Arguably the best hope of understanding the tail end of the reionization of the intergalactic medium (IGM) at redshift z > 6 is through the detection and characterization of the Gunn-Peterson (GP) damping wing absorption of the IGM in bright quasar spectra. However, the use of quasar spectra to measure the IGM damping wing requires a model of the quasar's intrinsic Lyman-alpha emission line. Here we quantify the uncertainties in the intrinsic line shapes, and how those uncertainties affect the determination of the IGM neutral fraction. We have assembled a catalog of high-resolution HST spectra of the emission lines of unobscured low-redshift quasars, and have characterized the variance in the shapes of their lines. We then add simulated absorption from the high-redshift IGM to these quasar spectra in order to determine the corresponding uncertainties in reionization constraints using current and future samples of z > 6 quasar spectra. We find that, if the redshift of the Lyman-alpha emission line is presumed to coincide with the systemic redshift determined from metal lines, the inferred IGM neutral fraction is systematically biased to low values due to a systematic blueshift of the Lyman-alpha line relative to the metal lines. If a similar blueshift persists in quasars at z > 6, this bias strengthens previous claims of a significant neutral hydrogen fraction at z ~ 6. This technique is capable of making a robust distinction between a highly ionized (x_IGM ~ 10^-3) and a neutral (x_IGM = 1) IGM with even a few bright quasars.
We combine high resolution hydrodynamical simulations with an intermediate resolution, dark matter only simulation and an analytical model for the growth of ionized regions to estimate the large scale distribution and redshift evolution of the visibility of Lyman-alpha emission in 6<=z<=8 galaxies. The inhomogeneous distribution of neutral hydrogen during the reionization process results in significant fluctuations in the Lyman-alpha transmissivity on large scales. The transmissivity depends not only on the ionized fraction of the intergalactic medium by volume and the amplitude of the local i…
Quasars are the most luminous non-transient sources in the epoch of cosmological reionization (i.e., which ended a billion years after the Big Bang, corresponding to a redshift of z ~ 5), and are powerful probes of the inter-galactic medium at that time. This review covers current efforts to identify high-redshift quasars and how they have been used to constrain the reionization history. This includes a full description of the various processes by which neutral hydrogen atoms can absorb/scatter ultraviolet photons, and which lead to the Gunn-Peterson effect, dark gap and dark pixel analyses, q…
In La Plante et al. (2017), we presented a new suite of hydrodynamic simulations with the aim of accurately capturing the process of helium II reionization. In this paper, we discuss the observational signatures present in the He II Ly$α$ forest. We show that the effective optical depth of the volume $τ_\mathrm{eff}$ is not sufficient for capturing the ionization state of helium II, due to the large variance inherent in sightlines. However, the He II flux PDF can be used to determine the timing of helium II reionization. The amplitude of the one-dimensional flux power spectrum can also determi…
We present an analysis of the evolution of the Lyman-series forest into the epoch of reionization using cosmological radiative transfer simulations in a scenario where reionization ends late. We explore models with different midpoints of reionization and gas temperatures. We find that once the simulations have been calibrated to match the mean flux of the observed Lyman-$α$ forest at $4 < z < 6$, they also naturally reproduce the distribution of effective optical depths of the Lyman-$β$ forest in this redshift range. We note that the tail of the largest optical depths that is most challenging …
Due to the large cross section of Ly$α$ photons with hydrogen, Lyman Alpha Emitters (LAEs) are sensitive to the presence of neutral hydrogen in the intergalactic medium (IGM) during the Epoch of Reionization (EoR): the period in the Universe's history where neutral hydrogen in the IGM is ionized. The correlation of the ionized regions in the IGM with respect to the underlying intrinsic LAEs has a pronounced effect on the number of observed LAEs and their apparent clustering. As a result, observations of LAEs during the EoR can be used as a probe of the EoR morphology. Here we build on previous…
The \lya forest at high redshifts is a powerful probe of reionization. Modeling and observing this imprint comes with significant technical challenges: inhomogeneous reionization must be taken into account while simultaneously being able to resolve the web-like small-scale structure prior to reionization. In this work we quantify the impact of inhomogeneous reionization on the \lya forest at lower redshifts ($2 < z < 4$), where upcoming surveys such as DESI will enable precision measurements of the flux power spectrum. We use both small box simulations capable of handling the small-scale struc…
