Cancers are characterized by remarkable heterogeneity and diverse prognosis. Accurate cancer classification is essential for patient stratification and clinical decision-making. Although digital pathology has been advancing cancer diagnosis and prognosis, the paradigm in cancer pathology has shifted from purely relying on histology features to incorporating molecular markers. There is an urgent need for digital pathology methods to meet the needs of the new paradigm. We introduce a novel digital pathology approach to jointly predict molecular markers and histology features and model their interactions for cancer classification. Firstly, to mitigate the challenge of cross-magnification information propagation, we propose a multi-scale disentangling module, enabling the extraction of multi-scale features from high-magnification (cellular-level) to low-magnification (tissue-level) whole slide images. Further, based on the multi-scale features, we propose an attention-based hierarchical multi-task multi-instance learning framework to simultaneously predict histology and molecular markers. Moreover, we propose a co-occurrence probability-based label correlation graph network to model the co-occurrence of molecular markers. Lastly, we design a cross-modal interaction module with the dynamic confidence constrain loss and a cross-modal gradient modulation strategy, to model the interactions of histology and molecular markers. Our experiments demonstrate that our method outperforms other state-of-the-art methods in classifying glioma, histology features and molecular markers. Our method promises to promote precise oncology with the potential to advance biomedical research and clinical applications. The code is available at https://github.com/LHY1007/M3C2

Breast cancer is one of the main causes of cancer death worldwide. Early diagnostics significantly increases the chances of correct treatment and survival, but this process is tedious and often leads to a disagreement between pathologists. Computer-aided diagnosis systems showed potential for improving the diagnostic accuracy. In this work, we develop the computational approach based on deep convolution neural networks for breast cancer histology image classification. Hematoxylin and eosin stained breast histology microscopy image dataset is provided as a part of the ICIAR 2018 Grand Challenge…
Breast cancer is one of the leading causes of mortality in women. Early detection and treatment are imperative for improving survival rates, which have steadily increased in recent years as a result of more sophisticated computer-aided-diagnosis (CAD) systems. A critical component of breast cancer diagnosis relies on histopathology, a laborious and highly subjective process. Consequently, CAD systems are essential to reduce inter-rater variability and supplement the analyses conducted by specialists. In this paper, a transfer-learning based approach is proposed, for the task of breast histolog…
Microscopic examination of tissues or histopathology is one of the diagnostic procedures for detecting colorectal cancer. The pathologist involved in such an examination usually identifies tissue type based on texture analysis, especially focusing on tumour-stroma ratio. In this work, we automate the task of tissue classification within colorectal cancer histology samples using deep transfer learning. We use discriminative fine-tuning with one-cycle-policy and apply structure-preserving colour normalization to boost our results. We also provide visual explanations of the deep neural network's …

Breast cancer is the most common invasive cancer in women, affecting more than 10% of women worldwide. Microscopic analysis of a biopsy remains one of the most important methods to diagnose the type of breast cancer. This requires specialized analysis by pathologists, in a task that i) is highly time- and cost-consuming and ii) often leads to nonconsensual results. The relevance and potential of automatic classification algorithms using hematoxylin-eosin stained histopathological images has already been demonstrated, but the reported results are still sub-optimal for clinical use. With the goa…
Microsatellite instability (MSI) is a tumor phenotype whose diagnosis largely impacts patient care in colorectal cancers (CRC), and is associated with response to immunotherapy in all solid tumors. Deep learning models detecting MSI tumors directly from H&E stained slides have shown promise in improving diagnosis of MSI patients. Prior deep learning models for MSI detection have relied on neural networks pretrained on ImageNet dataset, which does not contain any medical image. In this study, we leverage recent advances in self-supervised learning by training neural networks on histology images…
Cancer is the uncontrollable cell division of abnormal cells inside the human body, which can spread to other body organs. It is one of the non-communicable diseases (NCDs) and NCDs accounts for 71% of total deaths worldwide whereas lung cancer is the second most diagnosed cancer after female breast cancer. Cancer survival rate of lung cancer is only 19%. There are various methods for the diagnosis of lung cancer, such as X-ray, CT scan, PET-CT scan, bronchoscopy and biopsy. However, to know the subtype of lung cancer based on the tissue type H and E staining is widely used, where the staining…

Cancer diagnosis, prognosis, and therapeutic response predictions are based on morphological information from histology slides and molecular profiles from genomic data. However, most deep learning-based objective outcome prediction and grading paradigms are based on histology or genomics alone and do not make use of the complementary information in an intuitive manner. In this work, we propose Pathomic Fusion, an interpretable strategy for end-to-end multimodal fusion of histology image and genomic (mutations, CNV, RNA-Seq) features for survival outcome prediction. Our approach models pairwise…

