We propose an adaptive training scheme for unsupervised medical image registration. Existing methods rely on image reconstruction as the primary supervision signal. However, nuisance variables (e.g. noise and covisibility), violation of the Lambertian assumption in physical waves (e.g. ultrasound), and inconsistent image acquisition can all cause a loss of correspondence between medical images. As the unsupervised learning scheme relies on intensity constancy between images to establish correspondence for reconstruction, this introduces spurious error residuals that are not modeled by the typical training objective. To mitigate this, we propose an adaptive framework that re-weights the error residuals with a correspondence scoring map during training, preventing the parametric displacement estimator from drifting away due to noisy gradients, which leads to performance degradation. To illustrate the versatility and effectiveness of our method, we tested our framework on three representative registration architectures across three medical image datasets along with other baselines. Our adaptive framework consistently outperforms other methods both quantitatively and qualitatively. Paired t-tests show that our improvements are statistically significant. Image registration is a fundamental building block for various applications in medical image analysis. To better explore the correlation between the fixed and moving images and improve registration performance, we propose a novel deep learning network, Co-Attention guided Registration Network (CAR-Net). CAR-Net employs a co-attention block to learn a new representation of the inputs, which drives the registration of the fixed and moving images. Experiments on UK Biobank cardiac cine-magnetic resonance image data demonstrate that CAR-Net obtains higher registration accuracy and smoother deforma…

This study investigates the use of the unsupervised deep learning framework VoxelMorph for deformable registration of longitudinal abdominopelvic CT images acquired in patients with bone metastases from breast cancer. The CT images were refined prior to registration by automatically removing the CT table and all other extra-corporeal components. To improve the learning capabilities of VoxelMorph when only a limited amount of training data is available, a novel incremental training strategy is proposed based on simulated deformations of consecutive CT images. In a 4-fold cross-validation scheme…

Multimodal image registration (MIR) is a fundamental procedure in many image-guided therapies. Recently, unsupervised learning-based methods have demonstrated promising performance over accuracy and efficiency in deformable image registration. However, the estimated deformation fields of the existing methods fully rely on the to-be-registered image pair. It is difficult for the networks to be aware of the mismatched boundaries, resulting in unsatisfactory organ boundary alignment. In this paper, we propose a novel multimodal registration framework, which leverages the deformation fields estima…

Registration of pre-operative and post-recurrence brain images is often needed to evaluate the effectiveness of brain gliomas treatment. While recent deep learning-based deformable registration methods have achieved remarkable success with healthy brain images, most of them would be unable to accurately align images with pathologies due to the absent correspondences in the reference image. In this paper, we propose a deep learning-based deformable registration method that jointly estimates regions with absent correspondence and bidirectional deformation fields. A forward-backward consistency c…

However, deep learning-based registration models have mostly relied on spatially-invariant regularization. Here, we introduce an end-to-end framework that uses neural networks to learn a spatially-varying deformation regularizer directly from data. The hyperparameter of the proposed regularizer is conditioned into the network, enabling easy tuning of the regularization strength. The proposed method is built upon a Transformer-based mod…

In the last decade, convolutional neural networks (ConvNets) have dominated and achieved state-of-the-art performances in a variety of medical imaging applications. However, the performances of ConvNets are still limited by lacking the understanding of long-range spatial relations in an image. The recently proposed Vision Transformer (ViT) for image classification uses a purely self-attention-based model that learns long-range spatial relations to focus on the relevant parts of an image. Nevertheless, ViT emphasizes the low-resolution features because of the consecutive downsamplings, result i…
Multi-modality image registration is one of the most underlined processes in medical image analysis. Recently, convolutional neural networks (CNNs) have shown significant potential in deformable registration. However, the lack of voxel-wise ground truth challenges the training of CNNs for an accurate registration. In this work, we propose a cross-modality similarity metric, based on the KL-divergence of image variables, and implement an efficient estimation method using a CNN. This estimation network, referred to as KLDivNet, can be trained unsupervisedly. We then embed the KLDivNet into a reg…

Deformable image registration is one of the fundamental tasks in medical imaging. Classical registration algorithms usually require a high computational cost for iterative optimizations. Although deep-learning-based methods have been developed for fast image registration, it is still challenging to obtain realistic continuous deformations from a moving image to a fixed image with less topological folding problem. To address this, here we present a novel diffusion-model-based image registration method, called DiffuseMorph. DiffuseMorph not only generates synthetic deformed images through revers…

Multimodal image registration is a very challenging problem for deep learning approaches. Most current work focuses on either supervised learning that requires labelled training scans and may yield models that bias towards annotated structures or unsupervised approaches that are based on hand-crafted similarity metrics and may therefore not outperform their classical non-trained counterparts. We believe that unsupervised domain adaptation can be beneficial in overcoming the current limitations for multimodal registration, where good metrics are hard to define. Domain adaptation has so far been…

