The present paper introduces a fully objective Bayesian analysis to obtain the posterior distribution of an entropy measure. Notably, we consider the gamma distribution, which describes many natural phenomena in physics, engineering, and biology. We reparametrize the model in terms of entropy, and different objective priors are derived, such as Jeffreys prior, reference prior, and matching priors. Since the obtained priors are improper, we prove that the obtained posterior distributions are proper and that their respective posterior means are finite. An intensive simulation study is conducted to select the prior that returns better results regarding bias, mean square error, and coverage probabilities. The proposed approach is illustrated in two datasets: the first relates to the Achaemenid dynasty reign period, and the second describes the time to failure of an electronic component in a sugarcane harvest machine.
In this article, we construct a two-block Gibbs sampler using Polson et al. (2013) data augmentation technique with Polya-Gamma latent variables for Bayesian logistic linear mixed models under proper priors. Furthermore, we prove the uniform ergodicity of this Gibbs sampler, which guarantees the existence of the central limit theorems for MCMC based estimators.
We consider nonparametric Bayesian estimation inference using a rescaled smooth Gaussian field as a prior for a multidimensional function. The rescaling is achieved using a Gamma variable and the procedure can be viewed as choosing an inverse Gamma bandwidth. The procedure is studied from a frequentist perspective in three statistical settings involving replicated observations (density estimation, regression and classification). We prove that the resulting posterior distribution shrinks to the distribution that generates the data at a speed which is minimax-optimal up to a logarithmic factor, …
We study a parametric estimation problem related to moment condition models. As an alternative to the generalized empirical likelihood (GEL) and the generalized method of moments (GMM), a Bayesian approach to the problem can be adopted, extending the MEM procedure to parametric moment conditions. We show in particular that a large number of GEL estimators can be interpreted as a maximum entropy solution. Moreover, we provide a more general field of applications by proving the method to be robust to approximate moment conditions.
The logistic regression model is the most popular model for analyzing binary data. In the absence of any prior information, an improper flat prior is often used for the regression coefficients in Bayesian logistic regression models. The resulting intractable posterior density can be explored by running Polson et al.'s (2013) data augmentation (DA) algorithm. In this paper, we establish that the Markov chain underlying Polson et al.'s (2013) DA algorithm is geometrically ergodic. Proving this theoretical result is practically important as it ensures the existence of central limit theorems (CLTs…
For extreme value estimation we propose to use a model with a Dirichlet process mixture of gamma densities in the center and generalized Pareto densities for the tails. Due to the randomness in the center and a heavy tailed density in the tails density estimation and posterior inference for high quantiles are possible. The approach can be used in a "default" manner on the positive reals because it works when prior information is unavailable. The proposed model can be easy to implement and a sensitivity analysis is provided. We applied the proposed model for simulated and real data sets.
