We introduce a framework for inference in general state-space hidden Markov models (HMMs) under likelihood misspecification. In particular, we leverage the loss-theoretic perspective of Generalized Bayesian Inference (GBI) to define generalised filtering recursions in HMMs, that can tackle the problem of inference under model misspecification. In doing so, we arrive at principled procedures for robust inference against observation contamination by utilising the $β$-divergence. Operationalising the proposed framework is made possible via sequential Monte Carlo methods (SMC), where most standard particle methods, and their associated convergence results, are readily adapted to the new setting. We apply our approach to object tracking and Gaussian process regression problems, and observe improved performance over both standard filtering algorithms and other robust filters.
We formulate probabilistic numerical approximations to solutions of ordinary differential equations (ODEs) as problems in Gaussian process (GP) regression with non-linear measurement functions. This is achieved by defining the measurement sequence to consist of the observations of the difference between the derivative of the GP and the vector field evaluated at the GP---which are all identically zero at the solution of the ODE. When the GP has a state-space representation, the problem can be reduced to a non-linear Bayesian filtering problem and all widely-used approximations to the Bayesian f…
We develop a fully Bayesian hierarchical model for trend filtering, itself a new development in nonparametric, univariate regression. The framework more broadly applies to the generalized lasso, but focus is on Bayesian trend filtering. We compare two shrinkage priors, double exponential and generalized double Pareto. A simulation study, comparing Bayesian trend filtering to the original formulation and a number of other popular methods shows our method to improve estimation error while maintaining if not improving coverage probability. Two time series data sets demonstrate Bayesian trend filt…
We propose a Conditional Density Filtering (C-DF) algorithm for efficient online Bayesian inference. C-DF adapts MCMC sampling to the online setting, sampling from approximations to conditional posterior distributions obtained by propagating surrogate conditional sufficient statistics (a function of data and parameter estimates) as new data arrive. These quantities eliminate the need to store or process the entire dataset simultaneously and offer a number of desirable features. Often, these include a reduction in memory requirements and runtime and improved mixing, along with state-of-the-art …

We provide a method for approximating Bayesian inference using rejection sampling. We not only make the process efficient, but also dramatically reduce the memory required relative to conventional methods by combining rejection sampling with particle filtering. We also provide an approximate form of rejection sampling that makes rejection filtering tractable in cases where exact rejection sampling is not efficient. Finally, we present several numerical examples of rejection filtering that show its ability to track time dependent parameters in online settings and also benchmark its performance …
Optimal Bayesian feature filtering (OBF) is a supervised screening method designed for biomarker discovery. In this article, we prove two major theoretical properties of OBF. First, optimal Bayesian feature selection under a general family of Bayesian models reduces to filtering if and only if the underlying Bayesian model assumes all features are mutually independent. Therefore, OBF is optimal if and only if one assumes all features are mutually independent, and OBF is the only filter method that is optimal under at least one model in the general Bayesian framework. Second, OBF under independ…

Bayesian experimental design (BED) is a framework that uses statistical models and decision making under uncertainty to optimise the cost and performance of a scientific experiment. Sequential BED, as opposed to static BED, considers the scenario where we can sequentially update our beliefs about the model parameters through data gathered in the experiment. A class of models of particular interest for the natural and medical sciences are implicit models, where the data generating distribution is intractable, but sampling from it is possible. Even though there has been a lot of work on static B…
In this manuscript a method for developing novel filtering algorithms through the parallel concatenation of two Bayesian filters is illustrated. Our description of this method, called turbo filtering, is based on a new graphical model; this allows us to efficiently describe both the processing accomplished inside each of the constituent filter and the interactions between them. This model is exploited to develop two new filtering algorithms for conditionally linear Gaussian systems. Numerical results for a specific dynamic system evidence that such filters can achieve a better complexity-accur…

