High-redshift 21-cm observations will provide crucial insights into the physical processes of the Epoch of Reionization. Next-generation interferometers such as the Square Kilometer Array will have enough sensitivity to directly image the 21-cm fluctuations and trace the evolution of the ionizing fronts. In this work, we develop an inferential approach to recover the sources and IGM properties of the process of reionization using the number and, in particular, the morphological pattern spectra of the ionized regions extracted from realistic mock observations. To do so, we extend the Markov Chain Monte Carlo analysis tool 21CMMC by including these 21-cm tomographic statistics and compare this method to only using the power spectrum. We demonstrate that the evolution of the number-count and morphology of the ionized regions as a function of redshift provides independent information to disentangle multiple reionization scenarios because it probes the average ionizing budget per baryon. Although less precise, we find that constraints inferred using 21-cm tomographic statistics are more robust to the presence of contaminants such as foreground residuals. This work highlights that combining power spectrum and tomographic analyses more accurately recovers the astrophysics of reionization.
We introduce a versatile and spatially resolved morphological characterisation of binary fields, rooted in the opening transform of mathematical morphology. We subsequently apply it to the thresholded ionization field in simulations of cosmic reionization and study the morphology of ionized regions. We find that an ionized volume element typically resides in an ionized region with radius $\sim8\,h^{-1}\mathrm{cMpc}$ at the midpoint of reionization ($z\approx7.5$) and follow the bubble size distribution even beyond the overlap phase. We find that percolation of the fully ionized component sets …
The reionization of intergalactic hydrogen has received intense theoretical scrutiny over the past two decades. Here, we approach the process formally as a percolation process and phase transition. Using semi-numeric simulations, we demonstrate that an infinitely-large ionized region abruptly appears at an ionized fraction of ~0.1 and quickly grows to encompass most of the ionized gas: by an ionized fraction of 0.3, nearly ninety percent of the ionized material is part of this region. Throughout most of reionization, nearly all of the intergalactic medium is divided into just two regions, one …
We study the evolution of the hydrogen ionization field during the epoch of reionization (EoR) using semi-numerical simulations. By calculating the Minkowski functionals (MFs) of the 21cm brightness temperature field, which provides a quantitative description of topology of the neutral and ionized regions, we find that the reionization process can be divided into five stages, each with different topological structures, corresponding to isolated ionized regions ("bubbles"); connected ionized region ("ionized fibers") which percolate through the cosmic volume; a sponge-like configuration with in…
The dispersion measure (DM) of high-redshift $(z \gtrsim 6)$ transient objects such as Fast Radio Bursts can be a powerful tool to probe the intergalactic medium during the Epoch of Reionization. In this paper, we study the variance of the DMs of objects with the same redshift as a potential probe of the size distribution of ionized bubbles. We calculate the DM variance with a simple model with randomly-distributed spherical bubbles. It is found that the DM variance reflects the characteristics of the probability distribution of the bubble size. We find the variance can be measured precisely e…
The evolution of topology and morphology of ionized or neutral hydrogen during different stages of the Epoch of Reionization (EoR) have the potential to provide us a great amount of information about the properties of the ionizing sources during this era. We compare a variety of reionization source models in terms of the geometrical properties of the ionized regions. We show that the percolation transition in the ionized hydrogen, as studied by tracing the evolution of the Largest Cluster Statistics (LCS), is a robust statistic that can distinguish the fundamentally different scenarios -- insi…
We have developed a modular semi-numerical code that computes the time and spatially dependent ionization of neutral hydrogen (HI), neutral (HeI) and singly ionized helium (HeII) in the intergalactic medium (IGM). The model accounts for recombinations and provides different descriptions for the photoionization rate that are used to calculate the residual HI fraction in ionized regions. We compare different semi-numerical reionization schemes to a radiative transfer (RT) simulation. We use the RT simulation as a benchmark, and find that the semi-numerical approaches produce similar HII and HeII…
We employ the rank-2 {\em contour} Minkowski Tensor in two dimensions to probe length and time scales of ionized bubbles during the epoch of reionization. We demonstrate that the eigenvalues of this tensor provide excellent probes of the distribution of the sizes of ionized bubbles, and from it the characteristic bubble sizes, at different redshifts. We show that ionized bubbles are not circular, and hence not spherical in three dimensions, as is often assumed for simplified analytic arguments. We quantify their shape anisotropy by using the ratio of the two eigenvalues. The shape parameter pr…
