Datasets with missing values are very common in real world applications. GAIN, a recently proposed deep generative model for missing data imputation, has been proved to outperform many state-of-the-art methods. But GAIN only uses a reconstruction loss in the generator to minimize the imputation error of the non-missing part, ignoring the potential category information which can reflect the relationship between samples. In this paper, we propose a novel unsupervised missing data imputation method named PC-GAIN, which utilizes potential category information to further enhance the imputation power. Specifically, we first propose a pre-training procedure to learn potential category information contained in a subset of low-missing-rate data. Then an auxiliary classifier is determined using the synthetic pseudo-labels. Further, this classifier is incorporated into the generative adversarial framework to help the generator to yield higher quality imputation results. The proposed method can improve the imputation quality of GAIN significantly. Experimental results on various benchmark datasets show that our method is also superior to other baseline approaches. Our code is available at \url{https://github.com/WYu-Feng/pc-gain}.

Large-scale population-based studies in medicine are a key resource towards better diagnosis, monitoring, and treatment of diseases. They also serve as enablers of clinical decision support systems, in particular Computer Aided Diagnosis (CADx) using machine learning (ML). Numerous ML approaches for CADx have been proposed in literature. However, these approaches assume full data availability, which is not always feasible in clinical data. To account for missing data, incomplete data samples are either removed or imputed, which could lead to data bias and may negatively affect classification p…
We consider the problem of handling missing data with deep latent variable models (DLVMs). First, we present a simple technique to train DLVMs when the training set contains missing-at-random data. Our approach, called MIWAE, is based on the importance-weighted autoencoder (IWAE), and maximises a potentially tight lower bound of the log-likelihood of the observed data. Compared to the original IWAE, our algorithm does not induce any additional computational overhead due to the missing data. We also develop Monte Carlo techniques for single and multiple imputation using a DLVM trained on an inc…
Missing data are ubiquitous in real world applications and, if not adequately handled, may lead to the loss of information and biased findings in downstream analysis. Particularly, high-dimensional incomplete data with a moderate sample size, such as analysis of multi-omics data, present daunting challenges. Imputation is arguably the most popular method for handling missing data, though existing imputation methods have a number of limitations. Single imputation methods such as matrix completion methods do not adequately account for imputation uncertainty and hence would yield improper statist…

Incomplete data are common in practical applications. Most predictive machine learning models do not handle missing values so they require some preprocessing. Although many algorithms are used for data imputation, we do not understand the impact of the different methods on the predictive models' performance. This paper is first that systematically evaluates the empirical effectiveness of data imputation algorithms for predictive models. The main contributions are (1) the recommendation of a general method for empirical benchmarking based on real-life classification tasks and the (2) comparativ…
In this paper, we study how to achieve two characteristics highly-expected by incomplete multi-view clustering (IMvC). Namely, i) instance commonality refers to that within-cluster instances should share a common pattern, and ii) view versatility refers to that cross-view samples should own view-specific patterns. To this end, we design a novel dual-stream model which employs a dual attention layer and a dual contrastive learning loss to learn view-specific prototypes and model the sample-prototype relationship. When the view is missed, our model performs data recovery using the prototypes in …

Due to complex experimental settings, missing values are common in biomedical data. To handle this issue, many methods have been proposed, from ignoring incomplete instances to various data imputation approaches. With the recent rise of deep neural networks, the field of missing data imputation has oriented towards modelling of the data distribution. This paper presents an approach based on Monte Carlo dropout within (Variational) Autoencoders which offers not only very good adaptation to the distribution of the data but also allows generation of new data, adapted to each specific instance. Th…

Neuroscientists and neuroengineers have long relied on multielectrode neural recordings to study the brain. However, in a typical experiment, many factors corrupt neural recordings from individual electrodes, including electrical noise, movement artifacts, and faulty manufacturing. Currently, common practice is to discard these corrupted recordings, reducing already limited data that is difficult to collect. To address this challenge, we propose Deep Neural Imputation (DNI), a framework to recover missing values from electrodes by learning from data collected across spatial locations, days, an…

In many machine learning applications, we are faced with incomplete datasets. In the literature, missing data imputation techniques have been mostly concerned with filling missing values. However, the existence of missing values is synonymous with uncertainties not only over the distribution of missing values but also over target class assignments that require careful consideration. In this paper, we propose a simple and effective method for imputing missing features and estimating the distribution of target assignments given incomplete data. In order to make imputations, we train a simple and…

