The Hobby-Eberly Telescope Dark Energy Experiment (HETDEX) is designed to detect and measure the redshifts of more than one million Ly$α$ emitting galaxies (LAEs) between $1.88 < z < 3.52$. In addition to its cosmological measurements, these data enable studies of Ly$α$ spectral profiles and the underlying radiative transfer. Using the roughly half a million LAEs in the HETDEX Data Release 3, we stack various subsets to obtain the typical Ly$α$ profile for the $z \sim 2-3$ epoch and to understand their physical properties. We find clear absorption wings around Ly$α$ emission, which extend $\sim 2000$ km $\mathrm{s}^{-1}$ both redward and blueward of the central line. Using far-UV spectra of nearby ($0.002 < z < 0.182$) LAEs in the CLASSY treasury and optical/near-IR spectra of $2.8 < z < 6.7$ LAEs in the MUSE-Wide survey, we observe absorption profiles in both redshift regimes. Dividing the sample by volume density shows that the troughs increase in higher density regions. This trend suggests that the depth of the absorption is dependent on the local density of objects near the LAE, a geometry that is similar to damped Lyman-$α$ systems. Simple simulations of Ly$α$ radiative transfer can produce similar troughs due to absorption of light from background sources by HI gas surrounding the LAEs.
The Hobby-Eberly Telescope Dark Energy Experiment (HETDEX) is a large-volume spectroscopic survey without pre-selection of sources, searching ~ 540 deg^2 for Lyman-alpha emitting galaxies (LAEs) at 1.9 < z < 3.5. Taking advantage of such a wide-volume survey, we perform a pilot study using early HETDEX data to search for lensed Lyman-alpha emitters. After performing a proof-of-concept using a previously known lensed LAE covered by HETDEX, we perform a search for previously unknown lensed LAEs in the HETDEX spectroscopic sample. We present a catalog of 26 potential LAEs lensed by foreground, re…
We present the results of a stellar-population analysis of Lyman-alpha emitting galaxies (LAES) in GOODS-N at 1.9 < z < 3.5 spectroscopically identified by the Hobby-Eberly Telescope Dark Energy Experiment (HETDEX). We provide a method for connecting emission-line detections from the blind spectroscopic survey to imaging counterparts, a crucial tool needed as HETDEX builds a massive database of ~1 million Lyman-alpha detections. Using photometric data spanning as many as 11 filters covering 0.4-4.5 microns from the Hubble and Spitzer Space Telescopes, we study the objects' global properties an…
Questions as to what drove the bulk reionization of the Universe, how that reionization proceeded, and how the hard ionizing radiation reached the intergalactic medium remain open and debated. Observations probing that epoch are severely hampered by the increasing amounts of neutral gas with increasing redshift, so a small, but growing number of experiments are targeting star forming galaxies ($z\sim3$) as proxies. However, these studies, while providing fantastic detail, are time intensive, contain relatively few targets, and can suffer from selection biases. As a complementary alternative, w…

We present the results from a VLT/SINFONI and Keck/NIRSPEC near-infrared spectroscopic survey of 16 Lyman-alpha emitters (LAEs) at $z$ = 2.1 - 2.5 in the COSMOS and GOODS-N fields discovered from the HETDEX Pilot Survey. We detect rest-frame optical nebular lines (H$α$ and/or [OIII]$λ$5007) for 10 of the LAEs and measure physical properties, including the star formation rate (SFR), gas-phase metallicity, gas-mass fraction, and Ly$α$ velocity offset. We find that LAEs may lie below the mass-metallicity relation for continuum-selected star-forming galaxies at the same redshift. The LAEs all show…
We present the median-stacked Lyman-$α$ surface brightness profile of 968 spectroscopically selected Lyman-$α$ emitting galaxies (LAEs) at redshifts $1.9<z<3.5$ in the early data of the Hobby-Eberly Telescope Dark Energy Experiment (HETDEX). The selected LAEs are high-confidence Lyman-$α$ detections with large signal-to-noise ratios observed with good seeing conditions (point-spread-function full-width-at-half-maximum $<1.4"$), excluding active galactic nuclei (AGN). The Lyman-$α$ luminosities of the LAEs are $10^{42.4}-10^{43}\, \mathrm{erg}\, \mathrm{s}^{-1}$. We detect faint emission in the…
