The adsorption of single atoms on pristine and defected hexagonal boron nitride (h-BN) was systematically investigated using density functional theory. Elements from the first three rows of the periodic table, together with selected transition and coinage metals, were examined on the pristine surface and at boron- and nitrogen-vacancy sites. On pristine h-BN, adsorption is generally weak and dominated by dispersion forces, with measurable chemisorption limited to highly electronegative atoms such as C, O, and F. The introduction of vacancies transforms h-BN into a chemically active material, increasing adsorption energies by one to two orders of magnitude. The boron vacancy strongly stabilizes metallic and electropositive species through coordination to undercoordinated nitrogen atoms, whereas the nitrogen vacancy selectively binds electronegative and covalent adsorbates. Scaling of adsorption energies with elemental cohesive energies distinguishes regimes of physisorption, chemisorption, and substitutional stabilization. These insights provide a unified description of adsorption trends across the periodic table and establish defect engineering as an effective strategy for tailoring the catalytic, sensing, and electronic properties of h-BN.
The adsorption and diffusion of F2 molecules on pristine graphene have been studied using first-principles calculations. For the diffusion of F2 from molecular state in gas phase to the dissociative adsorption state on graphene surface, a kinetic barrier is identified, which explains the inertness of graphene in molecular F2 at room temperature, and its reactivity with F2 at higher temperatures. Studies on the diffusion of F2 molecules on graphene surface determine the energy barriers along the optimal diffusion pathways, which help to understand the high stability of fluorographene.
Defect is no longer deemed an adverse aspect of graphene. Contrarily, it can pave ways of extending applicability of graphene. Here, we discuss the effects of three types of defects on graphene: carbon deficiency, adatom (single Fe) dopant and introduction of functional groups (carboxyl, pyran group) on NO2 gas adsorption via density functional theory method. We have observed that the unsaturated carbon in defected graphene is highly active to attract NO2 molecules. Our study suggests that introducing Fe on graphene can enhance the NO2 adsorption process. Adsorption energy calculations suggest…
Layered transition metal trichalcogenides MPX$_3$ (M: transition metal; X: S, Se) demonstrate a wide spectrum of properties and are widely proposed as effective materials for the water splitting reactions. Among these materials, NiPX$_3$ are the most promising ones due to the match their electronic structures for the oxygen and hydrogen evolution reactions. Here, we present first steps of a detailed theoretical description on the adsorption of water molecules on pristine and defected (chalcogen vacancies) surfaces of NiPX$_3$ and show that in all cases a physisorption takes the place with adso…
The effect of vacancy and water adsorption on the electronic structure of semiconducting 2D trichalcogenide material CrPX$_3$ (X: S, Se) is studied using state-of-the-art density functional theory (DFT) approach. It is found that chalcogen vacancies play a minor role on the electronic structure of CrPX$_3$ in the vicinity of the Fermi level leading to the slightly reduced band gap for these materials, however, inducing strongly localised defect states which are placed in the energy gap formed by the valence band states. Our DFT calculations show that the interaction of water molecules with CrP…
The oxygen adsorption and dissociation on pristine silicene surface are studied by use of first-principles in this letter. The oxygen adsorption and dissociation on pristine silicene surface are studied by use of first-principles in this letter. It is found that the pristine silicene is not stable in air because the oxygen molecule can be easily adsorbed and dissociated into two O atoms without overcoming any energy barrier on pristine silicene surface. In addition, dissociated oxygen atoms are relatively difficult to migrate on or desorbed from pristine silicene surface, leading to poor mobil…
The understanding of atomic adsorption on graphene is of high importance for many advanced technologies. Here we present a complete database of the atomic adsorption energies for the elements of the Periodic Table up to the atomic number 86 (excluding lanthanides) on pristine graphene. The energies have been calculated using the projector augmented wave (PAW) method with PBE, long-range dispersion interaction corrected PBE (PBE+D2, PBE+D3) as well as non-local vdW-DF2 approach. The inclusion of dispersion interactions leads to an exothermic adsorption for all the investigated elements. Dispers…
