Nonnegative matrix factorization (NMF) is a popular data embedding technique. Given a nonnegative data matrix $X$, it aims at finding two lower dimensional matrices, $W$ and $H$, such that $X\approx WH$, where the factors $W$ and $H$ are constrained to be element-wise nonnegative. The factor $W$ serves as a basis for the columns of $X$. In order to obtain more interpretable and unique solutions, minimum-volume NMF (MinVol NMF) minimizes the volume of $W$. In this paper, we consider the dual approach, where the volume of $H$ is maximized instead; this is referred to as maximum-volume NMF (MaxVol NMF). MaxVol NMF is identifiable under the same conditions as MinVol NMF in the noiseless case, but it behaves rather differently in the presence of noise. In practice, MaxVol NMF is much more effective to extract a sparse decomposition and does not generate rank-deficient solutions. In fact, we prove that the solutions of MaxVol NMF with the largest volume correspond to clustering the columns of $X$ in disjoint clusters, while the solutions of MinVol NMF with smallest volume are rank deficient. We propose two algorithms to solve MaxVol NMF. We also present a normalized variant of MaxVol NMF that exhibits better performance than MinVol NMF and MaxVol NMF, and can be interpreted as a continuum between standard NMF and orthogonal NMF. We illustrate our results in the context of hyperspectral unmixing. The code is available from https://gitlab.com/vuthanho/maxvolmf.jl.
We present a general-purpose data compression algorithm, Regularized L21 Semi-NonNegative Matrix Factorization (L21 SNF). L21 SNF provides robust, parts-based compression applicable to mixed-sign data for which high fidelity, individualdata point reconstruction is paramount. We derive a rigorous proof of convergenceof our algorithm. Through experiments, we show the use-case advantages presentedby L21 SNF, including application to the compression of highly overdeterminedsystems encountered broadly across many general machine learning processes.

We describe a graph-based neural acceleration technique for nonnegative matrix factorization that builds upon a connection between matrices and bipartite graphs that is well-known in certain fields, e.g., sparse linear algebra, but has not yet been exploited to design graph neural networks for matrix computations. We first consider low-rank factorization more broadly and propose a graph representation of the problem suited for graph neural networks. Then, we focus on the task of nonnegative matrix factorization and propose a graph neural network that interleaves bipartite self-attention layers…

This paper is concerned with improving the empirical convergence speed of block-coordinate descent algorithms for approximate nonnegative tensor factorization (NTF). We propose an extrapolation strategy in-between block updates, referred to as heuristic extrapolation with restarts (HER). HER significantly accelerates the empirical convergence speed of most existing block-coordinate algorithms for dense NTF, in particular for challenging computational scenarios, while requiring a negligible additional computational budget.
Given a nonnegative matrix factorization, $R$, and a factorization rank, $r$, Exact nonnegative matrix factorization (Exact NMF) decomposes $R$ as the product of two nonnegative matrices, $C$ and $S$ with $r$ columns, such as $R = CS^\top$. A central research topic in the literature is the conditions under which such a decomposition is unique/identifiable, up to trivial ambiguities. In this paper, we focus on partial identifiability, that is, the uniqueness of a subset of columns of $C$ and $S$. We start our investigations with the data-based uniqueness (DBU) theorem from the chemometrics lite…

The nonnegative matrix factorization is a widely used, flexible matrix decomposition, finding applications in biology, image and signal processing and information retrieval, among other areas. Here we present a related matrix factorization. A multi-objective optimization problem finds conical combinations of templates that approximate a given data matrix. The templates are chosen so that as far as possible only the initial data set can be represented this way. However, the templates are not required to be nonnegative nor convex combinations of the original data.
NIMFA is an open-source Python library that provides a unified interface to nonnegative matrix factorization algorithms. It includes implementations of state-of-the-art factorization methods, initialization approaches, and quality scoring. It supports both dense and sparse matrix representation. NIMFA's component-based implementation and hierarchical design should help the users to employ already implemented techniques or design and code new strategies for matrix factorization tasks.

