We derive the weight function w(M) to apply to dark-matter halos that minimizes the stochasticity between the weighted halo distribution and its underlying mass density field. The optimal w(M) depends on the range of masses being used in the estimator. In N-body simulations, the Poisson estimator is up to 15 times noisier than the optimal. Implementation of the optimal weight yields significantly lower stochasticity than weighting halos by their mass, bias or equal. Optimal weighting could make cosmological tests based on the matter power spectrum or cross-correlations much more powerful and/or cost-effective. A volume-limited measurement of the mass power spectrum at k=0.2h/Mpc over the entire z<1 universe could ideally be done using only 6 million redshifts of halos with mass M>6\times10^{13}h^{-1}M_\odot (1\times10^{13}) at z=0 (z=1); this is 5 times fewer than the Poisson model predicts. Using halo occupancy distributions (HOD) we find that uniformly-weighted catalogs of luminous red galaxies require >3 times more redshifts than an optimally-weighted halo catalog to reconstruct the mass to the same accuracy. While the mean HODs of galaxies above a threshold luminosity are similar to the optimal w(M), the stochasticity of the halo occupation degrades the mass estimator. Blue or emission-line galaxies are about 100 times less efficient at reconstructing mass than an optimal weighting scheme. This suggests an efficient observational approach of identifying and weighting halos with a deep photo-z survey before conducting a spectroscopic survey. The optimal w(M) and mass-estimator stochasticity predicted by the standard halo model for M>10^{12}h^{-1}M_\odot are in reasonable agreement with our measurements, with the important exceptions that the halos must be assumed to be linearly biased samples of a "halo field" that is distinct from the mass field. (Abridged)
Virtually any investigation involving dark matter halos relies on a definition of their radius, mass, and of whether they are a subhalo. The halo boundary is most commonly defined to include a spherical overdensity contrast (such as R200c, Rvir, and R200m), but different thresholds lead to significant differences in radius and mass. The splashback radius has recently been suggested as a more physically motivated (and generally larger) halo boundary, adding to the range of definitions. It is often difficult to assess the impact of a particular choice because most halo catalogs contain only one …
We introduce the idea of {\it effective} dark matter halo catalog in $f(R)$ gravity, which is built using the {\it effective} density field. Using a suite of high resolution N-body simulations, we find that the dynamical properties of halos, such as the distribution of density, velocity dispersion, specific angular momentum and spin, in the effective catalog of $f(R)$ gravity closely mimic those in the $Λ$CDM model. Thus, when using effective halos, an $f(R)$ model can be viewed as a $Λ$CDM model. This effective catalog therefore provides a convenient way for studying the baryonic physics, the…
We present and test a method for modifying the catalogue of dark matter haloes produced from a given cosmological simulation, so that it resembles the result of a simulation with an entirely different set of parameters. This extends the method of Angulo & White (2010), which rescales the full particle distribution from a simulation. Working directly with the halo catalogue offers an advantage in speed, and also allows modifications of the internal structure of the haloes to account for nonlinear differences between cosmologies. Our method can be used directly on a halo catalogue in a self cont…
We present an accurate and fast framework for generating mock catalogues including low-mass halos, based on an implementation of the COmoving Lagrangian Acceleration (COLA) technique. Multiple realisations of mock catalogues are crucial for analyses of large-scale structure, but conventional N-body simulations are too computationally expensive for the production of thousands of realisations. We show that COLA simulations can produce accurate mock catalogues with a moderate computation resource for low- to intermediate- mass galaxies in $10^{12} M_\odot$ haloes, both in real and redshift space.…
Using a mapping from dark matter halos to galaxy properties based on hydrodynamical simulations, we explore the impact of galaxy properties on the void size function and the void-galaxy correlation function. We replicate the properties of galaxies from Illustris on MassiveNus halos, to perform both luminosity and star formation rate cuts on MassiveNus halos. We compare the impact of such cuts on voids properties with respect to cuts on halo mass (as usually performed on halo catalogs driven from N-body simulations). We find that void catalogs built from luminosity-selected galaxies and halos a…
