Molecular dynamics simulations are used to investigate the conformations of a single polymer chain, represented by the Kremer-Grest bead-spring model, in a solution with a Lennard-Jones liquid as the solvent when the interaction strength between the polymer and solvent is varied. Results show that when the polymer-solvent interaction is unfavorable, the chain collapses as one would expect in a poor solvent. For more attractive polymer-solvent interactions, the solvent quality improves and the chain is increasingly solvated and exhibits ideal and then swollen conformations. However, as the polymer-solvent interaction strength is increased further to be more than about twice of the strength of the polymer-polymer and solvent-solvent interactions, the chain exhibits an unexpected collapsing behavior. Correspondingly, for strong polymer-solvent attractions, phase separation is observed in the solutions of multiple chains. These results indicate that the solvent becomes effectively poor again with very attractive polymer-solvent interactions. Nonetheless, the mechanism of chain collapsing and phase separation in this limit differs from the case with a poor solvent rendered by unfavorable polymer-solvent interactions. In the latter, the solvent is excluded from the domain of the collapsed chains while in the former, the solvent is still present in the pervaded volume of a collapsed chain or in the polymer-rich domain that phase separates from the pure solvent. In the limit of strong polymer-solvent attractions, the solvent behaves as a glue to stick monomers together, causing a single chain to collapse and multiple chains to aggregate and phase separate.
Conformations of a single semiflexible polymer chain dissolved in a low molecular weight liquid crystalline solvents (nematogens) are examined by using a mean field theory. We takes into account a stiffness and partial orientational ordering of the polymer. As a result of an anisotropic coupling between the polymer and nematogen, we predict a discontinuous (or continuous) phase transition from a condensed-rodlike conformation to a swollen-one of the polymer chain, depending on the stiffness of the polymer. We also discuss the effects of the nematic interaction between polymer segments.
The structure and function of polymers in confined environments, e.g., biopolymers in the cytoplasm of a cell, are strongly affected by macromolecular crowding. To explore the influence of solvent quality on conformations of crowded polymers, we model polymers as penetrable ellipsoids, whose shape fluctuations are governed by the statistics of self-avoiding walks, appropriate for a polymer in a good solvent. Within this coarse-grained model, we perform Monte Carlo simulations of mixtures of polymers and hard-nanosphere crowders, including trial changes in polymer size and shape. Penetration of…
We demonstrate in this paper the influence of solvent quality on the structure of the semi-dilute solution of a hydrophobic polyelectrolyte, partially sulfonated Poly-Styrene Sulfonate. Two solvents are used: (i) one mixture of water and an organic solvent: THF, which is also slightly polar; (ii) DMSO, a polar organic solvent. In case (i), it is shown by SAXS study that the structure - namely the scattering from all chains, characterised by a maximum ("polyelectrolyte peak"), of the aqueous hydrophobic polyelectrolyte solutions (PSS) depends on the solvent quality through the added amount of o…
The influence of poor solvent quality on fluid demixing of a model mixture of colloids and nonadsorbing polymers is investigated using density functional theory. The colloidal particles are modelled as hard spheres and the polymer coils as effective interpenetrating spheres that have hard interactions with the colloids. The solvent is modelled as a two-component mixture of a primary solvent, regarded as a background theta-solvent for the polymer, and a cosolvent of point particles that are excluded from both colloids and polymers. Cosolvent exclusion favors overlap of polymers, mimicking the e…
We study the lower critical solution temperature (LCST) in thermoresponsive polymer solutions by means of a coarse grained single polymer chain simulation and a theoretical approach. The simulation model includes solvent explicitly and thus accounts for solvent interactions and entropy directly. The theoretical model consists of a single chain polymer in an implicit solvent where the effect of solvent is included through the intra-polymer solvophobic potential proposed by Kolomeisky and Widom. Our results indicate that the LCST behavior is determined by the competition between the mean energy …
We study conformational properties of diluted dumbbell polymers which consist of two rings that are attached to both ends of a linear spacer segment by using analytical methods of field theory and bead-spring coarse-grained molecular dynamics simulations. We investigate the influence of the relative length of the spacer segment to the length of side rings on the shape and the relative size of dumbbells as compared to linear polymers of equal mass. We find that dumbbells with short spacers are much more compact than linear polymers. Oppositely, we observe that the influence of side rings on the…
