Covariance estimation is essential yet underdeveloped for analyzing multivariate functional data. We propose a fast covariance estimation method for multivariate sparse functional data using bivariate penalized splines. The tensor-product B-spline formulation of the proposed method enables a simple spectral decomposition of the associated covariance operator and explicit expressions of the resulting eigenfunctions as linear combinations of B-spline bases, thereby dramatically facilitating subsequent principal component analysis. We derive a fast algorithm for selecting the smoothing parameters in covariance smoothing using leave-one-subject-out cross-validation. The method is evaluated with extensive numerical studies and applied to an Alzheimer's disease study with multiple longitudinal outcomes.
We study a group lasso estimator for the multivariate linear regression model that accounts for correlated error terms. A block coordinate descent algorithm is used to compute this estimator. We perform a simulation study with categorical data and multivariate time series data, typical settings with a natural grouping among the predictor variables. Our simulation studies show the good performance of the proposed group lasso estimator compared to alternative estimators. We illustrate the method on a time series data set of gene expressions.
We propose a new method for multivariate response regression and covariance estimation when elements of the response vector are of mixed types, for example some continuous and some discrete. Our method is based on a model which assumes the observable mixed-type response vector is connected to a latent multivariate normal response linear regression through a link function. We explore the properties of this model and show its parameters are identifiable under reasonable conditions. We impose no parametric restrictions on the covariance of the latent normal other than positive definiteness, there…

We propose a Bayesian procedure for simultaneous variable and covariance selection using continuous spike-and-slab priors in multivariate linear regression models where q possibly correlated responses are regressed onto p predictors. Rather than relying on a stochastic search through the high-dimensional model space, we develop an ECM algorithm similar to the EMVS procedure of Rockova & George (2014) targeting modal estimates of the matrix of regression coefficients and residual precision matrix. Varying the scale of the continuous spike densities facilitates dynamic posterior exploration and …
We consider the problem of predicting several response variables using the same set of explanatory variables. This setting naturally induces a group structure over the coefficient matrix, in which every explanatory variable corresponds to a set of related coefficients. Most of the existing methods that utilize this group formation assume that the similarities between related coefficients arise solely through a joint sparsity structure. In this paper, we propose a procedure for constructing an estimator of a multivariate regression coefficient matrix that directly models and captures the within…
In multivariate time series, the estimation of the covariance matrix of the observation innovations plays an important role in forecasting as it enables the computation of the standardized forecast error vectors as well as it enables the computation of confidence bounds of the forecasts. We develop an on-line, non-iterative Bayesian algorithm for estimation and forecasting. It is empirically found that, for a range of simulated time series, the proposed covariance estimator has good performance converging to the true values of the unknown observation covariance matrix. Over a simulated time se…
Smoothing of noisy sample covariances is an important component in functional data analysis. We propose a novel covariance smoothing method based on penalized splines and associated software. The proposed method is a bivariate spline smoother that is designed for covariance smoothing and can be used for sparse functional or longitudinal data. We propose a fast algorithm for covariance smoothing using leave-one-subject-out cross validation. Our simulations show that the proposed method compares favorably against several commonly used methods. The method is applied to a study of child growth led…
We present a graph-based technique for estimating sparse covariance matrices and their inverses from high-dimensional data. The method is based on learning a directed acyclic graph (DAG) and estimating parameters of a multivariate Gaussian distribution based on a DAG. For inferring the underlying DAG we use the PC-algorithm and for estimating the DAG-based covariance matrix and its inverse, we use a Cholesky decomposition approach which provides a positive (semi-)definite sparse estimate. We present a consistency result in the high-dimensional framework and we compare our method with the Glass…
We study the multivariate square-root lasso, a method for fitting the multivariate response linear regression model with dependent errors. This estimator minimizes the nuclear norm of the residual matrix plus a convex penalty. Unlike existing methods that require explicit estimates of the error precision (inverse covariance) matrix, the multivariate square-root lasso implicitly accounts for error dependence and is the solution to a convex optimization problem. We establish error bounds which reveal that like the univariate square-root lasso, the multivariate square-root lasso is pivotal with r…