We apply a new galaxy group finder to the Main Galaxy Sample of the SDSS. This algorithm introduces new freedom to assign halos to galaxies that is self-calibrated by comparing the catalog to complementary data. These include galaxy clustering data and measurements of the total satellite luminosity from deep imaging data. We present constraints on the galaxy-halo connection for star-forming and quiescent populations. The results of the self-calibrated group catalog differ in several key ways from previous group catalogs and halo occupation analyses. The transition halo mass scale, where half o…
We develop a new, simple, fast and parameter-free method to construct dark matter halo catalogues. This method requires as inputs only the linear matter power spectrum and the threshold density for halo formation in linear theory. It directly uses excursion set ideas and Lagrangian perturbation theory to produce halo catalogues with the correct abundance, large scale power spectrum, bispectrum and velocity field. These halo catalogues can be used for the fast construction of mock galaxy catalogues, allowing for the evaluation of covariance matrices for multiple observables. Because of its robu…
We investigate machine learning (ML) techniques for predicting the number of galaxies (N_gal) that occupy a halo, given the halo's properties. These types of mappings are crucial for constructing the mock galaxy catalogs necessary for analyses of large-scale structure. The ML techniques proposed here distinguish themselves from traditional halo occupation distribution (HOD) modeling as they do not assume a prescribed relationship between halo properties and N_gal. In addition, our ML approaches are only dependent on parent halo properties (like HOD methods), which are advantageous over subhalo…
We present a detailed description and validation of our massively-parallel update to the mass-Peak Patch method, a fully predictive initial-space algorithm to quickly generate dark matter halo catalogues in very large cosmological volumes. We perform an extensive systematic comparison to a suite of N-body simulations covering a broad range of redshifts and simulation resolutions, and find that, without any parameter fitting, our method is able to generally reproduce N-body results while typically using over 3 orders of magnitude less CPU time, and a fraction of the memory cost. Instead of calc…
We present the latest version of Pinocchio, a code that generates catalogues of DM haloes in an approximate but fast way with respect to an N-body simulation. This code version extends the computation of particle and halo displacements up to 3rd-order Lagrangian Perturbation Theory (LPT), in contrast with previous versions that used Zeldovich approximation (ZA). We run Pinocchio on the same initial configuration of a reference N-body simulation, so that the comparison extends to the object-by-object level. We consider haloes at redshifts 0 and 1, using different LPT orders either for halo cons…

We present a new algorithm for generating merger trees and halo catalogs which explicitly ensures consistency of halo properties (mass, position, and velocity) across timesteps. Our algorithm has demonstrated the ability to improve both the completeness (through detecting and inserting otherwise missing halos) and purity (through detecting and removing spurious objects) of both merger trees and halo catalogs. In addition, our method is able to robustly measure the self-consistency of halo finders; it is the first to directly measure the uncertainties in halo positions, halo velocities, and the…
The ELUCID project aims to build a series of realistic cosmological simulations that reproduce the spatial and mass distribution of the galaxies as observed in the Sloan Digital Sky Survey (SDSS). This requires powerful reconstruction techniques to create constrained initial conditions. We test the reconstruction method by applying it to several $N$-body simulations. We use 2 medium resolution simulations from each of which three additional constrained $N$-body simulations were produced. We compare the resulting friend of friend catalogs by using the particle indexes as tracers, and quantify t…
Constraints on dark matter halo masses from weak gravitational lensing can be improved significantly by using additional information about the morphology of their density distribution, leading to tighter cosmological constraints derived from the halo mass function. This work is the first of two in which we investigate the accuracy of halo morphology and mass measurements in 2D and 3D. To this end, we determine several halo physical properties in the MICE-Grand Challenge dark matter only simulation. We present a public catalogue of these properties that includes density profiles and shape param…
We investigate various phenomenological schemes for the rapid generation of 3D mock galaxy catalogues with a given power spectrum and bispectrum. We apply the fast bispectrum estimator \MODALLSS{} to these mock galaxy catalogues and compare to $N$-body simulation data analysed with the halo-finder \texttt{ROCKSTAR} (our benchmark data). We propose an assembly bias model for populating parent halos with subhalos by using a joint lognormal-Gaussian probability distribution for the subhalo occupation number and the halo concentration. This prescription enabled us to recover the benchmark power sp…