The self- and mutual-avoiding walk used in conventional lattice models for polymeric systems requires that all lattice sites, polymer segments, and solvent molecules (unoccupied lattice sites) have the same volume. This incorrectly accounts for the solvent entropy (i.e., size ratio between polymer segments and solvent molecules), and also limits the coarse-graining capability of such models, where the invariant degree of polymerization controlling the system fluctuations is too small (thus exaggerating the system fluctuations) compared to that in most experiments. Here we show how to properly …
Smart polymers are a modern class of polymeric materials that often exhibit unpredictable behavior in mixtures of solvents. One such phenomenon is co-non-solvency. Co-non-solvency occurs when two (perfectly) miscible and competing good solvents, for a given polymer, are mixed together. As a result, the same polymer collapses into a compact globule within intermediate mixing ratios. More interestingly, polymer collapses when the solvent quality remains good and even gets increasingly better by the addition of the better cosolvent. This is a puzzling phenomenon that is driven by strong local con…
We study the structures of a ribbon or ladder polymer immersed in poor solvents. The anisotropic bending rigidity coupled with the surface tension leads ribbon polymers to spontaneous formation of highly anisotropic condensates in poor solvents. Unlike ordinary flexible polymers these condensates undergo a number of distinct layering transitions as a function of chain length or solvent quality, and the size of condensates becomes non-monotonic function of chain length. We show that the fluctuations of the condensates are in general small and these condensates are stable.
Extensive coarse grained molecular dynamics simulations are performed to investigate the conformational phase diagram of a neutral polymer in the presence of attractive crowders. We show that, for low crowded densities, the polymer predominantly shows three phases as a function of both intra polymer and polymer-crowder interactions: (1) weak intra polymer and weak polymer-crowder attractive interactions induce extended or coil polymer conformations (phase E) (2) strong intra polymer and relatively weak polymer-crowder attractive interactions induce collapsed or globular conformations (phase CI…
Whereas it is experimentally known that the inclusion of nanoparticles in hydrogels can lead to a mechanical reinforcement, a detailed molecular understanding of the adhesion mechanism is still lacking. Here we use coarse-grained molecular dynamics simulations to investigate the nature of the interface between silica surfaces and solvated polymers. We show how differences in the nature of the polymer and the polymer--solvent interactions can lead to drastically different behavior of the polymer--surface adhesion. Comparing explicit and implicit solvent models, we conclude that this effect cann…
Large scale molecular dynamics and grand canonical Monte Carlo simulation techniques are used to study the behavior of the interdiffusion of a solvent into an entangled polymer matrix as the state of the polymer changes from a melt to a glass. The weight gain by the polymer increases with time $t$ as $t^{1/2}$ in agreement with Fickian diffusion for all cases studied, although the diffusivity is found to be strongly concentration dependent especially as one approaches the glass transition temperature of the polymer. The diffusivity as a function of solvent concentration determined using the on…
Advanced chain-growth computer simulation methodologies have been employed for a systematic statistical analysis of the critical behavior of a polymer adsorbing at a substrate. We use finitesize scaling techniques to investigate the solvent-quality dependence of critical exponents, critical temperature, and the structure of the phase diagram. Our study covers all solvent effects from the limit of super-self-avoiding walks, characterized by effective monomer-monomer repulsion, to poor solvent conditions that enable the formation of compact polymer structures. The results significantly benefit f…
Small angle X-ray scattering (SAXS) studies in poly[2-methoxy-5-(2'-ethyl-hexyloxy)-1,4-phenylene vinylene] (MEH-PPV) with varying conjugation, and polyethylene dioxythiophene complexed with polystyrene sulfonate (PEDOT-PSS) in different solvents have shown the important role of pi-electron conjugation and solvent-chain interactions in controlling the chain conformation and assembly. In MEH-PPV, by increasing the extent of conjugation from 30 to 100 %, the persistence length (l_p) increases from 20 to 66 Angstrom. Moreover, a pronounced second peak in the pair distribution function has been ob…
Considering the density-density correlation function of a concentrated polymer solution with multicomponent solvent we find a phase transition due to the heterogeneity of excluded volume constant. This new phase transition implies a strong enhancement of the scattered light intensity in the critical region, which can explain a recent experiment showing strong light scattering from a ternary polymer system consisting of polyethylene oxide (PEO) dissolved in nitroethane and 3methyl-pentane.
