In this paper, we consider clustering based on principal component analysis (PCA) for high-dimension, low-sample-size (HDLSS) data. We give theoretical reasons why PCA is effective for clustering HDLSS data. First, we derive a geometric representation of HDLSS data taken from a two-class mixture model. With the help of the geometric representation, we give geometric consistency properties of sample principal component scores in the HDLSS context. We develop ideas of the geometric representation and geometric consistency properties to multiclass mixture models. We show that PCA can classify HDLSS data under certain conditions in a surprisingly explicit way. Finally, we demonstrate the performance of the clustering by using microarray data sets.
We consider the problem related to clustering of gamma-ray bursts (from "BATSE" catalogue) through kernel principal component analysis in which our proposed kernel outperforms results of other competent kernels in terms of clustering accuracy and we obtain three physically interpretable groups of gamma-ray bursts. The effectivity of the suggested kernel in combination with kernel principal component analysis in revealing natural clusters in noisy and nonlinear data while reducing the dimension of the data is also explored in two simulated data sets.
This paper presents a new statistical method for clustering step data, a popular form of health record data easily obtained from wearable devices. Since step data are high-dimensional and zero-inflated, classical methods such as K-means and partitioning around medoid (PAM) cannot be applied directly. The proposed method is a novel combination of newly constructed variables that reflect the inherent features of step data, such as quantity, strength, and pattern, and a multivariate functional principal component analysis that can integrate all the features of the step data for clustering. The pr…

We explore the geometrical interpretation of the PCA based clustering algorithm Principal Direction Divisive Partitioning (PDDP). We give several examples where this algorithm breaks down, and suggest a new method, gap partitioning, which takes into account natural gaps in the data between clusters. Geometric features of the PCA space are derived and illustrated and experimental results are given which show our method is comparable on the datasets used in the original paper on PDDP.
In this paper, we revisit the problem of clustering 1318 new variable stars found in the Milky way. Our recent work distinguishes these stars based on their light curves which are univariate series of brightness from the stars observed at discrete time points. This work proposes a new approach to look at these discrete series as continuous curves over time by transforming them into functional data. Then, functional principal component analysis is performed using these functional light curves. Clustering based on the significant functional principal components reveals two distinct groups of ecl…
Principal Component Analysis (PCA) is a powerful tool in statistics and machine learning. While existing study of PCA focuses on the recovery of principal components and their associated eigenvalues, there are few precise characterizations of individual principal component scores that yield low-dimensional embedding of samples. That hinders the analysis of various spectral methods. In this paper, we first develop an $\ell_p$ perturbation theory for a hollowed version of PCA in Hilbert spaces which provably improves upon the vanilla PCA in the presence of heteroscedastic noises. Through a novel…
Even with the rise in popularity of over-parameterized models, simple dimensionality reduction and clustering methods, such as PCA and k-means, are still routinely used in an amazing variety of settings. A primary reason is the combination of simplicity, interpretability and computational efficiency. The focus of this article is on improving upon PCA and k-means, by allowing non-linear relations in the data and more flexible cluster shapes, without sacrificing the key advantages. The key contribution is a new framework for Principal Elliptical Analysis (PEA), defining a simple and computationa…

Traditional load analysis is facing challenges with the new electricity usage patterns due to demand response as well as increasing deployment of distributed generations, including photovoltaics (PV), electric vehicles (EV), and energy storage systems (ESS). At the transmission system, despite of irregular load behaviors at different areas, highly aggregated load shapes still share similar characteristics. Load clustering is to discover such intrinsic patterns and provide useful information to other load applications, such as load forecasting and load modeling. This paper proposes an efficient…
We propose a spectral clustering method based on local principal components analysis (PCA). After performing local PCA in selected neighborhoods, the algorithm builds a nearest neighbor graph weighted according to a discrepancy between the principal subspaces in the neighborhoods, and then applies spectral clustering. As opposed to standard spectral methods based solely on pairwise distances between points, our algorithm is able to resolve intersections. We establish theoretical guarantees for simpler variants within a prototypical mathematical framework for multi-manifold clustering, and eval…

