We present an accurate non-linear matter power spectrum prediction scheme for a variety of extensions to the standard cosmological paradigm, which uses the tuned halo model previously developed in Mead (2015b). We consider dark energy models that are both minimally and non-minimally coupled, massive neutrinos and modified gravitational forces with chameleon and Vainshtein screening mechanisms. In all cases we compare halo-model power spectra to measurements from high-resolution simulations. We show that the tuned halo model method can predict the non-linear matter power spectrum measured from simulations of parameterised $w(a)$ dark energy models at the few per cent level for $k<10\,h\mathrm{Mpc}^{-1}$, and we present theoretically motivated extensions to cover non-minimally coupled scalar fields, massive neutrinos and Vainshtein screened modified gravity models that result in few per cent accurate power spectra for $k<10\,h\mathrm{Mpc}^{-1}$. For chameleon screened models we achieve only 10 per cent accuracy for the same range of scales. Finally, we use our halo model to investigate degeneracies between different extensions to the standard cosmological model, finding that the impact of baryonic feedback on the non-linear matter power spectrum can be considered independently of modified gravity or massive neutrino extensions. In contrast, considering the impact of modified gravity and massive neutrinos independently results in biased estimates of power at the level of 5 per cent at scales $k>0.5\,h\mathrm{Mpc}^{-1}$. Using cosmological $N$-body simulation which coevolves cold dark matter (CDM) and neutrino particles, we discover the local effect of massive neutrinos on the spatial distribution of CDM halos, reflected on properties of the Delaunay Triangulation (DT) voids. Smaller voids are generally in regions with higher neutrino abundance and so their surrounding halos are impacted by a stronger neutrino free streaming. This makes the voids larger (surrounding halos being washed outward the void center). On the contrary, larger voids are generally in regions with lower neutrino abundance and so their sur…
Using the publicly available Quijote simulations, we present the first measurements of the assembly bias of dark matter halos in N-body simulations which include massive neutrinos. We focus on the dependence of the linear bias $b_1$ on three halo properties: 1) concentration $c$, 2) spin $λ$, and 3) ellipticity $s$. Although these simulations cover a large volume, superior to any future surveys, we do not detect any effect of neutrinos on the relations $b_1(c)$, $b_1(λ)$ and $b_1(s)$ at fixed halo mass. We further study the dependence of halo properties and environment on neutrinos, finding th…
Nonlinear objects like halos and voids exhibit a scale-dependent bias on linear scales in massive neutrino cosmologies. The shape of this scale-dependent bias is a unique signature of the neutrino masses, but the amplitude of the signal is generally small, of the order of $f_ν$, the contribution of neutrinos to the total matter content ($\lesssim 1\%$). In this paper, we demonstrate for the first time how the strength of this signal can be substantially enhanced by using information about the halo environment at a range of scales. This enhancement is achieved by using certain combinations of t…
The large-scale distribution of cold dark matter halos is generally assumed to trace the large-scale distribution of matter. In a universe with multiple types of matter fluctuations, as is the case with massive neutrinos, the relation between the halo field and the matter fluctuations may be more complicated. We develop a method for calculating the bias factor relating fluctuations in the halo number density to fluctuations in the mass density in the presence of multiple fluctuating components of the energy density. In the presence of massive neutrinos we find a small but pronounced feature in…
We present a halo mass function accurate over the full relevant Hu-Sawicki $f(R)$ parameter space based on spherical collapse calculations and calibrated to a suite of modified gravity $N$-body simulations that include massive neutrinos. We investigate the ability of current and forthcoming galaxy cluster observations to detect deviations from general relativity while constraining the total neutrino mass and including systematic uncertainties. Our results indicate that the degeneracy between massive neutrino and modify gravity effects is a limiting factor for the current searches for new gravi…
The halo spin flip refers to the phenomenon that the spin axes of dark matter halos with masses above a certain threshold tend to be preferentially aligned perpendicular to the hosting large-scale filaments, while low-mass halos tend to have their spin axes aligned parallel to such structures. Extensive work has so far been conducted to understand this phenomenon under the assumption of cold dark matter and suggested that its origin should be closely related to the nonlinear evolution of the halo angular momentum in the anisotropic cosmic web. We present, for the first time, a numerical examin…
Cosmic voids, the underdense regions in the universe, are particularly sensitive to diffuse density components such as cosmic neutrinos. This sensitivity is enhanced by the match between void sizes and the free-streaming scale of massive neutrinos. Using the massive neutrino simulations \texttt{MassiveNuS}, we investigate the effect of neutrino mass on dark matter halos as a function of environment. We find that the halo mass function depends strongly on neutrino mass and that this dependence is more pronounced in voids than in high-density environments. An observational program that measured …
