In the Nonnegative Matrix Factorization (NMF) problem we are given an $n \times m$ nonnegative matrix $M$ and an integer $r > 0$. Our goal is to express $M$ as $A W$ where $A$ and $W$ are nonnegative matrices of size $n \times r$ and $r \times m$ respectively. In some applications, it makes sense to ask instead for the product $AW$ to approximate $M$ -- i.e. (approximately) minimize $\norm{M - AW}_F$ where $\norm{}_F$ denotes the Frobenius norm; we refer to this as Approximate NMF. This problem has a rich history spanning quantum mechanics, probability theory, data analysis, polyhedral combinatorics, communication complexity, demography, chemometrics, etc. In the past decade NMF has become enormously popular in machine learning, where $A$ and $W$ are computed using a variety of local search heuristics. Vavasis proved that this problem is NP-complete. We initiate a study of when this problem is solvable in polynomial time:
1. We give a polynomial-time algorithm for exact and approximate NMF for every constant $r$. Indeed NMF is most interesting in applications precisely when $r$ is small.
2. We complement this with a hardness result, that if exact NMF can be solved in time $(nm)^{o(r)}$, 3-SAT has a sub-exponential time algorithm. This rules out substantial improvements to the above algorithm.
3. We give an algorithm that runs in time polynomial in $n$, $m$ and $r$ under the separablity condition identified by Donoho and Stodden in 2003. The algorithm may be practical since it is simple and noise tolerant (under benign assumptions). Separability is believed to hold in many practical settings.
To the best of our knowledge, this last result is the first example of a polynomial-time algorithm that provably works under a non-trivial condition on the input and we believe that this will be an interesting and important direction for future work.

In this paper, we propose a provably correct algorithm for convolutive nonnegative matrix factorization (CNMF) under separability assumptions. CNMF is a convolutive variant of nonnegative matrix factorization (NMF), which functions as an NMF with additional sequential structure. This model is useful in a number of applications, such as audio source separation and neural sequence identification. While a number of heuristic algorithms have been proposed to solve CNMF, to the best of our knowledge no provably correct algorithms have been developed. We present an algorithm that takes advantage of …
A novel approach to Boolean matrix factorization (BMF) is presented. Instead of solving the BMF problem directly, this approach solves a nonnegative optimization problem with the constraint over an auxiliary matrix whose Boolean structure is identical to the initial Boolean data. Then the solution of the nonnegative auxiliary optimization problem is thresholded to provide a solution for the BMF problem. We provide the proofs for the equivalencies of the two solution spaces under the existence of an exact solution. Moreover, the nonincreasing property of the algorithm is also proven. Experiment…
Nonnegative Matrix Factorization (NMF) is a widely used technique for data representation. Inspired by the expressive power of deep learning, several NMF variants equipped with deep architectures have been proposed. However, these methods mostly use the only nonnegativity while ignoring task-specific features of data. In this paper, we propose a novel deep approximately orthogonal nonnegative matrix factorization method where both nonnegativity and orthogonality are imposed with the aim to perform a hierarchical clustering by using different level of abstractions of data. Experiment on two fac…

Nonnegative matrix factorization can be used to automatically detect topics within a corpus in an unsupervised fashion. The technique amounts to an approximation of a nonnegative matrix as the product of two nonnegative matrices of lower rank. In this paper, we show this factorization can be combined with regression on a continuous response variable. In practice, the method performs better than regression done after topics are identified and retrains interpretability.
A convergent algorithm for nonnegative matrix factorization with orthogonality constraints imposed on both factors is proposed in this paper. This factorization concept was first introduced by Ding et al. with intent to further improve clustering capability of NMF. However, as the original algorithm was developed based on multiplicative update rules, the convergence of the algorithm cannot be guaranteed. In this paper, we utilize the technique presented in our previous work to develop the algorithm and prove that it converges to a stationary point inside the solution space.
Online nonnegative matrix factorization (ONMF) is a matrix factorization technique in the online setting where data are acquired in a streaming fashion and the matrix factors are updated each time. This enables factor analysis to be performed concurrently with the arrival of new data samples. In this article, we demonstrate how one can use online nonnegative matrix factorization algorithms to learn joint dictionary atoms from an ensemble of correlated data sets. We propose a temporal dictionary learning scheme for time-series data sets, based on ONMF algorithms. We demonstrate our dictionary l…