We consider the problem of Bayesian density estimation on the positive semiline for possibly unbounded densities. We propose a hierarchical Bayesian estimator based on the gamma mixture prior which can be viewed as a location mixture. We study convergence rates of Bayesian density estimators based on such mixtures. We construct approximations of the local Hölder densities, and of their extension to unbounded densities, to be continuous mixtures of gamma distributions, leading to approximations of such densities by finite mixtures. These results are then used to derive posterior concentration r…
Given discrete time observations over a growing time interval, we consider a nonparametric Bayesian approach to estimation of the Lévy density of a Lévy process belonging to a flexible class of infinite activity subordinators. Posterior inference is performed via MCMC, and we circumvent the problem of the intractable likelihood via the data augmentation device, that in our case relies on bridge process sampling via Gamma process bridges. Our approach also requires the use of a new infinite-dimensional form of a reversible jump MCMC algorithm. We show that our method leads to good practical res…
In this paper we introduce two Bayesian estimators for learning the parameters of the Gamma distribution. The first algorithm uses a well known unnormalized conjugate prior for the Gamma shape and the second one uses a non-linear approximation to the likelihood and a prior on the shape that is conjugate to the approximated likelihood. In both cases use the Laplace approximation to compute the required expectations. We perform a theoretical comparison between maximum like- lihood and the presented Bayesian algorithms that allow us to provide non-informative parameter values for the priors hyper…
High-dimensional data, where the number of variables exceeds or is comparable to the sample size, is now pervasive in many scientific applications. In recent years, Bayesian shrinkage models have been developed as effective and computationally feasible tools to analyze such data, especially in the context of linear regression. In this paper, we focus on the Normal-Gamma shrinkage model developed by Griffin and Brown. This model subsumes the popular Bayesian lasso model, and a three-block Gibbs sampling algorithm to sample from the resulting intractable posterior distribution has been developed…
Works, briefly surveyed here, are concerned with two basic methods: Maximum Probability and Bayesian Maximum Probability; as well as with their asymptotic instances: Relative Entropy Maximization and Maximum Non-parametric Likelihood. Parametric and empirical extensions of the latter methods - Empirical Maximum Maximum Entropy and Empirical Likelihood - are also mentioned. The methods are viewed as tools for solving certain ill-posed inverse problems, called Pi-problem, Phi-problem, respectively. Within the two classes of problems, probabilistic justification and interpretation of the respecti…
Markov chains are a natural and well understood tool for describing one-dimensional patterns in time or space. We show how to infer $k$-th order Markov chains, for arbitrary $k$, from finite data by applying Bayesian methods to both parameter estimation and model-order selection. Extending existing results for multinomial models of discrete data, we connect inference to statistical mechanics through information-theoretic (type theory) techniques. We establish a direct relationship between Bayesian evidence and the partition function which allows for straightforward calculation of the expectati…
In this paper we propose a model with a Dirichlet process mixture of gamma densities in the bulk part below threshold and a generalized Pareto density in the tail for extreme value estimation. The proposed model is simple and flexible allowing us posterior density estimation and posterior inference for high quantiles. The model works well even for small sample sizes and in the absence of prior information. We evaluate the performance of the proposed model through a simulation study. Finally, the proposed model is applied to a real environmental data.
In Bayesian inference, an unknown measurement uncertainty is often quantified in terms of a Gamma distributed precision parameter, which is impractical when prior information on the standard deviation of the measurement uncertainty shall be utilised during inference. This paper thus introduces a method for transforming between a gamma distributed precision parameter and the distribution of the associated standard deviation. The proposed method is based on numerical optimisation and shows adequate results for a wide range of scenarios.
In this paper we introduce five different algorithms based on method of moments, maximum likelihood and full Bayesian estimation for learning the parameters of the Inverse Gamma distribution. We also provide an expression for the KL divergence for Inverse Gamma distributions which allows us to quantify the estimation accuracy of each of the algorithms. All the presented algorithms are novel. The most relevant novelties include the first conjugate prior for the Inverse Gamma shape parameter which allows analytical Bayesian inference, and two very fast algorithms, a maximum likelihood and a Baye…
This paper modifies Jaynes's axioms of plausible reasoning and derives the minimum relative entropy principle, Bayes's rule, as well as maximum likelihood from first principles. The new axioms, which I call the Optimum Information Principle, is applicable whenever the decision maker is given the data and the relevant background information. These axioms provide an answer to the question "why maximize entropy when faced with incomplete information?"
Let $X$ have a Generalized Poisson distribution with mean $kb$, where $b$ is a known constant in the unit interval and $k$ is a discrete, non-negative parameter. We show that if an uninformative uniform prior for $k$ is assumed, then the posterior distribution of $k$ can be approximated using the gamma distribution when $b$ is small.
