This paper addresses the estimation of the latent dimensionality in nonnegative matrix factorization (NMF) with the β-divergence. The β-divergence is a family of cost functions that includes the squared Euclidean distance, Kullback-Leibler and Itakura-Saito divergences as special cases. Learning the model order is important as it is necessary to strike the right balance between data fidelity and overfitting. We propose a Bayesian model based on automatic relevance determination in which the columns of the dictionary matrix and the rows of the activation matrix are tied together through a common scale parameter in their prior. A family of majorization-minimization algorithms is proposed for maximum a posteriori (MAP) estimation. A subset of scale parameters is driven to a small lower bound in the course of inference, with the effect of pruning the corresponding spurious components. We demonstrate the efficacy and robustness of our algorithms by performing extensive experiments on synthetic data, the swimmer dataset, a music decomposition example and a stock price prediction task.
We propose a generative model of a group EEG analysis, based on appropriate kernel assumptions on EEG data. We derive the variational inference update rule using various approximation techniques. The proposed model outperforms the current state-of-the-art algorithms in terms of common pattern extraction. The validity of the proposed model is tested on the BCI competition dataset.
In this paper, we introduce a probabilistic model for learning nonnegative matrix factorization (NMF) that is commonly used for predicting missing values and finding hidden patterns in the data, in which the matrix factors are latent variables associated with each data dimension. The nonnegativity constraint for the latent factors is handled by choosing priors with support on the nonnegative subspace. Bayesian inference procedure based on Gibbs sampling is employed. We evaluate the model on several real-world datasets including MovieLens 100K and MovieLens 1M with different sizes and dimension…

Binary data matrices can represent many types of data such as social networks, votes, or gene expression. In some cases, the analysis of binary matrices can be tackled with nonnegative matrix factorization (NMF), where the observed data matrix is approximated by the product of two smaller nonnegative matrices. In this context, probabilistic NMF assumes a generative model where the data is usually Bernoulli-distributed. Often, a link function is used to map the factorization to the $[0,1]$ range, ensuring a valid Bernoulli mean parameter. However, link functions have the potential disadvantage …
Gaussian processes are widely used for the analysis of spatial data due to their nonparametric flexibility and ability to quantify uncertainty, and recently developed scalable approximations have facilitated application to massive datasets. For multivariate outcomes, linear models of coregionalization combine dimension reduction with spatial correlation. However, their real-valued latent factors and loadings are difficult to interpret because, unlike nonnegative models, they do not recover a parts-based representation. We present nonnegative spatial factorization (NSF), a spatially-aware proba…
Nonnegative matrix factorization (NMF) with group sparsity constraints is formulated as a probabilistic graphical model and, assuming some observed data have been generated by the model, a feasible variational Bayesian algorithm is derived for learning model parameters. When used in a supervised learning scenario, NMF is most often utilized as an unsupervised feature extractor followed by classification in the obtained feature subspace. Having mapped the class labels to a more general concept of groups which underlie sparsity of the coefficients, what the proposed group sparse NMF model allows…
In this work, we empirically explore the question: how can we assess the quality of samples from some target distribution? We assume that the samples are provided by some valid Monte Carlo procedure, so we are guaranteed that the collection of samples will asymptotically approximate the true distribution. Most current evaluation approaches focus on two questions: (1) Has the chain mixed, that is, is it sampling from the distribution? and (2) How independent are the samples (as MCMC procedures produce correlated samples)? Focusing on the case of Bayesian nonnegative matrix factorization, we emp…
This paper introduces a robust mixing model to describe hyperspectral data resulting from the mixture of several pure spectral signatures. This new model not only generalizes the commonly used linear mixing model, but also allows for possible nonlinear effects to be easily handled, relying on mild assumptions regarding these nonlinearities. The standard nonnegativity and sum-to-one constraints inherent to spectral unmixing are coupled with a group-sparse constraint imposed on the nonlinearity component. This results in a new form of robust nonnegative matrix factorization. The data fidelity te…

