Probabilistic modelling has been an essential tool in medical image analysis, especially for analyzing brain Magnetic Resonance Images (MRI). Recent deep learning techniques for estimating high-dimensional distributions, in particular Variational Autoencoders (VAEs), opened up new avenues for probabilistic modeling. Modelling of volumetric data has remained a challenge, however, because constraints on available computation and training data make it difficult effectively leverage VAEs, which are well-developed for 2D images. We propose a method to model 3D MR brain volumes distribution by combining a 2D slice VAE with a Gaussian model that captures the relationships between slices. We do so by estimating the sample mean and covariance in the latent space of the 2D model over the slice direction. This combined model lets us sample new coherent stacks of latent variables to decode into slices of a volume. We also introduce a novel evaluation method for generated volumes that quantifies how well their segmentations match those of true brain anatomy. We demonstrate that our proposed model is competitive in generating high quality volumes at high resolutions according to both traditional metrics and our proposed evaluation.

Prostate cancer is the second leading cause of cancer death among men in the United States. The diagnosis of prostate MRI often relies on the accurate prostate zonal segmentation. However, state-of-the-art automatic segmentation methods often fail to produce well-contained volumetric segmentation of the prostate zones since certain slices of prostate MRI, such as base and apex slices, are harder to segment than other slices. This difficulty can be overcome by accounting for the cross-slice relationship of adjacent slices, but current methods do not fully learn and exploit such relationships. I…
Dynamic Magnetic Resonance Imaging (dMRI) is widely used to assess various cardiac conditions such as cardiac motion and blood flow. To accelerate MR acquisition, techniques such as undersampling and Simultaneous Multi-Slice (SMS) are often used. Special reconstruction algorithms are needed to reconstruct multiple SMS image slices from the entangled information. Deep learning (DL)-based methods have shown promising results for single-slice MR reconstruction, but the addition of SMS acceleration raises unique challenges due to the composite k-space signals and the resulting images with strong i…

Purpose. Brain Magnetic Resonance Images (MRIs) are essential for the diagnosis of neurological diseases. Recently, deep learning methods for unsupervised anomaly detection (UAD) have been proposed for the analysis of brain MRI. These methods rely on healthy brain MRIs and eliminate the requirement of pixel-wise annotated data compared to supervised deep learning. While a wide range of methods for UAD have been proposed, these methods are mostly 2D and only learn from MRI slices, disregarding that brain lesions are inherently 3D and the spatial context of MRI volumes remains unexploited. Metho…
Image-based brain cancer prediction models, based on radiomics, quantify the radiologic phenotype from magnetic resonance imaging (MRI). However, these features are difficult to reproduce because of variability in acquisition and preprocessing pipelines. Despite evidence of intra-tumor phenotypic heterogeneity, the spatial diversity between different slices within an MRI scan has been relatively unexplored using such methods. In this work, we propose a deep anchor attention aggregation strategy with a Vision Transformer to predict survival risk for brain cancer patients. A Deep Anchor Attentio…

Free-breathing cardiac MRI schemes are emerging as competitive alternatives to breath-held cine MRI protocols, enabling applicability to pediatric and other population groups that cannot hold their breath. Because the data from the slices are acquired sequentially, the cardiac/respiratory motion patterns may be different for each slice; current free-breathing approaches perform independent recovery of each slice. In addition to not being able to exploit the inter-slice redundancies, manual intervention or sophisticated post-processing methods are needed to align the images post-recovery for qu…

Segmentation of the fetal brain from stacks of motion-corrupted fetal MRI slices is important for motion correction and high-resolution volume reconstruction. Although Convolutional Neural Networks (CNNs) have been widely used for automatic segmentation of the fetal brain, their results may still benefit from interactive refinement for challenging slices. To improve the efficiency of interactive refinement process, we propose an Uncertainty-Guided Interactive Refinement (UGIR) framework. We first propose a grouped convolution-based CNN to obtain multiple automatic segmentation predictions with…