We propose an l1-regularized likelihood method for estimating the inverse covariance matrix in the high-dimensional multivariate normal model in presence of missing data. Our method is based on the assumption that the data are missing at random (MAR) which entails also the completely missing at random case. The implementation of the method is non-trivial as the observed negative log-likelihood generally is a complicated and non-convex function. We propose an efficient EM algorithm for optimization with provable numerical convergence properties. Furthermore, we extend the methodology to handle …
In high-dimensions, many variable selection methods, such as the lasso, are often limited by excessive variability and rank deficiency of the sample covariance matrix. Covariance sparsity is a natural phenomenon in high-dimensional applications, such as microarray analysis, image processing, etc., in which a large number of predictors are independent or weakly correlated. In this paper, we propose the covariance-thresholded lasso, a new class of regression methods that can utilize covariance sparsity to improve variable selection. We establish theoretical results, under the random design setti…
We consider the problem of estimating sparse graphs by a lasso penalty applied to the inverse covariance matrix. Using a coordinate descent procedure for the lasso, we develop a simple algorithm that is remarkably fast: in the worst cases, it solves a 1000 node problem (~500,000 parameters) in about a minute, and is 50 to 2000 times faster than competing methods. It also provides a conceptual link between the exact problem and the approximation suggested by Meinhausen and Buhlmann (2006). We illustrate the method on some cell-signaling data from proteomics.
In this paper, we propose a novel variable selection approach in the framework of multivariate linear models taking into account the dependence that may exist between the responses. It consists in estimating beforehand the covariance matrix of the responses and to plug this estimator in a Lasso criterion, in order to obtain a sparse estimator of the coefficient matrix. The properties of our approach are investigated both from a theoretical and a numerical point of view. More precisely, we give general conditions that the estimators of the covariance matrix and its inverse have to satisfy in or…
Modeling data with multivariate count responses is a challenging problem due to the discrete nature of the responses. Existing methods for univariate count responses cannot be easily extended to the multivariate case since the dependency among multiple responses needs to be properly accommodated. In this paper, we propose a multivariate Poisson log-normal regression model for multivariate data with count responses. By simultaneously estimating the regression coefficients and inverse covariance matrix over the latent variables with an efficient Monte Carlo EM algorithm, the proposed regression …
This work aims to give non-asymptotic results for estimating the first principal component of a multivariate random process. We first define the covariance function and the covariance operator in the multivariate case. We then define a projection operator. This operator can be seen as a reconstruction step from the raw data in the functional data analysis context. Next, we show that the eigenelements can be expressed as the solution to an optimization problem, and we introduce the LASSO variant of this optimization problem and the associated plugin estimator. Finally, we assess the estimator's…
We propose a novel estimation approach for the covariance matrix based on the $l_1$-regularized approximate factor model. Our sparse approximate factor (SAF) covariance estimator allows for the existence of weak factors and hence relaxes the pervasiveness assumption generally adopted for the standard approximate factor model. We prove consistency of the covariance matrix estimator under the Frobenius norm as well as the consistency of the factor loadings and the factors. Our Monte Carlo simulations reveal that the SAF covariance estimator has superior properties in finite samples for low and h…
Multivariate regression model is a natural generalization of the classical univari- ate regression model for fitting multiple responses. In this paper, we propose a high- dimensional multivariate conditional regression model for constructing sparse estimates of the multivariate regression coefficient matrix that accounts for the dependency struc- ture among the multiple responses. The proposed method decomposes the multivariate regression problem into a series of penalized conditional log-likelihood of each response conditioned on the covariates and other responses. It allows simultaneous esti…
We develop a method for estimating well-conditioned and sparse covariance and inverse covariance matrices from a sample of vectors drawn from a sub-gaussian distribution in high dimensional setting. The proposed estimators are obtained by minimizing the quadratic loss function and joint penalty of `1 norm and variance of its eigenvalues. In contrast to some of the existing methods of covariance and inverse covariance matrix estimation, where often the interest is to estimate a sparse matrix, the proposed method is flexible in estimating both a sparse and well-conditioned covariance matrix simu…
