We derive a mathematical model and the corresponding computational scheme to study deflection of a two-dimensional elastic cantilever beam immersed in a channel, where one end of the beam is fixed to the channel wall. The immersed boundary method has been employed to simulate numerically the fluid-structure interaction problem. We investigate how variations in physical and numerical parameters change the effective material properties of the elastic beam and compare the results qualitatively with linear beam theory. We also pay careful attention to "corner effects" -- irregularities in beam shape near the free and fixed ends -- and show how this can be remedied by smoothing out the corners with a "fillet" or rounded shape. Finally, we extend the immersed boundary formulation to include porosity in the beam and investigate the effect that the resultant porous flow has on beam deflection.
Using a thermodynamic approach based upon the fluctuation-dissipation theorem we quantify the stochastic dynamics of rectangular and V-shaped microscale cantilevers immersed in a viscous fluid. We show that the stochastic cantilever dynamics as measured by the displacement of the cantilever tip or by the angle of the cantilever tip are different. We trace this difference to contributions from the higher modes of the cantilever. We find that contributions from the higher modes are significant in the dynamics of the cantilever tip-angle. For the V-shaped cantilever the resulting flow field is th…
We report on a series of fully resolved simulations of the flow around a rigid sphere translating steadily near a wall, either in a fluid at rest or in the presence of a uniform shear. Non-rotating and freely rotating spheres subject to a torque-free condition are both considered to evaluate the importance of spin-induced effects. The separation distance between the sphere and wall is varied from values at which the wall influence is weak down to gaps of half the sphere radius. The Reynolds number based on the sphere diameter and relative velocity with respect to the ambient fluid spans the ra…
We apply the immersed boundary (or IB) method to simulate deformation and detachment of a periodic array of wall-bounded biofilm colonies in response to a linear shear flow. The biofilm material is represented as a network of Hookean springs that are placed along the edges of a triangulation of the biofilm region. The interfacial shear stress, lift and drag forces acting on the biofilm colony are computed by using fluid stress jump method developed by Williams, Fauci and Gaver [Disc. Contin. Dyn. Sys. B 11(2):519-540, 2009], with a modified version of their exclusion filter. Our detachment cri…
We describe an immersed boundary method in which the fluid-structure coupling is achieved in an Eulerian framework. The method is an improved extension of the immersed boundary method originally developed by Kajishima et al. [1], which accounts for the inertia of the fictitious fluid inside the particle volume and is thus able to reproduce the behaviour of particles both in the case of neutrally-buoyant objects and in the presence of density difference between the particles and the fluid. The method is capable to handle the presence of multiple suspended objects, i.e., a suspension, by includi…
This paper explores the fluid-elastic response of a cantilevered flexible sheet in the presence of uniform airflow. The leading edge of the sheet is clamped, while at the trailing edge, in-plane tension is applied to provide additional rigidity to the sheet's small but finite bending stiffness. We outline a series of experiments performed in a wind tunnel with the purpose of examining fluid-elastic instabilities. In particular, we examine the role of in-plane tension induced rigidity and how it influences static divergence and convected wave instabilities. The flow is characterised by Reynolds…

We study the dynamics of the solid to liquid transition for a model material made of elastic particles immersed in a viscous fluid. The interaction between particle surfaces includes their viscous lubrication, a sharp repulsion when they get closer than a tuned steric length and their elastic deflection induced by those two forces. We use Soft Dynamics to simulate the dynamics of this material when it experiences a step increase in the shear stress and a constant normal stress. We observe a long creep phase before a substantial flow eventually establishes. We find that the typical creep time r…
