Graph Neural Networks leverage the connectivity structure of graphs as an inductive bias. Latent graph inference focuses on learning an adequate graph structure to diffuse information on and improve the downstream performance of the model. In this work we employ stereographic projections of the hyperbolic and spherical model spaces, as well as products of Riemannian manifolds, for the purpose of latent graph inference. Stereographically projected model spaces achieve comparable performance to their non-projected counterparts, while providing theoretical guarantees that avoid divergence of the spaces when the curvature tends to zero. We perform experiments on both homophilic and heterophilic graphs.

Recent advances in Neural Variational Inference allowed for a renaissance in latent variable models in a variety of domains involving high-dimensional data. While traditional variational methods derive an analytical approximation for the intractable distribution over the latent variables, here we construct an inference network conditioned on the symbolic representation of entities and relation types in the Knowledge Graph, to provide the variational distributions. The new framework results in a highly-scalable method. Under a Bernoulli sampling framework, we provide an alternative justificatio…
Counterfactual explanations represent the minimal change to a data sample that alters its predicted classification, typically from an unfavorable initial class to a desired target class. Counterfactuals help answer questions such as "what needs to change for this application to get accepted for a loan?". A number of recently proposed approaches to counterfactual generation give varying definitions of "plausible" counterfactuals and methods to generate them. However, many of these methods are computationally intensive and provide unconvincing explanations. Here we introduce SharpShooter, a meth…

We propose a novel method for approximate inference in Bayesian networks (BNs). The idea is to sample data from a BN, learn a latent tree model (LTM) from the data offline, and when online, make inference with the LTM instead of the original BN. Because LTMs are tree-structured, inference takes linear time. In the meantime, they can represent complex relationship among leaf nodes and hence the approximation accuracy is often good. Empirical evidence shows that our method can achieve good approximation accuracy at low online computational cost.

We investigate the problem of learning a topic model - the well-known Latent Dirichlet Allocation - in a distributed manner, using a cluster of C processors and dividing the corpus to be learned equally among them. We propose a simple approximated method that can be tuned, trading speed for accuracy according to the task at hand. Our approach is asynchronous, and therefore suitable for clusters of heterogenous machines.

We tackle the problem disentangling the latent space of an autoencoder in order to separate labelled attribute information from other characteristic information. This then allows us to change selected attributes while preserving other information. Our method, matrix subspace projection, is much simpler than previous approaches to latent space factorisation, for example not requiring multiple discriminators or a careful weighting among their loss functions. Furthermore our new model can be applied to autoencoders as a plugin, and works across diverse domains such as images or text. We demonstra…

Robot kinematics data, despite being a high dimensional process, is highly correlated, especially when considering motions grouped in certain primitives. These almost linear correlations within primitives allow us to interpret the motions as points drawn close to a union of low-dimensional linear subspaces in the space of all motions. Motivated by results of embedding theory, in particular, generalizations of Whitney embedding theorem, we show that random linear projection of motor sequences into low dimensional space loses very little information about structure of kinematics data. Projected …
Physically-inspired latent force models offer an interpretable alternative to purely data driven tools for inference in dynamical systems. They carry the structure of differential equations and the flexibility of Gaussian processes, yielding interpretable parameters and dynamics-imposed latent functions. However, the existing inference techniques associated with these models rely on the exact computation of posterior kernel terms which are seldom available in analytical form. Most applications relevant to practitioners, such as Hill equations or diffusion equations, are hence intractable. In t…

Latent variable models for text, when trained successfully, accurately model the data distribution and capture global semantic and syntactic features of sentences. The prominent approach to train such models is variational autoencoders (VAE). It is nevertheless challenging to train and often results in a trivial local optimum where the latent variable is ignored and its posterior collapses into the prior, an issue known as posterior collapse. Various techniques have been proposed to mitigate this issue. Most of them focus on improving the inference model to yield latent codes of higher quality…
We study parameter inference in large-scale latent variable models. We first propose an unified treatment of online inference for latent variable models from a non-canonical exponential family, and draw explicit links between several previously proposed frequentist or Bayesian methods. We then propose a novel inference method for the frequentist estimation of parameters, that adapts MCMC methods to online inference of latent variable models with the proper use of local Gibbs sampling. Then, for latent Dirich-let allocation,we provide an extensive set of experiments and comparisons with existin…

