This paper studies the effect of the order of depth of mention on nested named entity recognition (NER) models. NER is an essential task in the extraction of biomedical information, and nested entities are common since medical concepts can assemble to form larger entities. Conventional NER systems only predict disjointed entities. Thus, iterative models for nested NER use multiple predictions to enumerate all entities, imposing a predefined order from largest to smallest or smallest to largest. We design an order-agnostic iterative model and a procedure to choose a custom order during training and prediction. To accommodate for this task, we propose a modification of the Transformer architecture to take into account the entities predicted in the previous steps. We provide a set of experiments to study the model's capabilities and the effects of the order on performance. Finally, we show that the smallest to largest order gives the best results.

Named entity recognition (NER) is widely used in natural language processing applications and downstream tasks. However, most NER tools target flat annotation from popular datasets, eschewing the semantic information available in nested entity mentions. We describe NNE---a fine-grained, nested named entity dataset over the full Wall Street Journal portion of the Penn Treebank (PTB). Our annotation comprises 279,795 mentions of 114 entity types with up to 6 layers of nesting. We hope the public release of this large dataset for English newswire will encourage development of new techniques for n…

This paper presents Wojood, a corpus for Arabic nested Named Entity Recognition (NER). Nested entities occur when one entity mention is embedded inside another entity mention. Wojood consists of about 550K Modern Standard Arabic (MSA) and dialect tokens that are manually annotated with 21 entity types including person, organization, location, event and date. More importantly, the corpus is annotated with nested entities instead of the more common flat annotations. The data contains about 75K entities and 22.5% of which are nested. The inter-annotator evaluation of the corpus demonstrated a str…
In this report, we describe our participant named-entity recognition system at VLSP 2018 evaluation campaign. We formalized the task as a sequence labeling problem using BIO encoding scheme. We applied a feature-based model which combines word, word-shape features, Brown-cluster-based features, and word-embedding-based features. We compare several methods to deal with nested entities in the dataset. We showed that combining tags of entities at all levels for training a sequence labeling model (joint-tag model) improved the accuracy of nested named-entity recognition.

Nested named entity recognition (NER) has been receiving increasing attention. Recently, (Fu et al, 2021) adapt a span-based constituency parser to tackle nested NER. They treat nested entities as partially-observed constituency trees and propose the masked inside algorithm for partial marginalization. However, their method cannot leverage entity heads, which have been shown useful in entity mention detection and entity typing. In this work, we resort to more expressive structures, lexicalized constituency trees in which constituents are annotated by headwords, to model nested entities. We lev…

Sequential labeling-based NER approaches restrict each word belonging to at most one entity mention, which will face a serious problem when recognizing nested entity mentions. In this paper, we propose to resolve this problem by modeling and leveraging the head-driven phrase structures of entity mentions, i.e., although a mention can nest other mentions, they will not share the same head word. Specifically, we propose Anchor-Region Networks (ARNs), a sequence-to-nuggets architecture for nested mention detection. ARNs first identify anchor words (i.e., possible head words) of all mentions, and …
Named entity recognition (NER) is the task to detect and classify the entity spans in the text. When entity spans overlap between each other, this problem is named as nested NER. Span-based methods have been widely used to tackle the nested NER. Most of these methods will get a score $n \times n$ matrix, where $n$ means the length of sentence, and each entry corresponds to a span. However, previous work ignores spatial relations in the score matrix. In this paper, we propose using Convolutional Neural Network (CNN) to model these spatial relations in the score matrix. Despite being simple, exp…

While named entity recognition (NER) is a key task in natural language processing, most approaches only target flat entities, ignoring nested structures which are common in many scenarios. Most existing nested NER methods traverse all sub-sequences which is both expensive and inefficient, and also don't well consider boundary knowledge which is significant for nested entities. In this paper, we propose a joint entity mention detection and typing model via prior boundary knowledge (BoningKnife) to better handle nested NER extraction and recognition tasks. BoningKnife consists of two modules, Me…
When an entity name contains other names within it, the identification of all combinations of names can become difficult and expensive. We propose a new method to recognize not only outermost named entities but also inner nested ones. We design an objective function for training a neural model that treats the tag sequence for nested entities as the second best path within the span of their parent entity. In addition, we provide the decoding method for inference that extracts entities iteratively from outermost ones to inner ones in an outside-to-inside way. Our method has no additional hyperpa…
Nested named entity recognition (nested NER) is a fundamental task in natural language processing. Various span-based methods have been proposed to detect nested entities with span representations. However, span-based methods do not consider the relationship between a span and other entities or phrases, which is helpful in the NER task. Besides, span-based methods have trouble predicting long entities due to limited span enumeration length. To mitigate these issues, we present the Propose-and-Refine Network (PnRNet), a two-stage set prediction network for nested NER. In the propose stage, we u…

Data processing is an important step in various natural language processing tasks. As the commonly used datasets in named entity recognition contain only a limited number of samples, it is important to obtain additional labeled data in an efficient and reliable manner. A common practice is to utilize large monolingual unlabeled corpora. Another popular technique is to create synthetic data from the original labeled data (data augmentation). In this work, we investigate the impact of these two methods on the performance of three different named entity recognition tasks.

