We introduce Diffusion Active Learning, a novel approach that combines generative diffusion modeling with data-driven sequential experimental design to adaptively acquire data for inverse problems. Although broadly applicable, we focus on scientific computed tomography (CT) for experimental validation, where structured prior datasets are available, and reducing data requirements directly translates to shorter measurement times and lower X-ray doses. We first pre-train an unconditional diffusion model on domain-specific CT reconstructions. The diffusion model acts as a learned prior that is data-dependent and captures the structure of the underlying data distribution, which is then used in two ways: It drives the active learning process and also improves the quality of the reconstructions. During the active learning loop, we employ a variant of diffusion posterior sampling to generate conditional data samples from the posterior distribution, ensuring consistency with the current measurements. Using these samples, we quantify the uncertainty in the current estimate to select the most informative next measurement. Our results show substantial reductions in data acquisition requirements, corresponding to lower X-ray doses, while simultaneously improving image reconstruction quality across multiple real-world tomography datasets.
Deep learning is a popular and powerful tool in computed tomography (CT) image processing such as organ segmentation, but its requirement of large training datasets remains a challenge. Even though there is a large anatomical variability for children during their growth, the training datasets for pediatric CT scans are especially hard to obtain due to risks of radiation to children. In this paper, we propose a method to conditionally synthesize realistic pediatric CT images using a new auxiliary classifier generative adversarial network (ACGAN) architecture by taking age information into accou…

With the advent of Deep Learning (DL) techniques, especially Generative Adversarial Networks (GANs), data augmentation and generation are quickly evolving domains that have raised much interest recently. However, the DL techniques are data demanding and since, medical data is not easily accessible, they suffer from data insufficiency. To deal with this limitation, different data augmentation techniques are used. Here, we propose a novel unsupervised data-driven approach for data augmentation that can generate 2D Computed Tomography (CT) images using a simple GAN. The generated CT images have g…

We investigate adaptive design based on a single sparse pilot scan for generating effective scanning strategies for computed tomography reconstruction. We propose a novel approach using the linearised deep image prior. It allows incorporating information from the pilot measurements into the angle selection criteria, while maintaining the tractability of a conjugate Gaussian-linear model. On a synthetically generated dataset with preferential directions, linearised DIP design allows reducing the number of scans by up to 30% relative to an equidistant angle baseline.

Generalizability is a concern when applying a deep learning (DL) model trained on one dataset to other datasets. Training a universal model that works anywhere, anytime, for anybody is unrealistic. In this work, we demonstrate the generalizability problem, then explore potential solutions based on transfer learning (TL) by using the cone-beam computed tomography (CBCT) to computed tomography (CT) image conversion task as the testbed. Previous works have converted CBCT to CT-like images. However, all of those works studied only one or two anatomical sites and used images from the same vendor's …
This work presents TorchRadon -- an open source CUDA library which contains a set of differentiable routines for solving computed tomography (CT) reconstruction problems. The library is designed to help researchers working on CT problems to combine deep learning and model-based approaches. The package is developed as a PyTorch extension and can be seamlessly integrated into existing deep learning training code. Compared to the existing Astra Toolbox, TorchRadon is up to 125 faster. The operators implemented by TorchRadon allow the computation of gradients using PyTorch backward(), and can ther…
One of the problems on the way to successful implementation of neural networks is the quality of annotation. For instance, different annotators can annotate images in a different way and very often their decisions do not match exactly and in extreme cases are even mutually exclusive which results in noisy annotations and, consequently, inaccurate predictions. To avoid that problem in the task of computed tomography (CT) imaging segmentation we propose a clearing algorithm for annotations. It consists of 3 stages: - annotators scoring, which assigns a higher confidence level to better annotator…
Computed Tomography (CT) is an imaging technique where information about an object are collected at different angles (called projections or scans). Then the cross-sectional image showing the internal structure of the slice is produced by solving an inverse problem. Limited by certain factors such as radiation dosage, projection angles, the produced images can be noisy or contain artifacts. Inspired by the success of transformer for natural language processing, the core idea of this preliminary study is to consider a projection of tomography as a word token, and the whole scan of the cross-sect…
In this work, we investigate the application of deep learning methods for computed tomography in the context of having a low-data regime. As motivation, we review some of the existing approaches and obtain quantitative results after training them with different amounts of data. We find that the learned primal-dual has an outstanding performance in terms of reconstruction quality and data efficiency. However, in general, end-to-end learned methods have two issues: a) lack of classical guarantees in inverse problems and b) lack of generalization when not trained with enough data. To overcome the…

More than 13 million people suffer from ischemic cerebral stroke worldwide each year. Thrombolytic treatment can reduce brain damage but has a narrow treatment window. Computed Tomography Perfusion imaging is a commonly used primary assessment tool for stroke patients, and typically the radiologists will evaluate resulting parametric maps to estimate the affected areas, dead tissue (core), and the surrounding tissue at risk (penumbra), to decide further treatments. Different work has been reported, suggesting thresholds, and semi-automated methods, and in later years deep neural networks, for …