Vacancies in graphene present sites of altered chemical reactivity and open possibilities to tune graphene properties by defect engineering. The understanding of chemical reactivity of such defects is essential for successful implementation of carbon materials in advanced technologies. We report the results of a systematic DFT study of atomic adsorption on graphene with a single vacancy for the elements of rows 1 to 6 of the Periodic Table of Elements (PTE), excluding lanthanides. The calculations have been performed using PBE, long-range dispersion interaction-corrected PBE (PBE+D2 and PBE+D3…
In recent years, the scientific community has given more and more attention to the issue of climate change and global warming, which is largely attributed to the massive quantity of carbon dioxide emissions. Thus, the demand for a carbon dioxide capture material is massive and continuously increasing. In this study, we perform first-principle calculations based on density functional theory to investigate the carbon dioxide capture ability of pristine and doped beryllonitrene. Our results show that carbon dioxide had an adsorption energy of -0.046 eV on pristine beryllonitrene, so it appears th…
Fundamental understanding of the reactivity between coating material of Li-ion battery cathode and electrolyte is important in order to obtain suitable coating candidates. Herein, we study ethylene carbonate (EC) adsorption and decomposition reactions on pristine, O vacancy- and Zn vacancy-defected ZnO (10-10) by means of first-principles density functional theory (DFT) calculations. Possible decomposition pathways via H-abstraction and EC ring-opening reaction that leads to the generation of CO2 and C2H4 gases are studied from the thermodynamic and kinetic aspects. Firstly, we find that molec…
Based on density functional theory calculations, the structural and electronic properties of polythiophene in periodic and oligomer forms have been investigated. In particular, the effects of Li or Cl adsorption onto a monolayer and Li or Cl-intercalation into bulk or bilayer polythiophene are addressed using periodic calculations. The binding energy of Li or Cl adsorbed bulk or bilayer polythiophene is significantly larger than for the monolayer. The trends in the binding energy as a function of adsorbent remain the same for both the periodic and molecular cases. The band gap or HOMO-LUMO gap…
Two dimensional transition metal dichalcogenides appear as good candidates for gas sensing and catalysis. Here, by means of density functional theory, we characterize the adsorption and dissociation of selected diatomic molecules (CO, H$_2$, O$_2$, and NO) on the MoSe$_2$ monolayer. We consider that these processes occur on the pristine $1H$-MoSe$_2$ monolayer and in the vicinity of an isolated Se vacancy. The presence of Se vacancies both enhances the molecular adsorption and reduces the energy needed for dissociation, making it energetically favorable for the case of O$_2$ and NO molecules. …
Based on the first-principles plane wave calculations, we studied the functionalization of the two-dimensional single layer MoS$_2$ structure via adatom adsorption and vacancy defect creation. Minimum energy adsorption sites are determined for sixteen different adatoms, each gives rise to diverse properties. Bare, single layer MoS$_2$, which is normally a nonmagnetic, direct band gap semiconductor, attains a net magnetic moment upon adsorption of specific transition metal atoms, as well as silicon and germanium atoms. The localized donor and acceptor states in the band gap expand the utilizati…
Although defects on graphene can degrade electron transport and its ability for use as a protection layer, they can also be helpful to tailor the local properties or activate new sites for particular adsorbates. Here, carbon vacancy defects are formed in graphene films on Ru(0001) using low energy Ar$^+$ bombardment and the materials are then reacted at room temperature with oxygen (O$_2$). Helium low energy ion scattering shows that no oxygen attaches to the intact graphene layer. When isolated single carbon vacancy defects are present, oxygen adsorbs molecularly at the defect sites and inter…
This paper presents a DFT study for phosphine adsorption on a Si(001)-2$\times$1 surface covered by a chlorine monolayer, including adsorption on local defects, i.e. mono- and bivacancies in the adsorbate layer (Cl, Cl$_2$), and combined vacancies with removed silicon atoms (SiCl, SiCl$_2$). Activation barriers were found for the adsorbing PH$_3$ to dissociate into PH$_2$+H and PH+H$_2$ fragments; it was also established that phosphine dissociation on combined vacancies is possible at room temperature. If there is a silicon vacancy on the surface, phosphorus settles in the Si(001) lattice as P…

For carbon-based materials, in contrast to metal surfaces, the relationship between strain and reactivity is not yet established, even though there are literature reports on strained graphene. Knowledge of such relationships would be extremely beneficial for understanding the reactivity of graphene-based surfaces and finding optimisation strategies which would make these materials more suitable for targeted applications. Here we investigate the effects of compressive and tensile strain (up to +/-5%) on the structure, electronic properties and the reactivity of pure, N-doped and P-doped graphen…
