Objective and Impact Statement: Accurate organ segmentation is critical for many clinical applications at different clinical sites, which may have their specific application requirements that concern different organs. Introduction: However, learning high-quality, site-specific organ segmentation models is challenging as it often needs on-site curation of a large number of annotated images. Security concerns further complicate the matter. Methods: The paper aims to tackle these challenges via a two-phase aggregation-then-adaptation approach. The first phase of federated aggregation learns a single multi-organ segmentation model by leveraging the strength of 'bigger data', which are formed by (i) aggregating together datasets from multiple sites that with different organ labels to provide partial supervision, and (ii) conducting partially supervised learning without data breach. The second phase of site adaptation is to transfer the federated multi-organ segmentation model to site-specific organ segmentation models, one model per site, in order to further improve the performance of each site's organ segmentation task. Furthermore, improved marginal loss and exclusion loss functions are used to avoid 'knowledge conflict' problem in a partially supervision mechanism. Results and Conclusion: Extensive experiments on five organ segmentation datasets demonstrate the effectiveness of our multi-site approach, significantly outperforming the site-per-se learned models and achieving the performance comparable to the centrally learned models.

The purpose of federated learning is to enable multiple clients to jointly train a machine learning model without sharing data. However, the existing methods for training an image segmentation model have been based on an unrealistic assumption that the training set for each local client is annotated in a similar fashion and thus follows the same image supervision level. To relax this assumption, in this work, we propose a label-agnostic unified federated learning framework, named FedMix, for medical image segmentation based on mixed image labels. In FedMix, each client updates the federated mo…

Annotating multiple organs in 3D medical images is time-consuming and costly. Meanwhile, there exist many single-organ datasets with one specific organ annotated. This paper investigates how to learn a multi-organ segmentation model leveraging a set of binary-labeled datasets. A novel Multi-teacher Single-student Knowledge Distillation (MS-KD) framework is proposed, where the teacher models are pre-trained single-organ segmentation networks, and the student model is a multi-organ segmentation network. Considering that each teacher focuses on different organs, a region-based supervision method,…

Standard segmentation of medical images based on full-supervised convolutional networks demands accurate dense annotations. Such learning framework is built on laborious manual annotation with restrict demands for expertise, leading to insufficient high-quality labels. To overcome such limitation and exploit massive weakly labeled data, we relaxed the rigid labeling requirement and developed a semi-supervised learning framework based on a teacher-student fashion for organ and lesion segmentation with partial dense-labeled supervision and supplementary loose bounding-box supervision which are e…
Large curated datasets are necessary, but annotating medical images is a time-consuming, laborious, and expensive process. Therefore, recent supervised methods are focusing on utilizing a large amount of unlabeled data. However, to do so, is a challenging task. To address this problem, we propose a new 3D Cross-Pseudo Supervision (3D-CPS) method, a semi-supervised network architecture based on nnU-Net with the Cross-Pseudo Supervision method. We design a new nnU-Net based preprocessing. In addition, we set the semi-supervised loss weights to expand linearity with each epoch to prevent the mode…

Federated learning is increasingly being explored in the field of medical imaging to train deep learning models on large scale datasets distributed across different data centers while preserving privacy by avoiding the need to transfer sensitive patient information. In this manuscript, we explore federated learning in a multi-domain, multi-task setting wherein different participating nodes may contain datasets sourced from different domains and are trained to solve different tasks. We evaluated cross-domain federated learning for the tasks of object detection and segmentation across two differ…

Segmentation is one of the most primary tasks in deep learning for medical imaging, owing to its multiple downstream clinical applications. However, generating manual annotations for medical images is time-consuming, requires high skill, and is an expensive effort, especially for 3D images. One potential solution is to aggregate knowledge from partially annotated datasets from multiple groups to collaboratively train global models using Federated Learning. To this end, we propose SegViz, a federated learning-based framework to train a segmentation model from distributed non-i.i.d datasets with…

Federated Learning (FL) has recently emerged as a possible way to tackle the domain shift in real-world Semantic Segmentation (SS) without compromising the private nature of the collected data. However, most of the existing works on FL unrealistically assume labeled data in the remote clients. Here we propose a novel task (FFREEDA) in which the clients' data is unlabeled and the server accesses a source labeled dataset for pre-training only. To solve FFREEDA, we propose LADD, which leverages the knowledge of the pre-trained model by employing self-supervision with ad-hoc regularization techniq…

By performing QA on large-scale, previously unlabeled testing data, categorical QA scores can be generatedIn this paper, we propose a semi-supervised multi-organ segmentation deep neural network consisting of a traditional segmentation model generator and a QA involved discriminator. A large-scale dataset of 2027 volumes are used to train the generator, whose 2-D montage images and segmentation mas…

With the increase of COVID-19 cases worldwide, an effective way is required to diagnose COVID-19 patients. The primary problem in diagnosing COVID-19 patients is the shortage and reliability of testing kits, due to the quick spread of the virus, medical practitioners are facing difficulty identifying the positive cases. The second real-world problem is to share the data among the hospitals globally while keeping in view the privacy concerns of the organizations. Building a collaborative model and preserving privacy are major concerns for training a global deep learning model. This paper propos…

Federated learning is an emerging research paradigm enabling collaborative training of machine learning models among different organizations while keeping data private at each institution. Despite recent progress, there remain fundamental challenges such as the lack of convergence and the potential for catastrophic forgetting across real-world heterogeneous devices. In this paper, we demonstrate that self-attention-based architectures (e.g., Transformers) are more robust to distribution shifts and hence improve federated learning over heterogeneous data. Concretely, we conduct the first rigoro…
With the pandemic of COVID-19, people around the world increasingly work from home. Each natural person typically has several digital identities with different associated information. During the last years, various identity and access management approaches have gained attraction, helping for example to access other organization's services within trust boundaries. The resulting heterogeneity creates a high complexity to differentiate between these approaches and scenarios as participating entity; combining them is even harder. Last but not least, various actors have a different understanding or…
