In this paper we propose a 2D deep residual Unet with 104 convolutional layers (DR-Unet104) for lesion segmentation in brain MRIs. We make multiple additions to the Unet architecture, including adding the 'bottleneck' residual block to the Unet encoder and adding dropout after each convolution block stack. We verified the effect of introducing the regularisation of dropout with small rate (e.g. 0.2) on the architecture, and found a dropout of 0.2 improved the overall performance compared to no dropout, or a dropout of 0.5. We evaluated the proposed architecture as part of the Multimodal Brain Tumor Segmentation (BraTS) 2020 Challenge and compared our method to DeepLabV3+ with a ResNet-V2-152 backbone. We found that the DR-Unet104 achieved a mean dice score coefficient of 0.8862, 0.6756 and 0.6721 for validation data, whole tumor, enhancing tumor and tumor core respectively, an overall improvement on 0.8770, 0.65242 and 0.68134 achieved by DeepLabV3+. Our method produced a final mean DSC of 0.8673, 0.7514 and 0.7983 on whole tumor, enhancing tumor and tumor core on the challenge's testing data. We produced a competitive lesion segmentation architecture, despite only 2D convolutions, having the added benefit that it can be used on lower power computers than a 3D architecture. The source code and trained model for this work is openly available at https://github.com/jordan-colman/DR-Unet104.

Automatic MRI brain tumor segmentation is of vital importance for the disease diagnosis, monitoring, and treatment planning. In this paper, we propose a two-stage encoder-decoder based model for brain tumor subregional segmentation. Variational autoencoder regularization is utilized in both stages to prevent the overfitting issue. The second-stage network adopts attention gates and is trained additionally using an expanded dataset formed by the first-stage outputs. On the BraTS 2020 validation dataset, the proposed method achieves the mean Dice score of 0.9041, 0.8350, and 0.7958, and Hausdorf…

The machine learned features from fully convolutional neural network (FCN) and hand-designed texton fea-tures are used to classify the MRI image voxels. The score map with pixel-wise predictions is used as a feature map which is learned from multimodal MRI train-ing dataset using the FCN. The learned features are then applied to random for-ests to classify each MRI image voxel into normal brain tissues and different parts of tumor. The method was evaluated on BRATS 2013 …

Spinal cord tumors lead to neurological morbidity and mortality. Being able to obtain morphometric quantification (size, location, growth rate) of the tumor, edema, and cavity can result in improved monitoring and treatment planning. Such quantification requires the segmentation of these structures into three separate classes. However, manual segmentation of 3-dimensional structures is time-consuming and tedious, motivating the development of automated methods. Here, we tailor a model adapted to the spinal cord tumor segmentation task. Data were obtained from 343 patients using gadolinium-enha…

In this paper, we present a method to generate brain tumor MRI images using generative adversarial networks. We have utilized StyleGAN2 with ADA methodol…
Brain tumor segmentation is a challenging problem in medical image analysis. The endpoint is to generate the salient masks that accurately identify brain tumor regions in an fMRI screening. In this paper, we propose a novel attention gate (AG model) for brain tumor segmentation that utilizes both the edge detecting unit and the attention gated network to highlight and segment the salient regions from fMRI images. This feature enables us to eliminate the necessity of having to explicitly point towards the damaged area(external tissue localization) and classify(classification) as per classical c…

Automation of brain tumor segmentation in 3D magnetic resonance images (MRIs) is key to assess the diagnostic and treatment of the disease. In recent years, convolutional neural networks (CNNs) have shown improved results in the task. However, high memory consumption is still a problem in 3D-CNNs. Moreover, most methods do not include uncertainty information, which is especially critical in medical diagnosis. This work studies 3D encoder-decoder architectures trained with patch-based techniques to reduce memory consumption and decrease the effect of unbalanced data. The different trained model…
Convolutional neural networks (CNNs) have achieved remarkable success in automatically segmenting organs or lesions on 3D medical images. Recently, vision transformer networks have exhibited exceptional performance in 2D image classification tasks. Compared with CNNs, transformer networks have an appealing advantage of extracting long-range features due to their self-attention algorithm. Therefore, we propose a CNN-Transformer combined model, called BiTr-Unet, with specific modifications for brain tumor segmentation on multi-modal MRI scans. Our BiTr-Unet achieves good performance on the BraTS…

Glioblastoma is a common brain malignancy that tends to occur in older adults and is almost always lethal. The effectiveness of chemotherapy, being the standard treatment for most cancer types, can be improved if a particular genetic sequence in the tumor known as MGMT promoter is methylated. However, to identify the state of the MGMT promoter, the conventional approach is to perform a biopsy for genetic analysis, which is time and effort consuming. A couple of recent publications proposed a connection between the MGMT promoter state and the MRI scans of the tumor and hence suggested the use o…
