We propose a general statistical framework for clustering multiple time series that exhibit nonlinear dynamics into an a-priori-unknown number of sub-groups. Our motivation comes from neuroscience, where an important problem is to identify, within a large assembly of neurons, subsets that respond similarly to a stimulus or contingency. Upon modeling the multiple time series as the output of a Dirichlet process mixture of nonlinear state-space models, we derive a Metropolis-within-Gibbs algorithm for full Bayesian inference that alternates between sampling cluster assignments and sampling parameter values that form the basis of the clustering. The Metropolis step employs recent innovations in particle-based methods. We apply the framework to clustering time series acquired from the prefrontal cortex of mice in an experiment designed to characterize the neural underpinnings of fear.
We present a fully Bayesian statistical approach to the problem of compartmental modelling in the context of Positron Emission Tomography. We cluster homogeneous region of interest and perform kinetic parameter estimation simultaneously. A mixture modelling approach is adopted, incorporating both spatial and temporal information based on reconstructed dynamic PET image. Our modelling approach is flexible, and provides uncertainty estimates for the estimated kinetic parameters. Crucially, the proposed method allows us to determine the unknown number of clusters, which has a great impact on resu…
We develop methods for efficient amortized approximate Bayesian inference over posterior distributions of probabilistic clustering models, such as Dirichlet process mixture models. The approach is based on mapping distributed, symmetry-invariant representations of cluster arrangements into conditional probabilities. The method parallelizes easily, yields iid samples from the approximate posterior of cluster assignments with the same computational cost of a single Gibbs sampler sweep, and can easily be applied to both conjugate and non-conjugate models, as training only requires samples from th…

Despite the ubiquity of kernel-based clustering, surprisingly few statistical guarantees exist beyond settings that consider strong structural assumptions on the data generation process. In this work, we take a step towards bridging this gap by studying the statistical performance of kernel-based clustering algorithms under non-parametric mixture models. We provide necessary and sufficient separability conditions under which these algorithms can consistently recover the underlying true clustering. Our analysis provides guarantees for kernel clustering approaches without structural assumptions …

We present a new model-based integrative method for clustering objects given both vectorial data, which describes the feature of each object, and network data, which indicates the similarity of connected objects. The proposed general model is able to cluster the two types of data simultaneously within one integrative probabilistic model, while traditional methods can only handle one data type or depend on transforming one data type to another. Bayesian inference of the clustering is conducted based on a Markov chain Monte Carlo algorithm. A special case of the general model combining the Gauss…

We formulate weighted graph clustering as a prediction problem: given a subset of edge weights we analyze the ability of graph clustering to predict the remaining edge weights. This formulation enables practical and theoretical comparison of different approaches to graph clustering as well as comparison of graph clustering with other possible ways to model the graph. We adapt the PAC-Bayesian analysis of co-clustering (Seldin and Tishby, 2008; Seldin, 2009) to derive a PAC-Bayesian generalization bound for graph clustering. The bound shows that graph clustering should optimize a trade-off betw…

The task of clustering a set of objects based on multiple sources of data arises in several modern applications. We propose an integrative statistical model that permits a separate clustering of the objects for each data source. These separate clusterings adhere loosely to an overall consensus clustering, and hence they are not independent. We describe a computationally scalable Bayesian framework for simultaneous estimation of both the consensus clustering and the source-specific clusterings. We demonstrate that this flexible approach is more robust than joint clustering of all data sources, …

Sparse convex clustering is to cluster observations and conduct variable selection simultaneously in the framework of convex clustering. Although a weighted $L_1$ norm is usually employed for the regularization term in sparse convex clustering, its use increases the dependence on the data and reduces the estimation accuracy if the sample size is not sufficient. To tackle these problems, this paper proposes a Bayesian sparse convex clustering method based on the ideas of Bayesian lasso and global-local shrinkage priors. We introduce Gibbs sampling algorithms for our method using scale mixtures …

Cohort analysis is a pervasive activity in web analytics. One divides users into groups according to specific criteria and tracks their behavior over time. Despite its extensive use, academic circles do not discuss cohort analysis to evaluate user behavior online. This work introduces an unsupervised non-parametric approach to group Internet users based on their activities. In comparison, canonical methods in marketing and engineering-based techniques underperform. COHORTNEY is the first machine learning-based cohort analysis algorithm with a robust theoretical explanation.