Massive cosmological neutrinos suppress the Large-Scale Structure (LSS) in the Universe by smoothing the cosmic over-densities, and hence structure formation is delayed relative to that in the standard Lambda-Cold Dark Matter ($Λ$CDM) model. We characterize the merger and mass accretion history of dark matter halos with the halo formation time $a_{1/2}$, tree entropy $s$ and halo leaf function $\ell(X)$ and measure them using neutrino-involved N-body simulations. We show that a non-zero sum of neutrino masses $M_ν$ delays the $a_{1/2}$ for halos with virial mass between $10^{13} M_\odot$ and $…
In this series of papers we present an emulator-based halo model for the non-linear clustering of galaxies in modified gravity cosmologies. In the first paper, we present emulators for the following halo properties: the halo mass function, concentration-mass relation and halo-matter cross-correlation function. The emulators are trained on data extracted from the \textsc{FORGE} and \textsc{BRIDGE} suites of $N$-body simulations, respectively for two modified gravity (MG) theories: $f(R)$ gravity and the DGP model, varying three standard cosmological parameters $Ω_{\mathrm{m0}}, H_0, σ_8$, and o…
We study the clustering properties of dark matter halos in real- and redshift-space in cosmologies with massless and massive neutrinos through a large set of state-of-the-art N-body simulations. We provide quick and easy-to-use prescriptions for the halo bias on linear and mildly non-linear scales, both in real and redshift space, which are valid also for massive neutrinos cosmologies. Finally we present a halo bias emulator,$\textbf{BE-HaPPY}$, calibrated on the N-body simulations, which is fast enough to be used in the standard Markov Chain Monte Carlo approach to cosmological inference. For…
The abundance of massive dark matter halos hosting galaxy clusters provides an important test of the masses of relic neutrino species. The dominant effect of neutrino mass is to lower the typical amplitude of density perturbations that eventually form halos, but for neutrino masses $> 0.4eV$ the threshold for halo formation can be changed significantly as well. We study the spherical collapse model for halo formation in cosmologies with neutrino masses in the range $m_{νi} =0.05eV$- $1eV$ and find that halo formation is differently sensitive to $Ω_ν$ and $m_ν$. That is, different neutrino hier…
Standard big bang cosmology predicts a cosmic neutrino background at $T_ν\simeq 1.95~$K. Given the current neutrino oscillation measurements, we know most neutrinos move at large, but non-relativistic, velocities. Therefore, dark matter haloes moving in the sea of primordial neutrinos form a neutrino wake behind them, which would slow them down, due to the effect of {\it dynamical friction}. In this paper, we quantify this effect for realistic haloes, in the context of the halo model of structure formation, and show that it scales as $m_ν^4$ $\times$ relative velocity, and monotonically grows …
Cosmological observations and cold dark matter N-body simulations indicate that our Universe is populated by numerous halos, where dark matter particles annihilate, potentially producing Standard Model particles. In this paper we calculate the contribution to the diffuse neutrino background from dark matter annihilations in halos at all redshifts and we estimate the future sensitivity to the annihilation cross section of neutrino telescopes such as IceCube or ANTARES. We consider various parametrizations to describe the internal halo properties and for the halo mass function in order to bracke…

Using $N$-body simulations with massive neutrino density perturbations, we detect the scale-dependent linear halo bias with high significance. This is the first time that this effect is detected in simulations containing neutrino density perturbations on all scales, confirming the same finding from separate universe simulations. The scale dependence is the result of the additional scale in the system, i.e. the massive neutrino free-streaming length, and it persists even if the bias is defined with respect to the cold dark matter plus baryon (instead of total matter) power spectrum. The separat…
We study the properties of dark matter haloes in a wide range of modified gravity models, namely, $f(R)$, DGP, and interacting dark energy models. We study the effects of modified gravity and dark energy on the internal properties of haloes, such as the spin and the structural parameters. We find that $f(R)$ gravity enhance the median value of the Bullock spin parameter, but could not detect such effects for DGP and coupled dark energy. $f(R)$ also yields a lower median sphericity and oblateness, while coupled dark energy has the opposite effect. However, these effects are very small. We then …
We analytically model the non-linear effects induced by massive neutrinos on the total matter power spectrum using the halo model reaction framework of Cataneo et al. 2019. In this approach the halo model is used to determine the relative change to the matter power spectrum caused by new physics beyond the concordance cosmology. Using standard fitting functions for the halo abundance and the halo mass-concentration relation, the total matter power spectrum in the presence of massive neutrinos is predicted to percent-level accuracy, out to $k=10 \, h \, {\rm Mpc}^{-1}$. We find that refining th…