Real-time nonlinear Bayesian filtering algorithms are overwhelmed by data volume, velocity and increasing complexity of computational models. In this paper, we propose a novel ensemble based nonlinear Bayesian filtering approach which only requires a small number of simulations and can be applied to high-dimensional systems in the presence of intractable likelihood functions. The proposed approach uses linear latent projections to estimate the joint probability distribution between states, parameters, and observables using a mixture of Gaussian components generated by the reconstruction error …
We formulate the problem of neural network optimization as Bayesian filtering, where the observations are the backpropagated gradients. While neural network optimization has previously been studied using natural gradient methods which are closely related to Bayesian inference, they were unable to recover standard optimizers such as Adam and RMSprop with a root-mean-square gradient normalizer, instead getting a mean-square normalizer. To recover the root-mean-square normalizer, we find it necessary to account for the temporal dynamics of all the other parameters as they are geing optimized. The…
We propose a Bayesian nonparametric method for low-pass filtering that can naturally handle unevenly-sampled and noise-corrupted observations. The proposed model is constructed as a latent-factor model for time series, where the latent factors are Gaussian processes with non-overlapping spectra. With this construction, the low-pass version of the time series can be identified as the low-frequency latent component, and therefore it can be found by means of Bayesian inference. We show that the model admits exact training and can be implemented with minimal numerical approximations. Finally, the …

A general approach for Bayesian filtering of multi-object systems is studied, with particular emphasis on the model where each object generates observations independently of other objects. The approach is based on variational calculus applied to generating functionals, using the general version of Faa di Bruno's formula for Gateaux differentials. This result enables us to determine some general formulae for the updated generating functional after the application of a multi-object analogue of Bayes' rule.
This paper is considered with joint estimation of state and time-varying noise covariance matrices in non-linear stochastic state space models. We present a variational Bayes and Gaussian filtering based algorithm for efficient computation of the approximate filtering posterior distributions. The Gaussian filtering based formulation of the non-linear state space model computation allows usage of efficient Gaussian integration methods such as unscented transform, cubature integration and Gauss-Hermite integration along with the classical Taylor series approximations. The performance of the algo…
Bayesian computation for filtering and forecasting analysis is developed for a broad class of dynamic models. The ability to scale-up such analyses in non-Gaussian, nonlinear multivariate time series models is advanced through the introduction of a novel copula construction in sequential filtering of coupled sets of dynamic generalized linear models. The new copula approach is integrated into recently introduced multiscale models in which univariate time series are coupled via nonlinear forms involving dynamic latent factors representing cross-series relationships. The resulting methodology of…
In this manuscript, a general method for deriving filtering algorithms that involve a network of interconnected Bayesian filters is proposed. This method is based on the idea that the processing accomplished inside each of the Bayesian filters and the interactions between them can be represented as message passing algorithms over a proper graphical model. The usefulness of our method is exemplified by developing new filtering techniques, based on the interconnection of a particle filter and an extended Kalman filter, for conditionally linear Gaussian systems. Numerical results for two specific…
We consider the problem of optimizing a real-valued continuous function $f$ using a Bayesian approach, where the evaluations of $f$ are chosen sequentially by combining prior information about $f$, which is described by a random process model, and past evaluation results. The main difficulty with this approach is to be able to compute the posterior distributions of quantities of interest which are used to choose evaluation points. In this article, we decide to use a Sequential Monte Carlo (SMC) approach.
A method for sequential inference of the fixed parameters of a dynamic latent Gaussian models is proposed and evaluated that is based on the iterated Laplace approximation. The method provides a useful trade-off between computational performance and the accuracy of the approximation to the true posterior distribution. Approximation corrections are shown to improve the accuracy of the approximation in simulation studies. A population-based approach is also shown to provide a more robust inference method.
Marginalization techniques are presented for the Bayesian filtering problem under the assumption of Gaussian priors and posteriors and a set of sequentially more constraining state space model assumptions. The techniques provide the capabilities to 1) reduce the filtering problem to essential marginal moment integrals, 2) combine model and numerical approximations to the moment integrals, and 3) decouple modelling and system composition. Closed-form expressions of the posterior means and covariances are developed as functions of subspace projection matrices, subsystem models, and the marginal …
The process of dynamic state estimation (filtering) based on point process observations is in general intractable. Numerical sampling techniques are often practically useful, but lead to limited conceptual insight about optimal encoding/decoding strategies, which are of significant relevance to Computational Neuroscience. We develop an analytically tractable Bayesian approximation to optimal filtering based on point process observations, which allows us to introduce distributional assumptions about sensory cell properties, that greatly facilitates the analysis of optimal encoding in situations…
Clinical trials usually involve sequential patient entry. When designing a clinical trial, it is often desirable to include a provision for interim analyses of accumulating data with the potential for stopping the trial early. We review Bayesian sequential clinical trial designs based on posterior probabilities, posterior predictive probabilities, and decision-theoretic frameworks. A pertinent question is whether Bayesian sequential designs need to be adjusted for the planning of interim analyses. We answer this question from three perspectives: a frequentist-oriented perspective, a calibrated…
We propose a general formalism of iterated random functions with semigroup property, under which exact and approximate Bayesian posterior updates can be viewed as specific instances. A convergence theory for iterated random functions is presented. As an application of the general theory we analyze convergence behaviors of exact and approximate message-passing algorithms that arise in a sequential change point detection problem formulated via a latent variable directed graphical model. The sequential inference algorithm and its supporting theory are illustrated by simulated examples.