For 3D medical image (e.g. CT and MRI) segmentation, the difficulty of segmenting each slice in a clinical case varies greatly. Previous research on volumetric medical image segmentation in a slice-by-slice manner conventionally use the identical 2D deep neural network to segment all the slices of the same case, ignoring the data heterogeneity among image slices. In this paper, we focus on multi-modal 3D MRI brain tumor segmentation and propose a dynamic architecture network named Med-DANet based on adaptive model selection to achieve effective accuracy and efficiency trade-off. For each slice…
Structural magnetic resonance imaging (MRI) has been widely utilized for analysis and diagnosis of brain diseases. Automatic segmentation of brain tumors is a challenging task for computer-aided diagnosis due to low-tissue contrast in the tumor subregions. To overcome this, we devise a novel pixel-wise segmentation framework through a convolutional 3D to 2D MR patch conversion model to predict class labels of the central pixel in the input sliding patches. Precisely, we first extract 3D patches from each modality to calibrate slices through the squeeze and excitation (SE) block. Then, the outp…

Alzheimer's Disease (AD) is a neurodegenerative disease that is one of the significant causes of death in the elderly population. Many deep learning techniques have been proposed to diagnose AD using Magnetic Resonance Imaging (MRI) scans. Predicting AD using 2D slices extracted from 3D MRI scans is challenging as the inter-slice information gets lost. To this end, we propose a novel and lightweight framework termed 'Biceph-Net' for AD diagnosis using 2D MRI scans that model both the intra-slice and inter-slice information. Biceph-Net has been experimentally shown to perform similar to other S…

Ambiguity is inevitable in medical images, which often results in different image interpretations (e.g. object boundaries or segmentation maps) from different human experts. Thus, a model that learns the ambiguity and outputs a probability distribution of the target, would be valuable for medical applications to assess the uncertainty of diagnosis. In this paper, we propose a powerful generative model to learn a representation of ambiguity and to generate probabilistic outputs. Our model, named Coordinate Quantization Variational Autoencoder (CQ-VAE) employs a discrete latent space with an int…

Fetal brain segmentation is an important first step for slice-level motion correction and slice-to-volume reconstruction in fetal MRI. Fast and accurate segmentation of the fetal brain on fetal MRI is required to achieve real-time fetal head pose estimation and motion tracking for slice re-acquisition and steering. To address this critical unmet need, in this work we analyzed the speed-accuracy performance of a variety of deep neural network models, and devised a symbolically small convolutional neural network that combines spatial details at high resolution with context features extracted at …

High-resolution medical images are beneficial for analysis but their acquisition may not always be feasible. Alternatively, high-resolution images can be created from low-resolution acquisitions using conventional upsampling methods, but such methods cannot exploit high-level contextual information contained in the images. Recently, better performing deep-learning based super-resolution methods have been introduced. However, these methods are limited by their supervised character, i.e. they require high-resolution examples for training. Instead, we propose an unsupervised deep learning semanti…

Our contribution is a unified cross-modality feature disentagling approach for multi-domain image translation and multiple organ segmentation. Using CT as the labeled source domain, our approach learns to segment multi-modal (T1-weighted and T2-weighted) MRI having no labeled data. Our approach uses a variational auto-encoder (VAE) to disentangle the image content from style. The VAE constrains the style feature encoding to match a universal prior (Gaussian) that is assumed to span the styles of all the source and target modalities. The extracted image style is converted into a latent style sc…