We present a method for generating suites of dark-matter halo catalogs with only a few $N$-body simulations, focusing on making small changes to the underlying cosmology of a simulation with high precision. In the context of blind challenges, this allows us to reuse a simulation by giving it a new cosmology after the original cosmology is revealed. Starting with full $N$-body realizations of an original cosmology and a target cosmology, we fit a transfer function that displaces halos in the original so that the galaxy/HOD power spectrum matches that of the target cosmology. This measured trans…
Sophisticated analysis of modern large-scale structure surveys requires mock catalogs. Mock catalogs are used to optimize survey design, test reduction and analysis pipelines, make theoretical predictions for basic observables and propagate errors through complex analysis chains. We present a new method, which we call "quick particle mesh", for generating many large-volume, approximate mock catalogs at low computational cost. The method is based on using rapid, low-resolution particle mesh simulations that accurately reproduce the large-scale dark matter density field. Particles are sampled fr…
This paper introduces SMACC -- Subhalo Mass-loss Analysis using Core Catalogs. SMACC adds a mass model to substructure merger trees based on halo "core tracking." Our approach avoids the need for running expensive subhalo finding algorithms and instead uses subhalo mass-loss modeling to assign masses to halo cores. We present details of the SMACC methodology and demonstrate its excellent performance in describing halo substructure and its evolution. Validation of the approach is carried out using cosmological simulations at significantly different resolutions. We apply SMACC to the 1.24 trilli…
We present a new parallel implementation of the PINpointing Orbit Crossing-Collapsed HIerarchical Objects (PINOCCHIO) algorithm, a quick tool, based on Lagrangian Perturbation Theory, for the hierarchical build-up of Dark Matter halos in cosmological volumes. To assess its ability to predict halo correlations on large scales, we compare its results with those of an N-body simulation of a 3 Gpc/h box sampled with 2048^3 particles taken from the MICE suite, matching the same seeds for the initial conditions. Thanks to the FFTW libraries and to the relatively simple design, the code shows very go…
Large-scale sky surveys require companion large volume simulated mock catalogs. To ensure precision cosmology studies are unbiased, the correlations in these mocks between galaxy properties and their large-scale environments must be realistic. Since galaxies are embedded in dark matter halos, an important first step is to include such correlations -- sometimes called assembly bias -- for dark matter halos. However, galaxy properties correlate with smaller scale physics in halos which large simulations struggle to resolve. We describe an algorithm which addresses and largely mitigates this prob…
The increase in the observed volume in cosmological surveys imposes various challenges on simulation preparations. Firstly, the volume of the simulations required increases proportionally to the observations. However, large-volume simulations are quickly becoming computationally intractable. Secondly, on-going and future large-volume survey are targeting smaller objects, e.g. emission line galaxies, compared to the earlier focus, i.e. luminous red galaxies. They require the simulations to have higher mass resolutions. In this work we present a machine learning (ML) approach to calibrate the ha…
We present a method for populating dark matter simulations with haloes of mass below the resolution limit. It is based on stochastically sampling a field derived from the density field of the halo catalogue, using constraints from the conditional halo mass function n(m|δ). We test the accuracy of the method and show its application in the context of building mock galaxy samples. We find that this technique allows precise reproduction of the two-point statistics of galaxies in mock samples constructed with this method. Our results demonstrate that the full information content of a simulation ca…
Reliable extraction of cosmological information from clustering measurements of galaxy surveys requires estimation of the error covariance matrices of observables. The accuracy of covariance matrices is limited by our ability to generate sufficiently large number of independent mock catalogs that can describe the physics of galaxy clustering across a wide range of scales. Furthermore, galaxy mock catalogs are required to study systematics in galaxy surveys and to test analysis tools. In this investigation, we present a fast and accurate approach for generation of mock catalogs for the upcoming…