Due to advances in sensors, growing large and complex medical image data have the ability to visualize the pathological change in the cellular or even the molecular level or anatomical changes in tissues and organs. As a consequence, the medical images have the potential to enhance diagnosis of disease, prediction of clinical outcomes, characterization of disease progression, management of health care and development of treatments, but also pose great methodological and computational challenges for representation and selection of features in image cluster analysis. To address these challenges,…
We consider the sparse principal component analysis for high-dimensional stationary processes. The standard principal component analysis performs poorly when the dimension of the process is large. We establish the oracle inequalities for penalized principal component estimators for the processes including heavy-tailed time series. The rate of convergence of the estimators is established. We also elucidate the theoretical rate for choosing the tuning parameter in penalized estimators. The performance of the sparse principal component analysis is demonstrated by numerical simulations. The utilit…
Principal component analysis continues to be a powerful tool in dimension reduction of high dimensional data. We assume a variance-diverging model and use the high-dimension, low-sample-size asymptotics to show that even though the principal component directions are not consistent, the sample and prediction principal component scores can be useful in revealing the population structure. We further show that these scores are biased, and the bias is asymptotically decomposed into rotation and scaling parts. We propose methods of bias-adjustment that are shown to be consistent and work well in the…
Principal Moment Analysis is a method designed for dimension reduction, analysis and visualization of high dimensional multivariate data. It generalizes Principal Component Analysis and allows for significant statistical modeling flexibility, when approximating an unknown underlying probability distribution, by enabling direct analysis of general approximate measures. Through https://principalmomentanalysis.github.io/ we provide an implementation, together with a graphical user interface, of a simplex based version of Principal Moment Analysis.
Robust principal component analysis (RPCA) can recover low-rank matrices when they are corrupted by sparse noises. In practice, many matrices are, however, of high-rank and hence cannot be recovered by RPCA. We propose a novel method called robust kernel principal component analysis (RKPCA) to decompose a partially corrupted matrix as a sparse matrix plus a high or full-rank matrix with low latent dimensionality. RKPCA can be applied to many problems such as noise removal and subspace clustering and is still the only unsupervised nonlinear method robust to sparse noises. Our theoretical analys…
We discuss a clustering method for Gaussian mixture model based on the sparse principal component analysis (SPCA) method and compare it with the IF-PCA method. We also discuss the dependent case where the covariance matrix $Σ$ is not necessarily diagonal.
There are several cutting edge applications needing PCA methods for data on tori and we propose a novel torus-PCA method with important properties that can be generally applied. There are two existing general methods: tangent space PCA and geodesic PCA. However, unlike tangent space PCA, our torus-PCA honors the cyclic topology of the data space whereas, unlike geodesic PCA, our torus-PCA produces a variety of non-winding, non-dense descriptors. This is achieved by deforming tori into spheres and then using a variant of the recently developed principle nested spheres analysis. This PCA analysi…
Principal components analysis (PCA) is a widely used dimension reduction technique with an extensive range of applications. In this paper, an online distributed algorithm is proposed for recovering the principal eigenspaces. We further establish its rate of convergence and show how it relates to the number of nodes employed in the distributed computation, the effective rank of the data matrix under consideration, and the gap in the spectrum of the underlying population covariance matrix. The proposed algorithm is illustrated on low-rank approximation and $\boldsymbol{k}$-means clustering tasks…
A new look on the principal component analysis has been presented. Firstly, a geometric interpretation of determination coefficient was shown. In turn, the ability to represent the analyzed data and their interdependencies in the form of easy-to-understand basic geometric structures was shown. As a result of the analysis of these structures it was proposed to enrich the classical PCA. In particular, it was proposed a new criterion for the selection of important principal components and a new algorithm for clustering primary variables by their level of similarity to the principal components. Vi…
Mixtures of probabilistic principal component analysis (MPPCA) is a well-known mixture model extension of principal component analysis (PCA). Similar to PCA, MPPCA assumes the data samples in each mixture contain homoscedastic noise. However, datasets with heterogeneous noise across samples are becoming increasingly common, as larger datasets are generated by collecting samples from several sources with varying noise profiles. The performance of MPPCA is suboptimal for data with heteroscedastic noise across samples. This paper proposes a heteroscedastic mixtures of probabilistic PCA technique …
Sparse linear prediction methods suffer from decreased prediction accuracy when the predictor variables have cluster structure (e.g. there are highly correlated groups of variables). To improve prediction accuracy, various methods have been proposed to identify variable clusters from the data and integrate cluster information into a sparse modeling process. But none of these methods achieve satisfactory performance for prediction, variable selection and variable clustering simultaneously. This paper presents Variable Cluster Principal Component Regression (VC-PCR), a prediction method that sup…

