We consider evaluation of proper posterior distributions obtained from improper prior distributions. Our context is estimating a bounded function $ϕ$ of a parameter when the loss is quadratic. If the posterior mean of $ϕ$ is admissible for all bounded $ϕ$, the posterior is strongly admissible. We give sufficient conditions for strong admissibility. These conditions involve the recurrence of a Markov chain associated with the estimation problem. We develop general sufficient conditions for recurrence of general state space Markov chains that are also of independent interest. Our main example concerns the $p$-dimensional multivariate normal distribution with mean vector $θ$ when the prior distribution has the form $g(\|θ\|^2) dθ$ on the parameter space $\mathbb{R}^p$. Conditions on $g$ for strong admissibility of the posterior are provided.
In this paper, we adopt a nonparametric Bayesian approach and investigate the asymptotic behavior of the posterior distribution in continuous time and general state space semi-Markov processes. In particular, we obtain posterior concentration rates for semi-Markov kernels. For the purposes of this study, we construct robust statistical tests between Hellinger balls around semi-Markov kernels and present some specifications to particular cases, including discrete-time semi-Markov processes and finite state space Markov processes. The objective of this paper is to provide sufficient conditions o…
In this paper we study posterior consistency for different topologies on the parameters for hidden Markov models with finite state space. We first obtain weak and strong posterior consistency for the marginal density function of finitely many consecutive observations. We deduce posterior consistency for the different components of the parameter. We also obtain posterior consistency for marginal smoothing distributions in the discrete case. We finally apply our results to independent emission probabilities, translated emission probabilities and discrete HMMs, under various types of priors.
The use of non parametric hidden Markov models with finite state space is flourishing in practice while few theoretical guarantees are known in this framework. Here, we study asymptotic guarantees for these models in the Bayesian framework. We obtain posterior concentration rates with respect to the $L_1$-norm on joint marginal densities of consecutive observations in a general theorem. We apply this theorem to two cases and obtain minimax concentration rates. We consider discrete observations with emission distributions distributed from a Dirichlet process and continuous observations with emi…
In this work we establish the posterior consistency for a parametrized family of partially observed, fully dominated Markov models. As a main assumption, we suppose that the prior distribution assigns positive probability to all neighborhoods of the true parameter, for a distance induced by the expected Kullback-Leibler divergence between the family members' Markov transition densities. This assumption is easily checked in general. In addition, under some additional, mild assumptions we show that the posterior consistency is implied by the consistency of the maximum likelihood estimator. The l…
In this paper, we show the convergence rates of posterior distributions of the model dynamics in a MDP for both episodic and continuous tasks. The theoretical results hold for general state and action space and the parameter space of the dynamics can be infinite dimensional. Moreover, we show the convergence rates of posterior distributions of the mean accumulative reward under a fixed or the optimal policy and of the regret bound. A variant of Thompson sampling algorithm is proposed which provides both posterior convergence rates for the dynamics and the regret-type bound. Then the previous r…
We consider the problem of estimation in Hidden Markov models with finite state space and nonparametric emission distributions. Efficient estimators for the transition matrix are exhibited, and a semiparametric Bernstein-von Mises result is deduced. Following from this, we propose a modular approach using the cut posterior to jointly estimate the transition matrix and the emission densities. We derive a general theorem on contraction rates for this approach. We then show how this result may be applied to obtain a contraction rate result for the emission densities in our setting; a key intermed…
We consider finite state space stationary hidden Markov models (HMMs) in the situation where the number of hidden states is unknown. We provide a frequentist asymptotic evaluation of Bayesian analysis methods. Our main result gives posterior concentration rates for the marginal densities, that is for the density of a fixed number of consecutive observations. Using conditions on the prior, we are then able to define a consistent Bayesian estimator of the number of hidden states. It is known that the likelihood ratio test statistic for overfitted HMMs has a nonstandard behaviour and is unbounded…