Using molecular dynamics simulations we study the behavior of a dilute solution of strongly charged polyelectrolytes in poor solvents, where we take counterions explicitly into account. We focus on the chain conformational properties under conditions where chain-chain interactions can be neglected, but the counterion concentration remains finite. We investigate the conformations with regard to the parameters chain length, Coulomb interaction strength, and solvent quality, and explore in which regime the competition between short range hydrophobic interactions and long range Coulomb interaction…
We have discovered unusual behavior of polymer coils in a binary solvent (nitroethane+isooctane) near the critical temperature of demixing. The exceptionally close refractive indices of the solvent components make the critical opalescence relatively weak, thus enabling us to simultaneously observe the Brownian motion of the polymer coils and the diverging correlation length of the critical fluctuations. The polymer coils exhibit a collapse-reswelling-expansion-collapse transition upon approaching the critical temperature. While the first stage (collapse-reswelling) can be explained by the theo…
We present results from molecular dynamics simulations of a spherically confined neutral polymer in the presence of crowding agents, studying polymer shapes and conformations as a function of the confining potential, solvent quality and the density of crowders. The conformations of the polymer under good solvent conditions are largely independent of crowder density, even when the polymer is strongly confined. However, for poor solvents and attractive walls, the polymer shows a transition between an adsorbed extended state to a globular conformation on the surface as a function of crowder parti…
We determine the phase diagram of mixtures of spherical colloids and neutral nonadsorbing polymers in the thermal crossover region between the $θ$ point and the good-solvent regime. We use the generalized free-volume theory (GFVT), which turns out to be quite accurate as long as $q = R_g/R_c\lesssim 1$ ($R_g$ is the radius of gyration of the polymer and $R_c$ is the colloid radius). Close to the $θ$ point the phase diagram is not very sensitive to solvent quality, while, close to the good-solvent region, changes of the solvent quality modify significantly the position of the critical point and…
The mesoscopic modeling of three polysiloxanes in solution is reported in this work, with the purpose of predicting their physicochemical properties as functions of the quality of the solvent, so that a judicious choice of polymer/solvent can be made for various applications. The polymers studied were the following polysiloxanes: polydimethylsiloxane (PDMS), polysiloxane with a bulky alkyl side group (PMHS) and a siloxane copolymer with a hydrophilic polar side group (P2DMPAS). The model used and solved through numerical simulations is the one known as dissipative particle dynamics. Density pr…

We study the effect of a gradient of solvent quality on the coil-globule transition for a polymer in a narrow pore. A simple self-attracting self-avoiding walk model of a polymer in solution shows that the variation in the strength of interaction across the pore leads the system to go from one regime (good solvent) to the other (poor solvent) across the channel. This may be thought analogous to thermophoresis, where the polymer goes from the hot region to the cold region under the temperature gradient. The behavior of short chains is studied using exact enumeration whilst the behavior of long …
We study the dynamics and conformation of polymers composed by active monomers. By means of Brownian dynamics simulations we show that when the direction of the self-propulsion of each monomer is aligned with the backbone, the polymer undergoes a coil-to-globule-like transition, highlighted by a marked change of the scaling exponent of the gyration radius. Concurrently, the diffusion coefficient of the center of mass of the polymer becomes essentially independent of the polymer size for sufficiently long polymers or large magnitudes of the self-propulsion. These effects are reduced when the se…
We study the dynamics and conformations of a single active semiflexible polymer whose monomers experience a propulsion force perpendicular to the local tangent, with the end beads being different from the inner beads ("end-tailored"). Using Langevin simulations, we demonstrate that, apart from sideways motion, the relative propulsion strength between the end beads and the polymer backbone significantly changes the conformational properties of the polymers as a function of bending stiffness, end-tailoring and propulsion force. Expectedly, for slower ends the polymer curves away from the moving …
It is shown that the intrinsic stress in solvent cast polymer coatings plays a key role in the nucleation of holes in the film. Nucleation is important because it is meanwhile clear that heterogeneous nucleation is the only relevant rupture mechanism for the technologically relevant thickness regime well above 100 nm. The most striking feature is that in contrast to what has been widely believed, the number density of holes scales not algebraically, but exponentially with the film thickness.