We present a non-parametric Bayesian latent variable model capable of learning dependency structures across dimensions in a multivariate setting. Our approach is based on flexible Gaussian process priors for the generative mappings and interchangeable Dirichlet process priors to learn the structure. The introduction of the Dirichlet process as a specific structural prior allows our model to circumvent issues associated with previous Gaussian process latent variable models. Inference is performed by deriving an efficient variational bound on the marginal log-likelihood on the model.
We introduce a new Bayesian model for hierarchical clustering based on a prior over trees called Kingman's coalescent. We develop novel greedy and sequential Monte Carlo inferences which operate in a bottom-up agglomerative fashion. We show experimentally the superiority of our algorithms over others, and demonstrate our approach in document clustering and phylolinguistics.

A good clustering can help a data analyst to explore and understand a data set, but what constitutes a good clustering may depend on domain-specific and application-specific criteria. These criteria can be difficult to formalize, even when it is easy for an analyst to know a good clustering when she sees one. We present a new approach to interactive clustering for data exploration, called \ciif, based on a particularly simple feedback mechanism, in which an analyst can choose to reject individual clusters and request new ones. The new clusters should be different from previously rejected clust…

Bayesian hierarchical clustering (BHC) is an agglomerative clustering method, where a probabilistic model is defined and its marginal likelihoods are evaluated to decide which clusters to merge. While BHC provides a few advantages over traditional distance-based agglomerative clustering algorithms, successive evaluation of marginal likelihoods and careful hyperparameter tuning are cumbersome and limit the scalability. In this paper we relax BHC into a non-probabilistic formulation, exploring small-variance asymptotics in conjugate-exponential models. We develop a novel clustering algorithm, re…
Modeling structure in complex networks using Bayesian non-parametrics makes it possible to specify flexible model structures and infer the adequate model complexity from the observed data. This paper provides a gentle introduction to non-parametric Bayesian modeling of complex networks: Using an infinite mixture model as running example we go through the steps of deriving the model as an infinite limit of a finite parametric model, inferring the model parameters by Markov chain Monte Carlo, and checking the model's fit and predictive performance. We explain how advanced non-parametric models f…
Graph convolutional neural networks (GCNN) have been successfully applied to many different graph based learning tasks including node and graph classification, matrix completion, and learning of node embeddings. Despite their impressive performance, the techniques have a limited capability to incorporate the uncertainty in the underlined graph structure. In order to address this issue, a Bayesian GCNN (BGCN) framework was recently proposed. In this framework, the observed graph is considered to be a random realization from a parametric random graph model and the joint Bayesian inference of the…

Model-based clustering is widely-used in a variety of application areas. However, fundamental concerns remain about robustness. In particular, results can be sensitive to the choice of kernel representing the within-cluster data density. Leveraging on properties of pairwise differences between data points, we propose a class of Bayesian distance clustering methods, which rely on modeling the likelihood of the pairwise distances in place of the original data. Although some information in the data is discarded, we gain substantial robustness to modeling assumptions. The proposed approach represe…

Bayesian models offer great flexibility for clustering applications---Bayesian nonparametrics can be used for modeling infinite mixtures, and hierarchical Bayesian models can be utilized for sharing clusters across multiple data sets. For the most part, such flexibility is lacking in classical clustering methods such as k-means. In this paper, we revisit the k-means clustering algorithm from a Bayesian nonparametric viewpoint. Inspired by the asymptotic connection between k-means and mixtures of Gaussians, we show that a Gibbs sampling algorithm for the Dirichlet process mixture approaches a h…

