Single particle tracking of mRNA molecules and lipid granules in living cells shows that the time averaged mean squared displacement $\overline{δ^2}$ of individual particles remains a random variable while indicating that the particle motion is subdiffusive. We investigate this type of ergodicity breaking within the continuous time random walk model and show that $\overline{δ^2}$ differs from the corresponding ensemble average. In particular we derive the distribution for the fluctuations of the random variable $\overline{δ^2}$. Similarly we quantify the response to a constant external field, revealing a generalization of the Einstein relation. Consequences for the interpretation of single molecule tracking data are discussed.
We consider a Langevin equation with variable drift and diffusion coefficients separable in time and space and its corresponding Fokker-Planck equation in the Stratonovich approach. From this Fokker-Planck equation we obtain a class of exact solutions with the same spatial drift and diffusion coefficients. Furthermore, we analyze some details of this system by using the spatial diffusion coefficient $D(x)=\sqrt{D}|x| ^{-% \fracθ{2}}$.
We compute the effective diffusion coefficient of a Brownian particle in a piece-wise linear periodic potential and subject of spatially inhomogeneous temperature, otherwise known as the B{ü}ttiker-Landauer motor. We obtain analytical expressions for the current and diffusion coefficients and compare with numerical results.
We study the noise induced transport of an overdamped Brownian particle in frictional ratchet systems in the presence of external Gaussian white noise fluctuations. The analytical expressions for current and diffusion coefficient are derived and the reliability or coherence of transport are discussed by means of their ratio. We show that frictional ratchets exhibit larger coherence as compared to the flashing and rocking ratchets.
We show that observing the trajectories of confined particles in a thermal equilibrium state yields an estimate on the free-space diffusion coefficient. For generic trapping potentials and interactions between particles, the estimate comes in the form of a lower bound on the true diffusion coefficient. For non-interacting particles in harmonic trapping potentials, which approximately describes many experimental situations, the estimate is asymptotically exact. This allows to determine the diffusion coefficient from an equilibrium measurement, as opposed to a direct observation of diffusion, wh…
We calculate the diffusion coefficients of persistent random walks on lattices, where the direction of a walker at a given step depends on the memory of a certain number of previous steps. In particular, we describe a simple method which enables us to obtain explicit expressions for the diffusion coefficients of walks with two-step memory on different classes of one-, two- and higher-dimensional lattices.
The Boltzmann equation for inelastic Maxwell models is used to determine the Navier-Stokes transport coefficients of a granular binary mixture in $d$ dimensions. The Chapman-Enskog method is applied to solve the Boltzmann equation for states near the (local) homogeneous cooling state. The mass, heat, and momentum fluxes are obtained to first order in the spatial gradients of the hydrodynamic fields, and the corresponding transport coefficients are identified. There are seven relevant transport coefficients: the mutual diffusion, the pressure diffusion, the thermal diffusion, the shear viscosit…
We computationally study the effects of binding kinetics to the channel wall, leading to transient immobility, on the diffusive transport of particles within narrow channels, that exhibit single-file diffusion (SFD). We find that slow binding kinetics leads to an anomalously slow diffusive transport. Remarkably, the scaled diffusivity $\hat{D}$ characterizing transport exhibits scaling collapse with respect to the occupation fraction $p$ of sites along the channel. We present a simple "cage-physics" picture that captures the characteristic occupation fraction $p_{scale}$ and the asymptotic $1/…
The long wavelength diffusion coefficient of a critical fluid confined between two parallel plates separated by a distance L is strongly affected by the finite size. Finite size scaling leads us to expect that the vanishing of the diffusion coefficient as ξ^{-1} for ξ<<L, ξbeing the correlation length, would crossover to Ł^{-1} for ξ>>L. We show that this is not strictlytrue. There is a logarthmic scaling violation. We construct a Kawasaki like scaling function that connects the thermodynamic regime to the extreme critical (ξ>>L) regime.
Based on the nonequilibrium Green's function technique, a unified theory is developed that covers quantum transport and quantum diffusion in bulk semiconductors on the same footing. This approach, which is applicable to transport via extended and localized states, extends previous semi-phenomenological studies and puts them on a firm microscopic basis. The approach is sufficiently general and applies not only to well-studied quantum transport problems, but also to models, in which the Hamiltonian does not commute with the dipole operator. It is shown that, even for the unified treatment of qua…
We derive third order transport coefficients of skewness for a phase-space kinetic model that considers the processes of scattering collisions, trapping, detrapping and recombination losses. The resulting expression for the skewness tensor provides an extension to Fick's law which is in turn applied to yield a corresponding generalised advection-diffusion-skewness equation. A physical interpretation of trap-induced skewness is presented and used to describe an observed negative skewness due to traps. A relationship between skewness, diffusion, mobility and temperature is formed by analogy with…
We prove the symmetry of the Diffusion Coefficient appearing in the fluctuation-dissipation theorem for the general asymmetric simple exclusion process.