The interdiffusion of a solvent into a polymer melt has been studied using large scale molecular dynamics and Monte Carlo simulation techniques. The solvent concentration profile and weight gain by the polymer have been measured as a function of time. The weight gain is found to scale as t^{1/2}, which is expected for Fickian type of diffusion. The concentration profiles are fit very well assuming Fick's second law with a constant diffusivity. The diffusivity found from fitting Fick's second law is found to be independent of time and equal to the self diffusion constant in the dilute solvent l…
The tube model is a central concept in polymer physics, and allows to reduce the complex many-filament problem of an entangled polymer solution to a single filament description. We investigate the probability distribution function of conformations of confinement tubes and single encaged filaments in entangled semiflexible polymer solution. Computer simulations are developed that mimic the actual dynamics of confined polymers in disordered systems with topological constraints on time scales above local equilibration but well below large scale rearrangement of the network. We observe the statist…
We directly visualize single polymers with persistence lengths ranging from $\ell_p=0.05$ to 16 $μ$m, dissolved in the nematic phase of rod-like {\it fd} virus. Polymers with sufficiently large persistence length undergo a coil-rod transition at the isotropic-nematic transition of the background solvent. We quantitatively analyze the transverse fluctuations of semi-flexible polymers and show that at long wavelengths they are driven by the fluctuating nematic background. We extract both the Odijk deflection length and the elastic constant of the background nematic phase from the data.
We report dynamic Monte Carlo simulation on conformational transition of H-shaped branched polymers by varying main chain (backbone) and side chain (branch) length. H-shaped polymers in comparison with equivalent linear polymers exhibit a depression of theta temperature accompanying with smaller chain dimensions. We observed that the effect of branches on backbone dimension is more pronounced than the reverse, and is attributed to the conformational heterogeneity prevails within the molecule. With increase in branch length, backbone is slightly stretched out in coil and globule state. However,…
Monte Carlo simulations using an explicit solvent model indicate a new pathway for translocation of a polymer chain through a lipid bilayer. We consider a polymer chain composed of repeat units with a given hydrophobicity and a coarse-grained model of a lipid bilayer in the self-organized liquid state. By varying the degree of hydrophobicity the chain undergoes an adsorption transition with respect to the lipid bilayer. Close to the transition point, at a properly balanced hydrophobicity of the chain, the membrane becomes transparent with respect to the chain. At the same time the solvent perm…
Conformational transitions of flexible molecules, especially those driven by hydrophobic effects, tend to be hindered by desolvation barriers. For such transitions, it is thus important to characterize and understand the interplay between solvation and conformation. Using specialized molecular simulations, here we perform such a characterization for a hydrophobic polymer solvated in water. We find that an external potential, which unfavorably perturbs the polymer hydration waters, can trigger a coil-to-globule or collapse transition, and that the relative stabilities of the collapsed and exten…
Based on classical nucleation theory, we propose a couple of theoretical models for the nucleation of polymer crystallization, i.e. one for a single chain system (Model S) and the other for a multi-chain system (Model M). In these models, we assume that the nucleus is composed of tails, loops and a cylindrical ordered region, and we evaluate the conformation entropy explicitly by introducing a transfer matrix. Using these two models, we evaluate the occurrence probability of critical nucleus as a function of the polymer chain stiffness. We found that the critical nucleus in Model M is easier t…

We compare a newly developed hybrid simulation method which combines classical molecular dynamics (MD) and computational fluid dynamics (CFD) to a simulation consisting only of molecular dynamics. The hybrid code is composed of three regions: a classical MD region, a continuum domain where the dynamical equations are solved by standard CFD methods, and an overlap domain where transport information from the other two domains is exchanged. The exchange of information in the overlap region ensures that momentum, energy and mass are conserved. The validity of the hybrid code is demonstrated by stu…
Using analytic theory, numerical calculation and Langevin dynamics simulation we demonstrate the existence of a first order unraveling transition in the stretching of a polymer chain in a poor solvent. The chain suddenly unravels from a "tadpole" or "ball and chain" configuration, to one where the ball shrinks to zero size. In the force curve this appears as a discontinuous drop in the force. This transition occurs under the conditions of most relevance for atomic force microscope experiments, where the extension is the independent variable. Our simulations show marked hysteresis as well as ma…