The kernel least mean squares (KLMS) algorithm is a computationally efficient nonlinear adaptive filtering method that "kernelizes" the celebrated (linear) least mean squares algorithm. We demonstrate that the least mean squares algorithm is closely related to the Kalman filtering, and thus, the KLMS can be interpreted as an approximate Bayesian filtering method. This allows us to systematically develop extensions of the KLMS by modifying the underlying state-space and observation models. The resulting extensions introduce many desirable properties such as "forgetting", and the ability to lear…
Cooperation is often implicitly assumed when learning from other agents. Cooperation implies that the agent selecting the data, and the agent learning from the data, have the same goal, that the learner infer the intended hypothesis. Recent models in human and machine learning have demonstrated the possibility of cooperation. We seek foundational theoretical results for cooperative inference by Bayesian agents through sequential data. We develop novel approaches analyzing consistency, rate of convergence and stability of Sequential Cooperative Bayesian Inference (SCBI). Our analysis of the eff…
This paper proposes new methodology for sequential state and parameter estimation within the ensemble Kalman filter. The method is fully Bayesian and propagates the joint posterior density of states and parameters over time. In order to implement the method we consider two representations of the marginal posterior distribution of the parameters: a grid-based approach and a Gaussian approximation. Contrary to existing algorithms, the new method explicitly accounts for parameter uncertainty and provides a formal way to combine information about the parameters from data at different time periods.…

Decision tree learning is a popular approach for classification and regression in machine learning and statistics, and Bayesian formulations---which introduce a prior distribution over decision trees, and formulate learning as posterior inference given data---have been shown to produce competitive performance. Unlike classic decision tree learning algorithms like ID3, C4.5 and CART, which work in a top-down manner, existing Bayesian algorithms produce an approximation to the posterior distribution by evolving a complete tree (or collection thereof) iteratively via local Monte Carlo modificatio…
It has long been posited that there is a connection between the dynamical equations describing evolutionary processes in biology and sequential Bayesian learning methods. This manuscript describes new research in which this precise connection is rigorously established in the continuous time setting. Here we focus on a partial differential equation known as the Kushner-Stratonovich equation describing the evolution of the posterior density in time. Of particular importance is a piecewise smooth approximation of the observation path from which the discrete time filtering equations, which are sho…
We present the Sequential Ensemble Transform (SET) method, an approach for generating approximate samples from a Bayesian posterior distribution. The method explores the posterior distribution by solving a sequence of discrete optimal transport problems to produce a series of transport plans which map prior samples to posterior samples. We prove that the sequence of Dirac mixture distributions produced by the SET method converges weakly to the true posterior as the sample size approaches infinity. Furthermore, our numerical results indicate that, when compared to standard Sequential Monte Carl…
Given a stationary state-space model that relates a sequence of hidden states and corresponding measurements or observations, Bayesian filtering provides a principled statistical framework for inferring the posterior distribution of the current state given all measurements up to the present time. For example, the Apollo lunar module implemented a Kalman filter to infer its location from a sequence of earth-based radar measurements and land safely on the moon. To perform Bayesian filtering, we require a measurement model that describes the conditional distribution of each observation given stat…
Particle filters (PFs) are powerful sampling-based inference/learning algorithms for dynamic Bayesian networks (DBNs). They allow us to treat, in a principled way, any type of probability distribution, nonlinearity and non-stationarity. They have appeared in several fields under such names as "condensation", "sequential Monte Carlo" and "survival of the fittest". In this paper, we show how we can exploit the structure of the DBN to increase the efficiency of particle filtering, using a technique known as Rao-Blackwellisation. Essentially, this samples some of the variables, and marginalizes ou…

