Optimization problems with an auxiliary latent variable structure in addition to the main model parameters occur frequently in computer vision and machine learning. The additional latent variables make the underlying optimization task expensive, either in terms of memory (by maintaining the latent variables), or in terms of runtime (repeated exact inference of latent variables). We aim to remove the need to maintain the latent variables and propose two formally justified methods, that dynamically adapt the required accuracy of latent variable inference. These methods have applications in large scale robust estimation and in learning energy-based models from labeled data.
Variation Autoencoder (VAE) has become a powerful tool in modeling the non-linear generative process of data from a low-dimensional latent space. Recently, several studies have proposed to use VAE for unsupervised clustering by using mixture models to capture the multi-modal structure of latent representations. This strategy, however, is ineffective when there are outlier data samples whose latent representations are meaningless, yet contaminating the estimation of key major clusters in the latent space. This exact problem arises in the context of resting-state fMRI (rs-fMRI) analysis, where c…
Physically-inspired latent force models offer an interpretable alternative to purely data driven tools for inference in dynamical systems. They carry the structure of differential equations and the flexibility of Gaussian processes, yielding interpretable parameters and dynamics-imposed latent functions. However, the existing inference techniques associated with these models rely on the exact computation of posterior kernel terms which are seldom available in analytical form. Most applications relevant to practitioners, such as Hill equations or diffusion equations, are hence intractable. In t…
Latent force models are a class of hybrid models for dynamic systems, combining simple mechanistic models with flexible Gaussian process (GP) perturbations. An extension of this framework to include multiplicative interactions between the state and GP terms allows strong a priori control of the model geometry at the expense of tractable inference. In this paper we consider two methods of carrying out inference within this broader class of models. The first is based on an adaptive gradient matching approximation, and the second is constructed around mixtures of local approximations to the solut…

Latent variable models for text, when trained successfully, accurately model the data distribution and capture global semantic and syntactic features of sentences. The prominent approach to train such models is variational autoencoders (VAE). It is nevertheless challenging to train and often results in a trivial local optimum where the latent variable is ignored and its posterior collapses into the prior, an issue known as posterior collapse. Various techniques have been proposed to mitigate this issue. Most of them focus on improving the inference model to yield latent codes of higher quality…
We study a normalizing flow in the latent space of a top-down generator model, in which the normalizing flow model plays the role of the informative prior model of the generator. We propose to jointly learn the latent space normalizing flow prior model and the top-down generator model by a Markov chain Monte Carlo (MCMC)-based maximum likelihood algorithm, where a short-run Langevin sampling from the intractable posterior distribution is performed to infer the latent variables for each observed example, so that the parameters of the normalizing flow prior and the generator can be updated with …

We introduce a Bayesian framework for inference with a supervised version of the Gaussian process latent variable model. The framework overcomes the high correlations between latent variables and hyperparameters by using an unbiased pseudo estimate for the marginal likelihood that approximately integrates over the latent variables. This is used to construct a Markov Chain to explore the posterior of the hyperparameters. We demonstrate the procedure on simulated and real examples, showing its ability to capture uncertainty and multimodality of the hyperparameters and improved uncertainty quanti…

This paper studies the fundamental problem of learning deep generative models that consist of multiple layers of latent variables organized in top-down architectures. Such models have high expressivity and allow for learning hierarchical representations. Learning such a generative model requires inferring the latent variables for each training example based on the posterior distribution of these latent variables. The inference typically requires Markov chain Monte Caro (MCMC) that can be time consuming. In this paper, we propose to use noise initialized non-persistent short run MCMC, such as f…

Delays in protein synthesis cause a confounding effect when constructing Gene Regulatory Networks (GRNs) from RNA-sequencing time-series data. Accurate GRNs can be very insightful when modelling development, disease pathways, and drug side-effects. We present a model which incorporates translation delays by combining mechanistic equations and Bayesian approaches to fit to experimental data. This enables greater biological interpretability, and the use of Gaussian processes enables non-linear expressivity through kernels as well as naturally accounting for biological variation.