We present a non-parametric Bayesian approach to structure learning with hidden causes. Previous Bayesian treatments of this problem define a prior over the number of hidden causes and use algorithms such as reversible jump Markov chain Monte Carlo to move between solutions. In contrast, we assume that the number of hidden causes is unbounded, but only a finite number influence observable variables. This makes it possible to use a Gibbs sampler to approximate the distribution over causal structures. We evaluate the performance of both approaches in discovering hidden causes in simulated data, …
This paper describes a new approach for learning structures of large Bayesian networks based on blocks resulting from feature space clustering. This clustering is obtained using normalized mutual information. And the subsequent aggregation of blocks is done using classical learning methods except that they are input with compressed information about combinations of feature values for each block. Validation of this approach is done for Hill-Climbing as a graph enumeration algorithm for two score functions: BIC and MI. In this way, potentially parallelizable block learning can be implemented eve…
Variable clustering is important for explanatory analysis. However, only few dedicated methods for variable clustering with the Gaussian graphical model have been proposed. Even more severe, small insignificant partial correlations due to noise can dramatically change the clustering result when evaluating for example with the Bayesian Information Criteria (BIC). In this work, we try to address this issue by proposing a Bayesian model that accounts for negligible small, but not necessarily zero, partial correlations. Based on our model, we propose to evaluate a variable clustering result using …
Semi-supervised clustering is the task of clustering data points into clusters where only a fraction of the points are labelled. The true number of clusters in the data is often unknown and most models require this parameter as an input. Dirichlet process mixture models are appealing as they can infer the number of clusters from the data. However, these models do not deal with high dimensional data well and can encounter difficulties in inference. We present a novel nonparameteric Bayesian kernel based method to cluster data points without the need to prespecify the number of clusters or to mo…
Unsupervised clustering of curves according to their shapes is an important problem with broad scientific applications. The existing model-based clustering techniques either rely on simple probability models (e.g., Gaussian) that are not generally valid for shape analysis or assume the number of clusters. We develop an efficient Bayesian method to cluster curve data using an elastic shape metric that is based on joint registration and comparison of shapes of curves. The elastic-inner product matrix obtained from the data is modeled using a Wishart distribution whose parameters are assigned car…
Two data-dependent information metrics are developed to quantify the information of the prior and likelihood functions within a parametric Bayesian model, one of which is closely related to the reference priors from Berger, Bernardo, and Sun, and information measure introduced by Lindley. A combination of theoretical, empirical, and computational support provides evidence that these information-theoretic metrics may be useful diagnostic tools when performing a Bayesian analysis.
We propose a novel "tree-averaging" model that utilizes the ensemble of classification and regression trees (CART). Each constituent tree is estimated with a subset of similar data. We treat this grouping of subsets as Bayesian ensemble trees (BET) and model them as an infinite mixture Dirichlet process. We show that BET adapts to data heterogeneity and accurately estimates each component. Compared with the bootstrap-aggregating approach, BET shows improved prediction performance with fewer trees. We develop an efficient estimating procedure with improved sampling strategies in both CART and m…

In many real life problems, objects are described by large number of binary features. For instance, documents are characterized by presence or absence of certain keywords; cancer patients are characterized by presence or absence of certain mutations etc. In such cases, grouping together similar objects/profiles based on such high dimensional binary features is desirable, but challenging. Here, I present a Bayesian non parametric algorithm for clustering high dimensional binary data. It uses a Dirichlet Process (DP) mixture model and simulated annealing to not only cluster binary data, but also…
In this paper, we present an infinite hierarchical non-parametric Bayesian model to extract the hidden factors over observed data, where the number of hidden factors for each layer is unknown and can be potentially infinite. Moreover, the number of layers can also be infinite. We construct the model structure that allows continuous values for the hidden factors and weights, which makes the model suitable for various applications. We use the Metropolis-Hastings method to infer the model structure. Then the performance of the algorithm is evaluated by the experiments. Simulation results show tha…

