With the growing amount of text in health data, there have been rapid advances in large pre-trained models that can be applied to a wide variety of biomedical tasks with minimal task-specific modifications. Emphasizing the cost of these models, which renders technical replication challenging, this paper summarizes experiments conducted in replicating BioBERT and further pre-training and careful fine-tuning in the biomedical domain. We also investigate the effectiveness of domain-specific and domain-agnostic pre-trained models across downstream biomedical NLP tasks. Our finding confirms that pre-trained models can be impactful in some downstream NLP tasks (QA and NER) in the biomedical domain; however, this improvement may not justify the high cost of domain-specific pre-training.

In this report, we introduce SciFive, a domain-specific T5 model that has been pre-trained on large biomedical corpora. Our model outperforms the current SOTA methods (i.e. BERT, BioBERT, Base T5) on tasks in named entity relation, relation extraction, natural language inference, and question-answering. We show that text-generation methods have significant potential in a broad array of biomedical NLP tasks, particularly those requiring longer, more complex outputs. Our results support the exploration of more difficult text generation tasks and the development of new methods in this area
The recent advancement of pre-trained Transformer models has propelled the development of effective text mining models across various biomedical tasks. However, these models are primarily learned on the textual data and often lack the domain knowledge of the entities to capture the context beyond the sentence. In this study, we introduced a novel framework that enables the model to learn multi-omnics biological information about entities (proteins) with the help of additional multi-modal cues like molecular structure. Towards this, rather developing modality-specific architectures, we devise a…

Conversational agents such as Cortana, Alexa and Siri are continuously working on increasing their capabilities by adding new domains. The support of a new domain includes the design and development of a number of NLU components for domain classification, intents classification and slots tagging (including named entity recognition). Each component only performs well when trained on a large amount of labeled data. Second, these components are deployed on limited-memory devices which requires some model compression. Third, for some domains such as the health domain, it is hard to find a single t…

Pretrained language models such as Bidirectional Encoder Representations from Transformers (BERT) have achieved state-of-the-art performance in natural language processing (NLP) tasks. Recently, BERT has been adapted to the biomedical domain. Despite the effectiveness, these models have hundreds of millions of parameters and are computationally expensive when applied to large-scale NLP applications. We hypothesized that the number of parameters of the original BERT can be dramatically reduced with minor impact on performance. In this study, we present Bioformer, a compact BERT model for biomed…
Relation extraction is a fundamental problem in natural language processing. Most existing models are defined for relation extraction in the general domain. However, their performance on specific domains (e.g., biomedicine) is yet unclear. To fill this gap, this paper carries out an empirical study on relation extraction in biomedical research articles. Specifically, we consider both sentence-level and document-level relation extraction, and run a few state-of-the-art methods on several benchmark datasets. Our results show that (1) current document-level relation extraction methods have strong…
Developing high-performing systems for detecting biomedical named entities has major implications. State-of-the-art deep-learning based solutions for entity recognition often require large annotated datasets, which is not available in the biomedical domain. Transfer learning and multi-task learning have been shown to improve performance for low-resource domains. However, the applications of these methods are relatively scarce in the biomedical domain, and a theoretical understanding of why these methods improve the performance is lacking. In this study, we performed an extensive analysis to un…

Biomedical machine reading comprehension (biomedical-MRC) aims to comprehend complex biomedical narratives and assist healthcare professionals in retrieving information from them. The high performance of modern neural network-based MRC systems depends on high-quality, large-scale, human-annotated training datasets. In the biomedical domain, a crucial challenge in creating such datasets is the requirement for domain knowledge, inducing the scarcity of labeled data and the need for transfer learning from the labeled general-purpose (source) domain to the biomedical (target) domain. However, ther…

Relation extraction in the biomedical domain is challenging due to the lack of labeled data and high annotation costs, needing domain experts. Distant supervision is commonly used to tackle the scarcity of annotated data by automatically pairing knowledge graph relationships with raw texts. Such a pipeline is prone to noise and has added challenges to scale for covering a large number of biomedical concepts. We investigated existing broad-coverage distantly supervised biomedical relation extraction benchmarks and found a significant overlap between training and test relationships ranging from …

