Applied ontology is a relatively new field which aims to apply theories and methods from diverse disciplines such as philosophy, cognitive science, linguistics and formal logics to perform or improve domain-specific tasks. To support the development of effective research methodologies for applied ontology, we critically discuss the question how its research results should be evaluated. We propose that results in applied ontology must be evaluated within their domain of application, based on some ontology-based task within the domain, and discuss quantitative measures which would facilitate the objective evaluation and comparison of research results in applied ontology.

Knowledge graphs (KG) are used in a wide range of applications. The automation of KG generation is very desired due to the data volume and variety in industries. One important approach of KG generation is to map the raw data to a given KG schema, namely a domain ontology, and construct the entities and properties according to the ontology. However, the automatic generation of such ontology is demanding and existing solutions are often not satisfactory. An important challenge is a trade-off between two principles of ontology engineering: knowledge-orientation and data-orientation. The former on…

Electronic government (e-government) has been one of the most active areas of ontology development during the past six years. In e-government, ontologies are being used to describe and specify e-government services (e-services) because they enable easy composition, matching, mapping and merging of various e-government services. More importantly, they also facilitate the semantic integration and interoperability of e-government services. However, it is still unclear in the current literature how an existing ontology building methodology can be applied to develop semantic ontology models in a go…

We propose the Onto2Vec method, an approach to learn feature vectors for biological entities based on their annotations to biomedical ontologies. Our method can be applied to a wide range of bioinformatics research problems such as similarity-based prediction of interactions between proteins, classification of interaction types using supervised learning, or clustering.
We propose an Ontology-Based Information Extraction (OBIE) system to automate the extraction of the criteria and values applied in Land Use Suitability Analysis (LUSA) from bylaw and regulation documents related to the geographic area of interest. The results obtained by our proposed LUSA OBIE system (land use suitability criteria and their values) are presented as an ontology populated with instances of the extracted criteria and property values. This latter output ontology is incorporated into a Multi-Criteria Decision Making (MCDM) model applied for constructing suitability maps for differe…
Philosophers frequently struggle with the relation of metaphysics to the everyday world, with its practical value, and with its relation to empirical science. This paper distinguishes several different models of the relation between philosophical ontology and applied (scientific) ontology that have been advanced in the history of philosophy. Adoption of a strong participation model for the philosophical ontologist in science is urged, and requirements and consequences of the participation model are explored. This approach provides both a principled view and justification of the role of the phi…

Over two decades ago a "quite revolution" overwhelmingly replaced knowledgebased approaches in natural language processing (NLP) by quantitative (e.g., statistical, corpus-based, machine learning) methods. Although it is our firm belief that purely quantitative approaches cannot be the only paradigm for NLP, dissatisfaction with purely engineering approaches to the construction of large knowledge bases for NLP are somewhat justified. In this paper we hope to demonstrate that both trends are partly misguided and that the time has come to enrich logical semantics with an ontological structure th…
The focus of this paper is the calculation of similarity between two concepts from an ontology for a Human-Like Interaction system. In order to facilitate this calculation, a similarity function is proposed based on five dimensions (sort, compositional, essential, restrictive and descriptive) constituting the structure of ontological knowledge. The paper includes a proposal for computing a similarity function for each dimension of knowledge. Later on, the similarity values obtained are weighted and aggregated to obtain a global similarity measure. In order to calculate those weights associated…

The detection and representation of events is a critical element in automated surveillance systems. We present here an ontology for representing complex semantic events to assist video surveillance-based vandalism detection. The ontology contains the definition of a rich and articulated event vocabulary that is aimed at aiding forensic analysis to objectively identify and represent complex events. Our ontology has then been applied in the context of London Riots, which took place in 2011. We report also on the experiments conducted to support the classification of complex criminal events from …
The delineation of logical definitions for each class in an ontology and the consistent application of these definitions to the assignment of instances to classes are important criteria for ontology evaluation. If ontologies are specified with property-based restrictions on class membership, then such consistency can be checked automatically. If no such logical restrictions are applied, as is the case with many biological ontologies, there are currently no automated methods for measuring the semantic consistency of instance assignment on an ontology-wide scale, nor for inferring the patterns o…
The use of Semantic Technologies - in particular the Semantic Web - has revealed to be a great tool for describing the cultural heritage domain and artistic practices. However, the panorama of ontologies for musicological applications seems to be limited and restricted to specific applications. In this research, we propose HaMSE, an ontology capable of describing musical features that can assist musicological research. More specifically, HaMSE proposes to address sues that have been affecting musicological research for decades: the representation of music and the relationship between quantitat…

