Many popular Bayesian nonparametric priors can be characterized in terms of exchangeable species sampling sequences. However, in some applications, exchangeability may not be appropriate. We introduce a {novel and probabilistically coherent family of non-exchangeable species sampling sequences characterized by a tractable predictive probability function with weights driven by a sequence of independent Beta random variables. We compare their theoretical clustering properties with those of the Dirichlet Process and the two parameters Poisson-Dirichlet process. The proposed construction provides a complete characterization of the joint process, differently from existing work. We then propose the use of such process as prior distribution in a hierarchical Bayes modeling framework, and we describe a Markov Chain Monte Carlo sampler for posterior inference. We evaluate the performance of the prior and the robustness of the resulting inference in a simulation study, providing a comparison with popular Dirichlet Processes mixtures and Hidden Markov Models. Finally, we develop an application to the detection of chromosomal aberrations in breast cancer by leveraging array CGH data.
Several approximate inference methods have been proposed for deep discrete latent variable models. However, non-parametric methods which have previously been successfully employed for classical sparse coding models have largely been unexplored in the context of deep models. We propose a non-parametric iterative algorithm for learning discrete latent representations in such deep models. Additionally, to learn scale invariant discrete features, we propose local data scaling variables. Lastly, to encourage sparsity in our representations, we propose a Beta-Bernoulli process prior on the latent fa…
We present an alternative approach to the Bayesian nonparametric analysis of conditional species richness under two-parameter Poisson Dirichlet priors. We rely on a known characterization by deletion of classes property and on results for Beta-Binomial distributions. Besides leading to simplified and much more direct proofs, our proposal provides a new scale mixture representation of the conditional asymptotic law.
Learning a model of dynamics from high-dimensional images can be a core ingredient for success in many applications across different domains, especially in sequential decision making. However, currently prevailing methods based on latent-variable models are limited to working with low resolution images only. In this work, we show that some of the issues with using high-dimensional observations arise from the discrepancy between the dimensionality of the latent and observable space, and propose solutions to overcome them.
Oilfield development related decisions are made using reservoir simulation-based optimization study in which different production scenarios and well controls are compared. Such simulations are computationally expensive and so surrogate models are used to accelerate studies. Deep learning has been used in past to generate surrogates, but such models often fail to quantify prediction uncertainty and are not interpretable. In this work, beta-VAE based regression is proposed to generate simulation surrogates for use in optimization workflow. beta-VAE enables interpretable, factorized representatio…
Modeling species abundance patterns using local environmental features is an important, current problem in ecology. The Cape Floristic Region (CFR) in South Africa is a global hot spot of diversity and endemism, and provides a rich class of species abundance data for such modeling. Here, we propose a multi-stage Bayesian hierarchical model for explaining species abundance over this region. Our model is specified at areal level, where the CFR is divided into roughly $37{,}000$ one minute grid cells; species abundance is observed at some locations within some cells. The abundance values are ordi…

We present a new non-negative matrix factorization model for $(0,1)$ bounded-support data based on the doubly non-central beta (DNCB) distribution, a generalization of the beta distribution. The expressiveness of the DNCB distribution is particularly useful for modeling DNA methylation datasets, which are typically highly dispersed and multi-modal; however, the model structure is sufficiently general that it can be adapted to many other domains where latent representations of $(0,1)$ bounded-support data are of interest. Although the DNCB distribution lacks a closed-form conjugate prior, sever…
A frequent challenge encountered with ecological data is how to interpret, analyze, or model data having a high proportion of zeros. Much attention has been given to zero-inflated count data, whereas models for non-negative continuous data with an abundance of 0s are lacking. We consider zero-inflated data on the unit interval and provide modeling to capture two types of 0s in the context of the Beta regression model. We model 0s due to missing by chance through left censoring of a latent regression, and 0s due to unsuitability using an independent Bernoulli specification to create a point mas…
We characterize the combinatorial structure of conditionally-i.i.d. sequences of negative binomial processes with a common beta process base measure. In Bayesian nonparametric applications, such processes have served as models for latent multisets of features underlying data. Analogously, random subsets arise from conditionally-i.i.d. sequences of Bernoulli processes with a common beta process base measure, in which case the combinatorial structure is described by the Indian buffet process. Our results give a count analogue of the Indian buffet process, which we call a negative binomial Indian…
The beta-negative binomial process (BNBP), an integer-valued stochastic process, is employed to partition a count vector into a latent random count matrix. As the marginal probability distribution of the BNBP that governs the exchangeable random partitions of grouped data has not yet been developed, current inference for the BNBP has to truncate the number of atoms of the beta process. This paper introduces an exchangeable partition probability function to explicitly describe how the BNBP clusters the data points of each group into a random number of exchangeable partitions, which are shared a…
We develop a Bayesian nonparametric approach to a general family of latent class problems in which individuals can belong simultaneously to multiple classes and where each class can be exhibited multiple times by an individual. We introduce a combinatorial stochastic process known as the negative binomial process (NBP) as an infinite-dimensional prior appropriate for such problems. We show that the NBP is conjugate to the beta process, and we characterize the posterior distribution under the beta-negative binomial process (BNBP) and hierarchical models based on the BNBP (the HBNBP). We study t…
Bayesian nonparametric hierarchical priors are highly effective in providing flexible models for latent data structures exhibiting sharing of information between and across groups. Most prominent is the Hierarchical Dirichlet Process (HDP), and its subsequent variants, which model latent clustering between and across groups. The HDP, may be viewed as a more flexible extension of Latent Dirichlet Allocation models (LDA), and has been applied to, for example, topic modelling, natural language processing, and datasets arising in health-care. We focus on analogous latent feature allocation models,…
The beta process has recently been widely used as a nonparametric prior for different models in machine learning, including latent feature models. In this paper, we prove the asymptotic consistency of the finite dimensional approximation of the beta process due to Paisley \& Carin (2009). In addition, we derive an almost sure approximation of the beta process. This approximation provides a direct method to efficiently simulate the beta process. A simulated example, illustrating the work of the method and comparing its performance to several existing algorithms, is also included.