This paper considers sparse spiked covariance matrix models in the high-dimensional setting and studies the minimax estimation of the covariance matrix and the principal subspace as well as the minimax rank detection. The optimal rate of convergence for estimating the spiked covariance matrix under the spectral norm is established, which requires significantly different techniques from those for estimating other structured covariance matrices such as bandable or sparse covariance matrices. We also establish the minimax rate under the spectral norm for estimating the principal subspace, the pri…
We provide finite sample properties of sparse multivariate ARCH processes, where the linear representation of ARCH models allows for an ordinary least squares estimation. Under the restricted strong convexity of the unpenalized loss function, regularity conditions on the penalty function, strict stationary and beta-mixing process, we prove non-asymptotic error bounds on the regularized ARCH estimator. Based on the primal-dual witness method of Loh and Wainwright (2017), we establish variable selection consistency, including the case when the penalty function is non-convex. These theoretical re…
We consider estimation of a sparse parameter vector that determines the covariance matrix of a Gaussian random vector via a sparse expansion into known "basis matrices". Using the theory of reproducing kernel Hilbert spaces, we derive lower bounds on the variance of estimators with a given mean function. This includes unbiased estimation as a special case. We also present a numerical comparison of our lower bounds with the variance of two standard estimators (hard-thresholding estimator and maximum likelihood estimator).

This paper introduces a new multivariate convolutional sparse coding based on tensor algebra with a general model enforcing both element-wise sparsity and low-rankness of the activations tensors. By using the CP decomposition, this model achieves a significantly more efficient encoding of the multivariate signal-particularly in the high order/ dimension setting-resulting in better performance. We prove that our model is closely related to the Kruskal tensor regression problem, offering interesting theoretical guarantees to our setting. Furthermore, we provide an efficient optimization algorith…
The prevalence of multivariate space-time data collected from monitoring networks and satellites, or generated from numerical models, has brought much attention to multivariate spatio-temporal statistical models, where the covariance function plays a key role in modeling, inference, and prediction. For multivariate space-time data, understanding the spatio-temporal variability, within and across variables, is essential in employing a realistic covariance model. Meanwhile, the complexity of generic covariances often makes model fitting very challenging, and simplified covariance structures, inc…
In this paper we propose a new approach for constructing \emph{multivariate} Gaussian random fields (GRFs) with oscillating covariance functions through systems of stochastic partial differential equations (SPDEs). We discuss how to build systems of SPDEs that introduces oscillation characteristics in the covariance functions of the multivariate GRFs. By choosing different parametrization of the equations, some GRFs can be made with oscillating covariance functions but other fields can have Matérn covariance functions or close to Matérn covariance functions. The multivariate GRFs constructed b…
Multivariate spatial-statistical models are often used when modeling environmental and socio-demographic processes. The most commonly used models for multivariate spatial covariances assume both stationarity and symmetry for the cross-covariances, but these assumptions are rarely tenable in practice. In this article we introduce a new and highly flexible class of nonstationary and asymmetric multivariate spatial covariance models that are constructed by modeling the simpler and more familiar stationary and symmetric multivariate covariances on a warped domain. Inspired by recent developments i…
Multivariate space-time data are increasingly available in various scientific disciplines. When analyzing these data, one of the key issues is to describe the multivariate space-time dependencies. Under the Gaussian framework, one needs to propose relevant models for multivariate space-time covariance functions, i.e. matrix-valued mappings with the additional requirement of non-negative definiteness. We propose a flexible parametric class of cross-covariance functions for multivariate space-time Gaussian random fields. Space-time components belong to the (univariate) Gneiting class of space-ti…
In molecular biology, advances in high-throughput technologies have made it possible to study complex multivariate phenotypes and their simultaneous associations with high-dimensional genomic and other omics data, a problem that can be studied with high-dimensional multi-response regression, where the response variables are potentially highly correlated. To this purpose, we recently introduced several multivariate Bayesian variable and covariance selection models, e.g., Bayesian estimation methods for sparse seemingly unrelated regression for variable and covariance selection. Several variable…
