Cosmological information is usually extracted from the Lyman-$α$ forest correlations using only either large-scale information interpreted through linear theory or using small-scale information interpreted by means of expensive hydrodynamical simulations. A complete cosmological interpretation of the 3D correlations at all measurable scales is challenged by the need of more realistic models including the complex growth of non-linear small scales that can only be studied within large hydrodynamical simulations. Past work were often limited by the trade off between the simulated cosmological volume and the resolution of the low-density intergalactic medium from which the Lyman-$α$ signal originates. We conduct a suite of hydrodynamical simulations of the intergalactic medium, including one of the largest Lyman-$α$ simulations ever performed in terms of volume (640 $h^{-1}\mathrm{Mpc}$), alongside simulations in smaller volumes with resolutions up to 25 $h^{-1}\mathrm{kpc}$, which will be further improved to show resolution convergence in future studies. We compare the 3D Lyman-$α$ power spectra predicted by those simulations to different non-linear models. The inferred Lyman-$α$ bias and redshift space distortion (RSD) parameters, $b_α$ and $β_α$ are in remarkable agreement with those measured in SDSS and DESI data. We find that, contrary to intuition, the convergence of large-scale modes of the 3D Lyman-$α$ power spectra, which determines $β_α$, is primarily influenced by the resolution of the simulation box through mode coupling, rather than the box size itself. Finally, we study the BAO signal encoded in the 3D Lyman-$α$ power spectra. For the first time with a hydrodynamical simulation, we clearly detect the BAO signal, however we only marginally detect its damping, associated with the non-linear growth of the structures.
We compare two state-of-the-art numerical codes to study the overall accuracy in modeling the intergalactic medium and reproducing Lyman-$α$ forest observables for DESI and high-resolution data sets. The codes employ different approaches to solving both gravity and modeling the gas hydrodynamics. The first code, Nyx, solves the Poisson equation using the Particle-Mesh (PM) method and the Euler equations using a finite volume method. The second code, \CRKHACC, uses a Tree-PM method to solve for gravity, and an improved Lagrangian smoothed particle hydrodynamics (SPH) technique, where fluid elem…
We present constraints on the masses of extremely light bosons dubbed fuzzy dark matter from Lyman-$α$ forest data. Extremely light bosons with a De Broglie wavelength of $\sim 1$ kpc have been suggested as dark matter candidates that may resolve some of the current small scale problems of the cold dark matter model. For the first time we use hydrodynamical simulations to model the Lyman-$α$ flux power spectrum in these models and compare with the observed flux power spectrum from two different data sets: the XQ-100 and HIRES/MIKE quasar spectra samples. After marginalization over nuisance and…
We study the statistics of the Lyman-$α$ forest in a flat LCDM cosmology with the N-body + Eulerian hydrodynamics code Nyx. We produce a suite of simulations, covering the observationally relevant redshift range $2 \leq z \leq 4$. We find that a grid resolution of 20 kpc/h is required to produce one percent convergence of Lyman-$α$ flux statistics, up to k = 10 h/Mpc. In addition to establishing resolution requirements, we study the effects of missing modes in these simulations, and find that box sizes of L > 40 Mpc/h are needed to suppress numerical errors to a sub-percent level. Our opticall…
The Lyman-$α$ forest is a valuable probe of dark matter models featuring a scale-dependent suppression of the power spectrum as compared to $Λ$CDM. In this work, we present a new estimator of the Lyman-$α$ flux power spectrum that does not rely on hydrodynamical simulations. Our framework is characterized by nuisance parameters that encapsulate the complex physics of the intergalactic medium and sensitivity to highly non-linear small-scale modes. After validating the approach based on high-resolution hydrodynamical simulations for $Λ$CDM, we derive conservative constraints on interacting dark …