Generative Adversarial Networks (GANs) play an increasingly important role in machine learning. However, there is one fundamental issue hindering their practical applications: the absence of capability for encoding real-world samples. The conventional way of addressing this issue is to learn an encoder for GAN via Variational Auto-Encoder (VAE). In this paper, we show that the entanglement of the latent space for the VAE/GAN framework poses the main challenge for encoder learning. To address the entanglement issue and enable inference in GAN we propose a novel algorithm named Latently Invertib…

In this paper, we study two aspects of the variational autoencoder (VAE): the prior distribution over the latent variables and its corresponding posterior. First, we decompose the learning of VAEs into layerwise density estimation, and argue that having a flexible prior is beneficial to both sample generation and inference. Second, we analyze the family of inverse autoregressive flows (inverse AF) and show that with further improvement, inverse AF could be used as universal approximation to any complicated posterior. Our analysis results in a unified approach to parameterizing a VAE, without t…
Gaussian processes (GPs) are a powerful tool for probabilistic inference over functions. They have been applied to both regression and non-linear dimensionality reduction, and offer desirable properties such as uncertainty estimates, robustness to over-fitting, and principled ways for tuning hyper-parameters. However the scalability of these models to big datasets remains an active topic of research. We introduce a novel re-parametrisation of variational inference for sparse GP regression and latent variable models that allows for an efficient distributed algorithm. This is done by exploiting …
Bayesian inference on non-Gaussian data is often non-analytic and requires computationally expensive approximations such as sampling or variational inference. We propose an approximate inference framework primarily designed to be computationally cheap while still achieving high approximation quality. The concept, which we call Laplace Matching, involves closed-form, approximate, bi-directional transformations between the parameter spaces of exponential families. These are constructed from Laplace approximations under custom-designed basis transformations. The mappings can then be leveraged to …

Latent force models are systems whereby there is a mechanistic model describing the dynamics of the system state, with some unknown forcing term that is approximated with a Gaussian process. If such dynamics are non-linear, it can be difficult to estimate the posterior state and forcing term jointly, particularly when there are system parameters that also need estimating. This paper uses black-box variational inference to jointly estimate the posterior, designing a multivariate extension to local inverse autoregressive flows as a flexible approximater of the system. We compare estimates on sys…

Latent confounders---unobserved variables that influence both treatment and outcome---can bias estimates of causal effects. In some cases, these confounders are shared across observations, e.g. all students taking a course are influenced by the course's difficulty in addition to any educational interventions they receive individually. This paper shows how to semiparametrically model latent confounders that have this structure and thereby improve estimates of causal effects. The key innovations are a hierarchical Bayesian model, Gaussian processes with structured latent confounders (GP-SLC), an…
Latent force models (LFMs) are hybrid models combining mechanistic principles with non-parametric components. In this article, we shall show how LFMs can be equivalently formulated and solved using the state variable approach. We shall also show how the Gaussian process prior used in LFMs can be equivalently formulated as a linear statespace model driven by a white noise process and how inference on the resulting model can be efficiently implemented using Kalman filter and smoother. Then we shall show how the recently proposed switching LFM can be reformulated using the state variable approach…
Real engineering and scientific applications often involve one or more qualitative inputs. Standard Gaussian processes (GPs), however, cannot directly accommodate qualitative inputs. The recently introduced latent variable Gaussian process (LVGP) overcomes this issue by first mapping each qualitative factor to underlying latent variables (LVs), and then uses any standard GP covariance function over these LVs. The LVs are estimated similarly to the other GP hyperparameters through maximum likelihood estimation, and then plugged into the prediction expressions. However, this plug-in approach wil…

Inferring causal effects of a treatment, intervention or policy from observational data is central to many applications. However, state-of-the-art methods for causal inference seldom consider the possibility that covariates have missing values, which is ubiquitous in many real-world analyses. Missing data greatly complicate causal inference procedures as they require an adapted unconfoundedness hypothesis which can be difficult to justify in practice. We circumvent this issue by considering latent confounders whose distribution is learned through variational autoencoders adapted to missing val…
Gaussian process latent variable models (GPLVM) are a flexible and non-linear approach to dimensionality reduction, extending classical Gaussian processes to an unsupervised learning context. The Bayesian incarnation of the GPLVM Titsias and Lawrence, 2010] uses a variational framework, where the posterior over latent variables is approximated by a well-behaved variational family, a factorized Gaussian yielding a tractable lower bound. However, the non-factories ability of the lower bound prevents truly scalable inference. In this work, we study the doubly stochastic formulation of the Bayesia…
Causal inference methods based on conditional independence construct Markov equivalent graphs, and cannot be applied to bivariate cases. The approaches based on independence of cause and mechanism state, on the contrary, that causal discovery can be inferred for two observations. In our contribution, we challenge to reconcile these two research directions. We study the role of latent variables such as latent instrumental variables and hidden common causes in the causal graphical structures. We show that the methods based on the independence of cause and mechanism, indirectly contain traces of …

Current variational inference methods for hierarchical Bayesian nonparametric models can neither characterize the correlation structure among latent variables due to the mean-field setting, nor infer the true posterior dimension because of the universal truncation. To overcome these limitations, we propose the conditional and adaptively truncated variational inference method (CATVI) by maximizing the nonparametric evidence lower bound and integrating Monte Carlo into the variational inference framework. CATVI enjoys several advantages over traditional methods, including a smaller divergence be…