Decision support is a probabilistic and quantitative method designed for modeling problems in situations with ambiguity. Computer technology can be employed to provide clinical decision support and treatment recommendations. The problem of natural language applications is that they lack formality and the interpretation is not consistent. Conversely, ontologies can capture the intended meaning and specify modeling primitives. Disease Ontology (DO) that pertains to cancer's clinical stages and their corresponding information components is utilized to improve the reasoning ability of a decision s…

Homogeneous unstructured data (HUD) are collections of unstructured documents that share common properties, such as similar layout, common file format, or common domain of values. Building on such properties, it would be desirable to automatically process HUD to access the main information through a semantic layer -- typically an ontology -- called semantic view. Hence, we propose an ontology-based approach for extracting semantically rich information from HUD, by integrating and extending recent technologies and results from the fields of classical information extraction, table recognition, o…

In this work, we fill the gap in the Semantic Web in the context of Cultural Symbolism. Building upon earlier work in, we introduce the Simulation Ontology, an ontology that models the background knowledge of symbolic meanings, developed by combining the concepts taken from the authoritative theory of Simulacra and Simulations of Jean Baudrillard with symbolic structures and content taken from "Symbolism: a Comprehensive Dictionary" by Steven Olderr. We re-engineered the symbolic knowledge already present in heterogeneous resources by converting it into our ontology schema to create HyperReal,…

OWL 2 has been standardized by the World Wide Web Consortium (W3C) as a family of ontology languages for the Semantic Web. The most expressive of these languages is OWL 2 Full, but to date no reasoner has been implemented for this language. Consistency and entailment checking are known to be undecidable for OWL 2 Full. We have translated a large fragment of the OWL 2 Full semantics into first-order logic, and used automated theorem proving systems to do reasoning based on this theory. The results are promising, and indicate that this approach can be applied in practice for effective OWL reason…

Ontology alignment (a.k.a ontology matching (OM)) plays a critical role in knowledge integration. Owing to the success of machine learning in many domains, it has been applied in OM. However, the existing methods, which often adopt ad-hoc feature engineering or non-contextual word embeddings, have not yet outperformed rule-based systems especially in an unsupervised setting. In this paper, we propose a novel OM system named BERTMap which can support both unsupervised and semi-supervised settings. It first predicts mappings using a classifier based on fine-tuning the contextual embedding model …

The European Materials and Modelling Ontology (EMMO) has recently been advanced in the computational molecular engineering and multiscale modelling communities as a top-level ontology, aiming to support semantic interoperability and data integration solutions, e.g., for research data infrastructures. The present work explores how top-level ontologies that are based on the same paradigm - the same set of fundamental postulates - as the EMMO can be applied to models of physical systems and their use in computational engineering practice. This paradigm, which combines mereology (in its extension …
The Constructive Solid Geometry (CSG) is a data model providing a set of binary Boolean operators such as Union, Difference and Intersection. In this work, these operators are used to compute topological relations between objects defined by the constraints of the nine Intersection Model (9-IM) from Egenhofer. With the help of these constraints, we define a procedure to compute the topological relations on CSG objects. These topological relations are Disjoint, Contains, Inside, Covers, CoveredBy, Equals and Overlaps, and are defined in a top-level ontology with a specific semantic definition on…

We report on the results of evaluating the competency of a first-order ontology for its use with automated theorem provers (ATPs). The evaluation follows the adaptation of the methodology based on competency questions (CQs) [Grüninger&Fox,1995] to the framework of first-order logic, which is presented in [Álvez&Lucio&Rigau,2015], and is applied to Adimen-SUMO [Álvez&Lucio&Rigau,2015]. The set of CQs used for this evaluation has been automatically generated from a small set of semantic patterns and the mapping of WordNet to SUMO. Analysing the results, we can conclude that it is feasible to use…

Event Detection (ED) aims to identify event trigger words from a given text and classify it into an event type. Most of current methods to ED rely heavily on training instances, and almost ignore the correlation of event types. Hence, they tend to suffer from data scarcity and fail to handle new unseen event types. To address these problems, we formulate ED as a process of event ontology population: linking event instances to pre-defined event types in event ontology, and propose a novel ED framework entitled OntoED with ontology embedding. We enrich event ontology with linkages among event ty…

Ontology Design Patterns (ODPs) have become an established and recognised practice for guaranteeing good quality ontology engineering. There are several ODP repositories where ODPs are shared as well as ontology design methodologies recommending their reuse. Performing rigorous testing is recommended as well for supporting ontology maintenance and validating the resulting resource against its motivating requirements. Nevertheless, it is less than straightforward to find guidelines on how to apply such methodologies for developing domain-specific knowledge graphs. ArCo is the knowledge graph of…