We provide a quantitative analysis of the halo model in the context of massive neutrino cosmologies. We discuss all the ingredients necessary to model the non-linear matter and cold dark matter power spectra and compare with the results of N-body simulations that incorporate massive neutrinos. Our neutrino halo model is able to capture the non-linear behavior of matter clustering with a $\sim 20\%$ accuracy up to very non-linear scales of $k=10~h/$Mpc (which would be affected by baryon physics). The largest discrepancies arise in the range $k=0.5-1~h/$Mpc where the 1-halo and 2-halo terms are …
We present two new diagnostics based on the intrinsic shape alignments of group/cluster size dark matter halos to disentangle the effect of $f(R)$ gravity from that of massive neutrinos. Using the snapshot data from a series of the {\small DUSTGRAIN}-{pathfinder} $N$-body simulations for the Planck $Λ$CDM cosmology and three $f(R)$ gravity models with massive neutrinos ($ν$), we first determine the probability density functions of the alignment angles between the shape orientations of massive halos and the minor principal axes of the local tidal fields. The numerically obtained results turn ou…
We use the cosmo-OWLS and BAHAMAS suites of cosmological hydrodynamical simulations to explore the separate and combined effects of baryon physics (particularly feedback from active galactic nuclei, AGN) and free-streaming of massive neutrinos on large-scale structure. We focus on five diagnostics: i) the halo mass function; ii) halo mass density profiles; iii) the halo mass-concentration relation; iv) the clustering of haloes; and v) the clustering of matter; and we explore the extent to which the effects of baryon physics and neutrino free-streaming can be treated independently. Consistent w…
Screened modified gravity predicts potentially large signatures in the peculiar velocity field that makes it an interesting probe to test gravity on cosmological scales. We investigate the signatures induced by the Symmetron and a Chameleon $f(R)$ model in the peculiar velocity field using $N$-body simulations. By studying fifth force and halo velocity profiles we identify three general categories of effects found in screened modified gravity models: a fully screened regime where we recover $Λ$CDM to high precision, an unscreened regime where the fifth force is in full operation, and, a partia…
Modified Gravity (MG) scenarios have been advocated to account for the dark energy phenomenon in the universe. These models predict departures from General Relativity on large cosmic scales that can be tested through a variety of probes such as observations of galaxy clusters among others. Here, we investigate the imprint of MG models on the internal mass distribution of cluster-like halos as probed by the dark matter halo sparsity. To this purpose we perform a comparative analysis of the properties of the halo sparsity using N-body simulation halo catalogs of a standard flat $Λ$CDM model and …
Halos and galaxies are tracers of the underlying dark matter structures. While their bias is well understood in the case of a simple Universe composed dominantly of dark matter, the relation becomes more complex in the presence of massive neutrinos. Indeed massive neutrinos introduce rich dynamics in the process of structure formation leading to scale-dependent bias. We study this process from the perspective of general relativity employing a simple spherical collapse model. We find a characteristic signature at the neutrino free-streaming scale in addition to a large-scale feature from genera…
Searches for modified gravity in the large-scale structure try to detect the enhanced amplitude of density fluctuations caused by the fifth force present in many of these theories. Neutrinos, on the other hand, suppress structure growth below their free-streaming length. Both effects take place on comparable scales, and uncertainty in the neutrino mass leads to a degeneracy with modified gravity parameters for probes that are measuring the amplitude of the matter power spectrum. We explore the possibility to break the degeneracy between modified gravity and neutrino effects in the growth of st…
Cosmic background neutrinos have a large velocity dispersion, which causes the evolution of long-wavelength density perturbations to depend on scale. This scale-dependent growth leads to the well-known suppression in the linear theory matter power spectrum that is used to probe neutrino mass. In this paper, we study the impact of long-wavelength density perturbations on small-scale structure formation. By performing separate universe simulations where the long-wavelength mode is absorbed into the local expansion, we measure the responses of the cold dark matter (CDM) power spectrum and halo ma…
(abridged) We investigate the signatures left by the cosmic neutrino background on the clustering of matter, CDM+baryons and halos in redshift-space using a set of more than 1000 N-body and hydrodynamical simulations with massless and massive neutrinos. We find that the effect neutrinos induce on the clustering of CDM+baryons in redshift-space on small scales is almost entirely due to the change in $σ_8$. Neutrinos imprint a characteristic signature in the quadrupole of the matter (CDM+baryons+neutrinos) field on small scales, that can be used to disentangle the effect of $σ_8$ and $M_ν$. We s…

We investigate compact halos of sterile-neutrino dark matter and examine observable signatures with respect to neutrino and photon emission. Primarily, we consider two cases: primordial black-hole halos and ultra-compact mini-halos. In both cases, we find that there exists a broad range of possible parameter choices such that detection in the near future with X-ray and gamma-ray telescopes might be well possible. In fact, for energies above $10\,{\rm TeV}$, the neutrino telescope IceCube would be a splendid detection machine for such macroscopic dark-matter candidates.

