Classical approaches in cluster analysis are typically based on a feature space analysis. However, many applications lead to datasets with additional spatial information and a ground truth with spatially coherent classes, which will not necessarily be reconstructed well by standard clustering methods. Motivated by applications in hyperspectral imaging, we introduce in this work clustering models based on orthogonal nonnegative matrix factorization, which include an additional total variation (TV) regularization procedure on the cluster membership matrix to enforce the needed spatial coherence in the clusters. We propose several approaches with different optimization techniques, where the TV regularization is either performed as a subsequent postprocessing step or included into the clustering algorithm. Finally, we provide a numerical evaluation of all proposed methods on a hyperspectral dataset obtained from a matrix-assisted laser desorption/ionisation imaging measurement, which leads to significantly better clustering results compared to classical clustering models.

We describe a graph-based neural acceleration technique for nonnegative matrix factorization that builds upon a connection between matrices and bipartite graphs that is well-known in certain fields, e.g., sparse linear algebra, but has not yet been exploited to design graph neural networks for matrix computations. We first consider low-rank factorization more broadly and propose a graph representation of the problem suited for graph neural networks. Then, we focus on the task of nonnegative matrix factorization and propose a graph neural network that interleaves bipartite self-attention layers…

This paper is concerned with improving the empirical convergence speed of block-coordinate descent algorithms for approximate nonnegative tensor factorization (NTF). We propose an extrapolation strategy in-between block updates, referred to as heuristic extrapolation with restarts (HER). HER significantly accelerates the empirical convergence speed of most existing block-coordinate algorithms for dense NTF, in particular for challenging computational scenarios, while requiring a negligible additional computational budget.
We present a general-purpose data compression algorithm, Regularized L21 Semi-NonNegative Matrix Factorization (L21 SNF). L21 SNF provides robust, parts-based compression applicable to mixed-sign data for which high fidelity, individualdata point reconstruction is paramount. We derive a rigorous proof of convergenceof our algorithm. Through experiments, we show the use-case advantages presentedby L21 SNF, including application to the compression of highly overdeterminedsystems encountered broadly across many general machine learning processes.

Nonnegative matrix factorization can be used to automatically detect topics within a corpus in an unsupervised fashion. The technique amounts to an approximation of a nonnegative matrix as the product of two nonnegative matrices of lower rank. In this paper, we show this factorization can be combined with regression on a continuous response variable. In practice, the method performs better than regression done after topics are identified and retrains interpretability.

Given a matrix $M$ (not necessarily nonnegative) and a factorization rank $r$, semi-nonnegative matrix factorization (semi-NMF) looks for a matrix $U$ with $r$ columns and a nonnegative matrix $V$ with $r$ rows such that $UV$ is the best possible approximation of $M$ according to some metric. In this paper, we study the properties of semi-NMF from which we develop exact and heuristic algorithms. Our contribution is threefold. First, we prove that the error of a semi-NMF of rank $r$ has to be smaller than the best unconstrained approximation of rank $r-1$. This leads us to a new initialization …

The nonnegative matrix factorization is a widely used, flexible matrix decomposition, finding applications in biology, image and signal processing and information retrieval, among other areas. Here we present a related matrix factorization. A multi-objective optimization problem finds conical combinations of templates that approximate a given data matrix. The templates are chosen so that as far as possible only the initial data set can be represented this way. However, the templates are not required to be nonnegative nor convex combinations of the original data.
A novel approach to Boolean matrix factorization (BMF) is presented. Instead of solving the BMF problem directly, this approach solves a nonnegative optimization problem with the constraint over an auxiliary matrix whose Boolean structure is identical to the initial Boolean data. Then the solution of the nonnegative auxiliary optimization problem is thresholded to provide a solution for the BMF problem. We provide the proofs for the equivalencies of the two solution spaces under the existence of an exact solution. Moreover, the nonincreasing property of the algorithm is also proven. Experiment…
NIMFA is an open-source Python library that provides a unified interface to nonnegative matrix factorization algorithms. It includes implementations of state-of-the-art factorization methods, initialization approaches, and quality scoring. It supports both dense and sparse matrix representation. NIMFA's component-based implementation and hierarchical design should help the users to employ already implemented techniques or design and code new strategies for matrix factorization tasks.
Nonnegative Matrix Factorization (NMF) is a widely used technique for data representation. Inspired by the expressive power of deep learning, several NMF variants equipped with deep architectures have been proposed. However, these methods mostly use the only nonnegativity while ignoring task-specific features of data. In this paper, we propose a novel deep approximately orthogonal nonnegative matrix factorization method where both nonnegativity and orthogonality are imposed with the aim to perform a hierarchical clustering by using different level of abstractions of data. Experiment on two fac…
We augment the nonnegative matrix factorization method for audio source separation with cues about directionality of sound propagation. This improves separation quality greatly and removes the need for training data, with only a twofold increase in run time. This is the first method which can exploit directional information from microphone arrays much smaller than the wavelength of sound, working both in simulation and in practice on millimeter-scale microphone arrays.
A convergent algorithm for nonnegative matrix factorization with orthogonality constraints imposed on both factors is proposed in this paper. This factorization concept was first introduced by Ding et al. with intent to further improve clustering capability of NMF. However, as the original algorithm was developed based on multiplicative update rules, the convergence of the algorithm cannot be guaranteed. In this paper, we utilize the technique presented in our previous work to develop the algorithm and prove that it converges to a stationary point inside the solution space.
Online nonnegative matrix factorization (ONMF) is a matrix factorization technique in the online setting where data are acquired in a streaming fashion and the matrix factors are updated each time. This enables factor analysis to be performed concurrently with the arrival of new data samples. In this article, we demonstrate how one can use online nonnegative matrix factorization algorithms to learn joint dictionary atoms from an ensemble of correlated data sets. We propose a temporal dictionary learning scheme for time-series data sets, based on ONMF algorithms. We demonstrate our dictionary l…