Every halo finding algorithm must make a critical yet relatively arbitrary choice: it must decide which structures are parent halos, and which structures are sub-halos of larger halos. We refer to this choice as ${\it percolation}$. We demonstrate that the choice of percolation impacts the statistical properties of the resulting halo catalog. Specifically, we modify the halo-finding algorithm ${\tt ROCKSTAR}$ to construct four different halo catalogs from the same simulation data, each with identical mass definitions, but different choice of percolation. The resulting halos exhibit significant…
We present the implementation of a halo based method for the reconstruction of the cosmic mass density field. The method employs the mass density distribution of dark matter haloes and its environments computed from cosmological N-body simulations and convolves it with a halo catalog to reconstruct the dark matter density field determined by the distribution of haloes. We applied the method to the group catalog of Yang etal (2007) built from the SDSS Data Release 4. As result we obtain reconstructions of the cosmic mass density field that are independent on any explicit assumption of bias. We …
Fitting half-integer generalized Laguerre functions to the evolved, real-space dark matter and halo correlation functions provides a simple way to reconstruct their initial shapes. We show that this methodology also works well in a wide variety of realistic, assembly biased, velocity biased and redshift-space distorted mock galaxy catalogs. We use the linear point feature in the monopole of the redshift-space distorted correlation function to quantify the accuracy of our approach. We find that the linear point estimated from the mock galaxy catalogs is insensitive to the details of the biasing…
We utilise mock catalogues from high-accuracy cosmological $N$-body simulations to quantify shifts in the recovery of the acoustic scale that could potentially result from galaxy clustering bias. The relationship between galaxies and dark matter halos presents a complicated source of systematic errors in modern redshift surveys, particularly when aiming to make cosmological measurements to sub-percent precision. Apart from a scalar, linear bias parameter accounting for the density contrast ratio between matter tracers and the true matter distribution, other types of galaxy bias, such as assemb…
We apply the nonlinear reconstruction method to simulated halo fields. For halo number density $2.77\times 10^{-2}$ $(h^{-1} {\rm Mpc})^{-3}$ at $z=0$, corresponding to the SDSS main sample density, we find the scale where the noise saturates the linear signal is improved to $k\gtrsim0.36\ h {\rm Mpc}^{-1}$, a factor of $2.29$ improvement in scale, or $12$ in number of linear modes. The improvement is less for higher redshift or lower halo density. We expect this to substantially improve the BAO accuracy of dense, low redshift surveys, including the SDSS main sample, 6dFGS and 21cm intensity m…
We present rotation curve fits to 175 late-type galaxies from the Spitzer Photometry & Accurate Rotation Curves (SPARC) database using seven dark matter (DM) halo profiles: pseudo-isothermal (pISO), Burkert, Navarro-Frenk-White (NFW), Einasto, Di Cintio (2014, DC14), coreNFW, and a new semi-empirical profile named Lucky13. We marginalize over stellar mass-to-light ratio, galaxy distance, disk inclination, halo concentration and halo mass (and an additional shape parameter for Einasto) using a Markov Chain Monte Carlo method. We find that cored halo models such as the DC14 and Burkert profiles …
In the present paper we study the radio sources in the NRAO VLA SKY Survey (NVSS) analysing its power spectrum and galaxy distribution. There is a discrepancy between the theoretical models in the literature and the data at large scales. A new model for NVSS is proposed combining the power spectrum data from NVSS and the galaxy distribution from the Combined EIS-NVSS Survey Of Radio Sources (CENSORS). Taken into account these two data sets the differences in the power spectrum at large scales are reduced, but there is still some tension between the two data sets. Different models are compared …
Precision cosmology has recently triggered new attention on the topic of approximate methods for the clustering of matter on large scales, whose foundations date back to the period from late '60s to early '90s. Indeed, although the prospect of reaching sub-percent accuracy in the measurement of clustering poses a challenge even to full N-body simulations, an accurate estimation of the covariance matrix of clustering statistics, not to mention the sampling of parameter space, requires usage of a large number (hundreds in the most favourable cases) of simulated (mock) galaxy catalogs. Combinatio…