A biomedical relation statement is commonly expressed in multiple sentences and consists of many concepts, including gene, disease, chemical, and mutation. To automatically extract information from biomedical literature, existing biomedical text-mining approaches typically formulate the problem as a cross-sentence n-ary relation-extraction task that detects relations among n entities across multiple sentences, and use either a graph neural network (GNN) with long short-term memory (LSTM) or an attention mechanism. Recently, Transformer has been shown to outperform LSTM on many natural language…
There has been an influx of biomedical domain-specific language models, showing language models pre-trained on biomedical text perform better on biomedical domain benchmarks than those trained on general domain text corpora such as Wikipedia and Books. Yet, most works do not study the factors affecting each domain language application deeply. Additionally, the study of model size on domain-specific models has been mostly missing. We empirically study and evaluate several factors that can affect performance on domain language applications, such as the sub-word vocabulary set, model size, pre-tr…

Relation extraction in the biomedical domain is a challenging task due to a lack of labeled data and a long-tail distribution of fact triples. Many works leverage distant supervision which automatically generates labeled data by pairing a knowledge graph with raw textual data. Distant supervision produces noisy labels and requires additional techniques, such as multi-instance learning (MIL), to denoise the training signal. However, MIL requires multiple instances of data and struggles with very long-tail datasets such as those found in the biomedical domain. In this work, we propose a novel re…

Pretrained language models have served as important backbones for natural language processing. Recently, in-domain pretraining has been shown to benefit various domain-specific downstream tasks. In the biomedical domain, natural language generation (NLG) tasks are of critical importance, while understudied. Approaching natural language understanding (NLU) tasks as NLG achieves satisfying performance in the general domain through constrained language generation or language prompting. We emphasize the lack of in-domain generative language models and the unsystematic generative downstream benchma…
Domain adaptation of Pretrained Language Models (PTLMs) is typically achieved by unsupervised pretraining on target-domain text. While successful, this approach is expensive in terms of hardware, runtime and CO_2 emissions. Here, we propose a cheaper alternative: We train Word2Vec on target-domain text and align the resulting word vectors with the wordpiece vectors of a general-domain PTLM. We evaluate on eight biomedical Named Entity Recognition (NER) tasks and compare against the recently proposed BioBERT model. We cover over 60% of the BioBERT-BERT F1 delta, at 5% of BioBERT's CO_2 footprin…
The overwhelming amount of biomedical scientific texts calls for the development of effective language models able to tackle a wide range of biomedical natural language processing (NLP) tasks. The most recent dominant approaches are domain-specific models, initialized with general-domain textual data and then trained on a variety of scientific corpora. However, it has been observed that for specialized domains in which large corpora exist, training a model from scratch with just in-domain knowledge may yield better results. Moreover, the increasing focus on the compute costs for pre-training r…
Due to the exponential growth of biomedical literature, event and relation extraction are important tasks in biomedical text mining. Most work only focus on relation extraction, and detect a single entity pair mention on a short span of text, which is not ideal due to long sentences that appear in biomedical contexts. We propose an approach to both relation and event extraction, for simultaneously predicting relationships between all mention pairs in a text. We also perform an empirical study to discuss different network setups for this purpose. The best performing model includes a set of mult…

The growth rate in the amount of biomedical documents is staggering. Unlocking information trapped in these documents can enable researchers and practitioners to operate confidently in the information world. Biomedical NER, the task of recognising biomedical names, is usually employed as the first step of the NLP pipeline. Factoid question answering (QA) has recently benefited from the development of deep learning (DL) systems. Neural network models outperform traditional approaches in domains where large datasets exist, such as SQuAD (ca. 100,000 questions) for Wikipedia articles. However, these systems have not yet been applied to QA in more specific domains, such as biomedicine, because datasets are generally too small to train a DL system from scratch. For example, the BioASQ dataset for biomedical QA comprises less then 900 factoid (single answer) and list (multiple answers) QA instances. In this work, we a…

Data-to-text (D2T) generation in the biomedical domain is a promising - yet mostly unexplored - field of research. Here, we apply neural models for D2T generation to a real-world dataset consisting of package leaflets of European medicines. We also release a new dataset (BioLeaflets) for benchmarking D2T generation models in the biomedical domain.
Information Retrieval (IR) is the task of obtaining pieces of data (such as documents) that are relevant to a particular query or need from a large repository of information. IR is a valuable component of several downstream Natural Language Processing (NLP) tasks. Practically, IR is at the heart of many widely-used technologies like search engines. While probabilistic ranking functions like the Okapi BM25 function have been utilized in IR systems since the 1970's, modern neural approaches pose certain advantages compared to their classical counterparts. In particular, the release of BERT (Bidi…