We propose an extension of the Maffettone-Minale (MM) model to predict the dynamics of an ellipsoidal droplet in a shear flow. The parameters of the MM model are traditionally retrieved in the framework of the perturbation theory for small deformations, i.e., small capillary numbers ($\mbox{Ca} \ll 1$) applied to Stokes equations. In this work, we take a novel route, in that we determine the model parameters at finite capillary numbers ($\mbox{Ca}\sim {\cal O}(1)$) without relying on perturbation theory results, while retaining a realistic representation in creeping time and steady deformation…
In this work, a dynamic-Immersed--Boundary method combined with a BGK-Lattice--Boltzmann technique is developed and critically discussed. The fluid evolution is obtained on a three-dimensional lattice with 19 reticular velocities (D3Q19 computational molecule) while the immersed body surface is modeled as a collection of Lagrangian points responding to an elastic potential and a bending resistance. A moving least squares reconstruction is used to accurately interpolate flow quantities and the forcing field needed to enforce the boundary condition on immersed bodies. The proposed model is widel…
An important class of fluid-structure problems involve the dynamics of ordered arrays of immersed, flexible fibers. While specialized numerical methods have been developed to study fluid-fiber systems, they become infeasible when there are many, rather than a few, fibers present, nor do these methods lend themselves to analytical calculation. Here, we introduce a coarse-grained continuum model, based on local-slender body theory, for elastic fibers immersed in a viscous Newtonian fluid. It takes the form of an anisotropic Brinkman equation whose skeletal drag is coupled to elastic forces. This…
Many microorganisms find themselves immersed in fluids displaying non-Newtonian rheological properties such as viscoelasticity and shear-thinning viscosity. The effects of viscoelasticity on swimming at low Reynolds numbers have already received considerable attention, but much less is known about swimming in shear-thinning fluids. A general understanding of the fundamental question of how shear-thinning rheology influences swimming still remains elusive. To probe this question further, we study a spherical squirmer in a shear-thinning fluid using a combination of asymptotic analysis and numer…
The interaction acoustic radiation force in a standing plane wave applied to each small solid sphere in a two-particle system immersed in a viscoelastic fluid is studied in a framework based on perturbation theory. In this work, the first- and second-order perturbation theories are used in the governing equations with considering the upper-convected maxwell model to obtain mathematical modeling. We use the finite element method to carry out simulations and describe the behavior of the viscoelastic fluid. The mathematical development is validated from three literature case studies: a one-partic…
We present an approach for numerically simulating the dynamics of flexible fibers in a three-dimensional shear flow using a scalable immersed boundary (IB) algorithm based on Guermond and Minev's pseudo-compressible fluid solver. The fibers are treated as one-dimensional Kirchhoff rods that resist stretching, bending, and twisting, within the generalized IB framework. We perform a careful numerical comparison against experiments on single fibers performed by S. G. Mason and co-workers, who categorized the fiber dynamics into several distinct orbit classes. We show that the orbit class may be d…
The study of viscous fluid flow coupled with rigid or deformable solids has many applications in biological and engineering problems, e.g., blood cell transport, drug delivery, and particulate flow. We developed a partitioned approach to solve this coupled Multiphysics problem. The fluid motion was solved by Palabos (Parallel Lattice Boltzmann Solver), while the solid displacement and deformation was simulated by LAMMPS (Large-scale Atomic/Molecular Massively Parallel Simulator). The coupling was achieved through the immersed boundary method (IBM). The code modeled both rigid and deformable so…
The shear-induced deformation of a capsule with a stiff nucleus, a model of eukaryotic cells, is studied numerically. The membrane of the cell and of its nucleus are modelled as a thin and impermeable elastic material obeying a Neo-Hookean constitutive law. The membranes are discretised by a Lagrangian mesh and their governing equations are solved in spectral space using spherical harmonics, while the fluid equations are solved on a staggered grid using a second-order finite differences scheme. The fluid-structure coupling is obtained using an immersed boundary method. The numerical approach i…