The nonnegative matrix factorization is a widely used, flexible matrix decomposition, finding applications in biology, image and signal processing and information retrieval, among other areas. Here we present a related matrix factorization. A multi-objective optimization problem finds conical combinations of templates that approximate a given data matrix. The templates are chosen so that as far as possible only the initial data set can be represented this way. However, the templates are not required to be nonnegative nor convex combinations of the original data.
We augment the nonnegative matrix factorization method for audio source separation with cues about directionality of sound propagation. This improves separation quality greatly and removes the need for training data, with only a twofold increase in run time. This is the first method which can exploit directional information from microphone arrays much smaller than the wavelength of sound, working both in simulation and in practice on millimeter-scale microphone arrays.
In this letter, we propose a new identification criterion that guarantees the recovery of the low-rank latent factors in the nonnegative matrix factorization (NMF) model, under mild conditions. Specifically, using the proposed criterion, it suffices to identify the latent factors if the rows of one factor are \emph{sufficiently scattered} over the nonnegative orthant, while no structural assumption is imposed on the other factor except being full-rank. This is by far the mildest condition under which the latent factors are provably identifiable from the NMF model.

Nonnegative matrix factorization (NMF) is a powerful tool for data mining. However, the emergence of `big data' has severely challenged our ability to compute this fundamental decomposition using deterministic algorithms. This paper presents a randomized hierarchical alternating least squares (HALS) algorithm to compute the NMF. By deriving a smaller matrix from the nonnegative input data, a more efficient nonnegative decomposition can be computed. Our algorithm scales to big data applications while attaining a near-optimal factorization. The proposed algorithm is evaluated using synthetic and…
NIMFA is an open-source Python library that provides a unified interface to nonnegative matrix factorization algorithms. It includes implementations of state-of-the-art factorization methods, initialization approaches, and quality scoring. It supports both dense and sparse matrix representation. NIMFA's component-based implementation and hierarchical design should help the users to employ already implemented techniques or design and code new strategies for matrix factorization tasks.
Nonnegative matrix factorization (NMF) is now a common tool for audio source separation. When learning NMF on large audio databases, one major drawback is that the complexity in time is O(FKN) when updating the dictionary (where (F;N) is the dimension of the input power spectrograms, and K the number of basis spectra), thus forbidding its application on signals longer than an hour. We provide an online algorithm with a complexity of O(FK) in time and memory for updates in the dictionary. We show on audio simulations that the online approach is faster for short audio signals and allows to analy…
Identifying recurring patterns in high-dimensional time series data is an important problem in many scientific domains. A popular model to achieve this is convolutive nonnegative matrix factorization (CNMF), which extends classic nonnegative matrix factorization (NMF) to extract short-lived temporal motifs from a long time series. Prior work has typically fit this model by multiplicative parameter updates---an approach widely considered to be suboptimal for NMF, especially in large-scale data applications. Here, we describe how to extend two popular and computationally scalable NMF algorithms-…
Nonnegative matrix factorization (NMF) is a popular dimension reduction technique that produces interpretable decomposition of the data into parts. However, this decompostion is not generally identifiable (even up to permutation and scaling). While other studies have provide criteria under which NMF is identifiable, we present the first (to our knowledge) characterization of the non-identifiability of NMF. We describe exactly when and how non-uniqueness can occur, which has important implications for algorithms to efficiently discover alternate solutions, if they exist.

Nonnegative Matrix Factorization (NMF) is an unsupervised learning algorithm that produces a linear, parts-based approximation of a data matrix. NMF constructs a nonnegative low rank basis matrix and a nonnegative low rank matrix of weights which, when multiplied together, approximate the data matrix of interest using some cost function. The NMF algorithm can be modified to include auxiliary constraints which impose task-specific penalties or restrictions on the cost function of the matrix factorization. In this paper we propose a new NMF algorithm that makes use of non-data dependent auxiliar…

Nonnegative matrix factorization (NMF) is a relatively new unsupervised learning algorithm that decomposes a nonnegative data matrix into a parts-based, lower dimensional, linear representation of the data. NMF has applications in image processing, text mining, recommendation systems and a variety of other fields. Since its inception, the NMF algorithm has been modified and explored by numerous authors. One such modification involves the addition of auxiliary constraints to the objective function of the factorization. The purpose of these auxiliary constraints is to impose task-specific penalt…
Motivated by the needs of estimating the proximity clustering with partial distance measurements from vantage points or landmarks for remote networked systems, we show that the proximity clustering problem can be effectively formulated as the Nyström approximation problem, which solves the kernel K-means clustering problem in the complex space. We implement the Nyström approximation based on a landmark based Nonnegative Matrix Factorization (NMF) process. Evaluation results show that the proposed method finds nearly optimal clustering quality on both synthetic and real-world data sets as we va…

