RDF pattern-based extraction is a compelling approach for fine-tuning small language models (SLMs) by focusing a relation extraction task on a specified SHACL shape. This technique enables the development of efficient models trained on limited text and RDF data. In this article, we introduce Kastor, a framework that advances this approach to meet the demands for completing and refining knowledge bases in specialized domains. Kastor reformulates the traditional validation task, shifting from single SHACL shape validation to evaluating all possible combinations of properties derived from the shape. By selecting the optimal combination for each training example, the framework significantly enhances model generalization and performance. Additionally, Kastor employs an iterative learning process to refine noisy knowledge bases, enabling the creation of robust models capable of uncovering new, relevant facts

Intelligently extracting and linking complex scientific information from unstructured text is a challenging endeavor particularly for those inexperienced with natural language processing. Here, we present a simple sequence-to-sequence approach to joint named entity recognition and relation extraction for complex hierarchical information in scientific text. The approach leverages a pre-trained large language model (LLM), GPT-3, that is fine-tuned on approximately 500 pairs of prompts (inputs) and completions (outputs). Information is extracted either from single sentences or across sentences in…

We show that state-of-the-art self-supervised language models can be readily used to extract relations from a corpus without the need to train a fine-tuned extractive head. We introduce RE-Flex, a simple framework that performs constrained cloze completion over pretrained language models to perform unsupervised relation extraction. RE-Flex uses contextual matching to ensure that language model predictions matches supporting evidence from the input corpus that is relevant to a target relation. We perform an extensive experimental study over multiple relation extraction benchmarks and demonstrat…

We study the problem of event extraction from text data, which requires both detecting target event types and their arguments. Typically, both the event detection and argument detection subtasks are formulated as supervised sequence labeling problems. We argue that the event extraction models so trained are inherently label-hungry, and can generalize poorly across domains and text genres. We propose a reading comprehension framework for event extraction.Specifically, we formulate event detection as a textual entailment prediction problem, and argument detection as a question answer-ing problem.…

The CrisisFACTS Track aims to tackle challenges such as multi-stream fact-finding in the domain of event tracking; participants' systems extract important facts from several disaster-related events while incorporating the temporal order. We propose a combination of retrieval, reranking, and the well-known Integer Linear Programming (ILP) and Maximal Marginal Relevance (MMR) frameworks. In the former two modules, we explore various methods including an entity-based baseline, pre-trained and fine-tuned Question Answering systems, and ColBERT. We then use the latter module as an extractive summar…

BioSimplify is an open source tool written in Java that introduces and facilitates the use of a novel model for sentence simplification tuned for automatic discourse analysis and information extraction (as opposed to sentence simplification for improving human readability). The model is based on a "shot-gun" approach that produces many different (simpler) versions of the original sentence by combining variants of its constituent elements. This tool is optimized for processing biomedical scientific literature such as the abstracts indexed in PubMed. We tested our tool on its impact to the task …

We present Mask-then-Fill, a flexible and effective data augmentation framework for event extraction. Our approach allows for more flexible manipulation of text and thus can generate more diverse data while keeping the original event structure unchanged as much as possible. Specifically, it first randomly masks out an adjunct sentence fragment and then infills a variable-length text span with a fine-tuned infilling model. The main advantage lies in that it can replace a fragment of arbitrary length in the text with another fragment of variable length, compared to the existing methods which can…
We present an architecture for information extraction from text that augments an existing parser with a character-level neural network. The network is trained using a measure of consistency of extracted data with existing databases as a form of noisy supervision. Our architecture combines the ability of constraint-based information extraction systems to easily incorporate domain knowledge and constraints with the ability of deep neural networks to leverage large amounts of data to learn complex features. Boosting the existing parser's precision, the system led to large improvements over a matu…

Relation extraction systems require large amounts of labeled examples which are costly to annotate. In this work we reformulate relation extraction as an entailment task, with simple, hand-made, verbalizations of relations produced in less than 15 min per relation. The system relies on a pretrained textual entailment engine which is run as-is (no training examples, zero-shot) or further fine-tuned on labeled examples (few-shot or fully trained). In our experiments on TACRED we attain 63% F1 zero-shot, 69% with 16 examples per relation (17% points better than the best supervised system on the s…