The nonnegative matrix factorization is a widely used, flexible matrix decomposition, finding applications in biology, image and signal processing and information retrieval, among other areas. Here we present a related matrix factorization. A multi-objective optimization problem finds conical combinations of templates that approximate a given data matrix. The templates are chosen so that as far as possible only the initial data set can be represented this way. However, the templates are not required to be nonnegative nor convex combinations of the original data.
Fully unsupervised topic models have found fantastic success in document clustering and classification. However, these models often suffer from the tendency to learn less-than-meaningful or even redundant topics when the data is biased towards a set of features. For this reason, we propose an approach based upon the nonnegative matrix factorization (NMF) model, deemed \textit{Guided NMF}, that incorporates user-designed seed word supervision. Our experimental results demonstrate the promise of this model and illustrate that it is competitive with other methods of this ilk with only very little…
We augment the nonnegative matrix factorization method for audio source separation with cues about directionality of sound propagation. This improves separation quality greatly and removes the need for training data, with only a twofold increase in run time. This is the first method which can exploit directional information from microphone arrays much smaller than the wavelength of sound, working both in simulation and in practice on millimeter-scale microphone arrays.
Traditional NMF-based signal decomposition relies on the factorization of spectral data, which is typically computed by means of short-time frequency transform. In this paper we propose to relax the choice of a pre-fixed transform and learn a short-time orthogonal transform together with the factorization. To this end, we formulate a regularized optimization problem reminiscent of conventional NMF, yet with the transform as additional unknown parameters, and design a novel block-descent algorithm enabling to find stationary points of this objective function. The proposed joint transform learni…
In this letter, we propose a new identification criterion that guarantees the recovery of the low-rank latent factors in the nonnegative matrix factorization (NMF) model, under mild conditions. Specifically, using the proposed criterion, it suffices to identify the latent factors if the rows of one factor are \emph{sufficiently scattered} over the nonnegative orthant, while no structural assumption is imposed on the other factor except being full-rank. This is by far the mildest condition under which the latent factors are provably identifiable from the NMF model.
In recent years, semi-supervised multi-view nonnegative matrix factorization (MVNMF) algorithms have achieved promising performances for multi-view clustering. While most of semi-supervised MVNMFs have failed to effectively consider discriminative information among clusters and feature alignment from multiple views simultaneously. In this paper, a novel Discriminatively Constrained Semi-Supervised Multi-View Nonnegative Matrix Factorization (DCS^2MVNMF) is proposed. Specifically, a discriminative weighting matrix is introduced for the auxiliary matrix of each view, which enhances the inter-cla…

NIMFA is an open-source Python library that provides a unified interface to nonnegative matrix factorization algorithms. It includes implementations of state-of-the-art factorization methods, initialization approaches, and quality scoring. It supports both dense and sparse matrix representation. NIMFA's component-based implementation and hierarchical design should help the users to employ already implemented techniques or design and code new strategies for matrix factorization tasks.
Identifying recurring patterns in high-dimensional time series data is an important problem in many scientific domains. A popular model to achieve this is convolutive nonnegative matrix factorization (CNMF), which extends classic nonnegative matrix factorization (NMF) to extract short-lived temporal motifs from a long time series. Prior work has typically fit this model by multiplicative parameter updates---an approach widely considered to be suboptimal for NMF, especially in large-scale data applications. Here, we describe how to extend two popular and computationally scalable NMF algorithms-…
Nonnegative matrix factorization (NMF) is a popular dimension reduction technique that produces interpretable decomposition of the data into parts. However, this decompostion is not generally identifiable (even up to permutation and scaling). While other studies have provide criteria under which NMF is identifiable, we present the first (to our knowledge) characterization of the non-identifiability of NMF. We describe exactly when and how non-uniqueness can occur, which has important implications for algorithms to efficiently discover alternate solutions, if they exist.