The Horseshoe is a widely used and popular continuous shrinkage prior for high-dimensional Bayesian linear regression. Recently, regularized versions of the Horseshoe prior have also been introduced in the literature. Various Gibbs sampling Markov chains have been developed in the literature to generate approximate samples from the corresponding intractable posterior densities. Establishing geometric ergodicity of these Markov chains provides crucial technical justification for the accuracy of asymptotic standard errors for Markov chain based estimates of posterior quantities. In this paper, w…
Percolation on complex networks has been used to study computer viruses, epidemics, and other casual processes. Here, we present conditions for the existence of a network specific, observation dependent, phase transition in the updated posterior of node states resulting from actively monitoring the network. Since traditional percolation thresholds are derived using observation independent Markov chains, the threshold of the posterior should more accurately model the true phase transition of a network, as the updated posterior more accurately tracks the process. These conditions should provide …
We consider a fundamental open problem in parametric Bayesian theory, namely the validity of the formal Edgeworth expansion of the posterior density. While the study of valid asymptotic expansions for posterior distributions constitutes a rich literature, the validity of the formal Edgeworth expansion has not been rigorously established. Several authors have claimed connections of various posterior expansions with the classical Edgeworth expansion, or have simply assumed its validity. Our main result settles this open problem. We also prove a lemma concerning the order of posterior cumulants w…
Statistical inference can be seen as information processing involving input information and output information that updates belief about some unknown parameters. We consider the Bayesian framework for making inferences about dynamical systems from ergodic observations, where the Bayesian procedure is based on the Gibbs posterior inference, a decision process generalization of standard Bayesian inference where the likelihood is replaced by the exponential of a loss function. In the case of direct observation and almost-additive loss functions, we prove an exponential convergence of the a poster…
In this paper we consider a Bayesian framework for making inferences about dynamical systems from ergodic observations. The proposed Bayesian procedure is based on the Gibbs posterior, a decision theoretic generalization of standard Bayesian inference. We place a prior over a model class consisting of a parametrized family of Gibbs measures on a mixing shift of finite type. This model class generalizes (hidden) Markov chain models by allowing for long range dependencies, including Markov chains of arbitrarily large orders. We characterize the asymptotic behavior of the Gibbs posterior distribu…
This paper establishes that an exactly optimal rule for Bayesian Quickest Change Detection (QCD) of Markov chains is a threshold test on the no change posterior. We also provide a computationally efficient scalar filter for the no change posterior whose effort is independent of the dimension of the chains. We establish that an (undesirable) weak practical super-martingale phenomenon can be exhibited by the no change posterior when the before and after chains are too close in a relative entropy rate sense. The proposed detector is examined in simulation studies.

Markov networks are extensively used to model complex sequential, spatial, and relational interactions in a wide range of fields. By learning the structure of independences of a domain, more accurate joint probability distributions can be obtained for inference tasks or, more directly, for interpreting the most significant relations among the variables. Recently, several researchers have investigated techniques for automatically learning the structure from data by obtaining the probabilistic maximum-a-posteriori structure given the available data. However, all the approximations proposed decom…
Computation of the marginal likelihood from a simulated posterior distribution is central to Bayesian model selection but is computationally difficult. I argue that the marginal likelihood can be reliably computed from a posterior sample by careful attention to the numerics of the probability integral. Posing the expression for the marginal likelihood as a Lebesgue integral, we may convert the harmonic mean approximation from a sample statistic to a quadrature rule. As a quadrature, the harmonic mean approximation suffers from enormous truncation error as consequence . In addition, I demonstra…
Recent developments in big data and analytics research have produced an abundance of large data sets that are too big to be analyzed in their entirety, due to limits on computer memory or storage capacity. To address these issues, communication-free parallel Markov chain Monte Carlo (MCMC) methods have been developed for Bayesian analysis of big data. These methods partition data into manageable subsets, perform independent Bayesian MCMC analysis on each subset, and combine the subset posterior samples to estimate the full data posterior. Current approaches to combining subset posterior sample…