The adsorption properties of isolated H$_{2}$O molecule on stoichiometric and reduced (with on-surface oxygen vacancy) ceria(1111) surfaces at low coverage are theoretically investigated by using density-functional-theory+\emph{U} calculations and \textit{ab initio} molecular dynamics simulations. We identify the most stable adsorption configurations on these two kinds of surfaces, which form two hydrogen bonds between the water molecule and the oxide surface. The electronic structures indicate that the hybridization of the molecular orbitals of water and surface-layer O-2\emph{p} states domin…
We investigated the electronic and optical properties of bilayer AB stacked Boron and Nitrogen vacancies in hexagonal Boron Nitride (h-BN) using density functional theory (DFT). The density of states (DOS) and electronic band structure showed that Boron vacancy in bilayer h-BN results in a magnetic and conducting ground state. The band gap energy ranges from 4.56 eV for the pristine BN bilayer to 0.12 eV for a single Nitrogen vacancy in the bilayer. Considering the presence of 1,3,4-Boron vacancy, half metallic character is observed. However, the 2-boron vacancy configuration resulted in metal…
Density functional theory (DFT) and DFT corrected for on-site Coulomb interactions (DFT+U) calculations are presented on Aluminium doping in bulk TiO$_2$ and the anatase (101) surface. Particular attention is paid to the mobility of oxygen vacancies throughout the doped TiO$_2$ lattice, as a means by which charge compensation of trivalent dopants can occur. The effect that Al doping of TiO$_2$ electrodes has in dye sensitised solar cells is explained as a result of this mobility and charge compensation. Substitutional defects in which one Al3+ replaces one Ti4+ are found to introduce valence b…
We report on the structure and adsorption properties of Pd$_n$ ($n=1-4$) clusters supported on the rutile TiO$_2$ (110) surfaces with the possible presence of a surface oxygen vacancy or a subsurface Ti-interstitial atom. As predicted by the density functional theory, small Pd clusters prefer to bind to the stoichiometric titania surface or at sites near subsurface Ti-interstitial atoms. The adsorption of Pd clusters changes the electronic structure of the underlying surface. For the surface with an oxygen vacancy, the charge localization and ferromagnetic spin states are found to be largely a…
Uniaxial tensile properties of hexagonal boron nitride nanoribbons and dependence of these properties on temperature, strain rate, and the inclusion of vacancy defects have been explored with molecular dynamics simulations using Tersoff potential. The ultimate tensile strength of pristine hexagonal boron nitride nanoribbon of 26 nm x 5 nm with armchair chirality is found to be 100.5 GPa. The ultimate tensile strength and strain have been found decreasing with increasing the temperature while an opposite trend has been observed for increasing the strain rate. Furthermore, the vacancy defects re…
In a theoretical study of gas adsorption on carbon nanotubes (CNT) nonequilibrium processes of ionization, polarization, surface diffusion and desorption of atoms are considered self-consistently. The approach is based on Zubarev's method of nonequilibrium statistical operator and reaction-diffusion theory. The set of nonlinear transport equations are obtained for the chosen parameters of description: the average numbers of adsorbed atoms, ionized and polarized atoms in the electromagnetic field of CNT, and the average number of atoms desorbed from the CNT surface. Ab initio simulations are co…
Hydrogen segregation to vacancies in the surface and subsurface layers of (111) and (100) surfaces of Pd is studied in the density functional theory (DFT) approach. Adsorption energies and configurations of various clusters of H atoms at the vacancies are calculated. The adsorption energy varies for different sites in the vacancies with the distance to the surface from -0.26 eV (close to that of the bulk clusters) to -0.62 eV. Enhanced binding is found for the sites above the pores produced by vacancies in the subsurface layer. For the (111) surface vacancy the most favorable for segregation a…
We present ab initio calculations for single-atom vacancies in graphene. In agreement with earlier work, we find that vacancies are responsible for the magnetism recently observed experimentally, creating a center with net spin. For small supercells, there is a strong symmetry breaking in the supercell with respect to the perfect graphene structure, and this symmetry breaking is much smaller for larger supercells. The influence of the adsorption of H, O and N atoms on the spin center of the bare single-atom vacancy and its influence on the magnetism induced in these samples is investigated. A …