We investigate the properties of Damped Lyman-alpha systems (DLAs) using high-resolution and large box-size cosmological hydrodynamical simulations of a LambdaCDM model. The numerical code used is a modification of GADGET-2 with a self consistent implementation of the metal enrichment mechanism (Tornatore et al. 2007). We explore the numerical convergence of some relevant physical quantities and we vary the parameters describing the properties of galactic winds; the initial stellar mass function; the linear dark matter power spectrum and the metal enrichment pattern of the IGM (Intergalactic M…
In this work, we analyze the Lyman-$α$ forest in cosmological hydrodynamical simulations of chameleon-type f(R) gravity with the goal to assess whether the impact of such models is detectable in absorption line statistics. We carry out a set of hydrodynamical simulations with the cosmological simulation code MG-GADGET, including star formation and cooling effects, and create synthetic Lyman-$α$ absorption spectra from the simulation outputs. We statistically compare simulations with f(R) and ordinary general relativity, focusing on flux probability distribution functions (PDFs) and flux power-…
The signature left in quasar spectra by the presence of neutral hydrogen in the Universe allows one to constrain the sum of the neutrino masses with improved sensitivity, with respect to laboratory experiments, and may shed a new light on the neutrino mass hierarchy and on the absolute mass scale of neutrinos. Constraints on cosmological parameters and on the dark energy equation of state can also be derived, from a joint parameter estimation procedure. However, this requires a detailed modeling of the line-of-sight power spectrum of the transmitted flux in the Lyman-Alpha (LyA) forest on scal…
We measure the effect of high column density absorbing systems of neutral hydrogen (HI) on the one-dimensional (1D) Lyman-alpha forest flux power spectrum using cosmological hydrodynamical simulations from the Illustris project. High column density absorbers (which we define to be those with HI column densities $N(\mathrm{HI}) > 1.6 \times 10^{17}\,\mathrm{atoms}\,\mathrm{cm}^{-2}$) cause broadened absorption lines with characteristic damping wings. These damping wings bias the 1D Lyman-alpha forest flux power spectrum by causing absorption in quasar spectra away from the location of the absor…
Using a series of carefully constructed numerical experiments based on hydrodynamic cosmological SPH simulations, we attempt to build an intuition for the relevant physics behind the large scale density ($b_δ$) and velocity gradient ($b_η$) biases of the Lyman-$α$ forest. Starting with the fluctuating Gunn-Peterson approximation applied to the smoothed total density field in real-space, and progressing through redshift-space with no thermal broadening, redshift-space with thermal broadening and hydrodynamicaly simulated baryon fields, we investigate how approximations found in the literature f…
We investigate the correlations between the observed fraction of Lyman alpha emission from star-forming galaxies and the large scale structure by post-processing snapshots of a large, high resolution hydrodynamical simulation with a Lyman alpha radiative transfer code at redshifts z=4, 3, 2. We find correlations of the observed fraction with density, density gradient along the line of sight, velocity and velocity gradient along the line of sight, all within the same order of magnitude (tens of percent). Additionally, a correlation with the angular momentum of the dark matter halo is detected. …
We present a suite of cosmological N-body simulations with cold dark matter and baryons aiming at modeling the low-density regions of the IGM as probed by the Lyman-$α$ forests at high redshift. The simulations are designed to match the requirements imposed by the quality of BOSS and eBOSS data. They are made using either 2x768$^3$ or 2x192$^3$ particles, spanning volumes ranging from (25 Mpc.h$^{-1})^3$ for high-resolution simulations to (100 Mpc.h$^{-1})^3$ for large-volume ones. Using a splicing technique, the resolution is further enhanced to reach the equivalent of simulations with 2x3072…
The fluctuating Gunn-Peterson approximation (FGPA) is a commonly-used method to generate mock Lyman-$α$ (Ly$α$) forest absorption skewers at Cosmic Noon ($z\gtrsim 2$) from the matter-density field of $N$-body simulations without running expensive hydrodynamical simulations. Motivated by recent developments in 3D IGM tomography observations as well as matter density field reconstruction techniques applied to galaxy redshift samples at $z\sim 2$, we examine the possibility of observationally testing FGPA by directly examining the relationship between the Ly$α$ transmission and the underlying ma…