We consider an adversarially-trained version of the nonnegative matrix factorization, a popular latent dimensionality reduction technique. In our formulation, an attacker adds an arbitrary matrix of bounded norm to the given data matrix. We design efficient algorithms inspired by adversarial training to optimize for dictionary and coefficient matrices with enhanced generalization abilities. Extensive simulations on synthetic and benchmark datasets demonstrate the superior predictive performance on matrix completion tasks of our proposed method compared to state-of-the-art competitors, includin…
Identifying recurring patterns in high-dimensional time series data is an important problem in many scientific domains. A popular model to achieve this is convolutive nonnegative matrix factorization (CNMF), which extends classic nonnegative matrix factorization (NMF) to extract short-lived temporal motifs from a long time series. Prior work has typically fit this model by multiplicative parameter updates---an approach widely considered to be suboptimal for NMF, especially in large-scale data applications. Here, we describe how to extend two popular and computationally scalable NMF algorithms-…

In this paper, we study the sparse nonnegative tensor factorization and completion problem from partial and noisy observations for third-order tensors. Because of sparsity and nonnegativity, the underlying tensor is decomposed into the tensor-tensor product of one sparse nonnegative tensor and one nonnegative tensor. We propose to minimize the sum of the maximum likelihood estimation for the observations with nonnegativity constraints and the tensor $\ell_0$ norm for the sparse factor. We show that the error bounds of the estimator of the proposed model can be established under general noise o…

Nonnegative Matrix Factorization (NMF) is an unsupervised learning algorithm that produces a linear, parts-based approximation of a data matrix. NMF constructs a nonnegative low rank basis matrix and a nonnegative low rank matrix of weights which, when multiplied together, approximate the data matrix of interest using some cost function. The NMF algorithm can be modified to include auxiliary constraints which impose task-specific penalties or restrictions on the cost function of the matrix factorization. In this paper we propose a new NMF algorithm that makes use of non-data dependent auxiliar…

Nonnegative matrix factorization can be used to automatically detect topics within a corpus in an unsupervised fashion. The technique amounts to an approximation of a nonnegative matrix as the product of two nonnegative matrices of lower rank. In this paper, we show this factorization can be combined with regression on a continuous response variable. In practice, the method performs better than regression done after topics are identified and retrains interpretability.

Existing nonnegative matrix factorization methods focus on learning global structure of the data to construct basis and coefficient matrices, which ignores the local structure that commonly exists among data. In this paper, we propose a new type of nonnegative matrix factorization method, which learns local similarity and clustering in a mutually enhancing way. The learned new representation is more representative in that it better reveals inherent geometric property of the data. Nonlinear expansion is given and efficient multiplicative updates are developed with theoretical convergence guaran…

Nonnegative matrix factorization (NMF) is a relatively new unsupervised learning algorithm that decomposes a nonnegative data matrix into a parts-based, lower dimensional, linear representation of the data. NMF has applications in image processing, text mining, recommendation systems and a variety of other fields. Since its inception, the NMF algorithm has been modified and explored by numerous authors. One such modification involves the addition of auxiliary constraints to the objective function of the factorization. The purpose of these auxiliary constraints is to impose task-specific penalt…
Motivated by the needs of estimating the proximity clustering with partial distance measurements from vantage points or landmarks for remote networked systems, we show that the proximity clustering problem can be effectively formulated as the Nyström approximation problem, which solves the kernel K-means clustering problem in the complex space. We implement the Nyström approximation based on a landmark based Nonnegative Matrix Factorization (NMF) process. Evaluation results show that the proposed method finds nearly optimal clustering quality on both synthetic and real-world data sets as we va…