We propose a general framework for non-normal multivariate data analysis called multivariate covariance generalized linear models (McGLMs), designed to handle multivariate response variables, along with a wide range of temporal and spatial correlation structures defined in terms of a covariance link function combined with a matrix linear predictor involving known matrices. The method is motivated by three data examples that are not easily handled by existing methods. The first example concerns multivariate count data, the second involves response variables of mixed types, combined with repeate…
The prevalence of spatially referenced multivariate data has impelled researchers to develop a procedure for the joint modeling of multiple spatial processes. This ordinarily involves modeling marginal and cross-process dependence for any arbitrary pair of locations using a multivariate spatial covariance function. However, building a flexible multivariate spatial covariance function that is nonnegative definite is challenging. Here, we propose a semiparametric approach for multivariate spatial covariance function estimation with approximate Matérn marginals and highly flexible cross-covarianc…
Modern datasets are often in the form of matrices or arrays, potentially having correlations along each set of data indices. For example, data involving repeated measurements of several variables over time may exhibit temporal correlation as well as correlation among the variables. A possible model for matrix-valued data is the class of matrix normal distributions, which is parametrized by two covariance matrices, one for each index set of the data. In this article we describe an extension of the matrix normal model to accommodate multidimensional data arrays, or tensors. We generate a class of…
A novel elastic time distance for sparse multivariate functional data is proposed and used to develop a robust distance-based two-layer partition clustering method. With this proposed distance, the new approach not only can detect correct clusters for sparse multivariate functional data under outlier settings but also can detect those outliers that do not belong to any clusters. Classical distance-based clustering methods such as density-based spatial clustering of applications with noise (DBSCAN), agglomerative hierarchical clustering, and $K$-medoids are extended to the sparse multivariate f…
In this work we present full Bayesian inference for a new flexible nonseparable class of cross-covariance functions for multivariate spatial data. A Bayesian test is proposed for separability of covariance functions which is much more interpretable than parameters related to separability. Spatial models have been increasingly applied in several areas, such as environmental science, climate science and agriculture. These data are usually available in space, time and possibly for several processes. In this context the modeling of dependence is crucial for correct uncertainty quantification and r…
Multivariate meta-analysis can be adapted to a wide range of situations for multiple outcomes and multiple treatment groups when combining studies together. The within-study correlation between effect sizes is often assumed known in multivariate meta-analysis while it is not always known practically. In this paper, we propose a generic method to approximate the within-study covariance for effect sizes in multivariate meta-analysis and apply this method to the scenarios with multiple outcomes and one outcome with multiple treatment groups respectively.
Many multivariate statistical methods rely heavily on the sample covariance matrix. It is well known though that the sample covariance matrix is highly non-robust. One popular alternative approach for "robustifying" the multivariate method is to simply replace the role of the covariance matrix with some robust scatter matrix. The aim of this paper is to point out that in some situations certain properties of the covariance matrix are needed for the corresponding robust "plug-in" method to be a valid approach, and that not all scatter matrices necessarily possess these important properties. In …
Multivariate geostatistics is based on modelling all covariances between all possible combinations of two or more variables at any sets of locations in a continuously indexed domain. Multivariate spatial covariance models need to be built with care, since any covariance matrix that is derived from such a model must be nonnegative-definite. In this article, we develop a conditional approach for spatial-model construction whose validity conditions are easy to check. We start with bivariate spatial covariance models and go on to demonstrate the approach's connection to multivariate models defined…
Monitoring several correlated quality characteristics of a process is common in modern manufacturing and service industries. Although a lot of attention has been paid to monitoring the multivariate process mean, not many control charts are available for monitoring the covariance matrix. This paper presents a comprehensive overview of the literature on control charts for monitoring the covariance matrix in a multivariate statistical process monitoring (MSPM) framework. It classifies the research that has previously appeared in the literature. We highlight the challenging areas for research and …