Fuzzy Dark Matter (FDM) represents an alternative and intriguing description of the standard Cold Dark Matter (CDM) fluid, able to explain the lack of direct detection of dark matter particles in the GeV sector and to alleviate small scales tensions in the cosmic large-scale structure formation. Cosmological simulations of FDM models in the literature were performed either with very expensive high-resolution grid-based simulations of individual haloes or through N-body simulations encompassing larger cosmic volumes but resorting on significant approximations in the FDM non-linear dynamics to r…
We present LyMAS2, an improved version of the "Lyman-α Mass Association Scheme" aiming at predicting the large-scale 3d clustering statistics of the Lyman-α forest (Ly-α) from moderate resolution simulations of the dark matter (DM) distribution, with prior calibrations from high resolution hydrodynamical simulations of smaller volumes. In this study, calibrations are derived from the Horizon-AGN suite simulations, (100 Mpc/h)^3 comoving volume, using Wiener filtering, combining information from dark matter density and velocity fields (i.e. velocity dispersion, vorticity, line of sight 1d-diver…
We present the first detection of a correlation between the Lyman-$α$ forest and cosmic microwave background (CMB) lensing. For each Lyman-$α$ forest in SDSS-III/BOSS DR12, we correlate the one-dimensional power spectrum with the CMB lensing convergence on the same line of sight from Planck. This measurement constitutes a position-dependent power spectrum, or a squeezed bispectrum, and quantifies the non-linear response of the Lyman-$α$ forest power spectrum to a large-scale overdensity. The signal is measured at 5~$σ$ and is consistent with the $Λ$CDM expectation. We measure the linear bias o…
We combine high resolution hydrodynamical simulations with an intermediate resolution, dark matter only simulation and an analytical model for the growth of ionized regions to estimate the large scale distribution and redshift evolution of the visibility of Lyman-alpha emission in 6<=z<=8 galaxies. The inhomogeneous distribution of neutral hydrogen during the reionization process results in significant fluctuations in the Lyman-alpha transmissivity on large scales. The transmissivity depends not only on the ionized fraction of the intergalactic medium by volume and the amplitude of the local i…
We present a new bound on the ultra-light axion (ULA) dark matter mass $m_\text{a}$, using the Lyman-alpha forest to look for suppressed cosmic structure growth: a 95% lower limit $m_\text{a} > 2 \times 10^{-20}\,\text{eV}$. This strongly disfavors ($> 99.7\%$ credibility) the canonical ULA with $10^{-22}\,\text{eV} < m_\text{a} < 10^{-21}\,\text{eV}$, motivated by the string axiverse and solutions to possible tensions in the cold dark matter model. We strengthen previous equivalent bounds by about an order of magnitude. We demonstrate the robustness of our results using an optimized emulator …
We compare the low redshift (z ~ 0.1) Lyman-alpha forest from hydrodynamical simulations with data from the Cosmic Origin Spectrograph (COS). We find tension between the observed number of lines with b-parameters in the range 25-45 km/s and the predictions from simulations that incorporate either vigorous feedback from active galactic nuclei or that exclude feedback altogether. The gas in these simulations is, respectively, either too hot to contribute to the Lyman-alpha absorption or too cold to produce the required line widths. Matching the observed b-parameter distribution therefore require…
We examine the column density distribution function (CDDF) and Doppler parameter distribution from hydrodynamical simulations and Cosmic Origins Spectrograph (COS) observations of the Lyman-alpha forest at redshift $0\leq z\leq 0.2$. Allowing for a factor of two uncertainty in the metagalactic HI photoionisation rate, our hydrodynamical simulations are in good agreement ($1$-$1.5σ$) with the shape and amplitude of the observed CDDF at HI column densities $10^{13.3}\rm\,cm^{-2}\leq N_{\rm HI}\leq 10^{14.5}\rm\,cm^{-2}$. However, the Doppler widths of the simulated lines remain too narrow with r…
