformations of the molecular chains, our model includes random off-diagonal couplings between neighboring sites. For the sake of simplicity we assume Gaussian distribution with dispersion sigma for these coupling matrix elements. Within the model we find that initially lo…
The influence of multiple vibrational modes on current fluctuations in electron transport through single-molecule junctions is investigated. Our analysis is based on a generic model of a molecular junction, which comprises a single electronic state on the molecular bridge coupled to multiple vibrational modes and fermionic leads, and employs a master equation approach. The results reveal that in molecular junctions with multiple vibrational modes already weak to moderate electronic-vibrational coupling may result in high noise levels, especially at the onset of resonant transport, in accordanc…
We outline the qualitatively different physics behind charging-induced current asymmetries in molecular conductors operating in the weakly interacting self-consistent field (SCF) and the strongly interacting Coulomb Blockade (CB) regimes. A conductance asymmetry arises in SCF because of the unequal mean-field potentials that shift a closed-shell conducting level differently for positive and negative bias. A very different current asymmetry arises for CB due to the unequal number of open-shell excitation channels at opposite bias voltages. The CB regime, dominated by single charge effects, typi…
We report on a quantum form of electronic flicker noise in nanoscale conductors that contains valuable information on quantum transport. This noise is experimentally identified in atomic and molecular junctions, and theoretically analyzed by considering quantum interference due to fluctuating scatterers. Using conductance, shot noise, and flicker noise measurements, we show that the revealed quantum flicker noise uniquely depends on the distribution of transmission channels, a key characteristic of quantum conductors. This dependence opens the door for the application of flicker noise as a dia…
In a nanoscale molecular junction at finite bias voltage, the intra-molecular distribution of vibrational energy can strongly deviate from the thermal equilibrium distribution and specific vibrational modes can be selectively excited in a controllable way, regardless of the corresponding mode frequency. This is demonstrated for generic models of asymmetric molecular junctions with localized electronic states, employing a master equation as well as a nonequilibrium Green's function approach. It is shown that the applied bias voltage controls the excitation of specific vibrational modes coupled to…

We review studies of vibrational energy transfer in a molecular junction geometry, consisting of a molecule bridging two heat reservoirs, solids or large chemical compounds. This setup is of interest for applications in molecular electronics, thermoelectrics, and nanophononics, and for addressing basic questions in the theory of classical and quantum transport. Calculations show that system size, disorder, structure, dimensionality, internal anharmonicities, contact interaction, and quantum coherent effects, are factors that interplay to determine the predominant mechanism (ballistic/diffusive…
We examine an effect of acoustic phonon scattering on an electric conductivity of single-component molecular conductor [Pd(dddt)$_2$] (dddt = 5,6-dihydro-1,4-dithiin-2,3-dithiolate) with a half-filled band by applying the previous calculation in a two-dimensional model with Dirac cone [Phys. Rev. B {\bf 98},161205 (2018)], where the electric transport by the impurity scattering exhibits the noticeable interplay of the Dirac cone and the phonon scattering, resulting in a maximum of the conductivity with increasing temperature. The conductor shows a nodal line semimetal where the band crossing of…
Phase relaxation of electrons transferring through an electromechanical transistor is studied using the Aharonov-Bohm interferometer. With the approach of quantum master equation, the phase properties of an electron are numerically analyzed based on the interference fringes. Coherence of electron is partially destroyed by its scattering on excited levels of the local nanomechanical oscillator. Transmission amplitudes with respect to two adjacent mechanical vibrational levels have a phase difference of $π$. The character of phase shift by $π$ depends on the oscillator frequency only and is robu…
We demonstrate a new class of molecules for exceptional performance in molecular electronics and spintronics. Phenalenyl-based radicals are stable radicals whose electronic properties can be tuned readily by heteroatom substitution. We employ density functional theory-based non-equilibrium Green's function (NEGF-DFT) calculations to show that this class of molecules exhibits tunable spin- and charge-transport properties in single molecule junctions. Our simulations identify the design principles and interplay between unusually high conductivity and strong spin-filtering: Paired with moderate c…