The poor structural stability of phosphorene in air was commonly ascribed to humidity and oxygen molecules. Recent exfoliation of phosphorene in deoxygenated water promotes the need to re-examine the role of H2O and O2 molecules. Considering the presence of high population of vacancies in phosphorene, we investigate the interaction of H2O and O2 molecules with vacancy-contained phosphorene using first-principles calculations. In contrast to the common notion that physisorbed molecules tend to have a stronger adsorption at vacancy sites, we show that H2O has nearly the same adsorption energy at…
Polaron formation plays a major role in determining the structural, electrical and chemical properties of ionic crystals. Using a combination of first principles calculations and scanning tunneling microscpoy/atomic force microscopy (STM/AFM), we analyze the interaction of polarons with CO molecules adsorbed on the rutile TiO$_2$(110) surface. Adsorbed CO shows attractive coupling with polarons in the surface layer, and repulsive interaction with polarons in the subsurface layer. As a result, CO adsorption depends on the reduction state of the sample. For slightly reduced surfaces, many adsorp…
Pristine graphene interacts relatively weakly with Al, which is a specie of importance for novel generations of metal-ion batteries. We employ DFT calculations to explore the possibility of enhancing Al interaction with graphene. We investigate non-doped and N-doped graphene nanoribbons, address the impact of the edge sites, which are always present to some extent in real samples, and N-containing defects on the material's reactivity towards Al. The results are compared to that of pristine graphene. We show that introduction of edges does not affect the energetics of Al adsorption significantl…
The adsorption of $CO_2$ on the $Fe_3$$O_4$(001)-($\sqrt{2}$ $\times$ $\sqrt{2}$)R45° surface was studied experimentally using temperature programmed desorption (TPD), electron spectroscopies (UPS and XPS), and scanning tunneling microscopy (STM). $CO_2$ binds most strongly at defects related to Fe2+ including antiphase domain boundaries in the surface reconstruction and above incorporated Fe interstitials. On the pristine surface, $CO_2$ adsorbs molecularly at fivefold-coordinated Fe3+ sites with a binding energy of 0.4 eV. Above a coverage of 4 molecules per ($\sqrt{2}$ $\times$ $\sqrt{2}$)R…
Surface adsorption of C$_{60}$ affects its chemical and electronic properties. Numerous studies have reported observation of bright and dark fullerenes on metal surfaces that suggest extensive surface reconstruction, however, the underpinning mechanism of the reconstruction remains under debate. Here we report tip-functionalised non-contact atomic force microscope (ncAFM) measurements which unambiguously reveal that C$_{60}$ fullerenes adsorb with three well-defined adsorption heights on the Cu(111) surface, consistent with theoretical reports of top-layer hollow site, single-atom vacancies, a…
We study the interaction of H$_2$, O$_2$, CO, H$_2$O and OH molecules with the vacancy defects of graphene and silicene. Atoms around the bare vacancy reconstruct and specific chemically active sites are created. While H$_2$, O$_2$ and CO remain intact on both pristine graphene and silicene, these molecules can dissociate when they are placed at the close proximity of these chemically active sites and nucleate centers for the hydrogenation and oxygenation. Saturation of the dangling bonds at the defect sites by constituent atoms of dissociated molecules gives rise to significant modification o…
The local environment of metal-oxide supported single-atom catalysts plays a decisive role in the surface reactivity and related catalytic properties. The study of such systems is complicated by the presence of point defects on the surface, which are often associated with the localization of excess charge in the form of polarons. This can affect the stability, the electronic configuration, and the local geometry of the adsorbed adatoms. In this work, through the use of density functional theory and surface-sensitive experiments, we study the adsorption of Rh1, Pt1, and Au1 metals on the reduce…
Efficient adsorption and segregation of Xe & Kr gases is of high importance in commercial as well as nuclear industries. Systematic ab initio calculations reveal that transition metal (TM) decorated boron doped graphene (BDG-TM) sheet can act as an efficient substrate for adsorptive capture of Xe & Kr (adatoms). Substantial enhancement in the adsorption energy (E_ads) is obtained on BDG-TM substrates and it varies as BDG-Cu > BDG-Ni > BDG-Fe > BDG-Zn. The improvement is approximately four times of the pristine BDG and twice that of the conventional metallic substrates. Badar charge analysis an…
Herein, we invesgate the consequence of local voltage pulses on the adsorption state of single indigo molecules on the Cu(111) surface as well as on the atomic structure underneath the molecule. With a scanning tunneling microscope, at 5 K, intact molecules are imaged as two lobes corresponding to the electron density of each indoxyl moiety of the molecule which are connected by a carbon double bond. Then, two short successive voltage pulses with the tip placed above the molecule generate irreversible modifications, as revealed by consecutive scanning tunneling microscopy (STM) imaging. Densit…