For multivariate stationary time series many important properties, such as partial correlation, graphical models and autoregressive representations are encoded in the inverse of its spectral density matrix. This is not true for nonstationary time series, where the pertinent information lies in the inverse infinite dimensional covariance matrix operator associated with the multivariate time series. This necessitates the study of the covariance of a multivariate nonstationary time series and its relationship to its inverse. We show that if the rows/columns of the infinite dimensional covariance …
The article develops marginal models for multivariate longitudinal responses. Overall, the model consists of five regression submodels, one for the mean and four for the covariance matrix, with the latter resulting by considering various matrix decompositions. The decompositions that we employ are intuitive, easy to understand, and they do not rely on any assumptions such as the presence of an ordering among the multivariate responses. The regression submodels are semiparametric, with unknown functions represented by basis function expansions. We use spike-slap priors for the regression coeffi…
Compositional data, which is data consisting of fractions or probabilities, is common in many fields including ecology, economics, physical science and political science. If these data would otherwise be normally distributed, their spread can be conveniently represented by a multivariate normal distribution truncated to the non-negative space under a unit simplex. Here this distribution is called the simplex-truncated multivariate normal distribution. For calculations on truncated distributions, it is often useful to obtain rapid estimates of their integral, mean and covariance; these quantiti…
The accurate prediction of time-changing covariances is an important problem in the modeling of multivariate financial data. However, some of the most popular models suffer from a) overfitting problems and multiple local optima, b) failure to capture shifts in market conditions and c) large computational costs. To address these problems we introduce a novel dynamic model for time-changing covariances. Over-fitting and local optima are avoided by following a Bayesian approach instead of computing point estimates. Changes in market conditions are captured by assuming a diffusion process in param…
Estimation and hypothesis tests for the covariance matrix in high dimensions is a challenging problem as the traditional multivariate asymptotic theory is no longer valid. When the dimension is larger than or increasing with the sample size, standard likelihood based tests for the covariance matrix have poor performance. Existing high dimensional tests are either computationally expensive or have very weak control of type I error. In this paper, we propose a test procedure, CRAMP, for testing hypotheses involving one or more covariance matrices using random projections. Projecting the high dim…
In applied research, it is often sensible to account for one or several covariates when testing for differences between multivariate means of several groups. However, the "classical" parametric multivariate analysis of covariance (MANCOVA) tests (e.g., Wilks' Lambda) are based on quite restrictive assumptions (homoscedasticity and normality of the errors), which might be difficult to justify in small sample size settings. Furthermore, existing potential remedies (e.g., heteroskedasticity-robust approaches) become inappropriate in cases where the covariance matrices are singular. Nevertheless, …
This paper addresses the problem of finding parametric constraints that ensure the validity of the multivariate Mat{é}rn covariance for modeling the spatial correlation structure of coregionalized variables defined in an Euclidean space. To date, much attention has been given to the bivariate setting, while the multivariate setting has been explored to a limited extent only. The existing conditions often imply severe restrictions on the upper bounds for the collocated correlation coefficients, which makes the multivariate Mat{é}rn model appealing for the case of weak spatial cross-dependence o…
We propose three measures of mutual dependence between multiple random vectors. All the measures are zero if and only if the random vectors are mutually independent. The first measure generalizes distance covariance from pairwise dependence to mutual dependence, while the other two measures are sums of squared distance covariance. All the measures share similar properties and asymptotic distributions to distance covariance, and capture non-linear and non-monotone mutual dependence between the random vectors. Inspired by complete and incomplete V-statistics, we define the empirical measures and…
This paper describes a generalization of the Hellinger distance which we call the S -Hellinger distance; this general family connects the Hellinger distance smoothly with the $L_2$-divergence by a tuning parameter $α$ and is indeed a subfamily of the S -Divergence family of Ghosh et al. (2013 a, b). We use this general divergence in the context of estimating the location and covariances under (continuous) multivariate models and show that the proposed minimum S -Hellinger distance estimator is affine equivariant, asymptotically consistent and have high breakdown point under suitable conditions…