Spatial patterns of elevated wall shear stress and pressure due to blood flow past aortic stenosis (AS) are studied using GPU-accelerated patient-specific computational fluid dynamics. Three cases of moderate AS, one with a dilated ascending aorta and two within the normal range (root diameter less than 4cm) are simulated for physiological beat cycle waveforms obtained from echocardiography data. The computational framework is built based on sharp-interface Immersed Boundary Method, where aortic geometries segmented from CT angiograms are integrated into a high-order incompressible Navier-Stok…
Dynamics of a single vesicle under shear flow between two parallel plates is studied using two-dimensional lattice-Boltzmann simulations. We first present how we adapted the lattice-Boltzmann method to simulate vesicle dynamics, using an approach known from the immersed boundary method. The fluid flow is computed on an Eulerian regular fixed mesh while the location of the vesicle membrane is tracked by a Lagrangian moving mesh. As benchmarking tests, the known vesicle equilibrium shapes in a fluid at rest are found and the dynamical behavior of a vesicle under simple shear flow is being reprod…
We present a numerical study of noncolloidal spherical and rigid particles suspended in Newtonian, shear thinning and shear thickening fluids employing an Immersed Boundary Method. We consider a linear Couette configuration to explore a wide range of solid volume fractions ($0.1\le Φ\le 0.4$) and particle Reynolds Numbers ($0.1\le Re_p \le 10$). We report the distribution of solid and fluid phase velocity and solid volume fraction and show that close to the boundaries inertial effects result in a significant slip velocity between the solid and fluid phase. The local solid volume fraction profi…
In this paper we show and discuss the use of a versatile interaction potential approach coupled with an immersed boundary method to simulate a variety of flows involving deformable bodies. In particular, we focus on two kinds of problems, namely (i) deformation of liquid-liquid interfaces and (ii) flow in the left ventricle of the heart with either a mechanical or a natural valve. Both examples have in common the two-way interaction of the flow with a deformable interface or a membrane. The interaction potential approach (de Tullio & Pascazio, Jou. Comp. Phys., 2016; Tanaka, Wada and Nakamura,…
We perform $3$D numerical simulations to investigate the sedimentation of a single sphere in the absence and presence of a simple cross shear flow in a yield stress fluid with weak inertia. In our simulations, the settling flow is considered to be the primary flow, whereas the linear cross shear flow is a secondary flow with amplitude $10\%$ of the primary flow. To study the effects of elasticity and plasticity of the carrying fluid on the sphere drag as well as the flow dynamics, the fluid is modeled using the elastovisco-plastic (EVP) constitutive laws proposed by \cite{saramito2009new}. The…
Modeling the transport of deformable capsules under different flow regimens is crucial in a variety of fields, including oil rheology, blood flow and the dispersion of pollutants. The aim of this study is twofold. Firstly, a combined Lattice Boltzmann-Immersed Boundary (LBM-IB) approach is developed for predicting the transport of inertial deformable capsules. A Moving Least Squares (MLS) scheme has been implemented to correlate the pressure, velocity and force fields of the fluid domain with the capsule dynamics. This computational strategy has been named LBM Dynamic IB. Secondly, this strate…

The coupled evolution of an eroding cylinder immersed in a fluid within the subcritical Reynolds range is explored with scale resolving simulations. Erosion of the cylinder is driven by fluid shear stress. Kármán vortex shedding features in the wake and these oscillations occur on a significantly smaller time scale compared to the slowly eroding cylinder boundary. Temporal and spatial averaging across the cylinder span allows mean wall statistics such as wall shear to be evaluated; with geometry evolving in 2-D and the flow field simulated in 3-D. The cylinder develops into a rounded triangula…
The effect of a spatially uniform magnetic field on the shear rheology of a dilute emulsion of monodispersed ferrofluid droplets, immersed in a non-magnetizable immiscible fluid, is investigated using direct numerical simulations. The direction of the applied magnetic field is normal to the shear flow direction. The droplets extra stress tensor arising from the presence of interfacial forces of magnetic nature is modeled on the basis of the seminal work of G. K. Batchelor, J. Fluid Mech., 41.3 (1970) under the assumptions of a linearly magnetizable ferrofluid phase and negligible inertia. The …