We use the results of large-scale simulations of reionization to explore methods for characterizing the topology and sizes of HII regions during reionization. We use four independent methods for characterizing the sizes of ionized regions. Three of them give us a full size distribution: the friends-of-friends (FOF) method, the spherical average method (SPA) and the power spectrum (PS) of the ionized fraction. These latter three methods are complementary: While the FOF method captures the size distribution of the small scale H II regions, which contribute only a small amount to the total ioniza…

In this first of several application papers, we investigate the mechanics of reionization from stellar sources in high-z galaxies, the utility of various clumping factors on estimating the recombination time in the IGM, and the photon budget required to achieve reionization. We test the accuracy of the static and time-dependent models of Madau et al. as predictors of reionization completion/maintenance. We simulate a WMAP7 LCDM cosmological model in a 20 Mpc comoving cube with 800^3 uniform fluid cells and dark matter particles. By tuning our star formation to approximately match the observed …
The epoch of reionization is one of the least known chapters in the evolutionary history of the Universe. This thesis investigates two major approaches to unveil the reionization history of the Universe using HI 21-cm maps. The most discussed approach has been to study the global statistical properties of the reionization HI 21-cm. We develop the formalism to calculate the Multi-frequency Angular Power Spectrum (MAPS) and quantify the statistics of the HI signal as a joint function of the angular multipole l and frequency separation Δν. We adopt a simple model for the HI distribution which inco…
We study the two-dimensional topology of the 21-cm differential brightness temperature for two hydrodynamic radiative transfer simulations and two semi-numerical models. In each model, we calculate the two dimensional genus curve for the early, middle and late epochs of reionization. It is found that the genus curve depends strongly on the ionized fraction of hydrogen in each model. The genus curves are significantly different for different reionization scenarios even when the ionized faction is the same. We find that the two-dimensional topology analysis method is a useful tool to constrain t…
Recent determinations of the mean free path of ionising photons (mfp) in the intergalactic medium (IGM) at $\rm z=6$ are lower than many theoretical predictions. To gain insight into this issue, we investigate the evolution of the mfp in our new massive fully coupled radiation hydrodynamics cosmological simulation of reionization: Cosmic Dawn III (CoDaIII). CoDaIII's scale ($\rm 94^3 \, cMpc^3$) and resolution ($\rm 8192^3$ grid) make it particularly suitable to study the evolution of the IGM during Reionization. The simulation was performed with RAMSES-CUDATON on Summit, and used 131072 proce…
The Universe's dark ages end with the formation of the first generation of galaxies. These objects start emitting ultraviolet radiation that carves out ionized regions around them. After a sufficient number of ionizing sources have formed, the ionized fraction of the gas in the Universe rapidly increases until hydrogen becomes fully ionized. This period, during which the cosmic gas went from neutral to ionized, is known as the Universe's Epoch of Reionization . The Epoch of Reionization is related to many fundamental questions in cosmology, such as properties of the first galaxies, physics of …
We explore the impact of reionization topology on 21-cm statistics. Four reionization models are presented which emulate large ionized bubbles around over-dense regions (21CMFAST/ global-inside- out), small ionized bubbles in over-dense regions (local-inside-out), large ionized bubbles around under-dense regions (global-outside-in) and small ionized bubbles around under-dense regions (local-outside-in). We show that first-generation instruments might struggle to distinguish global models using the shape of the power spectrum alone. All instruments considered are capable of breaking this degene…
(ABRIDGED)The rise of cosmic structure depends upon the statistical distribution of initial density fluctuations generated by inflation. While the simplest models predict an almost perfectly Gaussian distribution, more-general models predict a level of primordial non-Gaussianity (PNG) that observations might yet be sensitive enough to detect. Recent Planck Collaboration measurements of the CMB temperature anisotropy bispectrum significantly tighten the observational limits, but they are still far from the PNG level predicted by the simplest models of inflation. Probing levels below CMB sensiti…
The upcoming SKA1-Low radio interferometer will be sensitive enough to produce tomographic imaging data of the redshifted 21-cm signal from the Epoch of Reionization. Due to the non-Gaussian distribution of the signal, a power spectrum analysis alone will not provide a complete description of its properties. Here, we consider an additional metric which could be derived from tomographic imaging data, namely the bubble size distribution of ionized regions. We study three methods that have previously been used to characterize bubble size distributions in simulation data for the hydrogen ionizatio…
We describe a new methodology to analyze the reionization process in numerical simulations: The evo- lution of the reionization is investigated by focusing on the merger histories of individual HII regions. From the merger tree of ionized patches, one can track the individual evolution of the regions such as e.g. their size, or investigate the properties of the percolation process by looking at the formation rate, the frequency of mergers and the number of individual HII regions involved in the mergers. By applying this technique to cosmological simulations with radiative transfer, we show how…