The halo mass function (HMF) is a critical element in cosmological analyses of galaxy cluster catalogs. We quantify the impact of uncertainties in HMF parameters on cosmological constraints from cluster catalogs similar to those from Planck, those expected from the Euclid, Roman and Rubin surveys, and from a hypothetical larger future survey. We analyse simulated catalogs in each case, gradually loosening priors on HMF parameters to evaluate the degradation in cosmological constraints. While current uncertainties on HMF parameters do not substantially impact Planck-like surveys, we find that t…
In this work we study the relevance of the cosmic web and substructures on the matter and lensing power spectra measured from halo mock catalogues extracted from the N-body simulations. Since N-body simulations are computationally expensive, it is common to use faster methods that approximate the dark matter field as a set of halos. In this approximation, we replace mass concentrations in N-body simulations by a spherically symmetric Navarro-Frenk-White halo density profile. We also consider the full mass field as the sum of two distinct fields: dark matter halos ($M>9\times 10^{12}~M_{\odot}$…
The gravitational coupling between large-scale perturbations and small-scale perturbations leads to anisotropic distortions of the small-scale matter distribution. The measured local small-scale power spectrum can thus be used to infer the large-scale matter distribution. In this paper, we present a new tidal reconstruction algorithm for reconstructing large-scale modes using the full three-dimensional tidal shear information. We apply it to simulated dark matter halo fields and the reconstructed large-scale density field correlates well with the original matter density field on large scales, …
We study the relation between halo mass and its environment from a probabilistic perspective. We find that halo mass depends not only on local dark matter density, but also on non-local quantities such as the cosmic web environment and the halo-exclusion effect. Given these accurate relations, we have developed the HADRON-code (Halo mAss Distribution ReconstructiON), a technique which permits us to assign halo masses to a distribution of haloes in three-dimensional space. This can be applied to the fast production of mock galaxy catalogues, by assigning halo masses, and reproducing accurately …
Cosmic voids provide a powerful probe of the origin and evolution of structures in the Universe because their dynamics can remain near-linear to the present day. As a result they have the potential to connect large scale structure at late times to early-Universe physics. Existing "watershed"-based algorithms, however, define voids in terms of their morphological properties at low redshift. The degree to which the resulting regions exhibit linear dynamics is consequently uncertain, and there is no direct connection to their evolution from the initial density field. A recent void definition addr…
We present 2000 mock galaxy catalogs for the analysis of baryon acoustic oscillations in the Emission Line Galaxy (ELG) sample of the Extended Baryon Oscillation Spectroscopic Survey Data Release 16 (eBOSS DR16). Each mock catalog has a number density of $6.7 \times 10^{-4} h^3 \rm Mpc^{-3}$, covering a redshift range from 0.6 to 1.1. The mocks are calibrated to small-scale eBOSS ELG clustering measurements at scales of around 10 $h^{-1}$Mpc. The mock catalogs are generated using a combination of GaLAxy Mocks (GLAM) simulations and the Quick Particle-Mesh (QPM) method. GLAM simulations are use…
We develop a novel abundance matching method to construct a mock catalog of luminous red galaxies (LRGs) in SDSS, using catalogs of halos and subhalos in N-body simulations for a LCDM model. Motivated by observations suggesting that LRGs are passively-evolving, massive early-type galaxies with a typical age >5Gyr, we assume that simulated halos at z=2 (z2-halo) are progenitors for LRG-host subhalos observed today, and we label the most tightly bound particles in each progenitor z2-halo as LRG ``stars''. We then identify the subhalos containing these stars to z=0.3 (SDSS redshift) in descending…
KSZ velocity reconstruction is a recently proposed method for mapping the largest-scale modes of the universe, by applying a quadratic estimator $\hat{v}_r$ to the small-scale CMB and a galaxy catalog. We implement kSZ velocity reconstruction in an $N$-body simulation pipeline and explore its properties. We find that the reconstruction noise can be larger than the analytic prediction which is usually assumed. We revisit the analytic prediction and find additional noise terms which explain the discrepancy. The new terms are obtained from a six-point halo model calculation, and are analogous to …
We construct an emulator for the halo mass function over group and cluster mass scales for a range of cosmologies, including the effects of dynamical dark energy and massive neutrinos. The emulator is based on the recently completed Mira-Titan Universe suite of cosmological $N$-body simulations. The main set of simulations spans 111 cosmological models with 2.1 Gpc boxes. We extract halo catalogs in the redshift range $z=[0.0, 2.0]$ and for masses $M_{200\mathrm{c}}\geq 10^{13}M_\odot/h$. The emulator covers an 8-dimensional hypercube spanned by {$Ω_\mathrm{m}h^2$, $Ω_\mathrm{b}h^2$, $Ω_νh^2$,…