In this work, we propose a set of ontologies that will help in the diagnosis and treatment of vector-borne diseases. Ontology development is a non-trivial task requiring expertise in the chosen ontological language. We propose a method for making the content of ontologies more transparent by presenting, through the use of natural language generation, naturalistic descriptions of ontology classes as textual paragraphs. The method has been implemented in a proof-of- concept system, OntoVerbal, that automatically generates paragraph-sized textual descriptions of ontological classes expressed in OWL. OntoVerbal has been applied to ontologies that can be loaded into Protégé and been evaluated with SNOMED CT, show…

Research in artificial intelligence (AI) is addressing a growing number of tasks through a rapidly growing number of models and methodologies. This makes it difficult to keep track of where novel AI methods are successfully -- or still unsuccessfully -- applied, how progress is measured, how different advances might synergize with each other, and how future research should be prioritized. To help address these issues, we created the Intelligence Task Ontology and Knowledge Graph (ITO), a comprehensive, richly structured and manually curated resource on artificial intelligence tasks, benchmark …

Zero-shot Learning (ZSL), which aims to predict for those classes that have never appeared in the training data, has arisen hot research interests. The key of implementing ZSL is to leverage the prior knowledge of classes which builds the semantic relationship between classes and enables the transfer of the learned models (e.g., features) from training classes (i.e., seen classes) to unseen classes. However, the priors adopted by the existing methods are relatively limited with incomplete semantics. In this paper, we explore richer and more competitive prior knowledge to model the inter-class …

Duplication of nodes is a common problem encountered when building knowledge graphs (KGs) from heterogeneous datasets, where it is crucial to be able to merge nodes having the same meaning. OntoMerger is a Python ontology integration library whose functionality is to deduplicate KG nodes. In addition, the library provides analytic and data testing functionalities that can be used to fine-tune the inputs, further reducing duplication, and to increa…
Understanding large ontologies is still an issue, and has an impact on many ontology engineering tasks. We describe a novel method for identifying and extracting conceptual components from domain ontologies, which are used to understand and compare them. The method is applied to two corpora of ontologies in the Cultural Heritage and Conference domain, respectively. The results, which show good quality, are evaluated by manual inspection and by correlation with datasets and tool performance from the ontology alignment evaluation initiative.
In this paper we report on a black-box approach to parallelize existing description logic (DL) reasoners for the Web Ontology Language (OWL). We focus on OWL ontology classification, which is an important inference service and supported by every major OWL/DL reasoner. We propose a flexible parallel framework which can be applied to existing OWL reasoners in order to speed up their classification process. In order to test its performance, we evaluated our framework by parallelizing major OWL reasoners for concept classification. In comparison to the selected black-box reasoner our results demon…

The work presented in this master thesis consists of extracting a set of events from texts written in natural language. For this purpose, we have based ourselves on the basic notions of the information extraction as well as the open information extraction. First, we applied an open information extraction(OIE) system for the relationship extraction, to highlight the importance of OIEs in event extraction, and we used the ontology to the event modeling. We tested the results of our approach with test metrics. As a result, the two-level event extraction approach has shown good performance results…

The holistic approach to sustainable urban planning implies using different models in an integrated way that is capable of simulating the urban system. As the interconnection of such models is not a trivial task, one of the key elements that may be applied is the description of the urban geometric properties in an "interoperable" way. Focusing on air quality as one of the most pronounced urban problems, the geometric aspects of a city may be described by objects such as those defined in CityGML, so that an appropriate air quality model can be applied for estimating the quality of the urban air…

The chase is a sound and complete algorithm for conjunctive query answering over ontologies of existential rules with equality. To enable its effective use, we can apply acyclicity notions; that is, sufficient conditions that guarantee chase termination. Unfortunately, most of these notions have only been defined for existential rule sets without equality. A proposed solution to circumvent this issue is to treat equality as an ordinary predicate with an explicit axiomatisation. We empirically show that this solution is not efficient in practice and propose an alternative approach. More precise…

Ontology alignment is widely-used to find the correspondences between different ontologies in diverse fields. After discovering the alignments, several performance scores are available to evaluate them. The scores typically require the identified alignment and a reference containing the underlying actual correspondences of the given ontologies. The current trend in the alignment evaluation is to put forward a new score(e.g., precision, weighted precision, etc.)and to compare various alignments by juxtaposing the obtained scores. However,it is substantially provocative to select one measure among o…