The sources which reionized the Intergalactic Medium by redshift ~6 are still unknown. A severe constraint on the ionization process is the low emissivity required to maintain the ionization in the Lyman-α forest. Simulation-calibrated observations suggest a production rate of at most only a few photons per baryon. In this work, we present a new solution to this "photon-starvation" problem using a weak background of cosmic magnetic fields, which may be present as a consequence of early-Universe physics and subsequent magneto-hydrodynamical amplification. If present, such magnetic fields can in…
The evolution of the expansion rate of the Universe results in a drift in the redshift of distant sources over time. A measurement of this drift would provide us with a direct probe of expansion history. The Lyman alpha forest has been recognized as the best candidate for this experiment, but the signal would be weak and it will take next generation large telescopes coupled with ultra-stable high resolution spectrographs to reach the cm/s resolution required. One source of noise that has not yet been assessed is the transverse motion of Lyman alpha absorbers, which varies the gravitational pot…
Using cosmological particle hydrodynamical simulations and uniform ultraviolet backgrounds, we compare Lyman-$α$ forest flux spectra predicted by the conventional cold dark matter (CDM) model, the free-particle wave dark matter (FP$ψ$DM) model and extreme-axion wave dark matter (EA$ψ$DM) models of different initial axion field angles against the BOSS Lyman-$α$ forest absorption spectra with a fixed boson mass $m_b\sim 10^{-22}$eV. We recover results reported previously (Iršič et al. 2017b; Armengaud et al. 2017) that the CDM model agrees better with the BOSS data than the FP$ψ$DM model by a la…
We present results from end-to-end simulations of observations designed to constrain the rate of change in the expansion history of the Universe using the redshift drift of the Lyman-$α$ forest absorption lines along the lines-of-sight toward bright quasars. For our simulations we take Lyman-$α$ forest lines extracted from Keck/HIRES spectra of bright quasars at $z>3$, and compare the results from these real quasar spectra with mock spectra generated via Monte Carlo realizations. We use the results of these simulations to assess the potential for a dedicated observatory to detect redshift drif…
Inhomogeneous reionization enhances the 1D Lyman-$α$ forest power spectrum on large scales at redshifts $z\geq4$. This is due to coherent fluctuations in the ionized hydrogen fraction that arise from large-scale variations in the post-reionization gas temperature, which fade as the gas cools. It is therefore possible to use these relic fluctuations to constrain inhomogeneous reionization with the power spectrum at wavenumbers $\log_{10}(k/{\rm km^{-1}\,s})\lesssim -1.5$. We use the Sherwood-Relics suite of hybrid radiation hydrodynamical simulations to perform a first analysis of new Lyman-$α$…
The quest for the neutrino mass is a central goal in contemporary cosmology, subject to intense scrutiny, and among different large-scale structure tracers the Lyman-Alpha forest is re-emerging as a unique tool to probe the neutrino mass at high-redshift - through characteristic imprints on the transmitted Lyman-Alpha flux. A detailed modeling of the low-density regions of the intergalactic medium in presence of massive neutrinos on scale ranging from a few to hundreds of megaparsecs is required, if one wants to interpret state-of-the-art data from observations of quasar spectra. To this end, …
We test a method to reduce unwanted sample variance when predicting Lyman-$α$ (ly$α$) forest power spectra from cosmological hydrodynamical simulations. Sample variance arises due to sparse sampling of modes on large scales and propagates to small scales through non-linear gravitational evolution. To tackle this, we generate initial conditions in which the density perturbation amplitudes are {\it fixed} to the ensemble average power spectrum -- and are generated in {\it pairs} with exactly opposite phases. We run $50$ such simulations ($25$ pairs) and compare their performance against $50$ sta…

We introduce a new set of large scale, high resolution hydrodynamical simulations of the intergalactic medium: the Sherwood simulation suite. These are performed in volumes 10^3-160^3 h^-3 comoving Mpc^{3}, span almost four orders of magnitude in mass resolution with up to 17.2 billion particles, and employ a variety of physics variations including warm dark matter and galactic outflows. We undertake a detailed comparison of the simulations to high resolution, high signal-to-noise observations of the Lyman-alpha forest over the redshift range 2 < z < 5. The simulations are in very good agreeme…