Nonnegative Matrix Factorization (NMF) is a widely used technique for data representation. Inspired by the expressive power of deep learning, several NMF variants equipped with deep architectures have been proposed. However, these methods mostly use the only nonnegativity while ignoring task-specific features of data. In this paper, we propose a novel deep approximately orthogonal nonnegative matrix factorization method where both nonnegativity and orthogonality are imposed with the aim to perform a hierarchical clustering by using different level of abstractions of data. Coupled Matrix Tensor Factorization (CMTF) facilitates the integration and analysis of multiple data sources and helps discover meaningful information. Nonnegative CMTF (N-CMTF) has been employed in many applications for identifying latent patterns, prediction, and recommendation. However, due to the added complexity with coupling between tensor and matrix data, existing N-CMTF algorithms exhibit poor computation efficiency. In this paper, a computationally efficient N-CMTF factorization algorithm is presented based on the column-wise element selection, preventing frequent gradient updates. Th…
In this paper, we introduce a probabilistic model for learning nonnegative matrix factorization (NMF) that is commonly used for predicting missing values and finding hidden patterns in the data, in which the matrix factors are latent variables associated with each data dimension. The nonnegativity constraint for the latent factors is handled by choosing priors with support on the nonnegative subspace. Bayesian inference procedure based on Gibbs sampling is employed. We evaluate the model on several real-world datasets including MovieLens 100K and MovieLens 1M with different sizes and dimension…
A convergent algorithm for nonnegative matrix factorization with orthogonality constraints imposed on both factors is proposed in this paper. This factorization concept was first introduced by Ding et al. with intent to further improve clustering capability of NMF. However, as the original algorithm was developed based on multiplicative update rules, the convergence of the algorithm cannot be guaranteed. In this paper, we utilize the technique presented in our previous work to develop the algorithm and prove that it converges to a stationary point inside the solution space.
It was recently shown that quantum annealing can be used as an effective, fast subroutine in certain types of matrix factorization algorithms. The quantum annealing algorithm performed best for quick, approximate answers, but performance rapidly plateaued. In this paper, we utilize reverse annealing instead of forward annealing in the quantum annealing subroutine for nonnegative/binary matrix factorization problems. After an initial global search with forward annealing, reverse annealing performs a series of local searches that refine existing solutions. The combination of forward and reverse …
Online nonnegative matrix factorization (ONMF) is a matrix factorization technique in the online setting where data are acquired in a streaming fashion and the matrix factors are updated each time. This enables factor analysis to be performed concurrently with the arrival of new data samples. In this article, we demonstrate how one can use online nonnegative matrix factorization algorithms to learn joint dictionary atoms from an ensemble of correlated data sets. We propose a temporal dictionary learning scheme for time-series data sets, based on ONMF algorithms. We demonstrate our dictionary l…

In this paper, we propose a provably correct algorithm for convolutive nonnegative matrix factorization (CNMF) under separability assumptions. CNMF is a convolutive variant of nonnegative matrix factorization (NMF), which functions as an NMF with additional sequential structure. This model is useful in a number of applications, such as audio source separation and neural sequence identification. While a number of heuristic algorithms have been proposed to solve CNMF, to the best of our knowledge no provably correct algorithms have been developed. We present an algorithm that takes advantage of …
We introduce a new method based on nonnegative matrix factorization, Neural NMF, for detecting latent hierarchical structure in data. Datasets with hierarchical structure arise in a wide variety of fields, such as document classification, image processing, and bioinformatics. Neural NMF recursively applies NMF in layers to discover overarching topics encompassing the lower-level features. We derive a backpropagation optimization scheme that allows us to frame hierarchical NMF as a neural network. We test Neural NMF on a synthetic hierarchical dataset, the 20 Newsgroups dataset, and the MyLymeD…
Nonnegative matrix factorization (NMF) is a popular model in the field of pattern recognition. It aims to find a low rank approximation for nonnegative data M by a product of two nonnegative matrices W and H. In general, NMF is NP-hard to solve while it can be solved efficiently under separability assumption, which requires the columns of factor matrix are equal to columns of the input matrix. In this paper, we generalize separability assumption based on 3-factor NMF M=P_1SP_2, and require that S is a sub-matrix of the input matrix. We refer to this NMF as a Co-Separable NMF (CoS-NMF). We disc…