We introduce a new project to understand helium reionization using fully coupled $N$-body, hydrodynamics, and radiative transfer simulations. This project aims to capture correctly the thermal history of the intergalactic medium (IGM) as a result of reionization and make predictions about the Lyman-$α$ forest and baryon temperature-density relation. The dominant sources of radiation for this transition are quasars, so modeling the source population accurately is very important for making reliable predictions. In this first paper, we present a new method for populating dark matter halos with qu…
We present a new investigation of the thermal history of the intergalactic medium (IGM) during and after reionization using the Lyman-$α$ forest flux power spectrum at $4.0\lesssim z\lesssim5.2$. Using a sample of 15 high-resolution spectra, we measure the flux power down to the smallest scales ever probed at these redshifts ($-1\lesssim \log(k/$km$^{-1}$s)$\lesssim -0.7$). These scales are highly sensitive to both the instantaneous temperature of the IGM and the total energy injected per unit mass during and after reionization. We measure temperatures at the mean density of $T_{0}\sim7000$-80…
During reionization, neutral hydrogen in the intergalactic medium (IGM) imprints a damping wing absorption feature on the spectrum of high-redshift quasars. A detection of this signature provides compelling evidence for a significantly neutral Universe, and enables measurements of the hydrogen neutral fraction $x_{\rm HI}(z)$ at that epoch. Obtaining reliable quantitative constraints from this technique, however, is challenging due to stochasticity induced by the patchy inside-out topology of reionization, degeneracies with quasar lifetime, and the unknown unabsorbed quasar spectrum close to r…
We explore how the assumption of ionization equilibrium modulates the modeled intergalactic medium (IGM) at the end of the hydrogen Epoch of Reionization using the cosmological radiation hydrodynamic \textsc{Technicolor Dawn} simulation. In neutral and partially-ionized regions where the metagalactic ultraviolet background (UVB) is weak, the ionization timescale $t_\mathrm{ion}\equiv Γ^{-1}$ exceeds the Hubble time. Assuming photoionization equilibrium in such regions artificially boosts the ionization rate, accelerating reionization. By contrast, the recombination time $t_\mathrm{rec} < t_\ma…
In the light of the recent Planck downward revision of the electron scattering optical depth, and of the discovery of a faint AGN population at $z > 4$, we reassess the actual contribution of quasars to cosmic reionization. To this aim, we extend our previous MCMC-based data-constrained semi-analytic reionization model and study the role of quasars on global reionization history. We find that, the quasars can alone reionize the Universe only for models with very high AGN emissivities at high redshift. These models are still allowed by the recent CMB data and most of the observations related to…
Previous studies have noted difficulties in modeling the highest opacities of the $z>5.5$ Ly$α$ forest, epitomized by the extreme Ly$α$ trough observed towards quasar ULAS J0148+0600. One possibility is that the most opaque regions at these redshifts contain significant amounts of neutral hydrogen. This explanation, which abandons the common assumption that reionization ended before $z=6$, also reconciles evidence from independent observations of a significantly neutral Universe at $z=7.5$. Here we explore a model in which the neutral fraction is still $\approx 10\%$ at $z=5.5$. We confirm tha…
The amplitude of the ionizing background that pervades the intergalactic medium (IGM) at the end of the epoch of reionization provides a valuable constraint on the emissivity of the sources which reionized the Universe. While measurements of the ionizing background at lower redshifts rely on a simulation-calibrated mapping between the photoionization rate and the mean transmission of the Ly$α$ forest, at $z\gtrsim6$ the IGM becomes increasingly opaque, and transmission arises solely in narrow spikes separated by saturated Gunn-Peterson troughs. In this regime, the traditional approach of measu…
We present the first large-scale, full radiative transfer simulations of the reionization of the intergalactic medium in the presence of Lyman-limit systems (LLSs). To illustrate the impact of LLS opacity, possibly missed by previous simulations, we add either a uniform or spatially-varying hydrogen bound-free opacity. This opacity, implemented as the mean free path (mfp) of the ionizing photons, extrapolates the observed, post-reionization redshift dependence into the epoch of reionization. In qualitative agreement with previous studies, we find that at late times the presence of LLSs slows d…