We present the first publicly released catalog of sources obtained from the Hobby-Eberly Telescope Dark Energy Experiment (HETDEX). HETDEX is an integral field spectroscopic survey designed to measure the Hubble expansion parameter and angular diameter distance at 1.88<z<3.52 by using the spatial distribution of more than a million Ly-alpha-emitting galaxies over a total target area of 540 deg^2. The catalog comes from contiguous fiber spectra coverage of 25 deg^2 of sky from January 2017 through June 2020, where object detection is performed through two complementary detection methods: one de…
We use broadband photometry extending from the rest-frame UV to the near-IR to fit the individual spectral energy distributions (SEDs) of 63 bright (L(Ly-alpha) > 10^43 ergs/s) Ly-alpha emitting galaxies (LAEs) in the redshift range 1.9 < z < 3.6. We find that these LAEs are quite heterogeneous, with stellar masses that span over three orders of magnitude, from 7.5 < log M < 10.5. Moreover, although most LAEs have small amounts of extinction, some high-mass objects have stellar reddenings as large as E(B-V) ~0.4. Interestingly, in dusty objects the optical depths for Ly-alpha and the UV contin…
A long (110 cMpc/$h$) and deep absorption trough in the Ly$α$ forest has been observed extending down to redshift 5.5 in the spectrum of ULAS J0148+0600. Although no Ly$α$ transmission is detected, Ly$β$ spikes are present which has led to claims that the gas along this trough must be ionized. Using high resolution cosmological radiative transfer simulations in large volumes, we show that in a scenario where reionization ends late ($z \sim 5.2$), our simulations can reproduce troughs as long as observed. In this model, we find that the troughs are caused by islands of neutral hydrogen. Small i…
We present extended Lyman-α (Lyα) emission out to 800 kpc of 1034 [O III]-selected galaxies at redshifts 1.9<z<2.35 using the Hobby-Eberly Telescope Dark Energy Experiment (HETDEX). The locations and redshifts of the galaxies are taken from the 3D-HST survey. The median-stacked surface brightness profile of Lyα emission of the [O III]-selected galaxies agrees well with that of 968 bright Lyα-emitting galaxies (LAEs) at r>40 kpc from the galaxy centers. The surface brightness in the inner parts (r<10 kpc) around the [O III]-selected galaxies, however, is ten times fainter than that of the LAEs.…

The next generation of telescopes aim to directly observe the first generation of galaxies that initiated the reionization process in our Universe. The Lyman Alpha (Lya) emission line is robustly predicted to be the most prominent intrinsic spectral feature of these galaxies, making it an ideal target to search for and study high redshift galaxies. Unfortunately the large Gunn-Peterson optical depth of the surrounding neutral intergalactic medium (IGM) is thought to render this line extremely difficult to detect prior to reionization. In this paper we demonstrate that the radiative transfer ef…
SDSS J095253.83+011422.0 (SDSS J0952+0114) was reported by Hall et al. (2004) as an exotic quasar at $z_{\rm em}=3.020$. In contrast to prominent broad metal--line emissions with FWHM~9000 km/s, only a narrow Ly αemission line is present with FWHM~1000 km/s. The absence of broad Ly alpha emission line has been a mystery for more than a decade. In this paper, we demonstrate that this is due to dark Proximate Damped Ly alpha Absorption (PDLA) at $z_{\rm abs}=3.010$ by identifying associated Lyman absorption line series from the damped Ly beta up to Ly9, as well as the Lyman limit absorption edge…
The observed scatter in intergalactic Lyman-$α$ opacity at $z \lesssim 6$ requires large-scale fluctuations in the neutral fraction of the intergalactic medium (IGM) after the expected end of reionization. Post-reionization models that explain this scatter invoke fluctuations in either the ionizing ultraviolet background (UVB) or IGM temperature. These models make very different predictions, however, for the relationship between Lyman-$α$ opacity and local density. Here we test these models using Lyman-$α$ emitting galaxies (LAEs) to trace the density field surrounding the longest and most opa…
We present a 30h integration Very Large Telescope X-shooter spectrum of the Lyman series forest towards the $z = 7.084$ quasar ULAS J1120+0641. The only detected transmission at ${\rm S/N}>5$ is confined to seven narrow spikes in the Ly$α$ forest, over the redshift range $5.858<z<6.122$, just longward of the wavelength of the onset of the Ly$β$ forest. There is also a possible detection of one further unresolved spike in the Ly$β$ forest at $z=6.854$, with ${\rm S/N}=4.5$. We also present revised Hubble Space Telescope F814W photometry of the source. The summed flux from the transmission spike…