Existing nonnegative matrix factorization methods focus on learning global structure of the data to construct basis and coefficient matrices, which ignores the local structure that commonly exists among data. In this paper, we propose a new type of nonnegative matrix factorization method, which learns local similarity and clustering in a mutually enhancing way. The learned new representation is more representative in that it better reveals inherent geometric property of the data. Nonlinear expansion is given and efficient multiplicative updates are developed with theoretical convergence guaran…

Through experiments, we show the use-case advantages presentedby L21 SNF, including application to the compression of highly overdeterminedsystems encountered broadly across many general machine learning processes.
Nonnegative Matrix Factorization (NMF) is a widely used technique in many applications such as face recognition, motion segmentation, etc. It approximates the nonnegative data in an original high dimensional space with a linear representation in a low dimensional space by using the product of two nonnegative matrices. In many applications data are often partially corrupted with large additive noise. When the positions of noise are known, some existing variants of NMF can be applied by treating these corrupted entries as missing values. However, the positions are often unknown in many real worl…

Nonnegative CMTF (N-CMTF) has been employed in many applications for identifying latent patterns, prediction, and recommendation. However, due to the added complexity with coupling between tensor and matrix data, existing N-CMTF algorithms exhibit poor computation efficiency. In this paper, a computationally efficient N-CMTF factorization algorithm is presented based on the column-wise element selection, preventing frequent gradient updates. Th…
The problem of finding overlapping communities in networks has gained much attention recently. Optimization-based approaches use non-negative matrix factorization (NMF) or variants, but the global optimum cannot be provably attained in general. Model-based approaches, such as the popular mixed-membership stochastic blockmodel or MMSB (Airoldi et al., 2008), use parameters for each node to specify the overlapping communities, but standard inference techniques cannot guarantee consistency. We link the two approaches, by (a) establishing sufficient conditions for the symmetric NMF optimization to…
Motivated by the reconstruction and the prediction of electricity consumption, we extend Nonnegative Matrix Factorization~(NMF) to take into account side information (column or row features). We consider general linear measurement settings, and propose a framework which models non-linear relationships between features and the response variables. We extend previous theoretical results to obtain a sufficient condition on the identifiability of the NMF in this setting. Based the classical Hierarchical Alternating Least Squares~(HALS) algorithm, we propose a new algorithm (HALSX, or Hierarchical A…
It was recently shown that quantum annealing can be used as an effective, fast subroutine in certain types of matrix factorization algorithms. The quantum annealing algorithm performed best for quick, approximate answers, but performance rapidly plateaued. In this paper, we utilize reverse annealing instead of forward annealing in the quantum annealing subroutine for nonnegative/binary matrix factorization problems. After an initial global search with forward annealing, reverse annealing performs a series of local searches that refine existing solutions. The combination of forward and reverse …

We first consider low-rank factorization more broadly and propose a graph representation of the problem suited for graph neural networks. Then, we focus on the task of nonnegative matrix factorization and propose a graph neural network that interleaves bipartite self-attention layers…

Symmetric nonnegative matrix factorization (SymNMF) has important applications in data analytics problems such as document clustering, community detection and image segmentation. In this paper, we propose a novel nonconvex variable splitting method for solving SymNMF. The proposed algorithm is guaranteed to converge to the set of Karush-Kuhn-Tucker (KKT) points of the nonconvex SymNMF problem. Furthermore, it achieves a global sublinear convergence rate. We also show that the algorithm can be efficiently implemented in parallel. Further, sufficient conditions are provided which guarantee the g…
Nonnegative matrix factorization (NMF) is a popular model in the field of pattern recognition. It aims to find a low rank approximation for nonnegative data M by a product of two nonnegative matrices W and H. In general, NMF is NP-hard to solve while it can be solved efficiently under separability assumption, which requires the columns of factor matrix are equal to columns of the input matrix. In this paper, we generalize separability assumption based on 3-factor NMF M=P_1SP_2, and require that S is a sub-matrix of the input matrix. We refer to this NMF as a Co-Separable NMF (CoS-NMF). We disc…