A numerical method based upon the immersed boundary technique for the fluid-solid coupling and on a soft-sphere approach for solid-solid contact is used to perform direct numerical simulation of the flow-induced motion of a thick bed of spherical particles in a horizontal plane channel. The collision model features a normal force component with a spring and a damper, as well as a damping tangential component, limited by a Coulomb friction law. The standard test case of a single particle colliding perpendicularly with a horizontal wall in a viscous fluid is simulated over a broad range of Stoke…
The dynamics of a single elastoviscoplastic (EVP) drop immersed in plane shear flow of a Newtonian fluid is studied by 3D direct numerical simulations using a finite-difference and level-set method combined with the Saramito model for the EVP fluid. This model gives rise to a yield stress behavior, where the unyielded state of the material is described as a Kelvin-Voigt viscoelastic solid and the yielded state as a viscoelastic Oldroyd-B fluid. Yielding of an initially solid drop of Carbopol is simulated under successively increasing shear rates. We proceed to examine the roles of nondimension…
Shear-thinning is an important rheological property of many biological fluids, such as mucus, whereby the apparent viscosity of the fluid decreases with shear. Certain microscopic swimmers have been shown to progress more rapidly through shear-thinning fluids, but is this behavior generic to all microscopic swimmers, and what are the physics through which shear-thinning rheology affects a swimmer's propulsion? We examine swimmers employing prescribed stroke kinematics in two-dimensional, inertialess Carreau fluid: shear-thinning "Generalized Stokes" flow. Swimmers are modeled, using the method…
We study the motion of a solid particle immersed in a Newtonian fluid and confined between two parallel elastic membranes possessing shear and bending rigidity. The hydrodynamic mobility depends on the frequency of the particle motion due to the elastic energy stored in the membrane. Unlike the single-membrane case, a coupling between shearing and bending exists. The commonly used approximation of superposing two single-membrane contributions is found to give reasonable results only for motions in the parallel, but not in the perpendicular direction. We also compute analytically the membrane d…
We perform direct numerical simulations of the flow through a model of a deformable porous medium. Our model is a two-dimensional hexagonal lattice, with defects, of soft elastic cylindrical pillars, with elastic shear modulus $G$, immersed in a liquid. We use a two-phase approach: the liquid phase is a viscous fluid and the solid phase is modeled as an incompressible viscoelastic material, whose complete nonlinear structural response is considered. We observe that the Darcy flux ($q$) is a nonlinear function -- steeper than linear -- of the pressure-difference ($ΔP$) across the medium. Furthe…
In the absence of inertia, a reciprocal swimmer achieves no net motion in a viscous Newtonian fluid. Here, we investigate the ability of a reciprocally actuated particle to translate through a complex fluid that possesses a network using tracking methods and birefringence imaging. A geometrically polar particle, a rod with a bead on one end, is reciprocally rotated using magnetic fields. The particle is immersed in a wormlike micellar (WLM) solution that is known to be susceptible to the formation of shear bands and other localized structures due to shear-induced remodeling of its microstructu…
The dynamics of small spherical neutrally buoyant particulate impurities immersed in a two-dimensional fluid flow are known to lead to particle accumulation in the regions of the flow in which rotation dominates over shear, provided that the Stokes number of the particles is sufficiently small. If the flow is viewed as a Hamiltonian dynamical system, it can be seen that the accumulations occur in the nonchaotic parts of the phase space: the Kolmogorov--Arnold--Moser tori. This has suggested a generalization of these dynamics to Hamiltonian maps, dubbed a bailout embedding. In this paper we use…
In the emerging field of 3D bioprinting, cell damage due to large deformations is considered a main cause for cell death and loss of functionality inside the printed construct. Those deformations, in turn, strongly depend on the mechano-elastic response of the cell to the hydrodynamic stresses experienced during printing. In this work, we present a numerical model to simulate the deformation of biological cells in arbitrary three-dimensional flows. We consider cells as an elastic continuum according to the hyperelastic Mooney-Rivlin model. We then employ force calculations on a tetrahedralized…