We present the most distant detection of cosmic voids ($z \sim 2.3$) and the first detection of three-dimensional voids in the Lyman-$α$ forest. We used a 3D tomographic map of the absorption with effective comoving spatial resolution of $2.5\,h^{-1}\mathrm{Mpc}$ and volume of $3.15\times 10^5\,h^{-3}\mathrm{Mpc}^3$, which was reconstructed from moderate-resolution Keck-I/LRIS spectra of 240 background Lyman-break galaxies and quasars in a $0.16\,\mathrm{deg}^2$ footprint in the COSMOS field. Voids were detected using a spherical overdensity finder calibrated from hydrodynamical simulations of…
The free-streaming of keV-scale particles impacts structure growth on scales that are probed by the Lyman-alpha forest of distant quasars. Using an unprecedentedly large sample of medium-resolution QSO spectra from the ninth data release of SDSS, along with a state-of-the-art set of hydrodynamical simulations to model the Lyman-alpha forest in the non-linear regime, we issue one of the tightest bounds to date, from Ly-$α$ data alone, on pure dark matter particles : $m_X > 4.09 \: \rm{keV}$ (95% CL) for early decoupled thermal relics such as a hypothetical gravitino, and correspondingly $m_s > …
The amplitude of the ionizing background that pervades the intergalactic medium (IGM) at the end of the epoch of reionization provides a valuable constraint on the emissivity of the sources which reionized the Universe. While measurements of the ionizing background at lower redshifts rely on a simulation-calibrated mapping between the photoionization rate and the mean transmission of the Ly$α$ forest, at $z\gtrsim6$ the IGM becomes increasingly opaque, and transmission arises solely in narrow spikes separated by saturated Gunn-Peterson troughs. In this regime, the traditional approach of measu…
The distribution of diffuse gas in the intergalactic medium (IGM) imprints a series of hydrogen absorption lines on the spectra of distant background quasars known as the Lyman-$α$ forest. Cosmological hydrodynamical simulations predict that IGM density fluctuations are suppressed below a characteristic scale where thermal pressure balances gravity. We measured this pressure-smoothing scale by quantifying absorption correlations in a sample of close quasar pairs. We compared our measurements to hydrodynamical simulations, where pressure smoothing is determined by the integrated thermal history…
Three independent observational studies have now detected a narrow (Δz ~ 0.5) dip centred at z=3.2 in the otherwise smooth redshift evolution of the Lya forest effective optical depth. This feature has previously been interpreted as an indirect signature of rapid photo-heating in the IGM during the epoch of HeII reionisation. We examine this interpretation using a semi-analytic model of inhomogeneous HeII reionisation and high resolution hydrodynamical simulations of the Lya forest. We instead find that a rapid (Δz ~ 0.2) boost to the IGM temperature (ΔT ~ 10^4 K) beginning at z=3.4 produces a…

The kinematics of damped Lyman alpha absorbers (DLAs) are difficult to reproduce in hierarchical galaxy formation models, particularly the preponderance of wide systems. We investigate DLA kinematics at z=3 using high-resolution cosmological hydrodynamical simulations that include a heuristic model for galactic outflows. Without outflows, our simulations fail to yield enough wide DLAs, as in previous studies. With outflows, predicted DLA kinematics are in much better agreement with observations. Comparing two outflow models, we find that a model based on momentum-driven wind scalings provides …
It has been realised only recently that TeV emission from blazars can significantly heat the intergalactic medium (IGM) by pair-producing high-energy electrons and positrons, which in turn excite vigorous plasma instabilities, leading to a local dissipation of the pairs' kinetic energy. In this work, we use cosmological hydrodynamical simulations to model the impact of this blazar heating on the Lyman-alpha forest at redshifts z~2-3. We find that blazar heating produces an inverted temperature-density relation in the IGM and naturally resolves many of the problems present in previous simulatio…