Gamma process has been extensively used to model monotone degradation data. Statistical inference for the gamma process is difficult due to the complex parameter structure involved in the likelihood function. In this paper, we derive a conjugate prior for the homogeneous gamma process, and some properties of the prior distribution are explored. Three algorithms (Gibbs sampling, discrete grid sampling, and sampling importance resampling) are well designed to generate posterior samples of the model parameters, which can greatly lessen the challenge of posterior inference. Simulation studies show…
In Bayesian semi-parametric analyses of time-to-event data, non-parametric process priors are adopted for the baseline hazard function or the cumulative baseline hazard function for a given finite partition of the time axis. However, it would be controversial to suggest a general guideline to construct an optimal time partition. While a great deal of research has been done to relax the assumption of the fixed split times for other non-parametric processes, to our knowledge, no methods have been developed for a gamma process prior, which is one of the most widely used in Bayesian survival analy…
Bayesian Hierarchical Modelling of Noisy Gamma Processes: Model Formulation, Identifiability, Model Fitting, and Extensions to Unit-to-Unit Variability
In this paper, we consider the multicollinearity problem in the gamma regression model when model parameters are linearly restricted. The linear restrictions are available from prior information to ensure the validity of scientific theories or structural consistency based on physical phenomena. In order to make relevant statistical inference for a model any available knowledge and prior information on the model parameters should be taken into account. This paper proposes therefore an algorithm to acquire Bayesian estimator for the parameters of a gamma regression model subjected to some linear…
We use the theory of normal variance-mean mixtures to derive a data augmentation scheme for models that include gamma functions. Our methodology applies to many situations in statistics and machine learning, including Multinomial-Dirichlet distributions, Negative binomial regression, Poisson-Gamma hierarchical models, Extreme value models, to name but a few. All of those models include a gamma function which does not admit a natural conjugate prior distribution providing a significant challenge to inference and prediction. To provide a data augmentation strategy, we construct and develop the t…
Using posterior distribution of Bayesian LASSO we construct a semi-norm on the parameter space. We show that the partition function depends on the ratio of the l 1 and l 2 norms and present three regimes. We derive the con- centration of Bayesian LASSO, and present MCMC convergence diagnosis. Keywords: LASSO, Bayes, MCMC, log-concave, geometry, incomplete Gamma function
We propose a new data-augmentation strategy for fully Bayesian inference in models with binomial likelihoods. The approach appeals to a new class of Polya-Gamma distributions, which are constructed in detail. A variety of examples are presented to show the versatility of the method, including logistic regression, negative binomial regression, nonlinear mixed-effects models, and spatial models for count data. In each case, our data-augmentation strategy leads to simple, effective methods for posterior inference that: (1) circumvent the need for analytic approximations, numerical integration, or…
A classic approach for learning Bayesian networks from data is to identify a maximum a posteriori (MAP) network structure. In the case of discrete Bayesian networks, MAP networks are selected by maximising one of several possible Bayesian Dirichlet (BD) scores; the most famous is the Bayesian Dirichlet equivalent uniform (BDeu) score from Heckerman et al (1995). The key properties of BDeu arise from its uniform prior over the parameters of each local distribution in the network, which makes structure learning computationally efficient; it does not require the elicitation of prior knowledge fro…
In recent years, the study of species' occurrence has benefited from the increased availability of large-scale citizen-science data. Whilst abundance data from standardized monitoring schemes are biased towards well-studied taxa and locations, opportunistic data are available for many taxonomic groups, from a large number of locations and across long timescales. Hence, these data provide opportunities to measure species' changes in occurrence, particularly through the use of occupancy models, which account for imperfect detection. However, existing Bayesian occupancy models are extremely slow …
We demonstrate how to calculate posteriors for general CRM-based priors and likelihoods for Bayesian nonparametric models. We further show how to represent Bayesian nonparametric priors as a sequence of finite draws using a size-biasing approach---and how to represent full Bayesian nonparametric models via finite marginals. Motivated by conjugate priors based on exponential family representations of likelihoods, we introduce a notion of exponential families for CRMs, which we call exponential CRMs. This construction allows us to specify automatic Bayesian nonparametric conjugate priors for exp…