In the internet era there has been an explosion in the amount of digital text information available, leading to difficulties of scale for traditional inference algorithms for topic models. Recent advances in stochastic variational inference algorithms for latent Dirichlet allocation (LDA) have made it feasible to learn topic models on large-scale corpora, but these methods do not currently take full advantage of the collapsed representation of the model. We propose a stochastic algorithm for collapsed variational Bayesian inference for LDA, which is simpler and more efficient than the state of…
Optimization problems with an auxiliary latent variable structure in addition to the main model parameters occur frequently in computer vision and machine learning. The additional latent variables make the underlying optimization task expensive, either in terms of memory (by maintaining the latent variables), or in terms of runtime (repeated exact inference of latent variables). We aim to remove the need to maintain the latent variables and propose two formally justified methods, that dynamically adapt the required accuracy of latent variable inference. These methods have applications in large…
Deep directed generative models have attracted much attention recently due to their generative modeling nature and powerful data representation ability. In this paper, we review different structures of deep directed generative models and the learning and inference algorithms associated with the structures. We focus on a specific structure that consists of layers of Bayesian Networks due to the property of capturing inherent and rich dependencies among latent variables. The major difficulty of learning and inference with deep directed models with many latent variables is the intractable inferen…
Temporal Point Processes (TPP) with partial likelihoods involving a latent structure often entail an intractable marginalization, thus making inference hard. We propose a novel approach to Maximum Likelihood Estimation (MLE) involving approximate inference over the latent variables by minimizing a tight upper bound on the approximation gap. Given a discrete latent variable $Z$, the proposed approximation reduces inference complexity from $O(|Z|^c)$ to $O(|Z|)$. We use convex conjugates to determine this upper bound in a closed form and show that its addition to the optimization objective resul…
We propose a technique for increasing the efficiency of gradient-based inference and learning in Bayesian networks with multiple layers of continuous latent vari- ables. We show that, in many cases, it is possible to express such models in an auxiliary form, where continuous latent variables are conditionally deterministic given their parents and a set of independent auxiliary variables. Variables of mod- els in this auxiliary form have much larger Markov blankets, leading to significant speedups in gradient-based inference, e.g. rapid mixing Hybrid Monte Carlo and efficient gradient-based opt…

Approximate inference via information projection has been recently introduced as a general-purpose approach for efficient probabilistic inference given sparse variables. This manuscript goes beyond classical sparsity by proposing efficient algorithms for approximate inference via information projection that are applicable to any structure on the set of variables that admits enumeration using a \emph{matroid}. We show that the resulting information projection can be reduced to combinatorial submodular optimization subject to matroid constraints. Further, leveraging recent advances in submodular…
We present a hybrid algorithm for Bayesian topic models that combines the efficiency of sparse Gibbs sampling with the scalability of online stochastic inference. We used our algorithm to analyze a corpus of 1.2 million books (33 billion words) with thousands of topics. Our approach reduces the bias of variational inference and generalizes to many Bayesian hidden-variable models.

Neural ordinary differential equations (Neural ODEs) are an effective framework for learning dynamical systems from irregularly sampled time series data. These models provide a continuous-time latent representation of the underlying dynamical system where new observations at arbitrary time points can be used to update the latent representation of the dynamical system. Existing parameterizations for the dynamics functions of Neural ODEs limit the ability of the model to retain global information about the time series; specifically, a piece-wise integration of the latent process between observat…
Latent force models are a class of hybrid models for dynamic systems, combining simple mechanistic models with flexible Gaussian process (GP) perturbations. An extension of this framework to include multiplicative interactions between the state and GP terms allows strong a priori control of the model geometry at the expense of tractable inference. In this paper we consider two methods of carrying out inference within this broader class of models. The first is based on an adaptive gradient matching approximation, and the second is constructed around mixtures of local approximations to the solut…
We analyze the necessary and sufficient conditions for exact inference of a latent model. In latent models, each entity is associated with a latent variable following some probability distribution. The challenging question we try to solve is: can we perform exact inference without observing the latent variables, even without knowing what the domain of the latent variables is? We show that exact inference can be achieved using a semidefinite programming (SDP) approach without knowing either the latent variables or their domain. Our analysis predicts the experimental correctness of SDP with high…

Hidden semi-Markov Models (HSMM's) - while broadly in use - are restricted to a discrete and uniform time grid. They are thus not well suited to explain often irregularly spaced discrete event data from continuous-time phenomena. We show that non-sampling-based latent state inference used in HSMM's can be generalized to latent Continuous-Time semi-Markov Chains (CTSMC's). We formulate integro-differential forward and backward equations adjusted to the observation likelihood and introduce an exact integral equation for the Bayesian posterior marginals and a scalable Viterbi-type algorithm for p…
We study a normalizing flow in the latent space of a top-down generator model, in which the normalizing flow model plays the role of the informative prior model of the generator. We propose to jointly learn the latent space normalizing flow prior model and the top-down generator model by a Markov chain Monte Carlo (MCMC)-based maximum likelihood algorithm, where a short-run Langevin sampling from the intractable posterior distribution is performed to infer the latent variables for each observed example, so that the parameters of the normalizing flow prior and the generator can be updated with …

We introduce a Bayesian framework for inference with a supervised version of the Gaussian process latent variable model. The framework overcomes the high correlations between latent variables and hyperparameters by using an unbiased pseudo estimate for the marginal likelihood that approximately integrates over the latent variables. This is used to construct a Markov Chain to explore the posterior of the hyperparameters. We demonstrate the procedure on simulated and real examples, showing its ability to capture uncertainty and multimodality of the hyperparameters and improved uncertainty quanti…
Several regularization methods have recently been introduced which force the latent activations of an autoencoder or deep neural network to conform to either a Gaussian or hyperspherical distribution, or to minimize the implicit rank of the distribution in latent space. In the present work, we introduce a novel regularizing loss function which simulates a pairwise repulsive force between items and an attractive force of each item toward the origin. We show that minimizing this loss function in isolation achieves a hyperspherical distribution. Moreover, when used as a regularizing term, the sca…