The filamentary network of intergalactic medium (IGM) gas that gives origin to the Lyman-alpha forest in the spectra of distant quasars encodes information on the physics of structure formation and the early thermodynamics of diffuse baryonic material. Here, we use a massive suite of more than 400 high-resolution cosmological hydrodynamical simulations run with the Graphics Processing Unit-accelerated code Cholla to study the IGM at high spatial resolution maintained over the entire computational volume. The simulations capture a wide range of possible thermal histories of intergalactic gas by…

We examine the validity of the hydrostatic equilibrium (HSE) assumption for galaxy clusters using one of the highest-resolution cosmological hydrodynamical simulations. We define and evaluate several effective mass terms corresponding to the Euler equations of the gas dynamics, and quantify the degree of the validity of HSE in terms of the mass estimate. We find that the mass estimated under the HSE assumption (the HSE mass) deviates from the true mass by up to ~ 30 %. This level of departure from HSE is consistent with the previous claims, but our physical interpretation is rather different. …
We present a measurement of the Lyman alpha flux probability distribution function (PDF) measured from a set of eight high resolution quasar spectra with emission redshifts at 3.3 < z < 3.8. We carefully study the effect of metal absorption lines on the shape of the PDF. Metals have a larger impact on the PDF measurements at lower redshift, where there are fewer Lyman alpha absorption lines. This may be explained by an increase in the number of metal lines which are blended with Lyman alpha absorption lines toward higher redshift, but may also be due to the presence of fewer metals in the inte…
Lyman-alpha forest data probing the post-reionization Universe shows surprisingly large opacity fluctuations over rather large ($\ge$50 comoving Mpc/h) spatial scales. We model these fluctuations using a hybrid approach utilizing the large volume Millennium simulation to predict the spatial distribution of QSOs combined with smaller scale full hydrodynamical simulation performed with RAMSES and post-processed with the radiative transfer code ATON. We produce realictic mock absorption spectra that account for the contribution of galaxies and QSOs to the ionising UV background. This improved mod…
Using a suite of hydrodynamical simulations with cold dark matter, baryons, and neutrinos, we present a detailed study of the effect of massive neutrinos on the 1-D and 3-D flux power spectra of the Lyman-$α$ (Ly$α$) forest. The presence of massive neutrinos in cosmology induces a scale- and time-dependent suppression of structure formation that is strongest on small scales. Measuring this suppression is a key method for inferring neutrino masses from cosmological data, and is one of the main goals of ongoing and future surveys like eBOSS, DES, LSST, Euclid or DESI. The clustering in the Ly$α$…
The first generation of stars produces a background of Lyman-Werner (LW) radiation which can photo-dissociate molecular hydrogen, increasing the mass of dark matter halos required to host star formation. Previous studies have determined the critical mass required for efficient molecular cooling with a constant LW background. However, the true background is expected to increase rapidly at early times. Neglecting this evolution could underestimate star formation in small halos that may have started to cool in the past when the LW intensity was much lower. Background evolution is a large source o…
Supermassive black holes (BHs) of millions solar masses and above reside in the center of most local galaxies, but they also power active galactic nuclei and quasars, detected up to z=7. This observational evidence puts strong constraints on the BH growth and the mass of the first BH seeds. The scenario of "direct collapse" is very appealing as it leads to the formation of large mass BH seeds in the range 10^4-10^6 Msun, which eases explaining how quasars at z=6-7 are powered by BHs with masses >10^9 Msun. Direct collapse, however, appears to be rare, as the conditions required by the scenario…
With upcoming high-quality data from surveys such as the Extended Baryon Oscillation Spectroscopic Survey (eBOSS) or the Dark Energy Spectroscopic Instrument (DESI), improving the theoretical modeling and gaining a deeper understanding of the effects of neutrinos and dark radiation on structure formation at small scales are necessary, to obtain robust constraints free from systematic biases. Using a novel suite of hydrodynamical simulations that incorporate dark matter, baryons, massive neutrinos, and dark radiation, we present a detailed study of their impact on Lyman-Alpha forest observables…