A clustering outcome for high-dimensional data is typically interpreted via post-processing, involving dimension reduction and subsequent visualization. This destroys the meaning of the data and obfuscates interpretations. We propose algorithm-agnostic interpretation methods to explain clustering outcomes in reduced dimensions while preserving the integrity of the data. The permutation feature importance for clustering represents a general framework based on shuffling feature values and measuring changes in cluster assignments through custom score functions. The individual conditional expectat…
Principal Component Analysis (PCA) is one of the most important methods to handle high dimensional data. However, most of the studies on PCA aim to minimize the loss after projection, which usually measures the Euclidean distance, though in some fields, angle distance is known to be more important and critical for analysis. In this paper, we propose a method by adding constraints on factors to unify the Euclidean distance and angle distance. However, due to the nonconvexity of the objective and constraints, the optimized solution is not easy to obtain. We propose an alternating linearized mini…
With the ongoing COVID-19 pandemic, understanding the characteristics of the virus has become an important and challenging task in the scientific community. While tests do exist for COVID-19, the goal of our research is to explore other methods of identifying infected individuals. Our group applied unsupervised clustering techniques to explore a dataset of lungscans of COVID-19 infected, Viral Pneumonia infected, and healthy individuals. This is an important area to explore as COVID-19 is a novel disease that is currently being studied in detail. Our methodology explores the potential that uns…
High-dimensional complex systems can be studied through multivariate analysis, as Principal Component Analysis, however large samples of observations frequently are needed for it. Here it is examined a method for small samples based on clustering variables around latent variables (CLV) to subject classification in two presumed groups. For it, a predictive model was developed to generate datasets with two groups of cases whose variables show randomness features (up to 30% of variables manifest difference between groups, and up to 7% of those are correlated between them). The method recovered th…

Structured point process data harvested from various platforms poses new challenges to the machine learning community. By imposing a matrix structure to repeatedly observed marked point processes, we propose a novel mixture model of multi-level marked point processes for identifying potential heterogeneity in the observed data. Specifically, we study a matrix whose entries are marked log-Gaussian Cox processes and cluster rows of such a matrix. An efficient semi-parametric Expectation-Solution (ES) algorithm combined with functional principal component analysis (FPCA) of point processes is pro…
Though there is a growing body of literature on fairness for supervised learning, the problem of incorporating fairness into unsupervised learning has been less well-studied. This paper studies fairness in the context of principal component analysis (PCA). We first present a definition of fairness for dimensionality reduction, and our definition can be interpreted as saying that a reduction is fair if information about a protected class (e.g., race or gender) cannot be inferred from the dimensionality-reduced data points. Next, we develop convex optimization formulations that can improve the f…

Large textual corpora are often represented by the document-term frequency matrix whose elements are the frequency of terms; however, this matrix has two problems: sparsity and high dimensionality. Four dimension reduction strategies are used to address these problems. Of the four strategies, unsupervised feature transformation (UFT) is a popular and efficient strategy to map the terms to a new basis in the document-term frequency matrix. Although several UFT-based methods have been developed, fuzzy clustering has not been considered for dimensionality reduction. This research explores fuzzy c…

