Brain tissue segmentation has demonstrated great utility in quantifying MRI data through Voxel-Based Morphometry and highlighting subtle structural changes associated with various conditions within the brain. However, manual segmentation is highly labor-intensive, and automated approaches have struggled due to properties inherent to MRI acquisition, leaving a great need for an effective segmentation tool. Despite the recent success of deep convolutional neural networks (CNNs) for brain tissue segmentation, many such solutions do not generalize well to new datasets, which is critical for a reliable solution. Transformers have demonstrated success in natural image segmentation and have recently been applied to 3D medical image segmentation tasks due to their ability to capture long-distance relationships in the input where the local receptive fields of CNNs struggle. This study introduces a novel CNN-Transformer hybrid architecture designed for brain tissue segmentation. We validate our model's performance across four multi-site T1w MRI datasets, covering different vendors, field strengths, scan parameters, time points, and neuropsychiatric conditions. In all situations, our model achieved the greatest generality and reliability. Out method is inherently robust and can serve as a valuable tool for brain-related T1w MRI studies. The code for the TABS network is available at: https://github.com/raovish6/TABS.

It is critical to quantitatively analyse the developing human fetal brain in order to fully understand neurodevelopment in both normal fetuses and those with congenital disorders. To facilitate this analysis, automatic multi-tissue fetal brain segmentation algorithms are needed, which in turn requires open databases of segmented fetal brains. Here we introduce a publicly available database of 50 manually segmented pathological and non-pathological fetal magnetic resonance brain volume reconstructions across a range of gestational ages (20 to 33 weeks) into 7 different tissue categories (extern…

Brain tissue segmentation from multimodal MRI is a key building block of many neuroimaging analysis pipelines. Established tissue segmentation approaches have, however, not been developed to cope with large anatomical changes resulting from pathology, such as white matter lesions or tumours, and often fail in these cases. In the meantime, with the advent of deep neural networks (DNNs), segmentation of brain lesions has matured significantly. However, few existing approaches allow for the joint segmentation of normal tissue and brain lesions. Developing a DNN for such a joint task is currently …

Brain tissue segmentation from multimodal MRI is a key building block of many neuroscience analysis pipelines. It could also play an important role in many clinical imaging scenarios. Established tissue segmentation approaches have however not been developed to cope with large anatomical changes resulting from pathology. The effect of the presence of brain lesions, for example, on their performance is thus currently uncontrolled and practically unpredictable. Contrastingly, with the advent of deep neural networks (DNNs), segmentation of brain lesions has matured significantly and is achieving …

In this work we present a method of automatic segmentation of defective skulls for custom cranial implant design and 3D printing purposes. Since such tissue models are usually required in patient cases with complex anatomical defects and variety of external objects present in the acquired data, most deep learning-based approaches fall short because it is not possible to create a sufficient training dataset that would encompass the spectrum of all possible structures. Because CNN segmentation experiments in this application domain have been so far limited to simple patch-based CNN architectures…

Tissue segmentation is the mainstay of pathological examination, whereas the manual delineation is unduly burdensome. To assist this time-consuming and subjective manual step, researchers have devised methods to automatically segment structures in pathological images. Recently, automated machine and deep learning based methods dominate tissue segmentation research studies. However, most machine and deep learning based approaches are supervised and developed using a large number of training samples, in which the pixelwise annotations are expensive and sometimes can be impossible to obtain. This…

Abdominal fat quantification is critical since multiple vital organs are located within this region. Although computed tomography (CT) is a highly sensitive modality to segment body fat, it involves ionizing radiations which makes magnetic resonance imaging (MRI) a preferable alternative for this purpose. Additionally, the superior soft tissue contrast in MRI could lead to more accurate results. Yet, it is highly labor intensive to segment fat in MRI scans. In this study, we propose an algorithm based on deep learning technique(s) to automatically quantify fat tissue from MR images through a c…

In brain tumor diagnosis and surgical planning, segmentation of tumor regions and accurate analysis of surrounding normal tissues are necessary for physicians. Pathological variability often renders difficulty to register a well-labeled normal atlas to such images and to automatic segment/label surrounding normal brain tissues. In this paper, we propose a new registration approach that first segments brain tumor using a U-Net and then simulates missed normal tissues within the tumor region using a partial convolutional network. Then, a standard normal brain atlas image is registered onto such …

MR images of fetuses allow clinicians to detect brain abnormalities in an early stage of development. The cornerstone of volumetric and morphologic analysis in fetal MRI is segmentation of the fetal brain into different tissue classes. Manual segmentation is cumbersome and time consuming, hence automatic segmentation could substantially simplify the procedure. However, automatic brain tissue segmentation in these scans is challenging owing to artifacts including intensity inhomogeneity, caused in particular by spontaneous fetal movements during the scan. Unlike methods that estimate the bias f…