This paper presents new theory and methodology for the Bayesian estimation of overfitted hidden Markov models, with finite state space. The goal is then to achieve posterior emptying of extra states. A prior configuration is constructed which favours configurations where the hidden Markov chain remains ergodic although it empties out some of the states. Asymptotic posterior convergence rates are proven theoretically, and demonstrated with a large sample simulation. The problem of overfitted HMMs is then considered in the context of smaller sample sizes, and due to computational and mixing issu…
We formulate Bayesian updates in Markov processes by means of path integral techniques and derive the imaginary-time Schrödinger equation with likelihood to direct the inference incorporated as a potential for the posterior probability distribution
Weinberg (2012) described a constructive algorithm for computing the marginal likelihood, Z, from a Markov chain simulation of the posterior distribution. Its key point is: the choice of an integration subdomain that eliminates subvolumes with poor sampling owing to low tail-values of posterior probability. Conversely, this same idea may be used to choose the subdomain that optimizes the accuracy of Z. Here, we explore using the simulated distribution to define a small region of high posterior probability, followed by a numerical integration of the sample in the selected region using the volum…
The Markov Chain Monte Carlo (MCMC) algorithm is a widely recognised as an efficient method for sampling a specified posterior distribution. However, when the posterior is multi-modal, conventional MCMC algorithms either tend to become stuck in one local mode, become non-Markovian or require an excessively long time to explore the global properties of the distribution. We propose a novel variant of MCMC, mixed MCMC, which exploits a specially designed proposal density to allow the generation candidate points from any of a number of different modes. This new method is efficient by design, and i…

We analyze the convergence rate of a simplified version of a popular Gibbs sampling method used for statistical discovery of gene regulatory binding motifs in DNA sequences. This sampler satisfies a very strong form of ergodicity (uniform). However, we show that, due to multimodality of the posterior distribution, the rate of convergence often decreases exponentially as a function of the length of the DNA sequence. Specifically, we show that this occurs whenever there is more than one true repeating pattern in the data. In practice there are typically multiple such patterns in biological data,…
Divide-and-conquer Bayesian methods consist of three steps: dividing the data into smaller computationally manageable subsets, running a sampling algorithm in parallel on all the subsets, and combining parameter draws from all the subsets. The combined parameter draws are used for efficient posterior inference in massive data settings. A major restriction of existing divide-and-conquer methods is that their first two steps assume that the observations are independent. We address this problem by developing a divide-and-conquer method for Bayesian inference in parametric hidden Markov models, wh…
When performing Bayesian computations in practice, one is often faced with the challenge that the constituent model components and/or the data are only available in a distributed fashion, e.g. due to privacy concerns or sheer volume. While various methods have been proposed for performing posterior inference in such federated settings, these either make very strong assumptions on the data and/or model or otherwise introduce significant bias when the local posteriors are combined to form an approximation of the target posterior. By leveraging recently developed methods for Markov Chain Monte Ca…
The Bayesian probit regression model (Albert and Chib (1993)) is popular and widely used for binary regression. While the improper flat prior for the regression coefficients is an appropriate choice in the absence of any prior information, a proper normal prior is desirable when prior information is available or in modern high dimensional settings where the number of coefficients ($p$) is greater than the sample size ($n$). For both choices of priors, the resulting posterior density is intractable and a Data Dugmentation (DA) Markov chain is used to generate approximate samples from the poster…
The use of the Bayesian tools in system identification and model updating paradigms has been increased in the last ten years. Usually, the Bayesian techniques can be implemented to incorporate the uncertainties associated with measurements as well as the prediction made by the finite element model (FEM) into the FEM updating procedure. In this case, the posterior distribution function describes the uncertainty in the FE model prediction and the experimental data. Due to the complexity of the modeled systems, the analytical solution for the posterior distribution function may not exist. This le…