Analysis of signal fluctuations of a locally fixed probe, caused by molecules diffusing under the probe, can be used to determine diffusion coefficients. Theoretical treatments so far have been limited to point-like particles or to molecules with circle-like shapes. Here we extend these treatments to molecules with rectangle-like shapes, for which also rotational diffusion needs to be taken into account. Focusing on the distribution of peak widths in the signal, we show how translational as well as rotational diffusion coefficients can be determined. We address also the question, how the distr…
We study transport in topologically disordered networks that are subjected to an environment that induces classical diffusion. The dynamics is phenomenologically described within the framework of the recently introduced quantum stochastic walk, allowing to study the crossover between coherent transport and purely classical diffusion. We find that the coupling to the environment removes all effects of localization and quickly leads to classical transport. Furthermore, we find that on the level of the transport efficiency, the system can be well described by reducing it to a two-node network (a …
We investigate the dynamics of an overdamped Brownian particle moving in a washboard potential with space dependent friction coefficient. Analytical expressions have been obtained for current and diffusion coefficient. We show that the effective diffusion coefficient can be enhanced or suppressed compared to that of the uniform friction case. The diffusion coefficient is maximum near the critical threshold ($F_{c}$), which is sensitive to temperature and the frictional profile. In some parameter regime we observe that increase in noise (temperature) decreases the diffusion, which is counter-in…
Diffusion of transported particles in the intracellular medium is described by means of a generalized diffusion equation containing forces due to the cytoskeleton network and to the protein motors. We find that the enhanced diffusion observed in experiments depends on the nature of the force exerted by the protein motors and on parameters characterizing the intracellular medium which is described in terms of a generalized Debye spectrum for the noise density of states.
We show that the Turing patterns in reaction systems with subdiffusion can be replicated in an effective system with Markovian cross-diffusion. The effective system has the same Turing instability as the original system, and the same patterns. If particles are short-lived, the transient dynamics are captured as well. We use the cross-diffusive system to define effective diffusion coefficients for the system with anomalous transport, and we show how they can be used to efficiently describe the Turing instability. We also demonstrate that the mean squared displacement of a suitably defined ensem…
We give a decomposition expression for dissipative heat using the instantaneous diffusion coefficient in a nonequilibrium steady state. The dissipative heat can be expressed using three diffusion coefficients: instantaneous, equilibrium, and drift. An experimental application of the decomposition expression permits us to evaluate the heat dissipation rate from single-trajectory data only. We also numerically demonstrate this method.
Space dependent diffusion of micrometer sized particles has been directly observed using digital video microscopy. The particles were trapped between two nearly parallel walls making their confinement position dependent. Consequently, not only did we measure a diffusion coefficient which depended on the particles' position, but also report and explain a new effect: a drift of the particles' individual positions in the direction of the diffusion coefficient gradient, in the absence of any external force or concentration gradient.
The diffusions and anomalous diffusions of charged particles in the plateau regime of toroidal plasma with a Maxwellian velocity distribution are studied. The transport theory of plasma is discussed under the toroidal coordinate system and the magnetic field is assumed to be axisymmetric. Based on the diffusion flux obtained in the toroidal plasma, we derive the diffusion coefficient tensor and thermal diffusion coefficient tensor, where two angular diffusion coefficients are the anomalous diffusions, depending on the radial position and having nothing to do with the magnetic field. All the ra…
We construct both normal and anomalous deterministic biased diffusions to obtain the Einstein relation for their time-averaged transport coefficients. We find that the difference of the generalized Lyapunov exponent between biased and unbiased deterministic diffusions is related to the normalized velocity based on the ensemble average. By Hopf's ergodic theorem, the ratios between the time-averaged velocity and the Lyapunov exponent for single trajectories converge to a universal constant, which is proportional to the strength of the bias. We confirm this theory using numerical simulations.
Diffusion and rectification of Brownian particles powered by a rotating wheel are numerically investigated in a two-dimensional channel. The nonequilibrium driving comes from the rotating wheel, which can break thermodynamical equilibrium and induce the directed transport in an asymmetric potential. It is found that the direction of the transport along the potential is determined by the asymmetry of the potential and the position of the wheel. The average velocity is a peaked function of the angular speed (or the diffusion coefficient) and the position of the peak shifts to large angular speed…
The Rubinstein-Duke or repton model is one of the simplest lattice model of reptation for the diffusion of a polymer in a gel or a melt. Recently, a slightly modified model with hardcore interactions between the reptons has been introduced. The curvilinear diffusion coefficients of both models are exactly determined for all chain lengths. The case of periodic boundary conditions is also considered.