Transport through molecular quantum dots coupled to a single vibration mode is studied in the case with strong coupling to the leads. We use an expansion in the correlation between electrons on the molecule and electrons in the leads and show that the tunneling broadening is strongly suppressed by the combination of the Pauli principle and the quantization of the oscillator. As a consequence the first Frank-Condon step is sharper than the higher order ones, and its width, when compared to the bare tunneling strength, is reduced by the overlap between the groundstates of the displaced and the n…
We show that individual vibrational modes in single-molecule junctions with asymmetric molecule-lead coupling can be selectively excited by applying an external bias voltage. Thereby, a non-statistical distribution of vibrational energy can be generated, that is, a mode with a high frequency can be stronger excited than a mode with a lower frequency. This is of particular interest in the context of mode-selective chemistry, where one aims to break specific (not necessarily the weakest) chemical bond in a molecule. Such mode-selective vibrational excitation is demonstrated for two generic model…
The interaction between electronic and nuclear degrees of freedom in single-molecule junctions is an essential mechanism, which may result in the current-induced rupture of chemical bonds. As such, it is fundamental for the stability of molecular junctions and for the applicability of molecular electronic devices. In this publication, we study current-induced bond rupture in molecular junctions using a numerically exact scheme, which is based on the hierarchical quantum master equation (HQME) method in combination with a discrete variable representation for the nuclear degrees of freedom. Empl…
We study inelastic vibration-assisted charge transfer effects in two-site molecular junctions, focusing on signatures of vibrational anharmonicity on the electrical characteristics and the thermoelectric response of the junction. We consider three types of oscillators: harmonic, anharmonic-Morse allowing bond dissociation, and harmonic-quartic, mimicking a confinement potential. Using a quantum master equation method which is perturbative in the electron-vibration interaction we find that the (inelastic) electrical and thermal conductances can be largely affected by the nature of the vibration…
Problems of heat transport are ubiquitous to various technologies such as power generation, cooling, electronics, and thermoelectrics. In this paper we advocate for the application of the quantum self-consistent reservoir method, which is based on the generalized quantum Langevin equation, to study phononic thermal conduction in molecular junctions. The method emulates phonon-phonon scattering processes while taking into account quantum effects and far-from-equilibrium (large temperature difference) conditions. We test the applicability of the method by simulating the thermal conductance of mo…
We extend the model of exciton-plasmon materials to include a ro-vibrational structure of molecules using wave-packet propagations on electronic potential energy surfaces. The new model replaces conventional two-level emitters with more complex molecules allowing to examine the influence of alignment and vibrational dynamics on strong coupling with surface plasmon-polaritons. We apply the model to a hybrid system comprising a thin layer of molecules placed on top of a periodic array of slits. Rigorous simulations are performed for two types of molecular systems described by vibrational bound-b…
Recent progress in the field of molecular electronics has revealed the fundamental importance of the coupling between the electronic degrees of freedom and specific vibrational modes. Considering the examples of a molecular dimer and a carbon nanotube double quantum dot, we here theoretically investigate transport through a two-site system that is strongly coupled to a single vibrational mode. Using a quantum master equation approach, we demonstrate that, depending on the relative positions of the two dots, electron-phonon interactions can lead to negative differential conductance and suppress…
We study current-induced vibrational cooling, heating, and instability in a donor-acceptor rectifying molecular junction using a full counting statistics approach. In our model, electron-hole pair excitations are coupled to a given molecular vibrational mode which is either harmonic or highly anharmonic. This mode may be further coupled to a dissipative thermal environment. Adopting a master equation approach, we confirm the charge and heat exchange fluctuation theorem in the steady-state limit, for both harmonic and anharmonic models. Using simple analytical expressions, we calculate the char…
We propose a mechanism which allows one to control the transmission of single electrons through a molecular junction. The principle utilizes the emergence of transmission sidebands when molecular vibrational modes are coupled to the electronic state mediating the transmission. We will show that if a molecule-metal junction is biased just below a molecular resonance one may induce the transmission of a single electron by externally exciting a vibrational mode of the molecule. The analysis is quite general but requires that the molecular orbital does not hybridize strongly with the metallic stat…
