Molecular dynamics simulations provide a mechanistic description of molecules by relying on empirical potentials. The quality and transferability of such potentials can be improved leveraging data-driven models derived with machine learning approaches. Here, we present TorchMD, a framework for molecular simulations with mixed classical and machine learning potentials. All of force computations including bond, angle, dihedral, Lennard-Jones and Coulomb interactions are expressed as PyTorch arrays and operations. Moreover, TorchMD enables learning and simulating neural network potentials. We validate it using standard Amber all-atom simulations, learning an ab-initio potential, performing an end-to-end training and finally learning and simulating a coarse-grained model for protein folding. We believe that TorchMD provides a useful tool-set to support molecular simulations of machine learning potentials. Code and data are freely available at \url{github.com/torchmd}.
The prediction of quantum mechanical properties is historically plagued by a trade-off between accuracy and speed. In this work we propose TorchMD-NET, a novel equivariant transformer (ET) architecture, outperforming state-of-the-art on MD17, ANI-1, and many QM9 targets in both accuracy and computational efficiency. Through an extensive attention weight analysis, we gain valuable insights into th…

Inverse molecular design, i.e., designing molecules with specific target properties, can be posed as an optimization problem. High-dimensional optimization tasks in the natural sciences are commonly tackled via population-based metaheuristic optimization algorithms such as evolutionary algorithms. However, expensive property evaluation, which is often required, can limit the widespread use of such approaches as the associated cost can become prohibitive. Herein, we present JANUS, a genetic algorithm that is inspired by parallel tempering. It propagates two populations, one for exploration and …

We propose the molecular omics network (MOOMIN) a multimodal graph neural network used by AstraZeneca oncologists to predict the synergy of drug combinations for cancer treatment. Our model learns drug representations at multiple scales based on a drug-protein interaction network and metadata. Structural properties of compounds and proteins are encoded to create vertex features for a message-passing scheme that operates on the bipartite interaction graph. Propagated messages form multi-resolution drug representations which we utilized to create drug pair descriptors. By conditioning the drug c…

Molecular representation learning plays a crucial role in AI-assisted drug discovery research. Encoding 3D molecular structures through Euclidean neural networks has become the prevailing method in the geometric deep learning community. However, the equivariance constraints and message passing in Euclidean space may limit the network expressive power. In this work, we propose a Harmonic Molecular Representation learning (HMR) framework, which represents a molecule using the Laplace-Beltrami eigenfunctions of its molecular surface. HMR offers a multi-resolution representation of molecular geome…

Predicting drug side-effects before they occur is a key task in keeping the number of drug-related hospitalizations low and to improve drug discovery processes. Automatic predictors of side-effects generally are not able to process the structure of the drug, resulting in a loss of information. Graph neural networks have seen great success in recent years, thanks to their ability of exploiting the information conveyed by the graph structure and labels. These models have been used in a wide variety of biological applications, among which the prediction of drug side-effects on a large knowledge g…

Modern functional materials consist of large molecular building blocks with significant chemical complexity which limits spectroscopic property prediction with accurate first-principles methods. Consequently, a targeted design of materials with tailored optoelectronic properties by high-throughput screening is bound to fail without efficient methods to predict molecular excited-state properties across chemical space. In this work, we present a deep neural network that predicts charged quasiparticle excitations for large and complex organic molecules with a rich elemental diversity and a size w…

Computer-based de-novo design of functional molecules is one of the most prominent challenges in cheminformatics today. As a result, generative and evolutionary inverse designs from the field of artificial intelligence have emerged at a rapid pace, with aims to optimize molecules for a particular chemical property. These models 'indirectly' explore the chemical space; by learning latent spaces, policies, distributions or by applying mutations on populations of molecules. However, the recent development of the SELFIES string representation of molecules, a surjective alternative to SMILES, have …
Feynman path-integral deep potential molecular dynamics (PI-DPMD) calculations have been employed to study both light (H$_2$O) and heavy water (D$_2$O) within the isothermal-isobaric ensemble. In particular, the deep neural network is trained based on ab initio data obtained from the strongly constrained and appropriately normed (SCAN) exchange-correlation functional. Because of the lighter mass of hydrogen than deuteron, the properties of light water is more influenced by nuclear quantum effect than those of heavy water. Clear isotope effects are observed and analyzed in terms of hydrogen-bon…