Discrete-time hidden Markov models are a broadly useful class of latent-variable models with applications in areas such as speech recognition, bioinformatics, and climate data analysis. It is common in practice to introduce temporal non-homogeneity into such models by making the transition probabilities dependent on time-varying exogenous input variables via a multinomial logistic parametrization. We extend such models to introduce additional non-homogeneity into the emission distribution using a generalized linear model (GLM), with data augmentation for sampling-based inference. However, the …

Few-shot classification (FSC), the task of adapting a classifier to unseen classes given a small labeled dataset, is an important step on the path toward human-like machine learning. Bayesian methods are well-suited to tackling the fundamental issue of overfitting in the few-shot scenario because they allow practitioners to specify prior beliefs and update those beliefs in light of observed data. Contemporary approaches to Bayesian few-shot classification maintain a posterior distribution over model parameters, which is slow and requires storage that scales with model size. Instead, we propose…
The use of accelerometers in wildlife tracking provides a fine-scale data source for understanding animal behavior and decision-making. Current methods in movement ecology focus on behavior as a driver of movement mechanisms. Our Markov model is a flexible and efficient method for inference related to effects on behavior that considers dependence between current and past behaviors. We applied this model to behavior data from six greater white-fronted geese (Anser albifrons frontalis) during spring migration in mid-continent North America and considered likely drivers of behavior, including hab…
Background: Single-cell RNA sequencing (scRNA-seq) is a powerful profiling technique at the single-cell resolution. Appropriate analysis of scRNA-seq data can characterize molecular heterogeneity and shed light into the underlying cellular process to better understand development and disease mechanisms. The unique analytic challenge is to appropriately model highly over-dispersed scRNA-seq count data with prevalent dropouts (zero counts), making zero-inflated dimensionality reduction techniques popular for scRNA-seq data analyses. Employing zero-inflated distributions, however, may place extra…
Entropy Search (ES) and Predictive Entropy Search (PES) are popular and empirically successful Bayesian Optimization techniques. Both rely on a compelling information-theoretic motivation, and maximize the information gained about the $\arg\max$ of the unknown function; yet, both are plagued by the expensive computation for estimating entropies. We propose a new criterion, Max-value Entropy Search (MES), that instead uses the information about the maximum function value. We show relations of MES to other Bayesian optimization methods, and establish a regret bound. We observe that MES maintains…
We propose a modification of the improved cross entropy (iCE) method to enhance its performance for network reliability assessment. The iCE method performs a transition from the nominal density to the optimal importance sampling (IS) density via a parametric distribution model whose cross entropy with the optimal IS is minimized. The efficiency and accuracy of the iCE method are largely influenced by the choice of the parametric model. In the context of reliability of systems with independent multi-state components, the obvious choice of the parametric family is the categorical distribution. W…
We describe and develop a close relationship between two problems that have customarily been regarded as distinct: that of maximizing entropy, and that of minimizing worst-case expected loss. Using a formulation grounded in the equilibrium theory of zero-sum games between Decision Maker and Nature, these two problems are shown to be dual to each other, the solution to each providing that to the other. Although Topsœdescribed this connection for the Shannon entropy over 20 years ago, it does not appear to be widely known even in that important special case. We here generalize this theory to app…

Information-theoretic Bayesian optimization techniques have become popular for optimizing expensive-to-evaluate black-box functions due to their non-myopic qualities. Entropy Search and Predictive Entropy Search both consider the entropy over the optimum in the input space, while the recent Max-value Entropy Search considers the entropy over the optimal value in the output space. We propose Joint Entropy Search (JES), a novel information-theoretic acquisition function that considers an entirely new quantity, namely the entropy over the joint optimal probability density over both input and outp…
While there is an increasing amount of literature about Bayesian time series analysis, only a few Bayesian nonparametric approaches to multivariate time series exist. Most methods rely on Whittle's Likelihood, involving the second order structure of a stationary time series by means of its spectral density matrix. This is often modeled in terms of the Cholesky decomposition to ensure positive definiteness. However, asymptotic properties such as posterior consistency or posterior contraction rates are not known. A different idea is to model the spectral density matrix by means of random measure…
We derive the Kullback-Leibler divergence for the normal-gamma distribution and show that it is identical to the Bayesian complexity penalty for the univariate general linear model with conjugate priors. Based on this finding, we provide two applications of the KL divergence, one in simulated and one in empirical data.