Coupling between tuneable broadband modes of an array of plasmonic metamolecules and a vibrational mode of carbonyl bond of poly(methyl methacrylate) is shown experimentally to produce a Fano resonance, which can be tuned in situ by varying the polarization of incident light. The interaction between the plasmon modes and the molecular resonance is investigated using both rigorous electromagnetic calculations and a quantum mechanical model describing the quantum interference between a discrete state and two continua. The predictions of the quantum mechanical model are in good agreement with the…
We unravel the critical role of vibrational mode softening in single-molecule electronic devices at high bias. Our theoretical analysis is carried out with a minimal model for molecular junctions, with mode softening arising due to quadratic electron-vibration couplings, and by developing a mean-field approach. We discover that the negative sign of the quadratic electron-vibration coupling coefficient can realize at high voltage a sharp negative differential resistance (NDR) effect with a large peak-to-valley ratio. Calculated current-voltage characteristics, obtained based on ab initio parame…
We present a state-of-the-art first-principles analysis of electronic transport in a Pt nanocontact in the presence of H2 which has been recently reported by Smit et al. in Nature 419, 906 (2002). Our results indicate that at the last stages of the breaking of the Pt nanocontact two basic forms of bridge involving H can appear. Our claim is, in contrast to Smit et al.'s, that the main conductance histogram peak at G approx 2e^2/h is not due to molecular H2, but to a complex Pt2H2 where the H2 molecule dissociates. A first-principles vibrational analysis that compares favorably with the experim…
Under vibrational strong coupling (VSC), the formation of molecular polaritons may significantly modify the photo-induced or thermal properties of molecules. In an effort to understand these intriguing modifications, both experimental and theoretical studies have focused on the ultrafast dynamics of vibrational polaritons. Here, following our recent work [J. Chem. Phys., 154, 094124, (2021)], we systematically study the mechanism of polariton relaxation for liquid CO2 under a weak external pumping. Classical cavity molecular dynamics (CavMD) simulations show that polariton relaxation results f…
Recent experiments have observed that the chemical and photophysical properties of molecules can be modified inside an optical Fabry-Perot microcavity under collective vibrational strong coupling (VSC) conditions, and such modification is currently not well understood by theory. In an effort to understand the origin of such cavity induced phenomena, some recent studies have focused on the effect of the cavity environment on the nonlinear optical response of the molecular subsystem. Here, we use a recently proposed protocol for classical cavity molecular dynamics (CavMD) simulations to numerica…
Motivated by a proposed olfactory mechanism based on a vibrationally-activated molecular switch, we study electron transport within a donor-acceptor pair that is coupled to a vibrational mode and embedded in a surrounding environment. We derive a polaron master equation with which we study the dynamics of both the electronic and vibrational degrees of freedom beyond previously employed semiclassical (Marcus-Jortner) rate analyses. We show: (i) that in the absence of explicit dissipation of the vibrational mode, the semiclassical approach is generally unable to capture the dynamics predicted by…
Through the introduction of a class of appropriate translationally invariant trial wave functions, we show that the strong correlations in the lowest Landau level (LLL) reflect in finite systems the emergence of intrinsic point-group symmetries associated with rotations and vibrations of molecules formed through particle localization. This molecular description is universal, being valid for both bosons and fermions, for both the yrast and excited states of the LLL spectra, and for both low and high angular momenta. This physical picture is fundamentally different from the "quantum-fluid" one a…
The way molecules absorb, transfer, and emit light can be modified by coupling them to optical cavities. The extent of the modification is often defined by the cavity-molecule coupling strength, which depends on the number of coupled molecules. We experimentally and numerically study the evolution of photoemission from a thin layered J-aggregated molecular material strongly coupled to a Fabry-Perot microcavity as a function of the number of coupled layers. We unveil an important difference between the strong coupling signatures obtained from reflection spectroscopy and from polariton assisted …