We propose a flexible prior model for the parameters of binary Markov random fields (MRF) defined on rectangular lattices and with maximal cliques defined from a template maximal clique. The prior model allows higher-order interactions to be included. We also define a reversible jump Markov chain Monte Carlo (RJMCMC) algorithm to sample from the associated posterior distribution. The number of possible parameters for an MRF with for instance k x l maximal cliques becomes high even for small values of k and l. To get a flexible model which may adapt to the structure of a particular observed ima…
Many modern statistical applications involve inference for complicated stochastic models for which the likelihood function is difficult or even impossible to calculate, and hence conventional likelihood-based inferential echniques cannot be used. In such settings, Bayesian inference can be performed using Approximate Bayesian Computation (ABC). However, in spite of many recent developments to ABC methodology, in many applications the computational cost of ABC necessitates the choice of summary statistics and tolerances that can potentially severely bias the estimate of the posterior. We propos…

Normalizing flows can generate complex target distributions and thus show promise in many applications in Bayesian statistics as an alternative or complement to MCMC for sampling posteriors. Since no data set from the target posterior distribution is available beforehand, the flow is typically trained using the reverse Kullback-Leibler (KL) divergence that only requires samples from a base distribution. This strategy may perform poorly when the posterior is complicated and hard to sample with an untrained normalizing flow. Here we explore a distinct training strategy, using the direct KL diver…
We propose prior distributions for all parts of the specification of a Markov mesh model. In the formulation we define priors for the sequential neighborhood, for the parametric form of the conditional distributions and for the parameter values. By simulating from the resulting posterior distribution when conditioning on an observed scene, we thereby obtain an automatic model selection procedure for Markov mesh models. To sample from such a posterior distribution, we construct a reversible jump Markov chain Monte Carlo algorithm (RJMCMC). We demonstrate the usefulness of our prior formulation …
Exact-sparsity inducing prior distributions in Bayesian analysis typically lead to posterior distributions that are very challenging to handle by standard Markov Chain Monte Carlo (MCMC) methods, particular in high-dimensional models with large number of parameters. We propose a methodology to derive smooth approximations of such posterior distributions that are, in some cases, easier to handle by standard MCMC methods. The approximation is obtained from the forward-backward approximation of the Moreau-Yosida regularization of the negative log-density. We show that the derived approximation is…
Chopin (2007) introduced a sequentially ordered hidden Markov model, for which states are ordered according to their order of appearance, and claimed that such a model is a re-parametrisation of a standard Markov model. This note gives a formal proof that this equivalence holds in Bayesian terms, as both formulations generate equivalent posterior distributions, but does not hold in Frequentist terms, as both formulations generate incompatible likelihood functions. Perhaps surprisingly, this shows that Bayesian re-parametrisation and Frequentist re-parametrisation are not identical concepts.
We consider a Bayesian model for inversion of observed amplitude variation with offset (AVO) data into lithology/fluid classes, and study in particular how the choice of prior distribution for the lithology/fluid classes influences the inversion results. Two distinct prior distributions are considered, a simple manually specified Markov random field prior with a first order neighborhood and a Markov mesh model with a much larger neighborhood estimated from a training image. They are chosen to model both horisontal connectivity and vertical thickness distribution of the lithology/fluid classes,…
Efficient assessment of convolved hidden Markov models is discussed. The bottom-layer is defined as an unobservable categorical first-order Markov chain, while the middle-layer is assumed to be a Gaussian spatial variable conditional on the bottom-layer. Hence, this layer appear as a Gaussian mixture spatial variable unconditionally. We observe the top-layer as a convolution of the middle-layer with Gaussian errors. Focus is on assessment of the categorical and Gaussian mixture variables given the observations, and we operate in a Bayesian inversion framework. The model is defined to make inve…