Fetal Magnetic Resonance Imaging (MRI) is used in prenatal diagnosis and to assess early brain development. Accurate segmentation of the different brain tissues is a vital step in several brain analysis tasks, such as cortical surface reconstruction and tissue thickness measurements. Fetal MRI scans, however, are prone to motion artifacts that can affect the correctness of both manual and automatic segmentation techniques. In this paper, we propose a novel network structure that can simultaneously generate conditional atlases and predict brain tissue segmentation, called CAS-Net. The condition…
Automatic segmentation of brain MR images into white matter (WM), gray matter (GM), and cerebrospinal fluid (CSF) is critical for tissue volumetric analysis and cortical surface reconstruction. Due to dramatic structural and appearance changes associated with developmental and aging processes, existing brain tissue segmentation methods are only viable for specific age groups. Consequently, methods developed for one age group may fail for another. In this paper, we make the first attempt to segment brain tissues across the entire human lifespan (0-100 years of age) using a unified deep learning…
Precise segmentation of knee tissues from magnetic resonance imaging (MRI) is critical in quantitative imaging and diagnosis. Convolutional neural networks (CNNs), which are state of the art, have limitations owing to the lack of image-specific adaptation, such as low tissue contrasts and structural inhomogeneities, thereby leading to incomplete segmentation results. This paper presents a deep learning based automatic segmentation framework for knee tissue segmentation. A novel multipath CNN-based method is proposed, which consists of an encoder decoder-based segmentation network in combinatio…

Optical Coherence Tomography (OCT) is an imaging modality that has been widely adopted for visualizing corneal, retinal and limbal tissue structure with micron resolution. It can be used to diagnose pathological conditions of the eye, and for developing pre-operative surgical plans. In contrast to the posterior retina, imaging the anterior tissue structures, such as the limbus and cornea, results in B-scans that exhibit increased speckle noise patterns and imaging artifacts. These artifacts, such as shadowing and specularity, pose a challenge during the analysis of the acquired volumes as they…

Automatically identifying the structural substrates underlying cardiac abnormalities can potentially provide real-time guidance for interventional procedures. With the knowledge of cardiac tissue substrates, the treatment of complex arrhythmias such as atrial fibrillation and ventricular tachycardia can be further optimized by detecting arrhythmia substrates to target for treatment (i.e., adipose) and identifying critical structures to avoid. Optical coherence tomography (OCT) is a real-time imaging modality that aids in addressing this need. Existing approaches for cardiac image analysis main…
Brain tumor segmentation intends to delineate tumor tissues from healthy brain tissues. The tumor tissues include necrosis, peritumoral edema, and active tumor. In contrast, healthy brain tissues include white matter, gray matter, and cerebrospinal fluid. The MRI based brain tumor segmentation research is gaining popularity as; 1. It does not irradiate ionized radiation like X-ray or computed tomography imaging. 2. It produces detailed pictures of internal body structures. The MRI scans are input to deep learning-based approaches which are useful for automatic brain tumor segmentation. The fea…
Non-invasive techniques such as magnetic resonance imaging (MRI) are widely employed in brain tumor diagnostics. However, manual segmentation of brain tumors from 3D MRI volumes is a time-consuming task that requires trained expert radiologists. Due to the subjectivity of manual segmentation, there is low inter-rater reliability which can result in diagnostic discrepancies. As the success of many brain tumor treatments depends on early intervention, early detection is paramount. In this context, a fully automated segmentation method for brain tumor segmentation is necessary as an efficient and…

Magnetic resonance imaging (MRI) of thigh and calf muscles is one of the most effective techniques for estimating fat infiltration into muscular dystrophies. The infiltration of adipose tissue into the diseased muscle region varies in its severity across, and within, patients. In order to efficiently quantify the infiltration of fat, accurate segmentation of muscle and fat is needed. An estimation of the amount of infiltrated fat is typically done visually by experts. Several algorithmic solutions have been proposed for automatic segmentation. While these methods may work well in mild cases, t…

Although supervised learning has enabled high performance for image segmentation, it requires a large amount of labeled training data, which can be difficult to obtain in the medical imaging field. Self-supervised learning (SSL) methods involving pretext tasks have shown promise in overcoming this requirement by first pretraining models using unlabeled data. In this work, we evaluate the efficacy of two SSL methods (inpainting-based pretext tasks of context prediction and context restoration) for CT and MRI image segmentation in label-limited scenarios, and investigate the effect of implementa…
Brains with complex distortion of cerebral anatomy present several challenges to automatic tissue segmentation methods of T1-weighted MR images. First, the very high variability in the morphology of the tissues can be incompatible with the prior knowledge embedded within the algorithms. Second, the availability of MR images of distorted brains is very scarce, so the methods in the literature have not addressed such cases so far. In this work, we present the first evaluation of state-of-the-art automatic tissue segmentation pipelines on T1-weighted images of brains with different severity of co…

Pathological diagnosis is used for examining cancer in detail, and its automation is in demand. To automatically segment each cancer area, a patch-based approach is usually used since a Whole Slide Image (WSI) is huge. However, this approach loses the global information needed to distinguish between classes. In this paper, we utilized the Distance from the Boundary of tissue (DfB), which is global information that can be extracted from the original image. We experimentally applied our method to the three-class classification of cervical cancer, and found that it improved the total performance …

Most segmentation methods in child brain MRI are supervised and are based on global intensity distributions of major brain structures. The successful implementation of a supervised approach depends on availability of an age-appropriate probabilistic brain atlas. For the study of early normal brain development, the construction of such a brain atlas remains a significant challenge. Moreover, using global intensity statistics leads to inaccurate detection of major brain tissue classes due to substantial intensity variations of MR signal within the constituent parts of early developing brain.
