Segmentation of thigh tissues (muscle, fat, inter-muscular adipose tissue (IMAT), bone, and bone marrow) from magnetic resonance imaging (MRI) scans is useful for clinical and research investigations in various conditions such as aging, diabetes mellitus, obesity, metabolic syndrome, and their associated comorbidities. Towards a fully automated, robust, and precise quantification of thigh tissues, herein we designed a novel semi-supervised segmentation algorithm based on deep network architectures. Built upon Tiramisu segmentation engine, our proposed deep networks use variational and specially designed targeted dropouts for faster and robust convergence, and utilize multi-contrast MRI scans as input data. In our experiments, we have used 150 scans from 50 distinct subjects from the Baltimore Longitudinal Study of Aging (BLSA). The proposed system made use of both labeled and unlabeled data with high efficacy for training, and outperformed the current state-of-the-art methods with dice scores of 97.52%, 94.61%, 80.14%, 95.93%, and 96.83% for muscle, fat, IMAT, bone, and bone marrow tissues, respectively. Our results indicate that the proposed system can be useful for clinical research studies where volumetric and distributional tissue quantification is pivotal and labeling is a significant issue. To the best of our knowledge, the proposed system is the first attempt at multi-tissue segmentation using a single end-to-end semi-supervised deep learning framework for multi-contrast thigh MRI scans.
Multiple sclerosis (MS) is an inflammatory and neurodegenerative disease characterized by diffuse and focal areas of tissue loss. Conventional MRI techniques such as T1-weighted and T2-weighted scans are generally used in the diagnosis and prognosis of the disease. Yet, these methods are limited by the lack of specificity between lesions, their perilesional area and non-lesional tissue. Alternative MRI techniques exhibit a higher level of sensitivity to focal and diffuse MS pathology than conventional MRI acquisitions. However, they still suffer from limited specificity when considered alone. …
As bone and air produce weak signals with conventional MR sequences, segmentation of these tissues particularly difficult in MRI. We propose to integrate patch-based anatomical signatures and an auto-context model into a machine learning framework to iteratively segment MRI into air, bone and soft tissue. The proposed semantic classification random forest (SCRF) method consists of a training stage and a segmentation stage. During training stage, patch-based anatomical features were extracted from registered MRI-CT training images, and the most informative features were identified to train a se…

In neuroimaging, MRI tissue properties characterize underlying neurobiology, provide quantitative biomarkers for neurological disease detection and analysis, and can be used to synthesize arbitrary MRI contrasts. Estimating tissue properties from a single scan session using a protocol available on all clinical scanners promises to reduce scan time and cost, enable quantitative analysis in routine clinical scans and provide scan-independent biomarkers of disease. However, existing tissue properties estimation methods - most often $\mathbf{T_1}$ relaxation, $\mathbf{T_2^*}$ relaxation, and proto…
Magnetic resonance imaging (MRI) has great potential to improve prostate cancer diagnosis. It can spare men with a normal exam from undergoing invasive biopsy while making biopsies more accurate in men with lesions suspicious for cancer. Yet, the subtle differences between cancer and confounding conditions, render the interpretation of MRI challenging. The tissue collected from patients that undergo pre-surgical MRI and radical prostatectomy provides a unique opportunity to correlate histopathology images of the entire prostate with MRI in order to accurately map the extent of prostate cancer …
Brain MRI segmentation results should always undergo a quality control (QC) process, since automatic segmentation tools can be prone to errors. In this work, we propose two deep learning-based architectures for performing QC automatically. First, we used generative adversarial networks for creating error maps that highlight the locations of segmentation errors. Subsequently, a 3D convolutional neural network was implemented to predict segmentation quality. The present pipeline was shown to achieve promising results and, in particular, high sensitivity in both tasks.
Spiral acquisitions are preferred in real-time MRI because of their time efficiency. A fundamental limitation of spirals is image blurring due to off-resonance, which degrades image quality significantly at air-tissue boundaries. Here, we demonstrate a simple CNN-based deblurring method for spiral real-time MRI of human speech production. We show the CNN-based deblurring is capable of restoring blurred vocal tract tissue boundaries, without a need for exam-specific field maps. Deblurring performance is superior to a current auto-calibrated method, and slightly inferior to ideal reconstruction …

Precise segmentation of knee tissues from magnetic resonance imaging (MRI) is critical in quantitative imaging and diagnosis. Convolutional neural networks (CNNs), which are state of the art, have limitations owing to the lack of image-specific adaptation, such as low tissue contrasts and structural inhomogeneities, thereby leading to incomplete segmentation results. This paper presents a deep learning based automatic segmentation framework for knee tissue segmentation. A novel multipath CNN-based method is proposed, which consists of an encoder decoder-based segmentation network in combinatio…