Deep learning in molecular and materials sciences is limited by the lack of integration between applied science, artificial intelligence, and high-performance computing. Bottlenecks with respect to the amount of training data, the size and complexity of model architectures, and the scale of the compute infrastructure are all key factors limiting the scaling of deep learning for molecules and materials. Here, we present $\textit{LitMatter}$, a lightweight framework for scaling molecular deep learning methods. We train four graph neural network architectures on over 400 GPUs and investigate the …

Due to manufacturing processes difference, big data is not always rendered available through computational chemistry methods for some tasks, causing data scarcity problem for machine learning algorithms. Here we propose to extract the natural features of molecular structures and rationally distort them to augment the data availability. This method allows a machine learning project to leverage the powerful fit of physics-informed augmentation for providing significant boost to…
We introduce the Hierarchically Interacting Particle Neural Network (HIP-NN) to model molecular properties from datasets of quantum calculations. Inspired by a many-body expansion, HIP-NN decomposes properties, such as energy, as a sum over hierarchical terms. These terms are generated from a neural network--a composition of many nonlinear transformations--acting on a representation of the molecule. HIP-NN achieves state-of-the-art performance on a dataset of 131k ground state organic molecules, and predicts energies with 0.26 kcal/mol mean absolute error. With minimal tuning, our model is als…

We show that the proposed scheme provides an efficient and accurate protocol in a variety of systems, including bulk materials and molecules. In all these cases, DeePMD give…

Deep generative models have been applied with increasing success to the generation of two dimensional molecules as SMILES strings and molecular graphs. In this work we describe for the first time a deep generative model that can generate 3D molecular structures conditioned on a three-dimensional (3D) binding pocket. Using convolutional neural networks, we encode atomic density grids into separate receptor and ligand latent spaces. The ligand latent space is variational to support sampling of new molecules. A decoder network generates atomic densities of novel ligands conditioned on the recepto…
Chemical structure extraction from documents remains a hard problem due to both false positive identification of structures during segmentation and errors in the predicted structures. Current approaches rely on handcrafted rules and subroutines that perform reasonably well generally, but still routinely encounter situations where recognition rates are not yet satisfactory and systematic improvement is challenging. Complications impacting performance of current approaches include the diversity in visual styles used by various software to render structures, the frequent use of ad hoc annotations…

Here we present a deep learning framework for the prediction of the quantum mechanical wavefunction in a local basis of atomic orbitals from which all other ground-state properties can be derived. However, most existing deep generative models are restricted due to lack of spatial information. Here we propose augmentation of deep generative models with topological data analysis (TDA) representations, known as persistence images, for robust encoding of 3D molecular geometry. We show that the TDA augmentation of a character-based Variational Auto-Encoder (VAE) outperforms state-of…

In recently developed non-fullerene acceptor (NFA) based organic solar cells (OSCs), both the donor and acceptor parts can be excited by absorbing light photons. Therefore, both electron transfer and hole transfer channels could occur at the donor/acceptor interface for generating free charge carriers in NFA based OSCs. However, in many molecular and DNA systems, recent studies revealed the high charge transfer (CT) efficiency cannot be reasonably explained by a CT model with only highest occupied molecular orbitals (HOMOs) and lowest unoccupied molecular orbitals (LUMOs) of donor and acceptor…

However, most deep learning approaches to molecular property prediction use a 2D graph representation as input, and in some cases a single 3D conformation. Here we…