Inhomogeneous reionization enhances the 1D Lyman-$α$ forest power spectrum on large scales at redshifts $z\geq4$. This is due to coherent fluctuations in the ionized hydrogen fraction that arise from large-scale variations in the post-reionization gas temperature, which fade as the gas cools. It is therefore possible to use these relic fluctuations to constrain inhomogeneous reionization with the power spectrum at wavenumbers $\log_{10}(k/{\rm km^{-1}\,s})\lesssim -1.5$. We use the Sherwood-Relics suite of hybrid radiation hydrodynamical simulations to perform a first analysis of new Lyman-$α$…
High-redshift QSO spectra show large spatial fluctuations in the Ly-alpha opacity of the intergalactic medium on surprisingly large scales at z>~5.5. We present a radiative transfer simulation of cosmic reionization driven by galaxies that reproduces this large scatter and the rapid evolution of the Ly-alpha opacity distribution at 5<z<6. The simulation also reproduces the low Thomson scattering optical depth reported by the latest CMB measurement and is consistent with the observed short near-zones and strong red damping wings in the highest-redshift QSOs. It also matches the rapid disappeara…
The reionization of the second electron of helium shapes the physical state of intergalactic gas at redshifts between 2 < z < 5. Because performing full in situ radiative transfer in hydrodynamic simulations is computationally expensive for large volumes, the physics of HeII reionization is often approximated by a uniform UV background model that does not capture the patchiness of reionization. We have devised a model that implements the effects of HeII reionization using semi-analytic calculations of the thermal state of intergalactic gas-- a way to bypass a full radiative transfer simulation…
The detection of Lyman-$α$ emitting galaxies (LAEs) puts severe constraints on the reionization history. In this Paper we derive the properties of very high-$z$ LAEs predicted in the only two reionization scenarios shown in a previous Paper to be consistent with current data on 15 independent evolving global (or averaged) cosmic properties regarding luminous objects and the intergalactic medium and the optical depth to electron scattering of ionized hydrogen to CMB photons: one with a monotonic behavior, which is completed by $z=6$, as commonly considered, and another one with a non-monotonic …
Despite decades of effort, the timing and duration of He II reionization, as well as its morphology and the properties of the quasars believed to drive it, are still not well constrained. In this paper we present a new method to study both He II reionization and quasars via the thermal proximity effect -- the photoelectric heating of the intergalactic medium around quasars when their hard radiation doubly ionizes helium. We post-process a SPH simulation with 1D radiative calculations, and study how the thermal proximity effect depends on the amount of singly ionized helium, $x_{\rm HeII,0}$, w…
We present a computationally efficient and fast semi-numerical technique for simulating the Lyman-$α$ (Ly$α$) absorption optical depth in presence of neutral hydrogen "islands" left over from reionization at redshifts $5 \lesssim z \lesssim 6$. The main inputs to the analysis are (i) a semi-numerical photon-conserving model of ionized regions during reionization (named SCRIPT) along with a prescription for simulating the shadowing by neutral islands and (ii) the fluctuating Gunn-Peterson approximation to model the Ly$α$ absorption. Our model is then used for simulating the large-scale fluctuat…
Our understanding of the intergalactic medium at redshifts $z=5$-$6$ has improved considerably in the last few years due to the discovery of quasars with $z>6$ that enable Lyman-$α$ forest studies at these redshifts. A realisation from this has been that hydrogen reionization could end much later than previously thought, so that large "islands" of cold, neutral hydrogen could exist in the IGM at redshifts $z=5$-$6$. By using radiative transfer simulations of the IGM, we consider the implications of the presence of these neutral hydrogen islands for the 21-cm power spectrum signal and its poten…
The Lyman-alpha forest is the large-scale structure probe for which we appear to have modeling control to the highest wavenumbers. This makes the Lyman-alpha forest of great interest for constraining the warmness/fuzziness of dark matter and the timing of reionization processes. However, the standard statistic, the Lyman-alpha forest power spectrum, is unable to strongly constrain the IGM temperature-density relation, and this inability further limits how well other high wavenumber-sensitive parameters can be constrained. With the aim of breaking these degeneracies, we measure the power spectr…