We present a new statistics based on the turn-around radii of cluster halos to break the dark sector degeneracy between the $Λ$CDM model and the alternative ones with $f(R)$ gravity and massive neutrinos ($ν$) characterized by the strength of the fifth force, $\vert f_{R0}\vert$, and the total neutrino mass, $M_ν$. Analyzing the rockstar halo catalogs at the present epoch from the {\small DUSTGRAIN}-{pathfinder} $N$-body simulations performed for four different cosmologies, namely, $Λ$CDM ($\vert f_{R0}\vert=0$, $M_ν=0.0$eV), fR6 ($\vert f_{R0}\vert=10^{-6}$, $M_ν=0.0$eV), fR6+$0.06$eV ($\vert…
Cosmic voids offer an extraordinary opportunity to study the effects of massive neutrinos on cosmological scales. Because they are freely streaming, neutrinos can penetrate the interior of voids more easily than cold dark matter or baryons, which makes their relative contribution to the mass budget in voids much higher than elsewhere in the Universe. In simulations it has recently been shown how various characteristics of voids in the matter distribution are affected by neutrinos, such as their abundance, density profiles, dynamics, and clustering properties. However, the tracers used to ident…
Modified gravity and massive neutrino cosmologies are two of the most interesting scenarios that have been recently explored to account for possible observational deviations from the concordance $Λ$-cold dark matter ($Λ$CDM) model. In this context, we investigated the large-scale structure of the Universe by exploiting the \dustp simulations that implement, simultaneously, the effects of $f(R)$ gravity and massive neutrinos. To study the possibility of breaking the degeneracy between these two effects, we analysed the redshift-space distortions in the clustering of dark matter haloes at differ…
The presence of massive neutrinos affects the growth of large-scale structure in the universe, leaving a potentially observable imprint on the abundance and properties of massive dark matter-dominated halos. Cosmological surveys detect large numbers of these halos in the form of rich groups and clusters, using the information as an input to constraining the properties of dark energy. We use a suite of N-body simulations that include the effects of massive neutrinos as well as of dynamical dark energy to study the properties of the mass function. As in our previous work, we follow an approach v…
We present a method that extends the capabilities of the PINpointing Orbit-Crossing Collapsed HIerarchical Objects (PINOCCHIO) code, allowing it to generate accurate dark matter halo mock catalogues in cosmological models where the linear growth factor and the growth rate depend on scale. Such cosmologies comprise, among others, models with massive neutrinos and some classes of modified gravity theories. We validate the code by comparing the halo properties from PINOCCHIO against N-body simulations, focusing on cosmologies with massive neutrinos: $νΛ$CDM. We analyse the halo mass function, hal…
We investigate the dependence of the galaxy-halo connection and galaxy density field in modified gravity models using the $N-$body simulations for $f(R)$ and nDGP models at $z=0$. Because of the screening mechanisms employed by these models, chameleon and Vainshtein, halos are clustered differently in the non-linear regime of structure formation. We quantify their deviations in the galaxy density field from the standard $Λ$CDM model under different environments. We populate galaxies in halos via the (Sub)Halo Abundance Matching. Our main results are: 1) The galaxy-halo connection {\it strongly…
We develop and test an algorithm to rescale a simulated dark-matter particle distribution or halo catalogue from a standard gravity model to that of a modified gravity model. This method is based on that of Angulo & White but with some additional ingredients to account for (i) scale-dependent growth of linear density perturbations and (ii) screening mechanisms that are generic features of viable modified gravity models. We attempt to keep the method as general as possible, so that it may plausibly be applied to a wide range of modified theories, although tests against simulations are restricte…