The use of mutual information as a similarity measure in agglomerative hierarchical clustering (AHC) raises an important issue: some correction needs to be applied for the dimensionality of variables. In this work, we formulate the decision of merging dependent multivariate normal variables in an AHC procedure as a Bayesian model comparison. We found that the Bayesian formulation naturally shrinks the empirical covariance matrix towards a matrix set a priori (e.g., the identity), provides an automated stopping rule, and corrects for dimensionality using a term that scales up the measure as a f…
When faced with high frequency streams of data, clustering raises theoretical and algorithmic pitfalls. We introduce a new and adaptive online clustering algorithm relying on a quasi-Bayesian approach, with a dynamic (i.e., time-dependent) estimation of the (unknown and changing) number of clusters. We also provide an RJMCMC-flavored implementation (called PACBO, see https://cran.r-project.org/web/packages/PACBO/index.html) for which we give a convergence guarantee. Finally, numerical experiments illustrate the potential of our …

We also propose a non-parametric version based on a Dirichlet Process to automatically infer the number of clusters. We test the properties and performance of the mode…

Graphs are ubiquitous in modelling relational structures. Recent endeavours in machine learning for graph-structured data have led to many architectures and learning algorithms. However, the graph used by these algorithms is often constructed based on inaccurate modelling assumptions and/or noisy data. As a result, it fails to represent the true relationships between nodes. A Bayesian framework which targets posterior inference of the graph by considering it as a random quantity can be beneficial. In this paper, we propose a novel non-parametric graph model for constructing the posterior distr…

Current state-of-the-art nonparametric Bayesian text clustering methods model documents through multinomial distribution on bags of words. Although these methods can effectively utilize the word burstiness representation of documents and achieve decent performance, they do not explore the sequential information of text and relationships among synonyms. In this paper, the documents are modeled as the joint of bags of words, sequential features and word embeddings. We propose a clustering procedure to group K populations into subgroups with the same dependence structure. The method is adapted to paired population and can be used with panel data. It relies on the differences between orthogonal projection coefficients of the K density copulas estimated from the K populations. Each cluster is then constituted by populations having significantly similar dependence structures. A recent test statistic from Ngounou-Bakam and Pommeret (2022) is used to construct automatically such clusters. The procedure is data driven and depends on the asymptotic level of the …
Measuring contributions is a classical problem in cooperative game theory where the Shapley value is the most well-known solution concept. In this paper, we establish the convergence property of the Shapley value in parametric Bayesian learning games where players perform a Bayesian inference using their combined data, and the posterior-prior KL divergence is used as the characteristic function. We show that for any two players, under some regularity conditions, their difference in Shapley value converges in probability to the difference in Shapley value of a limiting game whose characteristic…
We consider grouping as a general characterization for problems such as clustering, community detection in networks, and multiple parametric model estimation. We are interested in merging solutions from different grouping algorithms, distilling all their good qualities into a consensus solution. In this paper, we propose a bi-clustering framework and perspective for reaching consensus in such grouping problems. In particular, this is the first time that the task of finding/fitting multiple parametric models to a dataset is formally posed as a consensus problem. We highlight the equivalence of …
Environmental health researchers may aim to identify exposure patterns that represent sources, product use, or behaviors that give rise to mixtures of potentially harmful environmental chemical exposures. We present Bayesian non-parametric non-negative matrix factorization (BN^2MF) as a novel method to identify patterns of chemical exposures when the number of patterns is not known a priori. We placed non-negative continuous priors on pattern loadings and individual scores to enhance interpretability and used a clever non-parametric sparse prior to estimate the pattern number. We further deriv…
Various methods have been developed to combine inference across multiple sets of results for unsupervised clustering, within the ensemble clustering literature. The approach of reporting results from one `best' model out of several candidate clustering models generally ignores the uncertainty that arises from model selection, and results in inferences that are sensitive to the particular model and parameters chosen. Bayesian model averaging (BMA) is a popular approach for combining results across multiple models that offers some attractive benefits in this setting, including probabilistic inte…
In this paper we propose a class of prior distributions on decomposable graphs, allowing for improved modeling flexibility. Emphasis is placed on a particular prior distribution which derives its motivation from the class of product partition models; the properties of this prior relative to existing priors is examined through theory and simulation. We then demonstrate the use of graphical models in the field of agricul…