The End of Helium Reionization at z~2.7 Inferred from Cosmic Variance in HST/COS HeII Lyman Alpha Absorption Spectra
I explore the properties of "dark gaps" - regions in quasar absorption spectra without significant transmission - with several simulations from the Cosmic Reionization On Computers (CROC) project. CROC simulations in largest available boxes (120 cMpc) come close to matching both the distribution of mean opacities and the frequency of dark gaps, but alas not in the same model: the run that matches the mean opacities fails to contain enough dark gaps and vice versa.:( Never-the-less, the run that matches the dark gap distributions serves as a counter-example to claims in the literature that the …
The neutral intergalactic medium in the post reionization epoch allows us to study cosmological structure formation through the observation of the redshifted 21 cm signal and the Lyman-alpha forest. We investigate the possibility of measuring the total neutrino mass through the suppression of power in the matter power spectrum. We investigate the possibility of measuring the neutrino mass through its imprint on the cross-correlation power spectrum of the 21-cm signal and the Lyman-alpha forest. We consider a radio-interferometric measurement of the 21 cm signal with a SKA1-mid like radio teles…
Quasars contribute to the 21-cm signal from the Epoch of Reionization (EoR) primarily through their ionizing UV and X-ray emission. However, their radio continuum and Lyman-band emission also regulates the 21-cm signal in their direct environment, potentially leaving the imprint of their duty cycle. We develop a model for the radio and UV luminosity functions of quasars from the EoR, and constrain it using recent observations. Our model is consistent with the z~7.5 quasar from Banados et al 2017, and also predicts only a few quasars suitable for 21-cm forest observations (10mJy) in the sky. We…
We have run a new suite of simulations that solve hydrodynamics and radiative transfer simultaneously to study helium II reionization. Our suite of simulations employs various models for populating quasars inside of dark matter halos, which affect the He II reionization history. In particular, we are able to explore the impact that differences in the timing and duration of reionization have on observables. We examine the thermal signature that reionization leaves on the IGM, and measure the temperature-density relation. As previous studies have shown, we confirm that the photoheating feedback …
Using synthetic Lyman-$α$ forests from the Dark Energy Spectroscopic Instrument (DESI) survey, we present a study of the impact of errors in the estimation of quasar redshift on the Lyman-$α$ correlation functions. Estimates of quasar redshift have large uncertainties of a few hundred $\text{km s}^{-1}\,$ due to the broadness of the emission lines and the intrinsic shifts from other emission lines. We inject Gaussian random redshift errors into the mock quasar catalogues, and measure the auto-correlation and the Lyman-$α$-quasar cross-correlation functions. We find a smearing of the BAO featur…
We discuss the possible origin of the double-peaked profiles recently observed in Lyman-Alpha Emitters (LAEs) at the epoch of reionization ($z \gtrsim 6.5$) from obscured active galactic nuclei (AGN). Combining the extent of the Lyman-$α$ near-zones estimated from the blue peak velocity offset in these galaxies, with the ionizing emissivity of quasars at $z \gtrsim 6$, we forecast the intrinsic UV and X-ray luminosities of the AGN needed to give rise to their double-peaked profiles. We also estimate the extent of the obscuration of the AGN by comparing their luminosities to those of similar qu…
Recent observations of the Lyman-alpha forest show large-scale spatial variations in the intergalactic Lyman-alpha opacity that grow rapidly with redshift at z>5, far in excess of expectations from empirically motivated models. Previous studies have attempted to explain this excess with spatial fluctuations in the ionizing background, but found that this required either extremely rare sources or problematically low values for the mean free path of ionizing photons. Here we report that much -- or potentially all -- of the observed excess likely arises from residual spatial variations in tempera…
The squeezed-limit bispectrum, which is generated by nonlinear gravitational evolution as well as inflationary physics, measures the correlation of three wavenumbers, in the configuration where one wavenumber is much smaller than the other two. Since the squeezed-limit bispectrum encodes the impact of a large-scale fluctuation on the small-scale power spectrum, it can be understood as how the small-scale power spectrum "responds" to the large-scale fluctuation. Viewed in this way, the squeezed-limit bispectrum can be calculated using the response approach even in the cases which do not submit …