We present a method to produce mock galaxy catalogues with efficient perturbation theory schemes, which match the number density, power spectra and bispectra in real and in redshift space from N-body simulations. The essential contribution of this work is the way in which we constrain the bias parameters in the PATCHY-code. In addition of aiming at reproducing the two-point statistics, we seek the set of bias parameters, which constrain the univariate halo probability distribution function (PDF) encoding higher-order correlation functions. We demonstrate that halo catalogues based on the same …
Generating mocks for future sky surveys requires large volumes and high resolutions, which is computationally expensive even for fast simulations. In this work we try to develop numerical schemes to calibrate various halo and matter statistics in fast low resolution simulations compared to high resolution N-body and hydrodynamic simulations. For the halos, we improve the initial condition accuracy and develop a halo finder "relaxed-FOF", where we allow different linking length for different halo mass and velocity dispersions. We show that our relaxed-FoF halo finder improves the common statist…
We present BAM: a novel Bias Assignment Method envisaged to generate mock catalogs. Combining the statistics of dark matter tracers from a high resolution cosmological $N$-body simulation and the dark matter density field calculated from down-sampled initial conditions using efficient structure formation solvers, we extract the halo-bias relation on a mesh of a $3\,h^{-1}$ Mpc cell side resolution as a function of properties of the dark matter density field (e.g. local density, cosmic web type), automatically including stochastic, deterministic, local and non-local components. We use this info…

For modern large-scale structure survey techniques it has become standard practice to test data analysis pipelines on large suites of mock simulations, a task which is currently prohibitively expensive for full N-body simulations. Instead of calculating this costly gravitational evolution, we have trained a three-dimensional deep Convolutional Neural Network (CNN) to identify dark matter protohalos directly from the cosmological initial conditions. Training on halo catalogues from the Peak Patch semi-analytic code, we test various CNN architectures and find they generically achieve a Dice coef…
Accumulating evidence suggests that galaxy interactions play an important role in shaping the properties of galaxies. For this reason, cosmological studies focused on the evolution of halo/subhalo pairs are vital. In this paper I describe a large catalogue of halo pairs extracted from the publicly available Millennium Simulation (Springel et. al. 2005). (Throughout this work I use the term `halo' to refer both to individual haloes in the field and subhaloes embedded in larger structures.) Pairs are selected according to whether or not they come within a given critical (comoving) distance dcrit…
We characterise the distribution of quasars within dark matter halos using a direct measurement technique for the first time at redshifts as high as $z \sim 1$. Using the Planck Sunyaev-Zeldovich (SZ) catalogue for galaxy groups and the Sloan Digital Sky Survey (SDSS) DR12 quasar dataset, we assign host clusters/groups to the quasars and make a measurement of the mean number of quasars within dark matter halos as a function of halo mass. We find that a simple power-law fit of $\log\left <N\right> = (2.11 \pm 0.01) \log (M) -(32.77 \pm 0.11)$ can be used to model the quasar fraction in dark mat…
We present and test a new numerical method to determine second-order Lagrangian displacement fields in the context of modified gravity (MG) theories. We start from the extension of Lagrangian Perturbation Theory to a class of MG models that can be described by a parametrized Poisson equation, with the introduction of a scale-dependent function. We exploit fast Fourier transforms to compute the full source term of the differential equation for the second-order Lagrangian displacement field. We compare its mean to the source term computed for specific configurations for which a k-dependent solut…
We test and present the application of the full rescaling method by Angulo & White (2010) to change the cosmology of halo catalogues in numerical simulations for cosmological parameter search using semi-analytic galaxy properties. We show that a reduced form of the method can be applied in small simulations with box side of ~50/h Mpc. We perform statistical tests on the accuracy of the properties of rescaled individual haloes, and also on the rescaled population as a whole. We find that individual positions and velocities are recovered with almost no detectable biases. The dispersion in the re…