We study equilibrium statistics of single semi-flexible polymer chain in the presence of defects. The defects are lying along a line in the two and three dimensions and the monomers are interacting with the onsite potential of the defects. A fully directed self-avoiding walk model is used in two and three dimensions to describe thermo-dynamical behaviour of the chain in the presence of m defects. We have found that the number of conformations of the semiflexible polymer chain may be controlled by means of introduction of such defects so that a particular fraction of the chain conformations may…
By means of sophisticated Monte Carlo methods, we investigate the conformational phase diagram of a simple model for flexible polymers with explicit thickness. The thickness constraint, which is introduced geometrically via the global radius of curvature of a polymer conformation, accounts for the excluded volume of the polymer and induces cooperative effects supporting the formation of secondary structures. In our detailed analysis of the temperature and thickness dependence of the conformational behavior for classes of short tubelike polymers, we find that known secondary-structure segments …
We consider solutions where the surface tension of the solvent is smaller than the surface tension of the polymer. In an evaporating film, a plume of solvent rich fluid, then induces a local depression in surface tension, and the surface forces tend to strengthen the plume. We give an estimate (at the level of scaling laws) for the minimum thickness required to obtain this instability. We predict that the thickness a) is a decreasing function of the solvent vapor pressure b) should be very small (<1 micron) provided that the initial solution is rather dilute. The overall evaporation time for t…
Polymer brushes normally swell in a good solvent and collapse in a poor solvent. An abnormal response of polymer brushes, so-called co-nonsolvency, is the phenomenon where the brush counter-intuitively collapses in a good solvent mixture. In this work, we employed molecular dynamics simulations to investigate the structural properties of the grafted polymers on the occurrence of co-nonsolvency. Brushes with various grafting densities were considered to study the effect of topological excluded volumes on the co-nonsolvency. We found that the brush height follows a novel scaling behavior of the …
We present an off-lattice statistical model of a single polymer chain in mixed solvent media. Taking into account a polymer conformational entropy, renormalization of solvent composition near the polymer backbone, the universal intermolecular excluded volume and Van-der-Waals interactions within the self-consistent field theory the reentrant coil-to-globule-to-coil transition (co-nonsolvency) has been described in this paper. For convenience we split the system volume in two parts: the volume occupied by the polymer chain and the volume of bulk solution. Considering the equilibrium between two…
Motivated by recent nanofluidics experiments, we use Brownian dynamics and Monte Carlo simulations to study the conformation, organization and dynamics of two polymer chains confined to a single box-like cavity. The polymers are modeled as flexible hard-sphere chains, and the box has a square cross-section of side length $L$ and a height that is small enough to compress the polymers in that dimension. For sufficiently large $L$, the system behaviour approaches that of an isolated polymer in a slit. However, the combined effects of crowding and confinement on the polymer organization, conformat…
We study self-assembly of a binary mixture of components A and B confined in a slit-like pore with the walls modified by the stripes of tethered brushes made of beads of a sort A. The emphasis is on solvent mediated transitions between morphologies when the composition of the mixture varies. For certain limiting cases of the pore geometry we found that an effective reduction of the dimensionality may lead to a quasi one- and two-dimensional demixing. The change of the environment for the chains upon changing the composition of the mixture from polymer melt to a good solvent conditions provides…
Critical fluctuations are known to induce a collapse of polymer chains in a mixed solvent upon approaching its liquid-liquid critical point, as originally predicted by Brochard and de Gennes. Recently, we have found that closer to the critical point this collapse is followed by a reswelling of the polymer coils well beyond the original dimensions, a phenomenon not predicted by the theory of Brochard and de Gennes. We submit that upon approaching the critical temperature more closely, the correlation length of the critical fluctuations inside the polymer coils can no longer further increase due…
Solutions of semiflexible polymers confined by repulsive planar walls are studied by density functional theory and Molecular Dynamics simulations, to clarify the competition between the chain alignment favored by the wall and the depletion caused by the monomer-wall repulsion. A coarse-grained bead-spring model with bond bending potential is studied, varying both the contour length and the persistence length of the polymers, as well as the monomer concentration in the solution (good solvent conditions are assumed throughout, and solvent molecules are not included explicitly). The profiles of m…
We study ground states of a hybrid system consisting of a polymer and an attractive nanowire by means of computer simulations. Depending on structural and energetic properties of the substrate, we find different adsorbed polymer conformations, amongst which are spherical droplets attached to the wire and monolayer tubes surrounding it. We construct the complete conformational phase diagram and analyze in more detail particularly interesting polymer-tube conformations.