The detection of change-points in heterogeneous sequences is a statistical challenge with applications across a wide variety of fields. In bioinformatics, a vast amount of methodology exists to identify an ideal set of change-points for detecting Copy Number Variation (CNV). While considerable efficient algorithms are currently available for finding the best segmentation of the data in CNV, relatively few approaches consider the important problem of assessing the uncertainty of the change-point location. Asymptotic and stochastic approaches exist but often require additional model assumptions …

Practitioners use Hidden Markov Models (HMMs) in different problems for about sixty years. Besides, Conditional Random Fields (CRFs) are an alternative to HMMs and appear in the literature as different and somewhat concurrent models. We propose two contributions. First, we show that basic Linear-Chain CRFs (LC-CRFs), considered as different from the HMMs, are in fact equivalent to them in the sense that for each LC-CRF there exists a HMM - that we specify - whom posterior distribution is identical to the given LC-CRF. Second, we show that it is possible to reformulate the generative Bayesian c…
Because of their multimodality, mixture posterior distributions are difficult to sample with standard Markov chain Monte Carlo (MCMC) methods. We propose a strategy to enhance the sampling of MCMC in this context, using a biasing procedure which originates from computational Statistical Physics. The principle is first to choose a "reaction coordinate", that is, a "direction" in which the target distribution is multimodal. In a second step, the marginal log-density of the reaction coordinate with respect to the posterior distribution is estimated; minus this quantity is called "free energy" in …
For predictive evaluation based on quasi-posterior distributions, we develop a new information criterion, the posterior covariance information criterion (PCIC. PCIC generalises the widely applicable information criterion WAIC so as to effectively handle predictive scenarios where likelihoods for the estimation and the evaluation of the model may be different. A typical example of such scenarios is the weighted likelihood inference, including prediction under covariate shift and counterfactual prediction. The proposed criterion utilises a posterior covariance form and is computed by using only …
This paper deals with the estimation of the unknown distribution of hidden random variables from the observation of pairwise comparisons between these variables. This problem is inspired by recent developments on Bradley-Terry models in random environment since this framework happens to be relevant to predict for instance the issue of a championship from the observation of a few contests per team. This paper provides three contributions on a Bayesian nonparametric approach to solve this problem. First, we establish contraction rates of the posterior distribution. We also propose a Markov Chain…
We consider the problem of flexible modeling of higher order hidden Markov models when the number of latent states and the nature of the serial dependence, including the true order, are unknown. We propose Bayesian nonparametric methodology based on tensor factorization techniques that can characterize any transition probability with a specified maximal order, allowing automated selection of the important lags and capturing higher order interactions among the lags. Theoretical results provide insights into identifiability of the emission distributions and asymptotic behavior of the posterior. …
This paper considers a Bayesian view for estimating a sub-network in a Markov random field. The sub-network corresponds to the Markov blanket of a set of query variables, where the set of potential neighbours here is big. We factorize the posterior such that the Markov blanket is conditionally independent of the network of the potential neighbours. By exploiting this blockwise decoupling, we derive analytic expressions for posterior conditionals. Subsequently, we develop an inference scheme which makes use of the factorization. As a result, estimation of a sub-network is possible without infer…

Estimation of patient-specific model parameters is important for personalized modeling, although sparse and noisy clinical data can introduce significant uncertainty in the estimated parameter values. This importance source of uncertainty, if left unquantified, will lead to unknown variability in model outputs that hinder their reliable adoptions. Probabilistic estimation model parameters, however, remains an unresolved challenge because standard Markov Chain Monte Carlo sampling requires repeated model simulations that are computationally infeasible. A common solution is to replace the simula…

Bayesian inference typically requires the computation of an approximation to the posterior distribution. An important requirement for an approximate Bayesian inference algorithm is to output high-accuracy posterior mean and uncertainty estimates. Classical Monte Carlo methods, particularly Markov Chain Monte Carlo, remain the gold standard for approximate Bayesian inference because they have a robust finite-sample theory and reliable convergence diagnostics. However, alternative methods, which are more scalable or apply to problems where Markov Chain Monte Carlo cannot be used, lack the same f…