We report on the discovery of a peculiar Broad Absorption Line (BAL) quasar identified in our Gaia-assisted survey of red quasars. The systemic redshift of this quasar was difficult to establish due to the absence of conspicuous emission lines. Based on deep and broad BAL troughs (at least SiIV, CIV, and AlIII), a redshift of z=2.41 was established under the assumption that the systemic redshift can be inferred from the red edge of the BAL troughs. However, we observe a weak and spatially-extended emission line at 4450 AA most likely due to Lyman-alpha emission, which implies a systemic redshi…

We present an analysis of the evolution of the Lyman-series forest into the epoch of reionization using cosmological radiative transfer simulations in a scenario where reionization ends late. We explore models with different midpoints of reionization and gas temperatures. We find that once the simulations have been calibrated to match the mean flux of the observed Lyman-$α$ forest at $4 < z < 6$, they also naturally reproduce the distribution of effective optical depths of the Lyman-$β$ forest in this redshift range. We note that the tail of the largest optical depths that is most challenging …
Recent observations suggest that proximate damped Ly$α$ (PDLA) systems can be used to study the host galaxies of Quasi-stellar objects (QSOs), because the PDLAs can block the bright point-spread-function (PSF) from central QSOs. Using six-orbits of narrowband imaging with $\it{HST}$/WFC3, we present the first high resolution narrowband image of the Ly$α$ emission in the PDLA trough of the QSO SDSSJ115432.67-021537.9 . We detect one major component and one minor component in the narrowband imaging. Combining the $\it{HST}$/WFC3 imaging with deep Magellan/MagE spectra, we measure that the Ly$α$ …
We explore how to mitigate the clustering distortions in Lyman-$α$ emitters (LAEs) samples caused by the miss-identification of the Lyman-$α$ (Ly$α$) wavelength in their Ly$α$ line profiles. We use the Ly$α$ line profiles from our previous LAE theoretical model that includes radiative transfer in the interstellar and intergalactic mediums. We introduce a novel approach to measure the systemic redshift of LAEs from their Ly$α$ line using neural networks. In detail, we assume that, for a fraction of the whole LAE population their systemic redshift is determined precisely through other spectral f…
We searched quasar spectra from the SDSS-III Baryon Oscillation Spectroscopic Survey (BOSS) for the rare occurrences where a strong damped Lyman-alpha absorber (DLA) blocks the Broad Line Region emission from the quasar and acts as a natural coronagraph to reveal narrow Lyα emission from the host galaxy. We define a statistical sample of 31 DLAs in Data Release 9 (DR9) with log N(HI) > 21.3 cm^-2 located at less than 1500 km s^-1 from the quasar redshift. In 25% (8) of these DLAs, a strong narrow Lyα emission line is observed with flux ~25 x 10^-17 erg s^-1 cm^-2 on average. For DLAs without t…
We present evidence that a region of high effective Ly$α$ optical depth at $z\sim5.7$ is associated with an underdense region at the tail end of cosmic reionization. We carried out a survey of Lyman-break Galaxies (LBGs) using Subaru Hyper Suprime-Cam in the field of the $z=5.98$ quasar J0148+0600, whose spectrum presents an unusually long ($\sim160 \mathrm{cMpc}$) and opaque ($τ\gtrsim7$) Ly$α$ trough at $5.5\le z\le 5.9$. LBG candidates were selected to lie within the redshift range of the trough, and the projected number densities were measured within 90~cMpc of the quasar sightline. The re…
We use simple models of the spatial structure of the quasar broad line region (BLR) to investigate the properties of so-called ghostly damped Lyman-α (DLA) systems detected in SDSS data. These absorbers are characterized by the presence of strong metal lines but no Hi Lyman-α trough is seen in the quasar spectrum indicating that, although the region emitting the quasar continuum is covered by an absorbing cloud, the BLR is only partially covered. One of the models has a spherical geometry, another one is the combination of two wind flows whereas the third model is a Keplerian disk. The models …