Low-rank matrix is desired in many machine learning and computer vision problems. Most of the recent studies use the nuclear norm as a convex surrogate of the rank operator. However, all singular values are simply added together by the nuclear norm, and thus the rank may not be well approximated in practical problems. In this paper, we propose to use a log-determinant (LogDet) function as a smooth and closer, though non-convex, approximation to rank for obtaining a low-rank representation in subspace clustering. Augmented Lagrange multipliers strategy is applied to iteratively optimize the Log…
We present here an original application of the non-negative matrix factorization (NMF) method, for the case of extra-financial data. These data are subject to high correlations between co-variables, as well as between observations. NMF provides a much more relevant clustering of co-variables and observations than a simple principal component analysis (PCA). In addition, we show that an initial data separation step before applying NMF further improves the quality of the clustering.
Subspace clustering is a growing field of unsupervised learning that has gained much popularity in the computer vision community. Applications can be found in areas such as motion segmentation and face clustering. It assumes that data originate from a union of subspaces, and clusters the data depending on the corresponding subspace. In practice, it is reasonable to assume that a limited amount of labels can be obtained, potentially at a cost. Therefore, algorithms that can effectively and efficiently incorporate this information to improve the clustering model are desirable. In this paper, we …
In several application domains, high-dimensional observations are collected and then analysed in search for naturally occurring data clusters which might provide further insights about the nature of the problem. In this paper we describe a new approach for partitioning such high-dimensional data. Our assumption is that, within each cluster, the data can be approximated well by a linear subspace estimated by means of a principal component analysis (PCA). The proposed algorithm, Predictive Subspace Clustering (PSC) partitions the data into clusters while simultaneously estimating cluster-wise PC…
Personalized treatment of patients based on tissue-specific cancer subtypes has strongly increased the efficacy of the chosen therapies. Even though the amount of data measured for cancer patients has increased over the last years, most cancer subtypes are still diagnosed based on individual data sources (e.g. gene expression data). We propose an unsupervised data integration method based on kernel principal component analysis. Principal component analysis is one of the most widely used techniques in data analysis. Unfortunately, the straight-forward multiple-kernel extension of this method le…
We consider the problem of how many components to retain in the application of principal component analysis when the dimension is much higher than the number of observations. To estimate the number of components, we propose to sequentially test skewness of the squared lengths of residual scores that are obtained by removing leading principal components. The residual lengths are asymptotically left-skewed if all principal components with diverging variances are removed, and right-skewed if not. The proposed estimator is shown to be consistent, performs well in high-dimensional simulation studie…
Dimension reduction for high-dimensional compositional data plays an important role in many fields, where the principal component analysis of the basis covariance matrix is of scientific interest. In practice, however, the basis variables are latent and rarely observed, and standard techniques of principal component analysis are inadequate for compositional data because of the simplex constraint. To address the challenging problem, we relate the principal subspace of the centered log-ratio compositional covariance to that of the basis covariance, and prove that the latter is approximately iden…
Principal component analysis is a useful dimension reduction and data visualization method. However, in high dimension, low sample size asymptotic contexts, where the sample size is fixed and the dimension goes to infinity,a paradox has arisen. In particular, despite the useful real data insights commonly obtained from principal component score visualization, these scores are not consistent even when the sample eigen-vectors are consistent. This paradox is resolved by asymptotic study of the ratio between the sample and population principal component scores. In particular, it is seen that this…
There is growing empirical evidence that spherical $k$-means clustering performs well at identifying groups of concomitant extremes in high dimensions, thereby leading to sparse models. We provide one of the first theoretical results supporting this approach, but also demonstrate some pitfalls. Furthermore, we show that an alternative cost function may be more appropriate for identifying concomitant extremes, and it results in a novel spherical $k$-principal-components clustering algorithm. Our main result establishes a broadly satisfied sufficient condition guaranteeing the success of this me…
Spectral clustering is a technique that clusters elements using the top few eigenvectors of their (possibly normalized) similarity matrix. The quality of spectral clustering is closely tied to the convergence properties of these principal eigenvectors. This rate of convergence has been shown to be identical for both the normalized and unnormalized variants in recent random matrix theory literature. However, normalization for spectral clustering is commonly believed to be beneficial [Stat. Comput. 17 (2007) 395-416]. Indeed, our experiments show that normalization improves prediction accuracy. …
Driven by a wide range of applications, many principal subspace estimation problems have been studied individually under different structural constraints. General minimax lower and upper bounds are established to characterize the interplay between the information-geometric complexity of the structural set for the principal subspaces, the sign…
This paper proposes a tool for dimension reduction where the dimension of the original space is reduced: a Principal Loading Analysis (PLA). PLA is a tool to reduce dimensions by discarding variables. The intuition is that variables are dropped which distort the covariance matrix only by a little. Our method is introduced and an algorithm for conducting PLA is provided. Further, we give bounds for the noise arising in the sample case.
Clustering of data sets is a standard problem in many areas of science and engineering. The method of spectral clustering is based on embedding the data set using a kernel function, and using the top eigenvectors of the normalized Laplacian to recover the connected components. We study the performance of spectral clustering in recovering the latent labels of i.i.d. samples from a finite mixture of nonparametric distributions. The difficulty of this label recovery problem depends on the overlap between mixture components and how easily a mixture component is divided into two nonoverlapping comp…
In this paper, we introduce principal asymmetric least squares (PALS) as a unified framework for linear and nonlinear sufficient dimension reduction. Classical methods such as sliced inverse regression (Li, 1991) and principal support vector machines (Li, Artemiou and Li, 2011) may not perform well in the presence of heteroscedasticity, while our proposal addresses this limitation by synthesizing different expectile levels. Through extensive numerical studies, we demonstrate the superior performance of PALS in terms of both computation time and estimation accuracy. For the asymptotic analysis …
We study principal components analyses in multivariate random and mixed effects linear models, assuming a spherical-plus-spikes structure for the covariance matrix of each random effect. We characterize the behavior of outlier sample eigenvalues and eigenvectors of MANOVA variance components estimators in such models under a high-dimensional asymptotic regime. Our results show that an aliasing phenomenon may occur in high dimensions, in which eigenvalues and eigenvectors of the MANOVA estimate for one variance component may be influenced by the other components. We propose an alternative proce…
The principal support vector machines method (Li et al., 2011) is a powerful tool for sufficient dimension reduction that replaces original predictors with their low-dimensional linear combinations without loss of information. However, the computational burden of the principal support vector machines method constrains its use for massive data. To address this issue, we in this paper propose two distributed estimation algorithms for fast implementation when the sample size is large. Both the two distributed sufficient dimension reduction estimators enjoy the same statistical efficiency as mergi…