We investigate the linear viscoelasticity of polymer gels produced by the dispersion of gluten proteins in water:ethanol binary mixtures with various ethanol contents, from pure water to 60% v/v ethanol. We show that the complex viscoelasticity of the gels exhibits a time/solvent composition superposition principle, demonstrating the self-similarity of the gels produced in different binary solvents. All gels can be regarded as near critical gels with characteristic rheological parameters, elastic plateau and characteristic relaxation time, which are related one to another, as a consequence of …
We study the behavior of a flexible polymer chain in the presence of a low-molecular weight solvent in the vicinity of a liquid-gas critical point within the framework of a self-consistent field theory. The total free energy of the dilute polymer solution is expressed as a function of the radius of gyration of the polymer and the average solvent number density within the gyration volume at the level of the mean-field approximation. Varying the strength of attraction between polymer and solvent we show that two qualitatively different regimes occur at the liquid-gas critical point. In case of w…
We describe a microscope-based optical setup that allows us to perform space-and time-resolved measurements of the spectral reflectance of transparent substrates coated with ultrathin films. This technique is applied to investigate the behavior in water of thermosensitive polymer brushes made of poly(N-isopropylacrylamide) grafted on glass. We show that spectral reflectance measurements yield quantitative information about the conformation and axial structure of the brushes as a function of temperature. We study how molecular parameters (grafting density, chain length) affect the hydra-tion st…
We investigate local phase transitions of the solvent in the neighborhood of a solvophobic polymer chain which is induced by a change of the polymer-solvent repulsion and the solvent pressure in the bulk solution. We describe the polymer in solution by the Edwards model, where the conditional partition function of the polymer chain at a fixed radius of gyration is described by a mean-field theory. The contributions of the polymer-solvent and the solvent-solvent interactions to the total free energy are described within the mean-field approximation. We obtain the total free energy of the soluti…

During the last decade, the laser trapping technique has been actively applied to elucidate the property of macromolecules, DNA, RNA, cytoskeleton fibres, etc. Due to the inherent difficulty in the direct trapping of single molecules at approximately 300 K, most of the current studies on laser trapping utilize the experimental technique to grasp microbeads that are attached to a single macromolecule, instead of using direct trapping. A few studies have demonstrated the applicability of laser trapping for highly packed compact DNA under a `poor' solvent condition without any beads. The present …
The present communication reports the first direct measurement of the conformation of a polymer corona grafted around silica nano-particles dispersed inside a nanocomposite, a matrix of the same polymer. This measurement constitutes an experimental breakthrough based on a refined combination of chemical synthesis, which permits to match the contribution of the neutron silica signal inside the composite, and the use of complementary scattering methods SANS and SAXS to extract the grafted polymer layer form factor from the inter-particles silica structure factor. The modelization of the signal o…
The viscosity enhancement of a solvent produced by the addition of thickening branched polymers is predicted as a function of polymer concentration, branch length and persistence length, and strength of the covalent bonding interactions. Non equilibrium, stationary state Poiseuille numerical simulations are performed using the dissipative particle dynamics model to obtain the viscosity of the fluid. It is found that the clustering of the polymers into aggregates raises the viscosity and that it is more strongly affected by the strength of the bonding interactions. General scaling relationships…
The equilibrium properties of a tangent-hard-sphere polymer chain in a hard sphere monomer solvent are studied using a Born-Green-Yvon integral equation in conjunction with a two-site solvation potential. The solvation potential is constructed using low density results for a hard-sphere trimer in a hard sphere solvent. The BGY equation has been solved for polymers of lengths up to 100 for a range of solvent densities and solvent diameters. The theory accurately describes the compression of the average polymer dimensions with increasing solvent density. The theory also accurately describes the …