We study the current density and transport coefficients in the fully ionized plasma with the q-distributions in nonextensive statistics and in strong magnetic field. By using the generalized Boltzmann transport equation in nonextensive statistics, we derive the current density and the expressions of the transport coefficients, including the conductivity, the thermoelectric coefficient, the Hall coefficient, and the Nernst coefficient. It is shown that these new transport coefficients has been generalized to the nonequilibrium complex plasmas with q-distributions in nonextensive statistics, whi…
Transport processes in the fully ionized plasma with kappa-distribution and in strong magnetic field are studied. By analyzing the current density and the heat flux in the kappa-distributed plasma, we derive the corresponding transport coefficients, including the electric conductivity, the thermal conductivity and thermoelectric coefficient. Besides, we derive the coefficients of Hall, Nernst and Leduc-Righi effects in the kappa-distributed plasma. It is shown that these new transport coefficients depend strongly on the kappa-parameter and only in the limit kappa to infinity, they recover the …
An impact of particles' roughness on the self-diffusion coefficient in granular gases is investigated. For a simplified collision model where the normal and tangential restitution coefficients are assumed to be constant we develop an analytical theory for the diffusion coefficient, which takes into account non-Maxwellain form of the velocity-angular velocity distribution function. We perform molecular dynamics simulations for a gas in a homogeneous cooling state and study the dependence of the self-diffusion coefficient on restitution coefficients. Our theoretical results are in a good agreeme…
Colloids coupled to a bath of swimming cells generically display enhanced diffusion. This transport dynamics stems from a subtle interplay between the active and passive particles that still resists our understanding despite decades of intense research. Here, we tackle the root of the problem by providing a quantitative characterisation of the single scattering events between a colloid and a bacterium. Based on our experiments, we build a minimal model that quantitatively predicts the geometry of the scattering trajectories, and enhanced colloidal diffusion at long times. This quantitative con…
We study full counting statistics of coherent electron transport through multi-terminal interacting quantum-dots under a finite magnetic field. Microscopic reversibility leads to the symmetry of the cumulant generating function, which generalizes the fluctuation theorem in the context of quantum transport. Using this symmetry, we derive the Onsager-Casimir relation in the linear transport regime and universal relations among nonlinear transport coefficients.
We analyse deterministic diffusion in a simple, one-dimensional setting consisting of a family of four parameter dependent, chaotic maps defined over the real line. When iterated under these maps, a probability density function spreads out and one can define a diffusion coefficient. We look at how the diffusion coefficient varies across the family of maps and under parameter variation. Using a technique by which Taylor-Green-Kubo formulae are evaluated in terms of generalised Takagi functions, we derive exact, fully analytical expressions for the diffusion coefficients. Typically, for simple m…
Diffusion of small particles is omnipresent in a plentiful number of processes occurring in Nature. As such, it is widely studied and exerted in almost all branches of sciences. It constitutes such a broad and often rather complex subject of exploration that we opt here to narrow down our survey for the case of the diffusion coefficient for a Brownian particle which can be modeled in the framework of Langevin dynamics. Our main focus will center on the temperature dependence of the diffusion coefficient for several fundamental models of diverse physical systems. Starting out with diffusion in …
In our recent work on concentrated suspensions of uniformly porous colloidal spheres with excluded volume interactions, a variety of short-time dynamic properties were calculated, except for the rotational self-diffusion coefficient. This missing quantity is included in the present paper. Using a precise hydrodynamic force multipole simulation method, the rotational self-diffusion coefficient is evaluated for concentrated suspensions of permeable particles. Results are presented for particle volume fractions up to 45%, and for a wide range of permeability values. From the simulation results an…
In this paper we exactly solve the diffusion-advection equation for cosmic-ray transport. With this purpose we use the Theory of Ultradistributions of J. Sebastiao e Silva, to give a general solution for this equation. From this solution, we obtain several approximations as limiting cases of various situations of physical and astrophysical interest. One of them involves Solar cosmic-rays' diffusion.
In this effort we exactly solve the fractional diffusion-advection equation for solar cosmic-ray transport proposed in \cite{LE2014} and give its {\it general solution} in terms of hypergeometric distributions. Also, we regain all the results and approximations given in \cite{LE2014} as {\it particular cases} of our general solution.