This paper is concerned with improving the empirical convergence speed of block-coordinate descent algorithms for approximate nonnegative tensor factorization (NTF). We propose an extrapolation strategy in-between block updates, referred to as heuristic extrapolation with restarts (HER). HER significantly accelerates the empirical convergence speed of most existing block-coordinate algorithms for dense NTF, in particular for challenging computational scenarios, while requiring a negligible additional computational budget.
Nonnegative matrix factorization (NMF) has become a widely used tool for the analysis of high-dimensional data as it automatically extracts sparse and meaningful features from a set of nonnegative data vectors. We first illustrate this property of NMF on three applications, in image processing, text mining and hyperspectral imaging --this is the why. Then we address the problem of solving NMF, which is NP-hard in general. We review some standard NMF algorithms, and also present a recent subclass of NMF problems, referred to as near-separable NMF, that can be solved efficiently (that is, in pol…
Nonnegative matrix factorization (NMF) has been shown recently to be tractable under the separability assumption, under which all the columns of the input data matrix belong to the convex cone generated by only a few of these columns. Bittorf, Recht, Ré and Tropp (`Factoring nonnegative matrices with linear programs', NIPS 2012) proposed a linear programming (LP) model, referred to as Hottopixx, which is robust under any small perturbation of the input matrix. However, Hottopixx has two important drawbacks: (i) the input matrix has to be normalized, and (ii) the factorization rank has to be kn…
We present a numerical algorithm for nonnegative matrix factorization (NMF) problems under noisy separability. The research interest of this paper is to find the vectors as close to the vertices as possible in a situation in which noise is added to the data points. Our algorithm is designed to capture the shape of the convex hull of data points by using its enclosing ellipsoid. We show that the algorithm has correctness and robustness properties from theoretical and practical persp…

We present a family of fast recursive algorithms, and prove they are robust under any small perturbations of the input data matrix. This family generalizes several existing hyperspectral unmixing algorithms and hence provides for the first time …

It factorizes a matrix into a product of 2 low-rank non-negative matrices that will define parts-based, and linear representation of nonnegative data. Recently, Graph regularized NMF (GrNMF) is proposed to find a compact representation, which uncovers the hidden semantics and simultaneously respects the intrinsic geometric structure. In GNMF, an affinity graph is constructed from the original data space to encode the geometrical information. In this …

Nonnegative matrix factorization (NMF) factorizes a non-negative matrix into product of two non-negative matrices, namely a signal matrix and a mixing matrix. NMF suffers from the scale and ordering ambiguities. Often, the source signals can be monotonous in nature. For example, in source separation problem, the source signals can be monotonously increasing or decreasing while the mixing matrix can have nonnegative entries. NMF methods may not be effective for such cases as it suffers from the ordering ambiguity. This paper proposes an approach to incorporate notion of monotonicity in NMF, lab…
The backpropagation algorithm for calculating gradients has been widely used in computation of weights for deep neural networks (DNNs). In this paper, we propose a novel approach for computing weight matrices of fully-connected DNNs by using two types of semi-nonnegative matrix factorizations (semi-NMFs). In this method, optimization processes are performed by calculating weight matrices alternately, and backpropagation (BP) is not used. We also present a meth…
Nonnegative matrix factorization (NMF) has attracted much attention in the last decade as a dimension reduction method in many applications. Thus, there is a growing need to develop algorithms in a distributed memory architecture. We propose a novel distributed algorithm, called \textit{distributed incremental block coordinate descent} (DID), to solve the problem. By adapting the block coordinate descent framework, closed-form update rules are obtained in DID. M…

We propose a new variant of nonnegative matrix factorization (NMF), combining separability and sparsity assumptions. Separability requires that the columns of the first NMF factor are equal to columns of the input matrix, while sparsity requires that the columns of the second NMF factor are sparse. We call this variant sparse separable NMF (SSNMF), which we prove to be NP-complete, as opposed to separable NMF which can be solved in polynomial time. The main motivation to consider this new model is to handle underdetermined blind source separation problems, such as multispectral image unmixing.…

The kernel space contains a set of meta states which are desired to be representative of only a small subset of original states. To promote this structural property, we constrain the number of nonzero entries of the mappings between the state space and the kernel space. By imposing the desired characteristics of the representation, we cast the…