This paper studies the fundamental problem of learning deep generative models that consist of multiple layers of latent variables organized in top-down architectures. Such models have high expressivity and allow for learning hierarchical representations. Learning such a generative model requires inferring the latent variables for each training example based on the posterior distribution of these latent variables. The inference typically requires Markov chain Monte Caro (MCMC) that can be time consuming. In this paper, we propose to use noise initialized non-persistent short run MCMC, such as f…
Variational inference (VI) combined with Bayesian nonlinear filtering produces state-of-the-art results for latent time-series modeling. A body of recent work has focused on sequential Monte Carlo (SMC) and its variants, e.g., forward filtering backward simulation (FFBSi). Although these studies have succeeded, serious problems remain in particle degeneracy and biased gradient estimators. In this paper, we propose Ensemble Kalman Variational Objective (EnKO), a hybrid method of VI and the ensemble Kalman filter (EnKF), to infer state space models (SSMs). Our proposed method can efficiently ide…

Although neural machine translation models reached high translation quality, the autoregressive nature makes inference difficult to parallelize and leads to high translation latency. Inspired by recent refinement-based approaches, we propose LaNMT, a latent-variable non-autoregressive model with continuous latent variables and deterministic inference procedure. In contrast to existing approaches, we use a deterministic inference algorithm to find the target sequence that maximizes the lowerbound to the log-probability. During inference, the length of translation automatically adapts itself. Ou…

Bayesian Neural Networks with Latent Variables (BNN+LVs) capture predictive uncertainty by explicitly modeling model uncertainty (via priors on network weights) and environmental stochasticity (via a latent input noise variable). In this work, we first show that BNN+LV suffers from a serious form of non-identifiability: explanatory power can be transferred between the model parameters and latent variables while fitting the data equally well. We demonstrate that as a result, in the limit of infinite data, the posterior mode over the network weights and latent variables is asymptotically biased …

A semi-parametric, non-linear regression model in the presence of latent variables is applied towards learning network graph structure. These latent variables can correspond to unmodeled phenomena or unmeasured agents in a complex system of interacting entities. This formulation jointly estimates non-linearities in the underlying data generation, the direct interactions between measured entities, and the indirect effects of unmeasured processes on the observed data. The learning is posed as regularized empirical risk minimization. Details of the algorithm for learning the model are outlined. E…
In representation learning and non-linear dimension reduction, there is a huge interest to learn the 'disentangled' latent variables, where each sub-coordinate almost uniquely controls a facet of the observed data. While many regularization approaches have been proposed on variational autoencoders, heuristic tuning is required to balance between disentanglement and loss in reconstruction accuracy -- due to the unsupervised nature, there is no principled way to find an optimal weight for regularization. Motivated to completely bypass regularization, we consider a projection strategy: modifying …

Latent variable conditional models, including the latent conditional random fields as a special case, are popular models for many natural language processing and vision processing tasks. The computational complexity of the exact decoding/inference in latent conditional random fields is unclear. In this paper, we try to clarify the computational complexity of the exact decoding. We analyze the complexity and demonstrate that it is an NP-hard problem even on a sequential labeling setting. Furthermore, we propose the latent-dynamic inference (LDI-Naive) method and its bounded version (LDI-Bounded…

Causal inference from observational data requires assumptions. These assumptions range from measuring confounders to identifying instruments. Traditionally, causal inference assumptions have focused on estimation of effects for a single treatment. In this work, we construct techniques for estimation with multiple treatments in the presence of unobserved confounding. We develop two assumptions based on shared confounding between treatments and independence of treatments given the confounder. Together, these assumptions lead to a confounder estimator regularized by mutual information. For this e…

Delays in protein synthesis cause a confounding effect when constructing Gene Regulatory Networks (GRNs) from RNA-sequencing time-series data. Accurate GRNs can be very insightful when modelling development, disease pathways, and drug side-effects. We present a model which incorporates translation delays by combining mechanistic equations and Bayesian approaches to fit to experimental data. This enables greater biological interpretability, and the use of Gaussian processes enables non-linear expressivity through kernels as well as naturally accounting for biological variation.
Continuous latent time series models are prevalent in Bayesian modeling; examples include the Kalman filter, dynamic collaborative filtering, or dynamic topic models. These models often benefit from structured, non mean field variational approximations that capture correlations between time steps. Black box variational inference with reparameterization gradients (BBVI) allows us to explore a rich new class of Bayesian non-conjugate latent time series models; however, a naive application of BBVI to such structured variational models would scale quadratically in the number of time steps. We desc…