The ability of the future low frequency component of the Square Kilometre Array radio telescope (SKA-Low) to produce tomographic images of the redshifted 21-cm signal will enable direct studies of the evolution of the sizes and shapes of ionized regions during the Epoch of Reionization. However, a reliable identification of ionized regions in noisy interferometric data is not trivial. Here, we introduce an image processing method known as superpixels for this purpose. We compare this method with two other previously proposed ones, one relying on a chosen threshold and the other employing autom…
The detection of individual ionized bubbles in HI 21-cm maps is one of the most promising, direct probes of the epoch of reionization(EoR). Atleast 1000 hrs of observation would be required for such a detection with either the currently functioning GMRT or the upcoming MWA. Considering the large investment of telescope time it is essential to identify the``optimal redshift'' where the prospects of a detection are most favourable. We find that the optimal redshift is determined by a combination of instrument dependent factors and the evolution of the neutral fraction x_HI. We find that the reds…
The brightness temperature of the redshifted 21cm line brings rich information on the Inter Galactic Medium (IGM) from the Cosmic Dawn and Epoch of Reionization (EoR). While the power spectrum is a useful tool to statistically investigate the 21cm signal, the 21cm brightness temperature field is highly non-Gaussian, and the power spectrum is inadequate to characterize the non-Gaussianity. The Minkowski Functionals (MFs) are promising tools to extract non-gaussian features of the 21cm signal and give topological information such as morphology of ionized bubbles. In this work, we study the 21cm …
Density inhomogeneity in the intergalactic medium (IGM) can boost the recombination rate of ionized gas substantially, affecting the growth of HII regions during reionization. Previous attempts to quantify this effect typically failed to resolve down to the Jeans scale in the pre-ionization IGM, which is important in establishing this effect, along with the hydrodynamical back-reaction of reionization on it. Towards that end, we perform a set of fully-coupled, radiation-hydrodynamics simulations from cosmological initial conditions, extending the mass resolution of previous work to the scale o…
We use fully self-consistent numerical simulations of cosmic reionization, completed under the Cosmic Reionization On Computers (CROC) project, to explore how well the recombinations in the ionized IGM can be quantified by the effective "clumping factor." The density distribution in the simulations (and, presumably, in a real universe) is highly inhomogeneous and more-or-less smoothly varying in space. However, even in highly complex and dynamic environments the concept of the IGM remains reasonably well-defined; the largest ambiguity comes from the unvirialized regions around galaxies that ar…
The 21cm background from the epoch of reionization is a promising cosmological probe: line-of-sight velocity fluctuations distort redshift, so brightness fluctuations in Fourier space depend upon angle, which linear theory shows can separate cosmological from astrophysical information. Nonlinear fluctuations in ionization, density and velocity change this, however. The validity and accuracy of the separation scheme are tested here for the first time, by detailed reionization simulations. The scheme works reasonably well early in reionization (< 40% ionized), but not late (> 80% ionized).
We compute the bispectra of the 21cm signal during the Epoch of Reionization for three different reionization scenarios that are based on a dark matter N-body simulation combined with a self-consistent, semi-numerical model of galaxy evolution and reionization. Our reionization scenarios differ in their trends of ionizing escape fractions ($f_\mathrm{esc}$) with the underlying galaxy properties and cover the physically plausible range, i.e. $f_\mathrm{esc}$ effectively decreasing, being constant, or increasing with halo mass. We find the 21cm bispectrum to be sensitive to the resulting ionizat…
The linear perturbation theory of inhomogeneous reionization (LPTR) has been developed as an analytical tool for predicting the global ionized fraction and large-scale power spectrum of ionized density fluctuations during reionization. In the original formulation of the LPTR, the ionization balance and radiative transfer equations are linearized and solved in Fourier space. However, the LPTR's approximation to the full solution of the radiative transfer equation is not straightforward to interpret, since the latter is most intuitively conceptualized in position space. To bridge the gap between…
We use numerical simulations to study the effects of the patchiness of a partly reionized intergalactic medium (IGM) on the observability of Ly-alpha emitters (LAEs) at high redshifts (z ~ 6). We present a new model that divides the Ly-alpha radiative transfer into a (circum-)galactic and an extragalactic (IGM) part, and investigate how the choice of intrinsic line model affects the IGM transmission results. We use our model to study the impact of neutral hydrogen on statistical observables such as the Ly-alpha restframe equivalent width (REW) distribution, the LAE luminosity function and the …