We develop new models and algorithms for learning the temporal dynamics of the topic polytopes and related geometric objects that arise in topic model based inference. Our model is nonparametric Bayesian and the corresponding inference algorithm is able to discover new topics as the time progresses. By exploiting the connection between the modeling of topic polytope evolution, Beta-Bernoulli process and the Hungarian matching algorithm, our method is shown to be several orders of magnitude faster than existing topic modeling approaches, as demonstrated by experiments working with several milli…
Thanks to the reparameterization trick, deep latent Gaussian models have shown tremendous success recently in learning latent representations. The ability to couple them however with nonparamet-ric priors such as the Dirichlet Process (DP) hasn't seen similar success due to its non parameteriz-able nature. In this paper, we present an alternative treatment of the variational posterior of the Dirichlet Process Deep Latent Gaussian Mixture Model (DP-DLGMM), where we show that the prior cluster parameters and the variational posteriors of the beta distributions and cluster hidden variables can be…
A reparametrized Dirichlet-multinomial distribution is introduced, and the covariance matrix, as well as, the algorithm for calculating the PDF for n species are provided. The distribution is suited for modelling the joint distribution of pin-point cover data of spatially aggregated plant species, and the parametrization ensures that the degree of spatially aggregation is modelled by a parameter and the mean cover of the species is modelled by the other parameters. This last property is convenient for using the distribution in Bayesian hierarchical models where the mean cover of the different …
We propose a deep generative factor analysis model with beta process prior that can approximate complex non-factorial distributions over the latent codes. We outline a stochastic EM algorithm for scalable inference in a specific instantiation of this model and present some preliminary results.
Identifying undocumented or potential future interactions among species is a challenge facing modern ecologists. Recent link prediction methods rely on trait data, however large species interaction databases are typically sparse and covariates are limited to only a fraction of species. On the other hand, evolutionary relationships, encoded as phylogenetic trees, can act as proxies for underlying traits and historical patterns of parasite sharing among hosts. We show that using a network-based conditional model, phylogenetic information provides strong predictive power in a recently published g…
Detecting associations between microbial compositions and sample characteristics is one of the most important tasks in microbiome studies. Most of the existing methods apply univariate models to single microbial species separately, with adjustments for multiple hypothesis testing. We propose a Bayesian analysis for a generalized mixed effects linear model tailored to this application. The marginal prior on each microbial composition is a Dirichlet Process, and dependence across compositions is induced through a linear combination of individual covariates, such as disease biomarkers or the subj…
Bayesian inference on non-Gaussian data is often non-analytic and requires computationally expensive approximations such as sampling or variational inference. We propose an approximate inference framework primarily designed to be computationally cheap while still achieving high approximation quality. The concept, which we call Laplace Matching, involves closed-form, approximate, bi-directional transformations between the parameter spaces of exponential families. These are constructed from Laplace approximations under custom-designed basis transformations. The mappings can then be leveraged to …

Unmeasured or latent variables are often the cause of correlations between multivariate measurements, which are studied in a variety of fields such as psychology, ecology, and medicine. For Gaussian measurements, there are classical tools such as factor analysis or principal component analysis with a well-established theory and fast algorithms. Generalized Linear Latent Variable models (GLLVMs) generalize such factor models to non-Gaussian responses. However, current algorithms for estimating model parameters in GLLVMs require intensive computation and do not scale to large datasets with thous…
Mixed-membership (MM) models such as Latent Dirichlet Allocation (LDA) have been applied to microbiome compositional data to identify latent subcommunities of microbial species. These subcommunities are informative for understanding the biological interplay of microbes and for predicting health outcomes. However, microbiome compositions typically display substantial cross-sample heterogeneities in subcommunity compositions -- that is, the variability in the proportions of microbes in shared subcommunities across samples -- which is not accounted for in prior analyses. As a result, LDA can prod…
One important problem in genome science is to determine sets of co-regulated genes based on measurements of gene expression levels across samples, where the quantification of expression levels includes substantial technical and biological noise. To address this problem, we developed a Bayesian sparse latent factor model that uses a three parameter beta prior to flexibly model shrinkage in the loading matrix. By applying three layers of shrinkage to the loading matrix (global, factor-specific, and element-wise), this model has non-parametric properties in that it estimates the appropriate numbe…