We propose a new variant of nonnegative matrix factorization (NMF), combining separability and sparsity assumptions. Separability requires that the columns of the first NMF factor are equal to columns of the input matrix, while sparsity requires that the columns of the second NMF factor are sparse. We call this variant sparse separable NMF (SSNMF), which we prove to be NP-complete, as opposed to separable NMF which can be solved in polynomial time. The main motivation to consider this new model is to handle underdetermined blind source separation problems, such as multispectral image unmixing.…

Classical approaches in cluster analysis are typically based on a feature space analysis. However, many applications lead to datasets with additional spatial information and a ground truth with spatially coherent classes, which will not necessarily be reconstructed well by standard clustering methods. Motivated by applications in hyperspectral imaging, we introduce in this work clustering models based on orthogonal nonnegative matrix factorization, which include an additional total variation (TV) regularization procedure on the cluster membership matrix to enforce the needed spatial coherence …
Nonnegative matrix factorization (NMF) is a standard linear dimensionality reduction technique for nonnegative data sets. In order to measure the discrepancy between the input data and the low-rank approximation, the Kullback-Leibler (KL) divergence is one of the most widely used objective function for NMF. It corresponds to the maximum likehood estimator when the underlying statistics of the observed data sample follows a Poisson distribution, and KL NMF is particularly meaningful for count data sets, such as documents or images. In this paper, we first collect important properties of the KL …
Fully unsupervised topic models have found fantastic success in document clustering and classification. However, these models often suffer from the tendency to learn less-than-meaningful or even redundant topics when the data is biased towards a set of features. For this reason, we propose an approach based upon the nonnegative matrix factorization (NMF) model, deemed \textit{Guided NMF}, that incorporates user-designed seed word supervision. Our experimental results demonstrate the promise of this model and illustrate that it is competitive with other methods of this ilk with only very little…

We present a new probabilistic model to address semi-nonnegative matrix factorization (SNMF), called Skellam-SNMF. It is a hierarchical generative model consisting of prior components, Skellam-distributed hidden variables and observed data. Two inference algorithms are derived: Expectation-Maximization (EM) algorithm for maximum \emph{a posteriori} estimation and Variational Bayes EM (VBEM) for full Bayesian inference, including the estimation of parameters prior distribution. From this Skellam-based model, we also introduce a new divergence $\mathcal{D}$ between a real-valued target data $x$ …
Traditional NMF-based signal decomposition relies on the factorization of spectral data, which is typically computed by means of short-time frequency transform. In this paper we propose to relax the choice of a pre-fixed transform and learn a short-time orthogonal transform together with the factorization. To this end, we formulate a regularized optimization problem reminiscent of conventional NMF, yet with the transform as additional unknown parameters, and design a novel block-descent algorithm enabling to find stationary points of this objective function. The proposed joint transform learni…

Specifically, a discriminative weighting matrix is introduced for the auxiliary matrix of each view, which enhances the inter-cla…

Binary data matrices can represent many types of data such as social networks, votes, or gene expression. In some cases, the analysis of binary matrices can be tackled with nonnegative matrix factorization (NMF), where the observed data matrix is approximated by the product of two smaller nonnegative matrices. In this context, probabilistic NMF assumes a generative model where the data is usually Bernoulli-distributed. Often, a link function is used to map the factorization to the $[0,1]$ range, ensuring a valid Bernoulli mean parameter. However, link functions have the potential disadvantage …
A novel approach to Boolean matrix factorization (BMF) is presented. Instead of solving the BMF problem directly, this approach solves a nonnegative optimization problem with the constraint over an auxiliary matrix whose Boolean structure is identical to the initial Boolean data. Then the solution of the nonnegative auxiliary optimization problem is thresholded to provide a solution for the BMF problem. We provide the proofs for the equivalencies of the two solution spaces under the existence of an exact solution. Moreover, the nonincreasing property of the algorithm is also proven. Experiment…