Nonnegative Matrix Factorization (NMF) is an unsupervised learning algorithm that produces a linear, parts-based approximation of a data matrix. NMF constructs a nonnegative low rank basis matrix and a nonnegative low rank matrix of weights which, when multiplied together, approximate the data matrix of interest using some cost function. The NMF algorithm can be modified to include auxiliary constraints which impose task-specific penalties or restrictions on the cost function of the matrix factorization. In this paper we propose a new NMF algorithm that makes use of non-data dependent auxiliar…

The nonnegativity constraint for the latent factors is handled by choosing priors with support on the nonnegative subspace, e.g., exponential density or distribution based on exponential function. Bayesian inference procedure based on Gibbs sampling is employed. We evaluate the model on several real…

Nonnegative matrix factorization (NMF) is a relatively new unsupervised learning algorithm that decomposes a nonnegative data matrix into a parts-based, lower dimensional, linear representation of the data. NMF has applications in image processing, text mining, recommendation systems and a variety of other fields. Since its inception, the NMF algorithm has been modified and explored by numerous authors. One such modification involves the addition of auxiliary constraints to the objective function of the factorization. The purpose of these auxiliary constraints is to impose task-specific penalt…
Motivated by the needs of estimating the proximity clustering with partial distance measurements from vantage points or landmarks for remote networked systems, we show that the proximity clustering problem can be effectively formulated as the Nyström approximation problem, which solves the kernel K-means clustering problem in the complex space. We implement the Nyström approximation based on a landmark based Nonnegative Matrix Factorization (NMF) process. Evaluation results show that the proposed method finds nearly optimal clustering quality on both synthetic and real-world data sets as we va…

Existing nonnegative matrix factorization methods focus on learning global structure of the data to construct basis and coefficient matrices, which ignores the local structure that commonly exists among data. In this paper, we propose a new type of nonnegative matrix factorization method, which learns local similarity and clustering in a mutually enhancing way. The learned new representation is more representative in that it better reveals inherent geometric property of the data. Nonlinear expansion is given and efficient multiplicative updates are developed with theoretical convergence guaran…
In this paper, we propose a new method for determining shared features of and measuring the distance between data sets or point clouds. Our approach uses the joint factorization of two data matrices $X_1,X_2$ into non-negative matrices $X_1 = AS_1, X_2 = AS_2$ to derive a similarity measure that determines how well the shared basis $A$ approximates $X_1, X_2$. We also propose a point cloud distance measure built upon this method and the learned factorization. Our method reveals structural differences in both image and text data. Potential applications include classification, detecting plagiari…

Nonnegative matrix factorization (NMF) has been widely used to dimensionality reduction in machine learning. However, the traditional NMF does not properly handle outliers, so that it is sensitive to noise. In order to improve the robustness of NMF, this paper proposes an adaptive weighted NMF, which introduces weights to emphasize the different importance of each data point, thus the algorithmic sensitivity to noisy data is decreased. It is very different from the existing robust NMFs that use a slow growth similarity measure. Specifically, two strategies are proposed to achieve this: fuzzier…

Coupled Matrix Tensor Factorization (CMTF) facilitates the integration and analysis of multiple data sources and helps discover meaningful information. Nonnegative CMTF (N-CMTF) has been employed in many applications for identifying latent patterns, prediction, and recommendation. However, due to the added complexity with coupling between tensor and matrix data, existing N-CMTF algorithms exhibit poor computation efficiency. In this paper, a computationally efficient N-CMTF factorization algorithm is presented based on the column-wise element selection, preventing frequent gradient updates. Th…

Nonnegative matrix factorization (NMF) has been widely studied in recent years due to its effectiveness in representing nonnegative data with parts-based representations. For NMF, a sparser solution implies better parts-based representation. However, current NMF methods do not always generate sparse solutions. In this paper, we propose a new NMF method with log-norm imposed on the factor matrices to enhance the sparseness. Moreover, we propose a novel column-wisely sparse norm, named $\ell_{2,\log}$-(pseudo) norm to enhance the robustness of the proposed method. The $\ell_{2,\log}$-(pseudo) norm i…