With the development of various applications, such as social networks and knowledge graphs, graph data has been ubiquitous in the real world. Unfortunately, graphs usually suffer from being absent due to privacy-protecting policies or copyright restrictions during data collection. The absence of graph data can be roughly categorized into attribute-incomplete and attribute-missing circumstances. Specifically, attribute-incomplete indicates that a part of the attribute vectors of all nodes are incomplete, while attribute-missing indicates that the whole attribute vectors of partial nodes are mis…
The method of geometric harmonics is adapted to the situation of incomplete data by means of the iterated geometric harmonics (IGH) scheme. The method is tested on natural and synthetic data sets with 50--500 data points and dimensionality of 400--10,000. Experiments suggest that the algorithm converges to a near optimal solution within 4--6 iterations, at runtimes of less than 30 minutes on a medium-grade desktop computer. The imputation of missing data values is applied to collections of damaged images (suffering from data annihilation rates of up to 70\%) which are reconstructed with a surp…

Data from multi-modality provide complementary information in clinical prediction, but missing data in clinical cohorts limits the number of subjects in multi-modal learning context. Multi-modal missing imputation is challenging with existing methods when 1) the missing data span across heterogeneous modalities (e.g., image vs. non-image); or 2) one modality is largely missing. In this paper, we address imputation of missing data by modeling the joint distribution of multi-modal data. Motivated by partial bidirectional generative adversarial net (PBiGAN), we propose a new Conditional PBiGAN (C…
Data mining and machine learning techniques such as classification and regression trees (CART) represent a promising alternative to conventional logistic regression for propensity score estimation. Whereas incomplete data preclude the fitting of a logistic regression on all subjects, CART is appealing in part because some implementations allow for incomplete records to be incorporated in the tree fitting and provide propensity score estimates for all subjects. Based on theoretical considerations, we argue that the automatic handling of missing data by CART may however not be appropriate. Using…

Though recent works have developed methods that can generate estimates (or imputations) of the missing entries in a dataset to facilitate downstream analysis, most depend on assumptions that may not align with real-world applications and could suffer from poor performance in subsequent tasks such as classification. This is particularly true if the data have large missingness rates or a small sample size. More importantly, the imputation error could be propagated into the prediction step that follows, which may constrain the capabilities of the prediction model. In this work, we introduce the g…

Presence of missing values in a dataset can adversely affect the performance of a classifier. Single and Multiple Imputation are normally performed to fill in the missing values. In this paper, we present several variants of combining single and multiple imputation with bootstrapping to create ensembles that can model uncertainty and diversity in the data, and that are robust to high missingness in the data. We present three ensemble strategies: bootstrapping on incomplete data followed by (i) single imputation and (ii) multiple imputation, and (iii) multiple imputation ensemble without bootst…

Data imputation has been extensively explored to solve the missing data problem. The dramatically increasing volume of incomplete data makes the imputation models computationally infeasible in many real-life applications. In this paper, we propose an effective scalable imputation system named SCIS to significantly speed up the training of the differentiable generative adversarial imputation models under accuracy-guarantees for large-scale incomplete data. SCIS consists of two modules, differentiable imputation modeling (DIM) and sample size estimation (SSE). DIM leverages a new masking Sinkhor…

Discovering causal structure among a set of variables is a fundamental problem in many domains. However, state-of-the-art methods seldom consider the possibility that the observational data has missing values (incomplete data), which is ubiquitous in many real-world situations. The missing value will significantly impair the performance and even make the causal discovery algorithms fail. In this paper, we propose an approach to discover causal structures from incomplete data by using a novel encoder and reinforcement learning (RL). The encoder is designed for missing data imputation as well as…

Incomplete instances with various missing attributes in many real-world applications have brought challenges to the classification tasks. Missing values imputation methods are often employed to replace the missing values with substitute values. However, this process often separates the imputation and classification, which may lead to inferior performance since label information are often ignored during imputation. Moreover, traditional methods may rely on improper assumptions to initialize the missing values, whereas the unreliability of such initialization might lead to inferior performance. …

Although data may be abundant, complete data is less so, due to missing columns or rows. This missingness undermines the performance of downstream data products that either omit incomplete cases or create derived completed data for subsequent processing. Appropriately managing missing data is required in order to fully exploit and correctly use data. We propose a Multiple Imputation model using Denoising Autoencoders to learn the internal representation of data. Furthermore, we use the novel mechanisms of Metamorphic Truth and Imputation Feedback to maintain statistical integrity of attributes…
Machine learning techniques have been developed to learn from complete data. When missing values exist in a dataset, the incomplete data should be preprocessed separately by removing data points with missing values or imputation. In this paper, we propose an online approach to handle missing values while a classification model is learnt. To reach this goal, we develop a multi-objective optimization model with two objective functions for imputation and model selection. We also propose three formulations for imputation objective function. We use an evolutionary algorithm based on NSGA II to find…