Adsorption of eight organic molecules (acetone, acetonitrile, ammonia, benzene, methane, methanol, ethanol, and toluene) onto silicene has been investigated using van der Waals density functional theory calculations (DFT-D). The calculated values of the adsorption energies vary from $-0.11$ eV to $-0.95$ eV. Quantitatively, these values are higher than the corresponding adsorption energies of the molecules adsorbed on graphene. In addition, electronic structure calculations have been performed. The obtained values of the band gap range from 0.006 eV to 0.35 eV for acetonitrile to acetone, resp…
The results from mass spectrometry of clusters sputtered from Cs+ irradiated single-walled carbon nano-tubes (SWCNTs) as a function of energy and dose identify the nature of the resulting damage in the form of multiple vacancy generation. For pristine SWCNTs at all Cs+ energies, C2 is the most dominant species, followed by C3, C4 and C1. The experiments were performed in three stages: in the first stage, Cs+ energy E(Cs+) was varied. During the second stage, the nanotubes were irradiated continuously at E(Cs+) = 5 keV for 1,800 s. Afterwards, the entire sequence of irradiation energies was rep…
Pristine graphene is not suitable for hydrogen storage at ambient conditions since it binds the hydrogen molecules only by van der Waals interactions. However, the adsorption energy of the hydrogen molecules can be improved by doping or decorating metal atoms on the graphene monolayer. The doping and decoration processes are challenging due to the oxygen interference in hydrogen adsorption and the clustering issue of metal atoms. To improve the hydrogen adsorption energy in pristine graphene, we have explored the hydrogen storage capabilities of graphene monolayer in the presence of compressiv…
We have carried out scanning tunneling microscopy experiments under ultrahigh vacuum condition to study the morphology of ultrathin Ge films eposited on pristine Si(100) and ion-irradiated Si(100) self-affine fractal surfaces. The pristine and the ion-irradiated Si(100) surface have roughness exponents of alpha=0.19+/-0.05 and alpha=0.82+/-0.04 respectively. These measurements were carried out on two halves of the same sample where only one half was ion-irradiated. Following deposition of a thin film of Ge (~6 A) the roughness exponents change to 0.11+/-0.04 and 0.99+/-0.06, respectively. Upon…
We investigate the adsorption sites of $3d$ transition metal (TM) adatoms by means of low-temperature scanning tunneling microscopy and spectroscopy. Co and Ni adatoms were adsorbed on two types of graphene on SiC(0001), i.e. pristine epitaxial monolayer graphene (MLG) and quasi-free-standing monolayer graphene (QFMLG). In the case of QFMLG, two stable adsorption sites are identified, while in the case of MLG, only one adsorption site is observed. Our experimental results reveal the decoupling efficiency as a crucial parameter for determining the adsorption site as well as the electronic prope…

The compressive strain induced work function modulation in boron nitride nanosheets (BNNS) has been studied. The compressive strain arose due to the irradiation of 30 keV Au beam on thin films of BNNS. Before irradiation BNNS was characterized by Raman spectroscopy, UV-Vis spectroscopy, where using Tauc plot the bandgap of chemically synthesized BNNS from commercial hBN powder has been calculated as well as the layer numbers on thin films also quantified using an empirical relation exploiting the full width at half maxima (FWHM) of Raman peak of BNNS. The Scanning Electron Microscopy (SEM) ima…
Charge transfer between metal nanoparticles and the supported TiO2 surface is primarily important for catalytic applications as it greatly affects the catalytic activity and the thermal stability of the deposited nanoparticles on the surface. Herein, a systematic spin-polarized density functional calculation is performed to evaluate the adsorption, diffusion, and charge state of several transition metal monomers on both stoichiometric and reduced rutile TiO2 (110) surface. The role of oxygen vacancy (Ov) with its accompanying excess electrons in influencing the activation of the monomers is ex…
Iron pyrite (FeS$_{2}$) is the most abundant metal sulfide on Earth. Owing to its reactivity and catalytic activity, pyrite has been studied in various research fields such as surface science, geochemistry, and prebiotic chemistry. Importantly, native iron-sulfur clusters are typically coordinated by cysteinyl ligands of iron-sulfur proteins. In the present paper, we study the adsorption of L-cysteine and its oxidized dimer, L-cystine, on the FeS$_{2}$ surface, using electronic structure calculations based density functional theory and Raman spectroscopy measurements. Our calculations suggest …
