Weakly supervised nuclei segmentation is a critical problem for pathological image analysis and greatly benefits the community due to the significant reduction of labeling cost. Adopting point annotations, previous methods mostly rely on less expressive representations for nuclei instances and thus have difficulty in handling crowded nuclei. In this paper, we propose to decouple weakly supervised semantic and instance segmentation in order to enable more effective subtask learning and to promote instance-aware representation learning. To achieve this, we design a modular deep network with two branches: a semantic proposal network and an instance encoding network, which are trained in a two-stage manner with an instance-sensitive loss. Empirical results show that our approach achieves the state-of-the-art performance on two public benchmarks of pathological images from different types of organs.

A high-performance unsupervised nuclei instance segmentation (HUNIS) method is proposed in this work. HUNIS consists of two-stage block-wise operations. The first stage includes: 1) adaptive thresholding of pixel intensities, 2) incorporation of nuclei size/shape priors and 3) removal of false positive nuclei instances. Then, HUNIS conducts the second stage segmentation by receiving guidance from the first one. The second stage exploits the segmentation masks obtained in the first stage and leverages color and shape distributions for a more accurate segmentation. The main purpose of the two-st…
Generally, microscopy image analysis in biology relies on the segmentation of individual nuclei, using a dedicated stained image, to identify individual cells. However stained nuclei have drawbacks like the need for sample preparation, and specific equipment on the microscope but most importantly, and as it is in most cases, the nuclear stain is not relevant to the biological questions of interest but is solely used for the segmentation task. In this study, we used non-stained brightfield images for nuclei segmentation with the advantage that they can be acquired on any microscope from both li…

Nuclei Segmentation from histology images is a fundamental task in digital pathology analysis. However, deep-learning-based nuclei segmentation methods often suffer from limited annotations. This paper proposes a realistic data augmentation method for nuclei segmentation, named InsMix, that follows a Copy-Paste-Smooth principle and performs morphology-constrained generative instance augmentation. Specifically, we propose morphology constraints that enable the augmented images to acquire luxuriant information about nuclei while maintaining their morphology characteristics (e.g., geometry and lo…

Fluorescence microscopy is an essential tool for the analysis of 3D subcellular structures in tissue. An important step in the characterization of tissue involves nuclei segmentation. In this paper, a two-stage method for segmentation of nuclei using convolutional neural networks (CNNs) is described. In particular, since creating labeled volumes manually for training purposes is not practical due to the size and complexity of the 3D data sets, the paper describes a method for generating synthetic microscopy volumes based on a spatially constrained cycle-consistent adversarial network. The prop…

Recently, pruning deep neural networks (DNNs) has received a lot of attention for improving accuracy and generalization power, reducing network size, and increasing inference speed on specialized hardwares. Although pruning was mainly tested on computer vision tasks, its application in the context of medical image analysis has hardly been explored. This work investigates the impact of well-known pruning techniques, namely layer-wise and network-wide magnitude pruning, on the nuclei instance segmentation performance in histological images. We present a novel neural network architecture, US-Net, for robust nuclei instance segmentation in histopathology images. The proposed framework integrates the nuclei detection and segmentation networks by sharing their outputs through the same foundation network, and thus enhancing the performance of both. The detection network takes into account the high-level semantic cues with contextual information, while the segmentation network focuses more on the low-level details like the edges. Extensive experiments reveal that our proposed framework can strengthen the performance of both branch netw…

It presents a multiple instance learning strategy based on polar transformation to assist image segmentation when loose bounding boxes are employed as supervision. In this strategy, weighted smooth maximum approximation is introduced to incorporate the observation that pixels closer to the origin of the polar transformation are more likely to belong to the object in the bounding box. The proposed approach was evaluated on a public medical dataset using Dice coefficient. The results demonstrate it…

Due to the wide existence and large morphological variances of nuclei, accurate nuclei instance segmentation is still one of the most challenging tasks in computational pathology. The annotating of nuclei instances, requiring experienced pathologists to manually draw the contours, is extremely laborious and expensive, which often results in the deficiency of annotated data. The deep learning based segmentation approaches, which highly rely on the quantity of training data, are difficult to fully demonstrate their capacity in this area. Graph-based image segmentation has seen a rise in popularity in recent years, but is seen as very costly with regard to computational demand. We propose a new segmentation algorithm which overcomes these limitations. Our method uses recursive balanced graph partitioning to segment foreground components of a fast and efficient binarization. They are prone to accumulated errors because of the static seeds and the sensitive structure information. In this paper, we propose a generic self-adaptation mechanism for existing weakly-supervised semantic segmentation methods by introducing two feedback chains, thus constituting a closed-loop system. …

Weakly supervised semantic segmentation has attracted much research interest in recent years considering its advantage of low labeling cost. Fortunately, we find that semantic segmentation has a characteristic of spatial transformation equivariance, which can form a few self-supervisions to help weakly supervised learning. Weakly supervised segmentation methods using bounding box annotations focus on obtaining a pixel-level mask from each box containing an object. Existing methods typically depend on a class-agnostic mask generator, which operates on the low-level information intrinsic to an image. Most recent semantic segmentation methods train deep convolutional neural networks with fully annotated masks requiring pixel-accuracy for good quality training. Common weakly-supervised approaches generate full masks from partial input (e.g. scribbles or seeds) using standard interactive segmentation methods as preprocessing. But, errors in such masks result in poorer training since standard loss functions (e.g. cross-entropy) do not distinguish seeds from potentially mislabeled other pixels. Inspired by the general ideas in semi-supervised learning, we address these problems via a new princi…