We use a set of 3D radiative transfer simulations to study the effect that a large fraction of binary stars in galaxies during the epoch of reionization has on the physical properties of the intergalactic medium (i.e. the gas temperature and the ionization state of hydrogen and helium), on the topology of the ionized bubbles and on the 21 cm power spectra. Consistently to previous literature, we find that the inclusion of binary stars can speed up the reionization process of HI and HeI, while HeII reionization is still dominated by more energetic sources, especially accreting black holes. The …
One of the most promising approaches for studying reionization is to use the redshifted 21 cm line. Early generations of redshifted 21 cm surveys will not, however, have the sensitivity to make detailed maps of the reionization process, and will instead focus on statistical measurements. Here we show that it may nonetheless be possible to {\em directly identify ionized regions} in upcoming data sets by applying suitable filters to the noisy data. The locations of prominent minima in the filtered data correspond well with the positions of ionized regions. In particular, we corrupt semi-numeric …
We explore the evolution of the flux power spectrum in the Cosmic Reionization On Computers (CROC) simulations. We find that, contrary to some previous studies, the shape of the flux power spectrum is rather insensitive to the timing of reionization. However, the amplitude of the flux power spectrum does strongly evolve with time, and that evolution is almost perfectly correlated with the timing of reionization. We show how such correlation can be used in a (futuristic) measurement to determine the redshift of overlap of ionized bubbles.
It is generally taken for granted that reionization has completed by z=6, due to the detection of flux in the Lyman alpha forest at redshifts z<6. However, since reionization is expected to be highly inhomogeneous, much of the spectra pass through just the ionized component of the intergalactic medium (IGM) even for non-negligible values of the volume-weighted mean neutral hydrogen fraction, x_HI. We study the expected signature of an incomplete reionization at z ~ 5--6, using very large-scale (2 Gpc) seminumeric simulations. We find that ruling out an incomplete reionization is difficult at t…
We investigate the impact of sinks of ionizing radiation on the reionization-era 21-cm signal, focusing on 1-point statistics. We consider sinks in both the intergalactic medium and inside galaxies. At a fixed filling factor of HII regions, sinks will have two main effects on the 21-cm morphology: (i) as inhomogeneous absorbers of ionizing photons they result in smaller and more widespread cosmic HII patches; and (ii) as reservoirs of neutral gas they contribute a non-zero 21-cm signal in otherwise ionized regions. Both effects damp the contrast between neutral and ionized patches during reion…

A possible way to study the reionization of cosmic hydrogen is by observing the large ionized regions (bubbles) around bright individual sources, e.g., quasars, using the redshifted 21 cm signal. It has already been shown that matched filter-based methods are not only able to detect the weak 21 cm signal from these bubbles but also aid in constraining their properties. In this work, we extend the previous studies to develop a rigorous Bayesian framework to explore the possibility of constraining the parameters that characterize the bubbles. To check the accuracy with which we can recover the b…
With improving telescopes, it may now be possible to observe the Epoch of Reionization in multiple ways. We examine two of these observables - the excess light in the near-infrared background that may be due to high redshift stars and ionized HII bubbles, and the 21 cm emission from neutral hydrogen. Because these two forms of emission should result from different, mutually exclusive regions, an anticorrelation should exist between them. We discuss the strengths of using cross-correlations between these observations to learn more about high redshift star formation and reionization history. In …
We combine high resolution hydrodynamical simulations with an intermediate resolution, dark matter only simulation and an analytical model for the growth of ionized regions to estimate the large scale distribution and redshift evolution of the visibility of Lyman-alpha emission in 6<=z<=8 galaxies. The inhomogeneous distribution of neutral hydrogen during the reionization process results in significant fluctuations in the Lyman-alpha transmissivity on large scales. The transmissivity depends not only on the ionized fraction of the intergalactic medium by volume and the amplitude of the local i…
The reionization of helium describes the transition from its singly ionized state to a doubly-ionized state in the intergalactic medium (IGM). This process is important for the thermal evolution of the IGM and influences the mean free path of photons with energies above $54.4$~eV. While it is well-known that helium reionization is mostly driven by the contribution of energetic quasars at $z<6$, we study here how helium reionization proceeds if there is an additional contribution due to the annihilation of dark matter. We explore the effects of different dark matter profiles for the dark matter…
In this paper we investigate the nature and distribution of large neutral regions during the late epoch of reionization. In the "bubble model" of reionization, the mass distribution of large ionized regions ("bubbles") during the early stage of reionization is obtained by using the excursion set model, where the ionization of a region corresponds to the first up-crossing of a barrier by random trajectories. We generalize this idea, and develop a method to predict the distribution of large scale neutral regions during the late stage of reionization, taking into account the ionizing background a…