For Bayesian learning, given likelihood function and Gaussian prior, the elliptical slice sampler, introduced by Murray, Adams and MacKay 2010, provides a tool for the construction of a Markov chain for approximate sampling of the underlying posterior distribution. Besides of its wide applicability and simplicity its main feature is that no tuning is necessary. Under weak regularity assumptions on the posterior density we show that the corresponding Markov chain is geometrically ergodic and therefore yield qualitative convergence guarantees. We illustrate our result for Gaussian posteriors as …
We introduce a wavelet-domain functional analysis of variance (fANOVA) method based on a Bayesian hierarchical model. The factor effects are modeled through a spike-and-slab mixture at each location-scale combination along with a normal-inverse-Gamma (NIG) conjugate setup for the coefficients and errors. A graphical model called the Markov grove (MG) is designed to jointly model the spike-and-slab statuses at all location-scale combinations, which incorporates the clustering of each factor effect in the wavelet-domain thereby allowing borrowing of strength across location and scale. The poster…

We present here a general framework and a specific algorithm for predicting the destination, route, or more generally a pattern, of an ongoing journey, building on the recent work of [Y. Lassoued, J. In the presented framework, known journey patterns are modelled as stochastic processes, emitting the road segments visited during the journey, and the ongoing journey is predicted by updating the posterior…

Using Markov chain Monte Carlo to sample from posterior distributions was the key innovation which made Bayesian data analysis practical. Notoriously, however, MCMC is hard to tune, hard to diagnose, and hard to parallelize. This pedagogical note explores variants on a universal {\em non}-Markov-chain Monte Carlo scheme for sampling from posterior distributions. The basic idea is to draw parameter values from the prior distributions, evaluate the likelihood of each draw, and then copy that draw a number of times proportional to its likelihood. The distribution after copying is an approximation…
Hidden semi-Markov Models (HSMM's) - while broadly in use - are restricted to a discrete and uniform time grid. They are thus not well suited to explain often irregularly spaced discrete event data from continuous-time phenomena. We show that non-sampling-based latent state inference used in HSMM's can be generalized to latent Continuous-Time semi-Markov Chains (CTSMC's). We formulate integro-differential forward and backward equations adjusted to the observation likelihood and introduce an exact integral equation for the Bayesian posterior marginals and a scalable Viterbi-type algorithm for p…
This paper reviews recent advances in Bayesian nonparametric techniques for constructing and performing inference in infinite hidden Markov models. We focus on variants of Bayesian nonparametric hidden Markov models that enhance a posteriori state-persistence in particular. This paper also introduces a new Bayesian nonparametric framework for generating left-to-right and other structured, explicit-duration infinite hidden Markov models that we call the infinite structured hidden semi-Markov model.
We propose a Bayesian expectation-maximization (EM) algorithm for reconstructing Markov-tree sparse signals via belief propagation. The measurements follow an underdetermined linear model where the regression-coefficient vector is the sum of an unknown approximately sparse signal and a zero-mean white Gaussian noise with an unknown variance. The signal is composed of large- and small-magnitude components identified by binary state variables whose probabilistic dependence structure is described by a Markov tree. Gaussian priors are assigned to the signal coefficients given their state variables…
The use of non-differentiable priors in Bayesian statistics has become increasingly popular, in particular in Bayesian imaging analysis. Current state of the art methods are approximate in the sense that they replace the posterior with a smooth approximation via Moreau-Yosida envelopes, and apply gradient-based discretized diffusions to sample from the resulting distribution. We characterize the error of the Moreau-Yosida approximation and propose a novel implementation using underdamped Langevin dynamics. In misson-critical cases, however, replacing the posterior with an approximation may not…
We consider the analysis of sets of categorical sequences consisting of piecewise homogeneous Markov segments. The sequences are assumed to be governed by a common underlying process with segments occurring in the same order for each sequence. Segments are defined by a set of unobserved changepoints where the positions and number of changepoints can vary from sequence to sequence. We propose a Bayesian framework for analyzing such data, placing priors on the locations of the changepoints and on the transition matrices and using Markov chain Monte Carlo (MCMC) techniques to obtain posterior sam…