Collaborative filtering is a useful technique for exploiting the preference patterns of a group of users to predict the utility of items for the active user. In general, the performance of collaborative filtering depends on the number of rated examples given by the active user. The more the number of rated examples given by the active user, the more accurate the predicted ratings will be. Active learning provides an effective way to acquire the most informative rated examples from active users. Previous work on active learning for collaborative filtering only considers the expected loss functi…
We develop a Bayesian approach to learning from sequential data by using Gaussian processes (GPs) with so-called signature kernels as covariance functions. This allows to make sequences of different length comparable and to rely on strong theoretical results from stochastic analysis. Signatures capture sequential structure with tensors that can scale unfavourably in sequence length and state space dimension. To deal with this, we introduce a sparse variational approach with inducing tensors. We then combine the resulting GP with LSTMs and GRUs to build larger models that leverage the strengths…
The level-set method is a prominent approach to modelling the evolution of a fire over time based on a characterised rate of spread. It however does not provide a direct means for assimilating new data and quantifying uncertainty. Fire front predictions can be more accurate and agile if the models are able to assimilate data in real time. Furthermore, uncertainty estimation of the location and spread of the fire is critical for decision making. Using Bayesian filtering approaches, we extend the level-set method to allow for data assimilation and uncertainty quantification. We demonstrate these…

Current state-of-the-art nonparametric Bayesian text clustering methods model documents through multinomial distribution on bags of words. Although these methods can effectively utilize the word burstiness representation of documents and achieve decent performance, they do not explore the sequential information of text and relationships among synonyms. In this paper, the documents are modeled as the joint of bags of words, sequential features and word embeddings. We proposed Sequential Embedding induced Dirichlet Process Mixture Model (SiDPMM) to effectively exploit this joint document represe…
This paper is concerned with the online estimation of a nonlinear dynamic system from a series of noisy measurements. The focus is on cases wherein outliers are present in-between normal noises. We assume that the outliers follow an unknown generating mechanism which deviates from that of normal noises, and then model the outliers using a Bayesian nonparametric model called Dirichlet process mixture (DPM). A sequential particle-based algorithm is derived for posterior inference for the outlier model as well as the state of the system to be estimated. The resulting algorithm is termed DPM based…
This paper presents a novel Bayesian strategy for the estimation of smooth signals corrupted by Gaussian noise. The method assumes a smooth evolution of a succession of continuous signals that can have a numerical or an analytical expression with respect to some parameters. The Bayesian model proposed takes into account the Gaussian properties of the noise and the smooth evolution of the successive signals. In addition, a gamma Markov random field prior is assigned to the signal energies and to the noise variances to account for their known properties. The resulting posterior distribution is m…
Accelerated life testing (ALT) is typically used to assess the reliability of material's lifetime under desired stress levels. Recent advances in material engineering have made a variety of material alternatives readily available. To identify the most reliable material setting with efficient experimental design, a sequential test planning strategy is preferred. To guarantee a tractable statistical mechanism for information collection and update, we develop explicit model parameter update formulas via approximate Bayesian inference. Theories show that our explicit update formulas give consisten…
Objective priors for sequential experiments are considered. Common priors, such as the Jeffreys prior and the reference prior, will typically depend on the stopping rule used for the sequential experiment. New expressions for reference priors are obtained in various contexts, and computational issues involving such priors are considered.
Reinforcement Learning (RL) is a computational approach to reward-driven learning in sequential decision problems. It implements the discovery of optimal actions by learning from an agent interacting with an environment rather than from supervised data. We contrast and compare RL with traditional sequential design, focusing on simulation-based Bayesian sequential design (BSD). Recently, there has been an increasing interest in RL techniques for healthcare applications. We introduce two related applications as motivating examples. In both applications, the sequential nature of the decisions is …