We derive a backpropagation optimization scheme that allows us to frame hierarchical NMF as a neural network. We test Neural NMF on a synthetic hierarchical dataset, the 20 Newsgroups dataset, and the MyLymeD…
It was recently shown that quantum annealing can be used as an effective, fast subroutine in certain types of matrix factorization algorithms. The quantum annealing algorithm performed best for quick, approximate answers, but performance rapidly plateaued. In this paper, we utilize reverse annealing instead of forward annealing in the quantum annealing subroutine for nonnegative/binary matrix factorization problems. After an initial global search with forward annealing, reverse annealing performs a series of local searches that refine existing solutions. The combination of forward and reverse …

We describe a graph-based neural acceleration technique for nonnegative matrix factorization that builds upon a connection between matrices and bipartite graphs that is well-known in certain fields, e.g., sparse linear algebra, but has not yet been exploited to design graph neural networks for matrix computations. We first consider low-rank factorization more broadly and propose a graph representation of the problem suited for graph neural networks. Then, we focus on the task of nonnegative matrix factorization and propose a graph neural network that interleaves bipartite self-attention layers…
Nonnegative matrix factorization (NMF) is a popular model in the field of pattern recognition. It aims to find a low rank approximation for nonnegative data M by a product of two nonnegative matrices W and H. In general, NMF is NP-hard to solve while it can be solved efficiently under separability assumption, which requires the columns of factor matrix are equal to columns of the input matrix. In this paper, we generalize separability assumption based on 3-factor NMF M=P_1SP_2, and require that S is a sub-matrix of the input matrix. We refer to this NMF as a Co-Separable NMF (CoS-NMF). We disc…

Nonnegative matrix factorization (NMF) has been widely used to learn low-dimensional representations of data. However, NMF pays the same attention to all attributes of a data point, which inevitably leads to inaccurate representation. For example, in a human-face data set, if an image contains a hat on the head, the hat should be removed or the importance of its corresponding attributes should be decreased during matrix factorizing. This paper proposes a new type of NMF called entropy weighted NMF (EWNMF), which uses an optimizable weight for each attribute of each data point to emphasize thei…

This paper is concerned with improving the empirical convergence speed of block-coordinate descent algorithms for approximate nonnegative tensor factorization (NTF). We propose an extrapolation strategy in-between block updates, referred to as heuristic extrapolation with restarts (HER). HER significantly accelerates the empirical convergence speed of most existing block-coordinate algorithms for dense NTF, in particular for challenging computational scenarios, while requiring a negligible additional computational budget.

Non-negative matrix factorization (NMF) is a fundamental non-convex optimization problem with numerous applications in Machine Learning (music analysis, document clustering, speech-source separation etc). Despite having received extensive study, it is poorly understood whether or not there exist natural algorithms that can provably converge to a local minimum. Part of the reason is because the objective is heavily symmetric and its gradient is not Lipschitz. In this paper we define a multiplicative weight update type dynamics (modification of the seminal Lee-Seung algorithm) that runs concurre…

Two inference algorithms are derived: Expectation-Maximization (EM) algorithm for maximum \emph{a posteriori} estimation and Variational Bayes EM (VBEM) for full Bayesian inference, including the estimation of parameters prior distribution. From this Skellam-based model, we also introduce a new divergence $\mathcal{D}$ between a real-valued target data $x$ …

Nonnegative matrix factorization (NMF) is the problem of decomposing a given nonnegative $n \times m$ matrix $M$ into a product of a nonnegative $n \times d$ matrix $W$ and a nonnegative $d \times m$ matrix $H$. Restricted NMF requires in addition that the column spaces of $M$ and $W$ coincide. Finding the minimal inner dimension $d$ is known to be NP-hard, both for NMF and restricted NMF. We show that restricted NMF is closely related to a question about the nature of minimal probabilistic automata, posed by Paz in his seminal 1971 textbook. We use this connection to answer Paz's question neg…