In this paper, we propose a provably correct algorithm for convolutive nonnegative matrix factorization (CNMF) under separability assumptions. CNMF is a convolutive variant of nonnegative matrix factorization (NMF), which functions as an NMF with additional sequential structure. This model is useful in a number of applications, such as audio source separation and neural sequence identification. While a number of heuristic algorithms have been proposed to solve CNMF, to the best of our knowledge no provably correct algorithms have been developed. We present an algorithm that takes advantage of …
In this letter, we propose a new identification criterion that guarantees the recovery of the low-rank latent factors in the nonnegative matrix factorization (NMF) model, under mild conditions. Specifically, using the proposed criterion, it suffices to identify the latent factors if the rows of one factor are \emph{sufficiently scattered} over the nonnegative orthant, while no structural assumption is imposed on the other factor except being full-rank. This is by far the mildest condition under which the latent factors are provably identifiable from the NMF model.

This paper provides a theoretical explanation on the clustering aspect of nonnegative matrix factorization (NMF). We prove that even without imposing orthogonality nor sparsity constraint on the basis and/or coefficient matrix, NMF still can give clustering results, thus providing a theoretical support for many works, e.g., Xu et al. [1] and Kim et al. [2], that show the superiority of the standard NMF as a clustering method.

We consider an adversarially-trained version of the nonnegative matrix factorization, a popular latent dimensionality reduction technique. In our formulation, an attacker adds an arbitrary matrix of bounded norm to the given data matrix. We design efficient algorithms inspired by adversarial training to optimize for dictionary and coefficient matrices with enhanced generalization abilities. Extensive simulations on synthetic and benchmark datasets demonstrate the superior predictive performance on matrix completion tasks of our proposed method compared to state-of-the-art competitors, includin…
Nonnegative matrix factorization (NMF) has become a widely used tool for the analysis of high-dimensional data as it automatically extracts sparse and meaningful features from a set of nonnegative data vectors. We first illustrate this property of NMF on three applications, in image processing, text mining and hyperspectral imaging --this is the why. Then we address the problem of solving NMF, which is NP-hard in general. We review some standard NMF algorithms, and also present a recent subclass of NMF problems, referred to as near-separable NMF, that can be solved efficiently (that is, in pol…
Identifying recurring patterns in high-dimensional time series data is an important problem in many scientific domains. A popular model to achieve this is convolutive nonnegative matrix factorization (CNMF), which extends classic nonnegative matrix factorization (NMF) to extract short-lived temporal motifs from a long time series. Prior work has typically fit this model by multiplicative parameter updates---an approach widely considered to be suboptimal for NMF, especially in large-scale data applications. Here, we describe how to extend two popular and computationally scalable NMF algorithms-…

In this paper, we study the sparse nonnegative tensor factorization and completion problem from partial and noisy observations for third-order tensors. Because of sparsity and nonnegativity, the underlying tensor is decomposed into the tensor-tensor product of one sparse nonnegative tensor and one nonnegative tensor. We propose to minimize the sum of the maximum likelihood estimation for the observations with nonnegativity constraints and the tensor $\ell_0$ norm for the sparse factor. We show that the error bounds of the estimator of the proposed model can be established under general noise o…
Nonnegative matrix factorization (NMF) is a popular dimension reduction technique that produces interpretable decomposition of the data into parts. However, this decompostion is not generally identifiable (even up to permutation and scaling). While other studies have provide criteria under which NMF is identifiable, we present the first (to our knowledge) characterization of the non-identifiability of NMF. We describe exactly when and how non-uniqueness can occur, which has important implications for algorithms to efficiently discover alternate solutions, if they exist.