This paper proposes a new natural language processing (NLP) application for identifying medical jargon terms potentially difficult for patients to comprehend from electronic health record (EHR) notes. We first present a novel and publicly available dataset with expert-annotated medical jargon terms from 18K+ EHR note sentences ($MedJ$). Then, we introduce a novel medical jargon extraction ($MedJEx$) model which has been shown to outperform existing state-of-the-art NLP models. First, MedJEx improved the overall performance when it was trained on an auxiliary Wikipedia hyperlink span dataset, w…
This paper presents our participation in the AGAC Track from the 2019 BioNLP Open Shared Tasks. We provide a solution for Task 3, which aims to extract "gene - function change - disease" triples, where "gene" and "disease" are mentions of particular genes and diseases respectively and "function change" is one of four pre-defined relationship types. Our system extends BERT (Devlin et al., 2018), a state-of-the-art language model, which learns contextual language representations from a large unlabelled corpus and whose parameters can be fine-tuned to solve specific tasks with minimal additional …

We study a new problem setting of information extraction (IE), referred to as text-to-table. In text-to-table, given a text, one creates a table or several tables expressing the main content of the text, while the model is learned from text-table pair data. The problem setting differs from those of the existing methods for IE. First, the extraction can be carried out from long texts to large tables with complex structures. Second, the extraction is entirely data-driven, and there is no need to explicitly define the schemas. As far as we know, there has been no previous work that studies the pr…

We introduce a simple new approach to the problem of understanding documents where non-trivial layout influences the local semantics. To this end, we modify the Transformer encoder architecture in a way that allows it to use layout features obtained from an OCR system, without the need to re-learn language semantics from scratch. We only augment the input of the model with the coordinates of token bounding boxes, avoiding, in this way, the use of raw images. This leads to a layout-aware language model which can then be fine-tuned on downstream tasks. The model is evaluated on an end-to-end inf…

With the development and business adoption of knowledge graph, there is an increasing demand for extracting entities and relations of knowledge graphs from unstructured domain documents. This makes the automatic knowledge extraction for domain text quite meaningful. This paper proposes a knowledge extraction method based on BERT, which is used to extract knowledge points from unstructured specific domain texts (such as insurance clauses in the insurance industry) automatically to save manpower of knowledge graph construction. Different from the commonly used methods which are based on rules, t…

In this paper, we explore possible improvements of transformer models in a low-resource setting. In particular, we present our approaches to tackle the first two of three subtasks of the MEDDOPROF competition, i.e., the extraction and classification of job expressions in Spanish clinical texts. As neither language nor domain experts, we experiment with the multilingual XLM-R transformer model and tackle these low-resource information extraction tasks as sequence-labeling problems. We explore domain- and language-adaptive pretraining, transfer learning and strategic datasplits to boost the tran…

Recently many studies have been conducted on the topic of relation extraction. The DrugProt track at BioCreative VII provides a manually-annotated corpus for the purpose of the development and evaluation of relation extraction systems, in which interactions between chemicals and genes are studied. We describe the ensemble system that we used for our submission, which combines predictions of fine-tuned bioBERT, sciBERT and const-bioBERT models by majority voting. We specifically tested the contribution of syntactic information to relation extraction with BERT. We observed that adding constituen…

Relation extraction (RE) consists in identifying and structuring automatically relations of interest from texts. Recently, BERT improved the top performances for several NLP tasks, including RE. However, the best way to use BERT, within a machine learning architecture, and within a transfer learning strategy is still an open question since it is highly dependent on each specific task and domain. Here, we explore various BERT-based architectures and transfer learning strategies (i.e., frozen or fine-tuned) for the task of biomedical RE on two corpora. Among tested architectures and strategies, …

Fine-tuning pre-trained models have achieved impressive performance on standard natural language processing benchmarks. However, the resultant model generalizability remains poorly understood. We do not know, for example, how excellent performance can lead to the perfection of generalization models. In this study, we analyze a fine-tuned BERT model from different perspectives using relation extraction. We also characterize the differences in generalization techniques according to our proposed improvements. From empirical experimentation, we find that BERT suffers a bottleneck in terms of robus…