This paper studies an entropy-based multi-objective Bayesian optimization (MBO). The entropy search is successful approach to Bayesian optimization. However, for MBO, existing entropy-based methods ignore trade-off among objectives or introduce unreliable approximations. We propose a novel entropy-based MBO called Pareto-frontier entropy search (PFES) by considering the entropy of Pareto-frontier, which is an essential notion of the optimality of the multi-objective problem. Our entropy can incorporate the trade-off relation of the optimal values, and further, we derive an analytical formula w…
Estimating the entropy rate of discrete time series is a challenging problem with important applications in numerous areas including neuroscience, genomics, image processing and natural language processing. A number of approaches have been developed for this task, typically based either on universal data compression algorithms, or on statistical estimators of the underlying process distribution. In this work, we propose a fully-Bayesian approach for entropy estimation. Building on the recently introduced Bayesian Context Trees (BCT) framework for modelling discrete time series as variable-memo…
Given discrete time observations over a fixed time interval, we study a nonparametric Bayesian approach to estimation of the volatility coefficient of a stochastic differential equation. We postulate a histogram-type prior on the volatility with piecewise constant realisations on bins forming a partition of the time interval. The values on the bins are assigned an inverse Gamma Markov chain (IGMC) prior. Posterior inference is straightforward to implement via Gibbs sampling, as the full conditional distributions are available explicitly and turn out to be inverse Gamma. We also discuss in deta…

The ultimate goal of optimization is to find the minimizer of a target function. However, typical criteria for active optimization often ignore the uncertainty about the minimizer. We propose a novel criterion for global optimization and an associated sequential active learning strategy using Gaussian processes. Our criterion is the reduction of uncertainty in the posterior distribution of the function minimizer. It can also flexibly incorporate multiple global minimizers. We implement a tractable approximation of the criterion and demonstrate that it obtains the global minimizer accurately comp…
Articles in Marketing and choice literatures have demonstrated the need for incorporating person-level heterogeneity into behavioral models (e.g., logit models for multiple binary outcomes as studied here). However, the logit likelihood extended with a population distribution of heterogeneity doesn't yield closed-form inferences, and therefore numerical integration techniques are relied upon (e.g., MCMC methods). We present here an alternative, closed-form Bayesian inferences for the logit model, which we obtain by approximating the logit likelihood via a polynomial expansion, and then positin…
Bayesian spatial modeling of heavy-tailed distributions has become increasingly popular in various areas of science in recent decades. We propose a Weibull regression model with spatial random effects for analyzing extreme economic loss. Model estimation is facilitated by a computationally efficient Bayesian sampling algorithm utilizing the multivariate Log-Gamma distribution. Simulation studies are carried out to demonstrate better empirical performances of the proposed model than the generalized linear mixed effects model. An earthquake data obtained from Yunnan Seismological Bureau, China i…
We consider a Bayesian problem of estimating of probability of success in a series of conditionally independent trials with binary outcomes. We study the asymptotic behaviour of differential entropy for posterior probability density function conditional on $x$ successes after $n$ conditionally independent trials, when $n \to \infty$. It is shown that after an appropriate normalization in cases $x \sim n$ and $x$ $\sim n^β$ ($0<β<1$) limiting distribution is Gaussian and the differential entropy of standardized RV converges to differential entropy of standard Gaussian random variable. When $x$ …
