A technique named Feature Learning from Image Markers (FLIM) was recently proposed to estimate convolutional filters, with no backpropagation, from strokes drawn by a user on very few images (e.g., 1-3) per class, and demonstrated for coconut-tree image classification. This paper extends FLIM for fully connected layers and demonstrates it on different image classification problems. The work evaluates marker selection from multiple users and the impact of adding a fully connected layer. The results show that FLIM-based convolutional neural networks can outperform the same architecture trained from scratch by backpropagation.
The honeybee is a fascinating model animal to investigate how collective behavior emerges from (inter-)actions of thousands of individuals. Bees may acquire unique memories throughout their lives. These experiences affect social interactions even over large time frames. Tracking and identifying all bees in the colony over their lifetimes therefore may likely shed light on the interplay of individual differences and colony behavior. This paper proposes a software pipeline based on two deep convolutional neural networks for the localization and decoding of custom binary markers that honeybees ca…
Identifying species of trees in aerial images is essential for land-use classification, plantation monitoring, and impact assessment of natural disasters. The manual identification of trees in aerial images is tedious, costly, and error-prone, so automatic classification methods are necessary. Convolutional Neural Network (CNN) models have well succeeded in image classification applications from different domains. However, CNN models usually require intensive manual annotation to create large training sets. One may conceptually divide a CNN into convolutional layers for feature extraction and …

We tackle the problem of estimating correspondences from a general marker, such as a movie poster, to an image that captures such a marker. Conventionally, this problem is addressed by fitting a homography model based on sparse feature matching. However, they are only able to handle plane-like markers and the sparse features do not sufficiently utilize appearance information. In this paper, we propose a novel framework NeuralMarker, training a neural network estimating dense marker correspondences under various challenging conditions, such as marker deformation, harsh lighting, etc. Besides, w…
Obtaining models that capture imaging markers relevant for disease progression and treatment monitoring is challenging. Models are typically based on large amounts of data with annotated examples of known markers aiming at automating detection. High annotation effort and the limitation to a vocabulary of known markers limit the power of such approaches. Here, we perform unsupervised learning to identify anomalies in imaging data as candidates for markers. We propose AnoGAN, a deep convolutional generative adversarial network to learn a manifold of normal anatomical variability, accompanying a …
Freezing of gait (FOG) is a common and debilitating gait impairment in Parkinson's disease. Further insight into this phenomenon is hampered by the difficulty to objectively assess FOG. Automated FOG assessment can be formulated as an action segmentation problem, where temporal models are tasked to recognize and temporally localize the FOG segments in untrimmed motion capture trials. This paper takes a closer look at the performance of state-of-the-art …

Early detection of COVID-19 is vital to control its spread. Deep learning methods have been presented to detect suggestive signs of COVID-19 from chest CT images. However, due to the novelty of the disease, annotated volumetric data are scarce. Here we propose a method that does not require either large annotated datasets or backpropagation to estimate the filters of a convolutional neural network (CNN). For a few CT images, the user draws markers at representative normal and abnormal regions. The method generates a feature extractor composed of a sequence of convolutional layers, whose kernel…

Smart systems that can accurately diagnose patients with mental disorders and identify effective treatments based on brain functional imaging data are of great applicability and are gaining much attention. Most previous machine learning studies use hand-designed features, such as functional connectivity, which does not maintain the potential useful information in the spatial relationship between brain regions and the temporal profile of the signal in each region. Here we propose a new method based on recurrent-convolutional neural networks to automatically learn useful representations from seg…
ChArUco boards are used for camera calibration, monocular pose estimation, and pose verification in both robotics and augmented reality. Such fiducials are detectable via traditional computer vision methods (as found in OpenCV) in well-lit environments, but classical methods fail when the lighting is poor or when the image undergoes extreme motion blur. We present Deep ChArUco, a real-time pose estimation system which combines two custom deep networks, ChArUcoNet and RefineNet, with the Perspective-n-Point (PnP) algorithm to estimate the marker's 6DoF pose. Tracking and localizing objects is a central problem in computer-assisted surgery. Optical coherence tomography (OCT) can be employed as an optical tracking system, due to its high spatial and temporal resolution. Recently, 3D convolutional neural networks (CNNs) have shown promising performance for pose estimation of a marker object using single volumetric OCT images. While this approach relied on spatial information only, OCT allows for a temporal stream of OCT image volumes capturing the motion of an object at high volumes rates. In this work, we systematically extend 3D CNNs to 4D spatio-t…

Fluorescence microscopy images contain several channels, each indicating a marker staining the sample. Since many different marker combinations are utilized in practice, it has been challenging to apply deep learning based segmentation models, which expect a predefined channel combination for all training samples as well as at inference for future application. Recent work circumvents this problem using a modality attention approach to be effective across any possible marker combination. However, for combinations that do not exist in a labeled training dataset, one cannot have any estimation of…
3D convolutional networks is a good means to perform tasks such as video segmentation into coherent spatio-temporal chunks and classification of them with regard to a target taxonomy. In the chapter we are interested in the classification of continuous video takes with repeatable actions, such as strokes of table tennis. Filmed in a free marker less ecological environment, these videos represent a challenge from both segmentation and classification point of view. The 3D convnets are an efficient tool for solving these problems with window-based approaches.

Fluorescence microscopy allows for a detailed inspection of cells, cellular networks, and anatomical landmarks by staining with a variety of carefully-selected markers visualized as color channels. Quantitative characterization of structures in acquired images often relies on automatic image analysis methods. Despite the success of deep learning methods in other vision applications, their potential for fluorescence image analysis remains underexploited. One reason lies in the considerable workload required to train accurate models, which are normally specific for a given combination of markers…

Deep convolutional neural networks are generally regarded as robust function approximators. So far, this intuition is based on perturbations to external stimuli such as the images to be classified. Here we explore the robustness of convolutional neural networks to perturbations to the internal weights and architecture of the network itself. We show that convolutional networks are surprisingly robust to a number of internal perturbations in the higher convolutional layers but the bottom convolutional layers are much more fragile. For instance, Alexnet shows less than a 30% decrease in classific…

We empirically compare this strategy to convolutional LSTM's and LSTM's on their performance on the sequential MNIST and the JSB chorals da…

In this paper, we propose a deep neural network architecture for object recognition based on recurrent neural networks. The proposed network, called ReNet, replaces the ubiquitous convolution+pooling layer of the deep convolutional neural network with four recurrent neural networks that sweep horizontally and vertically in both directions across the image. We evaluate the proposed ReNet on three widely-used benchmark datasets; MNIST, CIFAR-10 and SVHN. The result suggests that ReNet is a viable alternative to the deep convolutional neural network, and that further investigation is needed.