We compare the physical and morphological properties of z ~ 2 Lyman-alpha emitting galaxies (LAEs) identified in the HETDEX Pilot Survey and narrow band studies with those of z ~ 2 optical emission line galaxies (oELGs) identified via HST WFC3 infrared grism spectroscopy. Both sets of galaxies extend over the same range in stellar mass (7.5 < logM < 10.5), size (0.5 < R < 3.0 kpc), and star-formation rate (~1 < SFR < 100). Remarkably, a comparison of the most commonly used physical and morphological parameters -- stellar mass, half-light radius, UV slope, star formation rate, ellipticity, near…
We present a Bayesian approach to the redshift classification of emission-line galaxies when only a single emission line is detected spectroscopically. We consider the case of surveys for high-redshift Lyman-alpha-emitting galaxies (LAEs), which have traditionally been classified via an inferred rest-frame equivalent width (EW) greater than 20 angstrom. Our Bayesian method relies on known prior probabilities in measured emission-line luminosity functions and equivalent width distributions for the galaxy populations, and returns the probability that an object in question is an LAE given the cha…
The damped and sub-damped Lyman alpha systems (DLAs and sub-DLAs) traced in absorption against bright background quasars represent the main reserve of neutral hydrogen at high redshifts. We used the archival Very Large Telescope (VLT) instrument Ultraviolet and Visual Echelle Spectrograph (UVES) high-resolution data of Q0338-0005 (zem = 3.049) to study abundances of the DLA (zabs = 2.2298) and sub-DLA (zabs =2.7457) along the line of sight. We estimated column densities of HI and various elements present in the DLA and sub-DLA through Voigt profile fitting. The DLA trough shows the Lyman alpha…
We present a low-redshift (z=0.029) Damped Lyman-alpha (DLA) system in the spectrum of a background Quasi-Stellar Object (QSO). The DLA is associated with an interacting galaxy pair within a galaxy group. We detected weak Lyman-alpha emission centered at the absorption trough of the DLA. The emission was likely tracing the neutral HI reservoir around the galaxies in the interacting pair, which scattered the Lyman-alpha generated by star formation within those galaxies. We also found that the interacting pair is enveloped by a large HI cloud with $M(HI)=2\times 10^{10}M_{\odot}$. We discovered …
Strong quasar-galaxy lensing provides a powerful tool to probe the inter-stellar medium (ISM) of the lens galaxy using radiation from the background quasar. Using the Cosmic Origins Spectrograph (COS) on board the Hubble Space Telescope, we study the cold ISM properties of the lens galaxy in B1152+199 at a redshift of z=0.4377. Since existing optical extinction and X-ray absorption measurements of the lens have revealed a large amount of cold ISM, we expected to detect a damped Lya absorption (DLA) system in the near ultraviolet spectrum; however, our upper limit on the HI column density is se…
The high redshift Lyman-alpha forest, in particular the Gunn-Peterson trough, is the most unambiguous signature of the neutral to ionized transition of the intergalactic medium (IGM) taking place during the Epoch of Reionization (EoR). Recent studies, e.g. Kulkarni et al. (2019a) and Keating et al. (2019), showed that reproducing the observed Lyman-alpha opacities after overlap required a non-monotonous evolution of cosmic emissivity: rising, peaking at z=6, and then decreasing onwards to z=4. Such an evolution is puzzling considering galaxy build-up and the cosmic star formation rate are stil…
The tentative detection by the EDGES experiment of a global 21-cm absorption trough centered at redshift 17 opens up the opportunity to study the birth of the first luminous sources, the intensity of radiation backgrounds at cosmic dawn, the thermal and ionization history of the young intergalactic medium. Here, we focus on the astrophysical implications of the Lyman-alpha photon field needed to couple the spin temperature to the kinetic temperature of the gas at these early epochs. Under the basic assumption that the 21-cm signal is activated by extremely metal-poor stellar systems, we show t…
The unprecedentedly bright optical afterglow of GRB 130606A located by Swift at a redshift close to the reionization era (z = 5.913) provides a new opportunity to probe the ionization status of intergalactic medium (IGM). Here we present an analysis of the red Ly alpha damping wing of the afterglow spectrum taken by Subaru/FOCAS during 10.4-13.2 hr after the burst. We find that the minimal model including only the baseline power-law and HI absorption in the host galaxy does not give a good fit, leaving residuals showing concave curvature in 8400-8900 A with an amplitude of about 0.6% of the fl…
