In this paper, we focus on three problems in deep learning based medical image segmentation. Firstly, U-net, as a popular model for medical image segmentation, is difficult to train when convolutional layers increase even though a deeper network usually has a better generalization ability because of more learnable parameters. Secondly, the exponential ReLU (ELU), as an alternative of ReLU, is not much different from ReLU when the network of interest gets deep. Thirdly, the Dice loss, as one of the pervasive loss functions for medical image segmentation, is not effective when the prediction is close to ground truth and will cause oscillation during training. To address the aforementioned three problems, we propose and validate a deeper network that can fit medical image datasets that are usually small in the sample size. Meanwhile, we propose a new loss function to accelerate the learning process and a combination of different activation functions to improve the network performance. Our experimental results suggest that our network is comparable or superior to state-of-the-art methods.
Accurate segmentation of the prostate from magnetic resonance (MR) images provides useful information for prostate cancer diagnosis and treatment. However, automated prostate segmentation from 3D MR images still faces several challenges. For instance, a lack of clear edge between the prostate and other anatomical structures makes it challenging to accurately extract the boundaries. The complex background texture and large variation in size, shape and intensity distribution of the prostate itself make segmentation even further complicated. With deep learning, especially convolutional neural net…

Boundary incompleteness raises great challenges to automatic prostate segmentation in ultrasound images. Shape prior can provide strong guidance in estimating the missing boundary, but traditional shape models often suffer from hand-crafted descriptors and local information loss in the fitting procedure. In this paper, we attempt to address those issues with a novel framework. The proposed framework can seamlessly integrate feature extraction and shape prior exploring, and estimate the complete boundary with a sequential manner. Our framework is composed of three key modules. Firstly, we seria…

Prostate segmentation from magnetic resonance imaging (MRI) is a challenging task. In recent years, several network architectures have been proposed to automate this process and alleviate the burden of manual annotation. Although the performance of these models has achieved promising results, there is still room for improvement before these models can be used safely and effectively in clinical practice. One of the major challenges in prostate MR image segmentation is the presence of class imbalance in the image labels where the background pixels dominate over the prostate. In the present work …

Prostate cancer is the second-most frequently diagnosed cancer and the sixth leading cause of cancer death in males worldwide. The main problem that specialists face during the diagnosis of prostate cancer is the localization of Regions of Interest (ROI) containing a tumor tissue. Currently, the segmentation of this ROI in most cases is carried out manually by expert doctors, but the procedure is plagued with low detection rates (of about 27-44%) or overdiagnosis in some patients. Therefore, several research works have tackled the challenge of automatically segmenting and extracting features o…

Prostate cancer is one of the common diseases in men, and it is the most common malignant tumor in developed countries. Studies have shown that the male prostate incidence rate is as high as 2.5% to 16%, Currently, the inci-dence of prostate cancer in Asia is lower than that in the West, but it is increas-ing rapidly. If prostate cancer can be found as early as possible and treated in time, it will have a high survival rate. Therefore, it is of great significance for the diagnosis and treatment of prostate cancer. In this paper, we propose a trans-fer learning method based on deep neural netwo…

3D object detection is a crucial research topic in computer vision, which usually uses 3D point clouds as input in conventional setups. Recently, there is a trend of leveraging multiple sources of input data, such as complementing the 3D point cloud with 2D images that often have richer color and fewer noises. However, due to the heterogeneous geometrics of the 2D and 3D representations, it prevents us from applying off-the-shelf neural networks to achieve multimodal fusion. To that end, we propose Bridged Transformer (BrT), an end-to-end architecture for 3D object detection. BrT is simple and…
Prostate cancer is one of the main diseases affecting men worldwide. The Gleason scoring system is the primary diagnostic tool for prostate cancer. This is obtained via the visual analysis of cancerous patterns in prostate biopsies performed by expert pathologists, and the aggregation of the main Gleason grades in a combined score. Computer-aided diagnosis systems allow to reduce the workload of pathologists and increase the objectivity. Recently, efforts have been made in the literature to develop algorithms aiming the direct estimation of the global Gleason score at biopsy/core level with gl…

Accurate segmentation of prostate and surrounding organs at risk is important for prostate cancer radiotherapy treatment planning. We present a fully automated workflow for male pelvic CT image segmentation using deep learning. The architecture consists of a 2D localization network followed by a 3D segmentation network for volumetric segmentation of prostate, bladder, rectum, and femoral heads. We used a multi-channel 2D U-Net followed by a 3D U-Net with encoding arm modified with aggregated residual networks, known as ResNeXt. The models were trained and tested on a pelvic CT image dataset co…
Fully convolutional networks (FCNs), including UNet and VNet, are widely-used network architectures for semantic segmentation in recent studies. However, conventional FCN is typically trained by the cross-entropy or Dice loss, which only calculates the error between predictions and ground-truth labels for pixels individually. This often results in non-smooth neighborhoods in the predicted segmentation. To address this problem, we propose a two-stage framework, with the first stage to quickly localize the prostate region and the second stage to precisely segment the prostate by a multi-task UNe…
We hypothesize that probabilistic voxel-level classification of anatomy and malignancy in prostate MRI, although typically posed as near-identical segmentation tasks via U-Nets, require different loss functions for optimal performance due to inherent differences in their clinical objectives. For evaluation, we conduct a thorough comparative analysis of model predictions and calibration, measured with respect to multi-class volume segmentat…

Advanced deep learning methods have been developed to conduct prostate MR volume segmentation in either a 2D or 3D fully convolutional manner. However, 2D methods tend to have limited segmentation performance, since large amounts of spatial information of prostate volumes are discarded during the slice-by-slice segmentation process; and 3D methods also have room for improvement, since they use isotropic kernels to perform 3D convolutions whereas most prostate MR volumes have anisotropic spatial resolution. Besides, the fully convolutional structural methods achieve good performance for localiz…

Semantic segmentation constitutes an integral part of medical image analyses for which breakthroughs in the field of deep learning were of high relevance. The large number of trainable parameters of deep neural networks however renders them inherently data hungry, a characteristic that heavily challenges the medical imaging community. Multi-label chest X-ray (CXR) recognition involves simultaneously diagnosing and identifying multiple labels for different pathologies. Since pathological labels have rich information about their relationship to each other, modeling the co-occurrence dependencies between pathological labels is essential to improve recognition performance. However, previous methods rely on state variable coding and attention mechanisms-oriented to model local label information, and lack learning of global co-occurrence relationships between labels. Furthermore, these methods roughly integrate image features and…

However, TRUS has limited soft tissue contrast and signal to noise ratio which makes the task of segmenting the prostate challenging and subject to inter-observer an…

Prostate cancer is the second leading cause of cancer death among men in the United States. The diagnosis of prostate MRI often relies on the accurate prostate zonal segmentation. However, state-of-the-art automatic segmentation methods often fail to produce well-contained volumetric segmentation of the prostate zones since certain slices of prostate MRI, such as base and apex slices, are harder to segment than other slices. This difficulty can be overcome by accounting for the cross-slice relationship of adjacent slices, but current methods do not fully learn and exploit such relationships. I…