Early detection of dementia through specific biomarkers in MR images plays a critical role in developing support strategies proactively. Fazekas scale facilitates an accurate quantitative assessment of the severity of white matter lesions and hence the disease. Imaging Biomarkers of dementia are multiple and comprehensive documentation of them is time-consuming. Therefore, any effort to automatically extract these biomarkers will be of clinical value while reducing inter-rater discrepancies. To tackle this problem, we propose to classify the disease severity based on the Fazekas scale through …
Automatic segmentation of brain abnormalities is challenging, as they vary considerably from one pathology to another. Current methods are supervised and require numerous annotated images for each pathology, a strenuous task. To tackle anatomical variability, Unsupervised Anomaly Detection (UAD) methods are proposed, detecting anomalies as outliers of a healthy model learned using a Variational Autoencoder (VAE). Previous work on UAD adopted a 2D approach, meaning that MRIs are processed as a collection of independent slices. Yet, it does not fully exploit the spatial information contained in …

We present a tool for resolution recovery in multimodal clinical magnetic resonance imaging (MRI). Such images exhibit great variability, both biological and instrumental. This variability makes automated processing with neuroimaging analysis software very challenging. This leaves intelligence extractable only from large-scale analyses of clinical data untapped, and impedes the introduction of automated predictive systems in clinical care. The tool presented in this paper enables such processing, via inference in a generative model of thick-sliced, multi-contrast MR scans. All model parameters…

In fetal-brain MRI, head-pose changes between prescription and acquisition present a challenge to obtaining the standard sagittal, coronal and axial views essential to clinical assessment. As motion limits acquisitions to thick slices that preclude retrospective resampling, technologists repeat ~55-second stack-of-slices scans (HASTE) with incrementally reoriented field of view numerous times, deducing the head pose from previous stacks. To address this inefficient workflow, we propose a robust head-pose detection algorithm using full-uterus scout scans (EPI) which take ~5 seconds to acquire. …

Timely, accurate and reliable assessment of fetal brain development is essential to reduce short and long-term risks to fetus and mother. Fetal MRI is increasingly used for fetal brain assessment. Three key biometric linear measurements important for fetal brain evaluation are Cerebral Biparietal Diameter (CBD), Bone Biparietal Diameter (BBD), and Trans-Cerebellum Diameter (TCD), obtained manually by expert radiologists on reference slices, which is time consuming and prone to human error. The aim of this study was to develop a fully automatic method computing the CBD, BBD and TCD measurements…

Among these, simultaneous multi-slice (SMS) imaging has emerged as a powerful strategy, becoming a part of large-scale studies, such as the Human Connectome Project. However, when SMS imaging is combined with in-plane acceleration for higher acceleration rates, conventional SMS reconstruction methods may suffer from noise amplification and other artifacts. Head movement during scanning impedes activation detection in fMRI studies. Head motion in fMRI acquired using slice-based Echo Planar Imaging (EPI) can be estimated and compensated by aligning the images onto a reference volume through image registration. However, registering EPI images volume to volume fails to consider head motion between slices, which may lead to severely biased head motion estimates. Slice-to-volume registration can be used to estimate motion parameters for each slice by more accurately representing the image acquisition sequence. However, accurate slice to volume mapping…

Reliable MRI is crucial for accurate interpretation in therapeutic and diagnostic tasks. However, undersampling during MRI acquisition as well as the overparameterized and non-transparent nature of deep learning (DL) leaves substantial uncertainty about the accuracy of DL reconstruction. With this in mind, this study aims to quantify the uncertainty in image recovery with DL models. To this end, we first leverage variational autoencoders (VAEs) to develop a probabilistic reconstruction scheme that maps out (low-quality) short scans with aliasing artifacts to the diagnostic-quality ones. MR images of fetuses allow clinicians to detect brain abnormalities in an early stage of development. The cornerstone of volumetric and morphologic analysis in fetal MRI is segmentation of the fetal brain into different tissue classes. Manual segmentation is cumbersome and time consuming, hence automatic segmentation could substantially simplify the procedure. However, automatic brain tissue segmentation in these scans is challenging owing to artifacts including intensity inhomogeneity, caused in particular by spontaneous fetal movements during the scan. We propose a new convolutional/recurrent neural network architecture to address the contextual learning and segmentation consistency problem. A deep convolutional …