However, most efforts directly map the composite image representation to spatial transformation through the convolutional neural network, ignoring its limited ability to capture spatial correspondence. On the other hand, Transformer can better characterize the spatial relationship with attention mechanism, its long-range dependency may be harmful to the registration task, where voxels with too large distances are unlikely to be corresponding pairs. Image registration, the process of aligning two or more images, is the core technique of many (semi-)automatic medical image analysis tasks. Recent studies have shown that deep learning methods, notably convolutional neural networks (ConvNets), can be used for image registration. Thus far training of ConvNets for registration was supervised using predefined example registrations. However, obtaining example registrations is not trivial. To circumvent the need for predefined examples, and thereby to increase convenience of training ConvNets for image registration, we propose the Deep Learning Im…

Many applications in image-guided surgery and therapy require fast and reliable non-linear, multi-modal image registration. Recently proposed unsupervised deep learning-based registration methods have demonstrated superior performance compared to iterative methods in just a fraction of the time. Most of the learning-based methods have focused on mono-modal image registration. The extension to multi-modal registration depends on the use of an appropriate similarity function, such as the mutual information (MI). We propose guiding the training of a deep learning-based registration method with MI…

The DIRNet consists of a convolutional neural network (ConvNet) regressor, a spatial transformer, and a resampler. The ConvNet analyzes a pair of fixed and moving images and outputs parameters for the spatial transformer, which generates the displacement vector field that enables the resampler to warp the moving image to the fixed image. The DIRNet is trained end-to-end by unsupervised optimization of a similarity metric between input image pairs. A trained DIRNet can be applied to perform registration …

Unsupervised deep-learning (DL) models were recently proposed for deformable image registration tasks. In such models, a neural-network is trained to predict the best deformation field by minimizing some dissimilarity function between the moving and the target images. After training on a dataset without reference deformation fields available, such a model can be used to rapidly predict the deformation field between newly seen moving and target images. Currently, the training process effectively provides a point-estimate of the network weights rather than characterizing their entire posterior d…
Image registration is a crucial task in signal processing, but it often encounters issues with stability and efficiency. Non-learning registration approaches rely on optimizing similarity metrics between fixed and moving images, which can be expensive in terms of time and space complexity. This problem can be exacerbated when the images are large or there are significant deformations between them. Recently, deep learning, specifically convolutional neural network (CNN)-based methods, have been explored as an effective solution to the weaknesses of non-learning approaches. To further advance le…
Medical image registration is a fundamental and critical task in medical image analysis. With the rapid development of deep learning, convolutional neural networks (CNN) have dominated the medical image registration field. Due to the disadvantage of the local receptive field of CNN, some recent registration methods have focused on using transformers for non-local registration. However, the standard Transformer has a vast number of parameters and high computational complexity, which causes Transformer can only be applied at the bottom of the registration models. As a result, only coarse informa…
This study proposes an end-to-end unsupervised diffeomorphic deformable registration framework based on moving mesh parameterization. Using this parameterization, a deformation field can be modeled with its transformation Jacobian determinant and curl of end velocity field. The new model of the deformation field has three important advantages; firstly, it relaxes the need for an explicit regularization term and the corresponding weight in the cost function. The smoothness is implicitly embedded in the solution which results in a physically plausible deformation field. Secondly, it guarantees d…

Magnetic Resonance Imaging (MRI) typically recruits multiple sequences (defined here as "modalities"). As each modality is designed to offer different anatomical and functional clinical information, there are evident disparities in the imaging content across modalities. Inter- and intra-modality affine and non-rigid image registration is an essential medical image analysis process in clinical imaging, as for example before imaging biomarkers need to be derived and clinically evaluated across different MRI modalities, time phases and slices. Deformable image registration is a fundamental task in medical image analysis, aiming to establish a dense and non-linear correspondence between a pair of images. Previous deep-learning studies usually employ supervised neural networks to directly learn the spatial transformation from one image to another, requiring task-specific ground-truth registration for model training. Due to the difficulty in collecting precise ground-truth registration, implementation of these supervised methods is practically challenging. Large deformations of organs, caused by diverse shapes and nonlinear shape changes, pose a significant challenge for medical image registration. Traditional registration methods need to iteratively optimize an objective function via a specific deformation model along with meticulous parameter tuning, but which have limited capabilities in registering images with large deformations. The recent application of deep learning technologies in medical image registration has exponentially decreased the registration time and gradually increased registration accuracy when compared to their traditional counterparts.