Nested named entity recognition (NER) aims to identify the entity boundaries and recognize categories of the named entities in a complex hierarchical sentence. Some works have been done using character-level, word-level, or lexicon-level based models. However, such researches ignore the role of the complementary annotations. In this paper, we propose a trigger-based graph neural network (Trigger-GNN) to leverage the nested NER. It obtains the complementary annotation embeddings through entity trigger encoding and semantic matching, and tackle nested entity utilizing an efficient graph message …

Named entity recognition is a natural language processing task to recognize and extract spans of text associated with named entities and classify them in semantic Categories. Google BERT is a deep bidirectional language model, pre-trained on large corpora that can be fine-tuned to solve many NLP tasks such as question answering, named entity recognition, part of speech tagging and etc. In this paper, we use the pre-trained deep bidirectional network, BERT, to make a model for named entity recognition in Persian. We also compare the results of our model with the previous state of the art result…
Developing high-performing systems for detecting biomedical named entities has major implications. State-of-the-art deep-learning based solutions for entity recognition often require large annotated datasets, which is not available in the biomedical domain. Transfer learning and multi-task learning have been shown to improve performance for low-resource domains. However, the applications of these methods are relatively scarce in the biomedical domain, and a theoretical understanding of why these methods improve the performance is lacking. In this study, we performed an extensive analysis to un…

Named entity recognition (NER) is a well-studied task in natural language processing. Traditional NER research only deals with flat entities and ignores nested entities. The span-based methods treat entity recognition as a span classification task. Although these methods have the innate ability to handle nested NER, they suffer from high computational cost, ignorance of boundary information, under-utilization of the spans that partially match with entities, and difficulties in long entity recognition. To tackle these issues, we propose a two-stage entity identifier. First we generate span prop…

Named entity recognition (NER) is a well-studied task in natural language processing. However, the widely-used sequence labeling framework is difficult to detect entities with nested structures. In this work, we view nested NER as constituency parsing with partially-observed trees and model it with partially-observed TreeCRFs. Specifically, we view all labeled entity spans as observed nodes in a constituency tree, and other spans as latent nodes. With the TreeCRF we achieve a uniform way to jointly model the observed and the latent nodes. To compute the probability of partial trees with partia…

While Named Entity Recognition (NER) is a widely studied task, making inferences of entities with only a few labeled data has been challenging, especially for entities with nested structures. Unlike flat entities, entities and their nested entities are more likely to have similar semantic feature representations, drastically increasing difficulties in classifying different entity categories in the few-shot setting. Although prior work has briefly discussed nested structures in the context of few-shot learning, to our best knowledge, this paper is the first one specifically dedicated to studyin…
Named Entity Recognition is an information extraction task that serves as a preprocessing step for other natural language processing tasks, such as machine translation, information retrieval, and question answering. Named entity recognition enables the identification of proper names as well as temporal and numeric expressions in an open domain text. For Semitic languages such as Arabic, Amharic, and Hebrew, the named entity recognition task is more challenging due to the heavily inflected structure of these languages. In this paper, we present an Amharic named entity recognition system based o…
Named entity recognition (NER) is a widely studied task in natural language processing. Recently, a growing number of studies have focused on the nested NER. The span-based methods, considering the entity recognition as a span classification task, can deal with nested entities naturally. But they suffer from the huge search space and the lack of interactions between entities. To address these issues, we propose a novel sequence-to-set neural network for nested NER. Instead of specifying candidate spans in advance, we provide a fixed set of learnable vectors to learn the patterns of the valuabl…

The task of Named Entity Recognition (NER) is an important component of many natural language processing systems, such as relation extraction and knowledge graph construction. In this work, we present a simple and effective approach for Named Entity Recognition. The main idea of our approach is to encode the input subword sequence with a pre-trained transformer such as BERT, and then, instead of directly classifying the word labels, another layer of transformer is added to the subword representation to better encode the word-level interaction. We evaluate our approach on three benchmark datase…