Magnetic resonance imaging (MRI) of thigh and calf muscles is one of the most effective techniques for estimating fat infiltration into muscular dystrophies. The infiltration of adipose tissue into the diseased muscle region varies in its severity across, and within, patients. In order to efficiently quantify the infiltration of fat, accurate segmentation of muscle and fat is needed. An estimation of the amount of infiltrated fat is typically done visually by experts. Several algorithmic solutions have been proposed for automatic segmentation. While these methods may work well in mild cases, t…
A to-date unsolved and highly limiting safety concern for Ultra High-Field (UHF) magnetic resonance imaging (MRI) is the deposition of radiofrequency (RF) power in the body, quantified by the specific absorption rate (SAR), leading to dangerous tissue heating/damage in the form of local SAR hotspots that cannot currently be measured/monitored, thereby severely limiting the applicability of the technology for clinical practice and in regulatory approval. The goal of this study has been to show proof of concept of an artificial intelligence (AI) based exam-integrated real-time MRI safety predict…
This paper presents a fully automated method to segment the complex left atrial (LA) cavity, from 3D Gadolinium-enhanced magnetic resonance imaging (GE-MRI) scans. The proposed method consists of four steps: (1) preprocessing to convert the original GE-MRI to a probability map, (2) atlas selection to match the atlases to the target image, (3) multi-atlas registration and fusion, and (4) level-set refinement. The method was evaluated on the datasets provided by the MICCAI 2018 STACOM Challenge with 100 dataset for training. Compared to manual annotation, the proposed method achieved an average …
Unsupervised domain adaptation is a type of domain adaptation and exploits labeled data from the source domain and unlabeled data from the target one. Fetal Magnetic Resonance Imaging (MRI) is used in prenatal diagnosis and to assess early brain development. Accurate segmentation of the different brain tissues is a vital step in several brain analysis tasks, such as cortical surface reconstruction and tissue thickness measurements. Fetal MRI scans, however, are prone to motion artifacts that can affect the correctness of both manual and automatic segmentation techniques. In this paper, we propose a novel network structure that can simultaneously generate conditional atlases and predict brain tissue segmentation, called CAS-Net. The condition…
Magnetic Resonance Imaging (MRI) plays an important role in diagnosing the parotid tumor, where accurate segmentation of tumors is highly desired for determining appropriate treatment plans and avoiding unnecessary surgery. However, the task remains nontrivial and challenging due to ambiguous boundaries and various sizes of the tumor, as well as the presence of a large number of anatomical structures around the parotid gland that are similar to the tumor. To overcome these problems, we propose a novel anatomy-aware framework for automatic segmentation of parotid tumors from multimodal MRI. Fir…

Magnetic resonance imaging (MRI) provides varying tissue contrast images of internal organs based on a strong magnetic field. Despite the non-invasive advantage of MRI in frequent imaging, the low contrast MR images in the target area make tissue segmentation a challenging problem. This paper demonstrates the potential benefits of image-to-image translation techniques to generate synthetic high tissue contrast (HTC) images. Notably, we adopt a new cycle generative adversarial network (CycleGAN) with an attention mechanism to increase the contrast within underlying tissues. The attention block,…

Abdominal fat quantification is critical since multiple vital organs are located within this region. Although computed tomography (CT) is a highly sensitive modality to segment body fat, it involves ionizing radiations which makes magnetic resonance imaging (MRI) a preferable alternative for this purpose. Additionally, the superior soft tissue contrast in MRI could lead to more accurate results. Yet, it is highly labor intensive to segment fat in MRI scans. In this study, we propose an algorithm based on deep learning technique(s) to automatically quantify fat tissue from MR images through a c…

MR images of fetuses allow clinicians to detect brain abnormalities in an early stage of development. The cornerstone of volumetric and morphologic analysis in fetal MRI is segmentation of the fetal brain into different tissue classes. Manual segmentation is cumbersome and time consuming, hence automatic segmentation could substantially simplify the procedure. However, automatic brain tissue segmentation in these scans is challenging owing to artifacts including intensity inhomogeneity, caused in particular by spontaneous fetal movements during the scan. Unlike methods that estimate the bias f…