Microscopic histology image analysis is a cornerstone in early detection of breast cancer. However these images are very large and manual analysis is error prone and very time consuming. Thus automating this process is in high demand. We proposed a hierarchical system of convolutional neural networks (CNN) that classifies automatically patches of these images into four pathologies: normal, benign, in situ carcinoma and invasive carcinoma. We evaluated our system on the BACH challenge dataset of image-wise classification and a small dataset that we used to extend it. Using a train/test split of…

However, availability of a large dataset is a major prerequisite for training a CNN which limits its use by the computational pathology community. In previous studies, CNNs have demonstrated their potential in terms of feature generalizability and transferability accompanied with better performance. Considering these traits of CNN, we propose a simple yet effective method which leverages the strengths of CNN combined with the advantages of including contextual information, particularly desig…

This paper explores the problem of breast tissue classification of microscopy images. Based on the predominant cancer type the goal is to classify images into four categories of normal, benign, in situ carcinoma, and invasive carcinoma. Given a suitable training dataset, we utilize deep learning techniques to address the classification problem. Due to the large size of each image in the training dataset, we propose a patch-based technique which consists of two consecutive convolutional neural networks. The first "patch-wise" network acts as an auto-encoder that extracts the most salient featur…

The expanding adoption of digital pathology has enabled the curation of large repositories of histology whole slide images (WSIs), which contain a wealth of information. Similar pathology image search offers the opportunity to comb through large historical repositories of gigapixel WSIs to identify cases with similar morphological features and can be particularly useful for diagnosing rare diseases, identifying similar cases for predicting prognosis, treatment outcomes, and potential clinical trial success. A critical challenge in developing a WSI search and retrieval system is scalability, wh…

Renal cell carcinoma (RCC) is a common cancer that varies in clinical behavior. Indolent RCC is often low-grade without necrosis and can be monitored without treatment. Aggressive RCC is often high-grade and can cause metastasis and death if not promptly detected and treated. While most kidney cancers are detected on CT scans, grading is based on histology from invasive biopsy or surgery. Determining aggressiveness on CT images is clinically important as it facilitates risk stratification and treatment planning. This study aims to use machine learning methods to identify radiology features tha…
Clear cell renal cell carcinoma (ccRCC) is one of the most common forms of intratumoral heterogeneity in the study of renal cancer. ccRCC originates from the epithelial lining of proximal convoluted renal tubules. These cells undergo abnormal mutations in the presence of Ki67 protein and create a lump-like structure through cell proliferation. Manual counting of tumor cells in the tissue-affected sections is one of the strongest prognostic markers for renal cancer. However, this procedure is time-consuming and also prone to subjectivity. Histology imaging is an essential diagnosis method to finalize the grade and stage of cancer of different tissues, especially for breast cancer diagnosis. Specialists often disagree on the final diagnosis on biopsy tissue due to the complex morphological variety. Although convolutional neural networks (CNN) have advantages in extracting discriminative features in image classification, directly training a CNN on high resolution histology images is computationally infeasible currently. Besides, inconsistent discriminative features often distribute over the whole histology image, which incurs cha…

It is common for pathologists to annotate specific regions of the tissue, such as tumor, directly on the glass slide with markers. Although this practice was helpful prior to the advent of histology whole slide digitization, it often occludes important details which are increasingly relevant to immuno-oncology due to recent advancements in digital pathology imaging techniques. The current work uses a generative adversarial network with cycle loss to remove these annotations while still maintaining the underlying structure of the tissue by solving an image-to-image translation problem. We train…

To train a robust deep learning model, one usually needs a balanced set of categories in the training data. The data acquired in a medical domain, however, frequently contains an abundance of healthy patients, versus a small variety of positive, abnormal cases. Moreover, the annotation of a positive sample requires time consuming input from medical domain experts. This scenario would suggest a promise for one-class classification type approaches. In this work we propose a general one-class classification model for histology, that is meta-trained on multiple histology datasets simultaneously, a…

For example, a DL test for the diagnosis of microsatellite instability (MSI) in CRC has been approved in 2022. Current approaches rely on convolutional neural networks (CNNs). Transformer networks are outperforming CNNs and are replacing them in many applications, but have not been used for biomarker prediction in cancer at a large scale. In addition, most DL approaches have been trained on small patient cohorts, which limits their clinical utility. Methods: In th…