In this paper, we study the nonnegative matrix factorization problem under the separability assumption (that is, there exists a cone spanned by a small subset of the columns of the input nonnegative data matrix containing all columns), which is equivalent to the hyperspectral unmixing problem under the linear mixing model and the pure-pixel assumption. We present a family of fast recursive algorithms, and prove they are robust under any small perturbations of the input data matrix. This family generalizes several existing hyperspectral unmixing algorithms and hence provides for the first time …

In this paper, we propose a new type of nonnegative matrix factorization method, which learns local similarity and clustering in a mutually enhancing way. The learned new representation is more representative in that it better reveals inherent geometric property of the data. Nonlinear expansion is given and efficient multiplicative updates are developed with theoretical convergence guaran…

Nonnegative Matrix Factorization (NMF) is an unsupervised learning algorithm that produces a linear, parts-based approximation of a data matrix. NMF constructs a nonnegative low rank basis matrix and a nonnegative low rank matrix of weights which, when multiplied together, approximate the data matrix of interest using some cost function. The NMF algorithm can be modified to include auxiliary constraints which impose task-specific penalties or restrictions on the cost function of the matrix factorization. In this paper we propose a new NMF algorithm that makes use of non-data dependent auxiliar…
Fully unsupervised topic models have found fantastic success in document clustering and classification. However, these models often suffer from the tendency to learn less-than-meaningful or even redundant topics when the data is biased towards a set of features. For this reason, we propose an approach based upon the nonnegative matrix factorization (NMF) model, deemed \textit{Guided NMF}, that incorporates user-designed seed word supervision. Our experimental results demonstrate the promise of this model and illustrate that it is competitive with other methods of this ilk with only very little…

NMF has applications in image processing, text mining, recommendation systems and a variety of other fields. Since its inception, the NMF algorithm has been modified and explored by numerous authors. One such modification involves the addition of auxiliary constraints to the objective function of the factorization. The purpose of these auxiliary constraints is to impose task-specific penalt…

Traditional NMF-based signal decomposition relies on the factorization of spectral data, which is typically computed by means of short-time frequency transform. In this paper we propose to relax the choice of a pre-fixed transform and learn a short-time orthogonal transform together with the factorization. To this end, we formulate a regularized optimization problem reminiscent of conventional NMF, yet with the transform as additional unknown parameters, and design a novel block-descent algorithm enabling to find stationary points of this objective function. The proposed joint transform learni…

Nonnegative Matrix Factorization (NMF) is a widely used technique in many applications such as face recognition, motion segmentation, etc. It approximates the nonnegative data in an original high dimensional space with a linear representation in a low dimensional space by using the product of two nonnegative matrices. In many applications data are often partially corrupted with large additive noise. When the positions of noise are known, some existing variants of NMF can be applied by treating these corrupted entries as missing values. However, the positions are often unknown in many real worl…

It was recently shown that quantum annealing can be used as an effective, fast subroutine in certain types of matrix factorization algorithms. The quantum annealing algorithm performed best for quick, approximate answers, but performance rapidly plateaued. In this paper, we utilize reverse annealing instead of forward annealing in the quantum annealing subroutine for nonnegative/binary matrix factorization problems. After an initial global search with forward annealing, reverse annealing performs a series of local searches that refine existing solutions. The combination of forward and reverse …

Due to the explosion in the size of data, naturally the samples are collected and stored distributively in local computational nodes. Thus, there is a growing need to develop algorithms in a distributed memory architecture. We propose a novel distributed algorithm, called \textit{distributed incremental block coordinate descent} (DID), to solve the problem. By adapting the block coordinate descent framework, closed-form update rules are obtained in DID. M…

Given a nonnegative matrix factorization, $R$, and a factorization rank, $r$, Exact nonnegative matrix factorization (Exact NMF) decomposes $R$ as the product of two nonnegative matrices, $C$ and $S$ with $r$ columns, such as $R = CS^\top$. A central research topic in the literature is the conditions under which such a decomposition is unique/identifiable, up to trivial ambiguities. In this paper, we focus on partial identifiability, that is, the uniqueness of a subset of columns of $C$ and $S$. We start our investigations with the data-based uniqueness (DBU) theorem from the chemometrics lite…

We propose a new variant of nonnegative matrix factorization (NMF), combining separability and sparsity assumptions. Separability requires that the columns of the first NMF factor are equal to columns of the input matrix, while sparsity requires that the columns of the second NMF factor are sparse. We call this variant sparse separable NMF (SSNMF), which we prove to be NP-complete, as opposed to separable NMF which can be solved in polynomial time. The main motivation to consider this new model is to handle underdetermined blind source separation problems, such as multispectral image unmixing.…