Magnetic Resonance Imaging (MRI) of hard biological tissues is challenging due to the fleeting lifetime and low strength of their response to resonant stimuli, especially at low magnetic fields. Consequently, the impact of MRI on some medical applications, such as dentistry, continues to be limited. Here, we present three-dimensional reconstructions of ex-vivo human teeth, as well as a rabbit head and part of a cow femur, all obtained at a field strength of only 260 mT. These images are the first featuring soft and hard tissues simultaneously at sub-Tesla fields, and they have been acquired in…

The method uses a coarse-to-fine segmentation strategy in combination with a multi-atlas propagation segmentation framework. Based on a cross correlation metric, our method selects the best atlases for propagation allowing the ref…

Though deep learning-based methods can provide promising LA segmentation results, they often generalize poorly to unseen domains, such as data from different scanners and/or sites. In this work, we collect 210 LGE MRIs from different centers with different levels of ima…

Right ventricular (RV) segmentation from magnetic resonance imaging (MRI) is a crucial step for cardiac morphology and function analysis. However, automatic RV segmentation from MRI is still challenging, mainly due to the heterogeneous intensity, the complex variable shapes, and the unclear RV boundary. Most segmentation methods in child brain MRI are supervised and are based on global intensity distributions of major brain structures. The successful implementation of a supervised approach depends on availability of an age-appropriate probabilistic brain atlas. For the study of early normal brain development, the construction of such a brain atlas remains a significant challenge. Moreover, using global intensity statistics leads to inaccurate detection of major brain tissue classes due to substantial intensity variations of MR signal within the constituent parts of early developing brain. Tumor segmentation in multimodal medical images has seen a growing trend towards deep learning based methods. Typically, studies dealing with this topic fuse multimodal image data to improve the tumor segmentation contour for a single imaging modality. However, they do not take into account that tumor characteristics are emphasized differently by each modality, which affects the tumor delineation. Thus, the tumor segmentation is modality- and task-dependent. This is especially the case for soft tissue sarcomas, where, due to necrotic tumor tissue, the segmentation differs vastly. Closing this …

Magnetic Resonance Imaging (MRI) is one of the most flexible and powerful medical imaging modalities. In this work, we propose to combine multiparametric MRI-based static-equation sequence simulations with segmentation convolutional neural networks (CNN), to make these networks robust to variations in acquisition parameters.…

Probabilistic atlas priors have been commonly used to derive adaptive and robust brain MRI segmentation algorithms. Widely-used neuroimage analysis pipelines rely heavily on these techniques, which are often computationally expensive. In contrast, there has been a recent surge of approaches that leverage deep learning to implement segmentation tools that are computationally efficient at test time. However, most of these strategies rely on learning from manually annotated images. These supervised deep learning methods are therefore sensitive to the intensity profiles in the training dataset. Optical Coherence Tomography (OCT) is an imaging modality that has been widely adopted for visualizing corneal, retinal and limbal tissue structure with micron resolution. It can be used to diagnose pathological conditions of the eye, and for developing pre-operative surgical plans. In contrast to the posterior retina, imaging the anterior tissue structures, such as the limbus and cornea, results in B-scans that exhibit increased speckle noise patterns and imaging artifacts. These artifacts, such as shadowing and specularity, pose a challenge during the analysis of the acquired volumes as they…

Coronary artery disease (CAD) is the most common cause of death globally, and its diagnosis is usually based on manual myocardial segmentation of Magnetic Resonance Imaging (MRI) sequences. As the manual segmentation is tedious, time-consuming and with low applicability, automatic myocardial segmentation using machine learning techniques has been widely explored recently. However, almost all the existing methods treat the input MRI sequences independently, which fails to capture the temporal information between sequences, e.g., the shape and location information of the myocardium in sequences …
The extent to which the arbitrarily selected L2 regularization hyperparameter value affects the outcome of semantic segmentation with deep learning is demonstrated. Demonstrations rely on training U-net on small LGE-MRI datasets using the arbitrarily selected L2 regularization values. The remaining hyperparameters are to be manually adjusted or tuned only when 10 % of all epochs are reached before the training validation accuracy reaches 90%. Semantic segmentation with deep learning outcomes are objectively and subjectively evaluated against the manual ground truth segmentation.

Deep artificial neural networks (DNNs) have moved to the forefront of medical image analysis due to their success in classification, segmentation, and detection challenges. A principal challenge in large-scale deployment of DNNs in neuroimage analysis is the potential for shifts in signal-to-noise ratio, contrast, resolution, and presence of artifacts from site to site due to variances in scanners and acquisition protocols. DNNs are famously susceptible to these distribution shifts in computer vision. Currently, there are no benchmarking platforms or frameworks to assess the robustness of new …