Simulation-based inference (SBI) solves statistical inverse problems by repeatedly running a stochastic simulator and inferring posterior distributions from model-simulations. To improve simulation efficiency, several inference methods take a sequential approach and iteratively adapt the proposal distributions from which model simulations are generated. However, many of these sequential methods are difficult to use in practice, both because the resulting optimisation problems can be challenging and efficient diagnostic tools are lacking. To overcome these issues, we present Truncated Sequentia…

Major concerns with existing defense mechanisms include non-generalizability across different attacks, models and large inference time. In this paper, we propose a generalized defense mechanism capitalizing on the expressive power of regularized latent space based generative models. We design …

Performing Bayesian parameter inference in this context can be challenging. We present a neural simulation-based inference algorithm which simultaneously offers simulation efficiency and fast empirical posterior testability, which is unique among modern algorithms. Our approach is simulation efficient by simultaneously estimating low-dimensional marginal posteriors instead of the joint posterior and by proposing simulations targeted to an observation o…

We first propose an unified treatment of online inference for latent variable models from a non-canonical exponential family, and draw explicit links between several previously proposed frequentist or Bayesian methods. We then propose a novel inference method for the frequentist estimation of parameters, that adapts MCMC methods to online inference of latent variable models with the proper use of local Gibbs sampling. Then, for latent Dirich-let allocation,we provide an extensive set of experiments and comparisons with existin…

We propose a novel method for approximate inference in Bayesian networks (BNs). The idea is to sample data from a BN, learn a latent tree model (LTM) from the data offline, and when online, make inference with the LTM instead of the original BN. Because LTMs are tree-structured, inference takes linear time. In the meantime, they can represent complex relationship among leaf nodes and hence the approximation accuracy is often good. Empirical evidence shows that our method can achieve good approximation accuracy at low online computational cost.

We investigate the problem of learning a topic model - the well-known Latent Dirichlet Allocation - in a distributed manner, using a cluster of C processors and dividing the corpus to be learned equally among them. We propose a simple approximated method that can be tuned, trading speed for accuracy according to the task at hand. Our approach is asynchronous, and therefore suitable for clusters of heterogenous machines.
Temporal Point Processes (TPP) with partial likelihoods involving a latent structure often entail an intractable marginalization, thus making inference hard. We propose a novel approach to Maximum Likelihood Estimation (MLE) involving approximate inference over the latent variables by minimizing a tight upper bound on the approximation gap. Given a discrete latent variable $Z$, the proposed approximation reduces inference complexity from $O(|Z|^c)$ to $O(|Z|)$. We use convex conjugates to determine this upper bound in a closed form and show that its addition to the optimization objective resul…

Gaussian graphical models (GGMs) are widely used for statistical modeling, because of ease of inference and the ubiquitous use of the normal distribution in practical approximations. However, they are also known for their limited modeling abilities, due to the Gaussian assumption. In this paper, we introduce a novel variant of GGMs, which relaxes the Gaussian restriction and yet admits efficient inference. Specifically, we impose a bipartite structure on the GGM and govern the hidden variables by truncated normal distributions. The nonlinearity of the model is revealed by its connection to rec…
We propose a technique for increasing the efficiency of gradient-based inference and learning in Bayesian networks with multiple layers of continuous latent vari- ables. We show that, in many cases, it is possible to express such models in an auxiliary form, where continuous latent variables are conditionally deterministic given their parents and a set of independent auxiliary variables. Variables of mod- els in this auxiliary form have much larger Markov blankets, leading to significant speedups in gradient-based inference, e.g. rapid mixing Hybrid Monte Carlo and efficient gradient-based opt…
We analyze the necessary and sufficient conditions for exact inference of a latent model. In latent models, each entity is associated with a latent variable following some probability distribution. The challenging question we try to solve is: can we perform exact inference without observing the latent variables, even without knowing what the domain of the latent variables is? We show that exact inference can be achieved using a semidefinite programming (SDP) approach without knowing either the latent variables or their domain. Our analysis predicts the experimental correctness of SDP with high…

Variational inference (VI) combined with Bayesian nonlinear filtering produces state-of-the-art results for latent time-series modeling. A body of recent work has focused on sequential Monte Carlo (SMC) and its variants, e.g., forward filtering backward simulation (FFBSi). Although these studies have succeeded, serious problems remain in particle degeneracy and biased gradient estimators. In this paper, we propose Ensemble Kalman Variational Objective (EnKO), a hybrid method of VI and the ensemble Kalman filter (EnKF), to infer state space models (SSMs). Our proposed method can efficiently ide…
Hidden semi-Markov Models (HSMM's) - while broadly in use - are restricted to a discrete and uniform time grid.