Variational Autoencoders (VAEs) have recently been highly successful at imputing and acquiring heterogeneous missing data. However, within this specific application domain, existing VAE methods are restricted by using only one layer of latent variables and strictly Gaussian posterior approximations. We investigate the problem of training neural networks from incomplete images without replacing missing values. For this purpose, we first represent an image as a graph, in which missing pixels are entirely ignored. The graph image representation is processed using a spatial graph convolutional network (SGCN) -- a type of graph convolutional networks, which is a proper generalization of classical CNNs operating on images. On one hand, our approach avoids the problem of missing data imputation while, on the other hand, there is a natural correspondence between CNNs and SGCN. Experiments confirm…
A matrix network is a family of matrices, with relatedness modeled by a weighted graph. We consider the task of completing a partially observed matrix network. We assume a novel sampling scheme where a fraction of matrices might be completely unobserved. How can we recover the entire matrix network from incomplete observations? This mathematical problem arises in many applications including medical imaging and social networks. To recover the matrix network, we propose a structural assumption that the matrices have a graph Fourier transform which is low-rank. We formulate a convex optimization …

In the supervised high dimensional settings with a large number of variables and a low number of individuals, one objective is to select the relevant variables and thus to reduce the dimension. That subspace selection is often managed with supervised tools. However, some data can be missing, compromising the validity of the sub-space selection. We propose a Partial Least Square (PLS) based method, called Multi-block Data-Driven sparse PLS mdd-sPLS, allowing jointly variable selection and subspace estimation while training and testing missing data imputation through a new algorithm called Koh-L…
Extracting latent low-dimensional structure from high-dimensional data is of paramount importance in timely inference tasks encountered with `Big Data' analytics. However, increasingly noisy, heterogeneous, and incomplete datasets as well as the need for {\em real-time} processing of streaming data pose major challenges to this end. In this context, the present paper permeates benefits from rank minimization to scalable imputation of missing data, via tracking low-dimensional subspaces and unraveling latent (possibly multi-way) structure from \emph{incomplete streaming} data. We consider the topic of data imputation, a foundational task in machine learning that addresses issues with missing data. To that end, we propose MCFlow, a deep framework for imputation that leverages normalizing flow generative models and Monte Carlo sampling. We address the causality dilemma that arises when training models with incomplete data by introducing an iterative learning scheme which alternately updates the density estimate and the values of the missing entries in the training data. We provide extensive empirical validation of the effectiveness of the proposed method on standard m…

In a standard multi-output classification scenario, both features and labels of training data are partially observed. This challenging issue is widely witnessed due to sensor or database failures, crowd-sourcing and noisy communication channels in industrial data analytic services. Classic methods for handling multi-output classification with incomplete supervision information usually decompose the problem into an imputation stage that reconstructs the missing training information, and a learning stage that builds a classifier based on the imputed training set. These methods fail to fully leve…

Clustering attempts to partition data instances into several distinctive groups, while the similarities among data belonging to the common partition can be principally reserved. Furthermore, incomplete data frequently occurs in many realworld applications, and brings perverse influence on pattern analysis. As a consequence, the specific solutions to data imputation and handling are developed to conduct the missing values of data, and independent stage of knowledge exploitation is absorbed for information understanding. In this work, a novel approach to clustering of incomplete data, termed lea…
Unsupervised learning of the Dawid-Skene (D&S) model from noisy, incomplete and crowdsourced annotations has been a long-standing challenge, and is a critical step towards reliably labeling massive data. A recent work takes a coupled nonnegative matrix factorization (CNMF) perspective, and shows appealing features: It ensures the identifiability of the D\&S model and enjoys low sample complexity, as only the estimates of the co-occurrences of annotator labels are involved. However, the identifiability holds only when certain somewhat restrictive conditions are met in the context of crowdsourci…

This study presents an efficient approach for incomplete data classification, where the entries of samples are missing or masked due to privacy preservation. To deal with these incomplete data, a new kernel function with asymmetric intrinsic mappings is proposed in this study. Such a new kernel uses three-side similarities for kernel matrix formation. The similarity between a testing instance and a training sample relies not only on their distance but also on the relation between the testing sample and the centroid of the class, where the training sample belongs. This reduces biased estimation…

Sparsity is a common issue in many trajectory datasets, including human mobility data. This issue frequently brings more difficulty to relevant learning tasks, such as trajectory imputation and prediction. Nowadays, little existing work simultaneously deals with imputation and prediction on human trajectories. This work plans to explore whether the learning process of imputation and prediction could benefit from each other to achieve better outcomes. And the question will be answered by studying the coexistence patterns between missing points and observed ones in incomplete trajectories. More …