During the EoR, the first stars and galaxies appear while creating ionized bubbles that will eventually percolate near z=6. These ionized bubbles and percolation process are nowadays under a lot of scrutiny since observations of the HI gas will be carried on in the next decade with e.g. the SKA radiotelescope. Studies of the EoR are performed on semi-analytical and fully numerical cosmological simulations to investigate e.g. the topology of the process. We analyse the topology of EoR models through regions that are under the radiative influence of ionization sources. They are associated with p…
We probe what constraints for the global ionized hydrogen fraction the Void Probability Function (VPF) clustering can give for the Lyman-Alpha Galaxies in the Epoch of Reionization (LAGER) narrowband survey as a function of area. Neutral hydrogen acts like a fog for Lyman-alpha emission, and measuring the drop in the luminosity function of Lyman-$α$ emitters (LAEs) has been used to constrain the ionization fraction in narrowband surveys. However, the clustering of LAEs is independent from the luminosity function's inherent evolution, and can offer additional constraints for reionization under …
The statistical properties of the primordial perturbations contain clues about the origins of those fluctuations. Although the Planck collaboration has recently obtained tight constraints on primordial non-gaussianity from cosmic microwave background measurements, it is still worthwhile to mine upcoming data sets in effort to place independent or competitive limits. The ionized bubbles that formed at redshift z~6-20 during the Epoch of Reionization are seeded by primordial overdensities, and so the statistics of the ionization field at high redshift are related to the statistics of the primord…
The properties of the first galaxies, expected to drive the Cosmic Dawn (CD) and the Epoch of Reionization (EoR), are encoded in the 3D structure of the cosmic 21-cm signal. Parameter inference from upcoming 21-cm observations promises to revolutionize our understanding of these unseen galaxies. However, prior inference was done using models with several simplifying assumptions. Here we introduce a flexible, physically-motivated parametrization for high-$z$ galaxy properties, implementing it in the public code 21cmFAST. In particular, we allow their star formation rates and ionizing escape fra…
The designs of the first generation of cosmological 21-cm observatories are split between single dipole experiments which integrate over a large patch of sky in order to find the global (spectral) signature of reionization, and interferometers with arcminute-scale angular resolution whose goal is to measure the 3D power spectrum of ionized regions during reionization. We examine whether intermediate scale instruments with complete Fourier (uv) coverage are capable of placing new constraints on reionization. We find that even without using a full power spectrum analysis, the global redshift of …

We present the first large-scale, full radiative transfer simulations of the reionization of the intergalactic medium in the presence of Lyman-limit systems (LLSs). To illustrate the impact of LLS opacity, possibly missed by previous simulations, we add either a uniform or spatially-varying hydrogen bound-free opacity. This opacity, implemented as the mean free path (mfp) of the ionizing photons, extrapolates the observed, post-reionization redshift dependence into the epoch of reionization. In qualitative agreement with previous studies, we find that at late times the presence of LLSs slows d…

We present the prospects of extracting information about the Epoch of Reionization by identifying the remaining neutral regions, referred to as islands, in tomographic observations of the redshifted 21-cm signal. Using simulated data sets we show that at late times the 21-cm power spectrum is fairly insensitive to the details of the reionization process but that the properties of the neutral islands can distinguish between different reionization scenarios. We compare the properties of these islands with those of ionized bubbles. At equivalent volume filling fractions, neutral islands tend to b…
The Square Kilometer Array is expected to provide the first tomographic observations of the neutral intergalactic medium at redshifts z>6 and pinpoint the locations of individual ionized bubbles during early stages of cosmic reionization. In scenarios where star-forming galaxies provide most of the ionizing photons required for cosmic reionization, one expects the first ionized bubbles to be centered on overdensities of such galaxies. Here, we model the properties of galaxy populations within isolated, ionized bubbles that SKA-1 should be able to resolve at z=7-10, and explore the prospects fo…
The large-scale structure of the ionization field during the epoch of reionization (EoR) can be modeled by the excursion set theory. While the growth of ionized regions during the early stage are described by the "bubble model", the shrinking process of neutral regions after the percolation of the ionized region calls for an "island model". An excursion set based analytical model and a semi-numerical code (islandFAST) have been developed. The ionizing background and the bubbles inside the islands are also included in the treatment. With two kinds of absorbers of ionizing photons, i.e. the larg…