Existing models for cross-domain named entity recognition (NER) rely on numerous unlabeled corpus or labeled NER training data in target domains. However, collecting data for low-resource target domains is not only expensive but also time-consuming. Hence, we propose a cross-domain NER model that does not use any external resources. We first introduce a Multi-Task Learning (MTL) by adding a new objective function to detect whether tokens are named entities or not. We then introduce a framework called Mixture of Entity Experts (MoEE) to improve the robustness for zero-resource domain adaptation…

In this paper, we propose a novel bipartite flat-graph network (BiFlaG) for nested named entity recognition (NER), which contains two subgraph modules: a flat NER module for outermost entities and a graph module for all the entities located in inner layers. Bidirectional LSTM (BiLSTM) and graph convolutional network (GCN) are adopted to jointly learn flat entities and their inner dependencies. Different from previous models, which only consider the unidirectional delivery of information from innermost layers to outer ones (or outside-to-inside), our model effectively captures the bidirectional…

Constituency parsing and nested named entity recognition (NER) are similar tasks since they both aim to predict a collection of nested and non-crossing spans. In this work, we cast nested NER to constituency parsing and propose a novel pointing mechanism for bottom-up parsing to tackle both tasks. The key idea is based on the observation that if we traverse a constituency tree in post-order, i.e., visiting a parent after its children, then two consecutively visited spans would share a boundary. Our model tracks the shared boundaries and predicts the next boundary at each step by leveraging a p…
As a fundamental natural language processing task and one of core knowledge extraction techniques, named entity recognition (NER) is widely used to extract information from texts for downstream tasks. Nested NER is a branch of NER in which the named entities (NEs) are nested with each other. However, most of the previous studies on nested NER usually apply linear structure to model the nested NEs which are actually accommodated in a hierarchical structure. Thus in order to address this mismatch, this work models the full nested NEs in a sentence as a holistic structure, then we propose a holis…
This paper describes the system proposed by Sabancı University Natural Language Processing Group in the SemEval-2022 MultiCoNER task. We developed an unsupervised entity linking pipeline that detects potential entity mentions with the help of Wikipedia and also uses the corresponding Wikipedia context to help the classifier in finding the named entity type of that mention. Our results showed that our pipeline improved performance significantly, especially for complex entities in low-context settings.
This work models named entity distribution from a way of visualizing topological structure of embedding space, so that we make an assumption that most, if not all, named entities (NEs) for a language tend to aggregate together to be accommodated by a specific hypersphere in embedding space. Thus we present a novel open definition for NE which alleviates the obvious drawback in previous closed NE definition with a limited NE dictionary. Then, we show two applications with introducing the proposed named entity hypersphere model. First, using a generative adversarial neural network to learn a tra…

There has been a growing academic interest in the recognition of nested named entities in many domains. We tackle the task with a novel local hypergraph-based method: We first propose start token candidates and generate corresponding queries with their surrounding context, then use a query-based sequence labeling module to form a local hypergraph for each candidate. An end token estimator is used to correct the hypergraphs and get the final predictions. Compared to span-based approaches, our method is free of the high computation cost of span sampling and the risk of losing long entities. Sequ…
Nested entities are observed in many domains due to their compositionality, which cannot be easily recognized by the widely-used sequence labeling framework. A natural solution is to treat the task as a span classification problem. To learn better span representation and increase classification performance, it is crucial to effectively integrate heterogeneous factors including inside tokens, boundaries, labels, and related spans which could be contributing to nested entities recognition. To fuse these heterogeneous factors, we propose a novel triaffine mechanism including triaffine attention a…

Traditional language models are unable to efficiently model entity names observed in text. All but the most popular named entities appear infrequently in text providing insufficient context. Recent efforts have recognized that context can be generalized between entity names that share the same type (e.g., \emph{person} or \emph{location}) and have equipped language models with access to an external knowledge base (KB). Our Knowledge-Augmented Language Model (KALM) continues this line of work by augmenting a traditional model with a KB. Unlike previous methods, however, we train with an end-to-…

Traditional named entity recognition models use gazetteers (lists of entities) as features to improve performance. Although modern neural network models do not require such hand-crafted features for strong performance, recent work has demonstrated their utility for named entity recognition on English data. However, designing such features for low-resource languages is challenging, because exhaustive entity gazetteers do not exist in these languages. To address this problem, we propose a method of "soft gazetteers" that incorporates ubiquitously available information from English knowledge base…

The resulting sentence patterns contain direct output information, yet is less sparse without specific named entities. For example, "PER was born in LOC" can be such a pattern.