Fractures of the cervical spine are a medical emergency and may lead to permanent paralysis and even death. Accurate diagnosis in patients with suspected fractures by computed tomography (CT) is critical to patient management. In this paper, we propose a deep convolutional neural network (DCNN) with a bidirectional long-short term memory (BLSTM) layer for the automated detection of cervical spine fractures in CT axial images. We used an annotated dataset of 3,666 CT scans (729 positive and 2,937 negative cases) to train and validate the model. The validation results show a classification accur…
In this paper, the Primal-Dual UNet for sparse view CT reconstruction is modified to be applicable to cone beam projections and perform reconstructions of entire volumes instead of slices. Experiments show that the PSNR of the proposed method is increased by 10dB compared to the direct FDK reconstruction and almost 3dB compared to the modified original Primal-Dual Network when using only 23 projections. The presented network is not optimized wrt. memory consumption or hyperparameters but merely serves as a proof of concept and is limited to low resolution projections and volumes.

In the past decades, Computed Tomography (CT) has established itself as one of the most important imaging techniques in medicine. Today, the applicability of CT is only limited by the deposited radiation dose, reduction of which manifests in noisy or incomplete measurements. Thus, the need for robust reconstruction algorithms arises. In this work, we learn a parametric regularizer with a global receptive field by maximizing it's likelihood on reference CT data. Due to this unsupervised learning strategy, our trained regularizer truly represents higher-level domain statistics, which we empirica…
Classic algebraic reconstruction technology (ART) for computed tomography requires pre-determined weights of the voxels for projecting pixel values. However, such weight cannot be accurately obtained due to the limitation of the physical understanding and computation resources. In this study, we propose a semi-case-wise learning-based method named Weight Encode Reconstruction Network (WERNet) to tackle the issues mentioned above. The model is trained in a self-supervised manner without the label of a voxel set. It contains two branches, including the voxel weight encoder and the voxel attentio…

Since 2016, deep learning (DL) has advanced tomographic imaging with remarkable successes, especially in low-dose computed tomography (LDCT) imaging. Despite being driven by big data, the LDCT denoising and pure end-to-end reconstruction networks often suffer from the black box nature and major issues such as instabilities, which is a major barrier to apply deep learning methods in low-dose CT applications. An emerging trend is to integrate imaging physics and model into deep networks, enabling a hybridization of physics/model-based and data-driven elements. %This type of hybrid methods has be…

The clinical symptoms of pulmonary embolism (PE) are very diverse and non-specific, which makes it difficult to diagnose. In addition, pulmonary embolism has multiple triggers and is one of the major causes of vascular death. Therefore, if it can be detected and treated quickly, it can significantly reduce the risk of death in hospitalized patients. In the detection process, the cost of computed tomography pulmonary angiography (CTPA) is high, and angiography requires the injection of contrast agents, which increase the risk of damage to the patient. Therefore, this study will use a deep learn…

Lung cancer is the most common form of cancer found worldwide with a high mortality rate. Early detection of pulmonary nodules by screening with a low-dose computed tomography (CT) scan is crucial for its effective clinical management. Nodules which are symptomatic of malignancy occupy about 0.0125 - 0.025\% of volume in a CT scan of a patient. Manual screening of all slices is a tedious task and presents a high risk of human errors. To tackle this problem we propose a computationally efficient two stage framework. In the first stage, a convolutional neural network (CNN) trained adversarially …
Automatic prohibited object detection within 2D/3D X-ray Computed Tomography (CT) has been studied in literature to enhance the aviation security screening at checkpoints. Deep Convolutional Neural Networks (CNN) have demonstrated superior performance in 2D X-ray imagery. However, there exists very limited proof of how deep neural networks perform in materials detection within volumetric 3D CT baggage screening imagery. We attempt to close this gap by applying Deep Neural Networks in 3D contraband substance detection based on their material signatures. Specifically, we formulate it as a 3D sem…

Chronic Obstructive Pulmonary Disease (COPD) is a leading cause of morbidity and mortality. While COPD diagnosis is based on lung function tests, early stages and progression of different aspects of the disease can be visible and quantitatively assessed on computed tomography (CT) scans. Many studies have been published that quantify imaging biomarkers related to COPD. In this paper we present a convolutional neural network that directly computes visual emphysema scores and predicts the outcome of lung function tests for 195 CT scans from the COPDGene study. Contrary to previous work, the prop…

The evaluation of infectious disease processes on radiologic images is an important and challenging task in medical image analysis. Pulmonary infections can often be best imaged and evaluated through computed tomography (CT) scans, which are often not available in low-resource environments and difficult to obtain for critically ill patients. On the other hand, X-ray, a different type of imaging procedure, is inexpensive, often available at the bedside and more widely available, but offers a simpler, two dimensional image. We show that by relying on a model that learns to generate CT images fro…

Multi-energy computed tomography (CT) with photon counting detectors (PCDs) enables spectral imaging as PCDs can assign the incoming photons to specific energy channels. However, PCDs with many spectral channels drastically increase the computational complexity of the CT reconstruction, and bespoke reconstruction algorithms need fine-tuning to varying noise statistics. \rev{Especially if many projections are taken, a large amount of data has to be collected and stored. Sparse view CT is one solution for data reduction. However, these issues are especially exacerbated when sparse imaging scenar…
