Internet hospital is a rising business thanks to recent advances in mobile web technology and high demand of health care services. Online medical services become increasingly popular and active. According to US data in 2018, 80 percent of internet users have asked health-related questions online. Numerous data is generated in unprecedented speed and scale. Those representative questions and answers in medical fields are valuable raw data sources for medical data mining. Automated machine interpretation on those sheer amount of data gives an opportunity to assist doctors to answer frequently asked medical-related questions from the perspective of information retrieval and machine learning approaches. In this work, we propose a novel two-stage framework for the semantic matching of query-level medical questions.

When medical researchers conduct a systematic review (SR), screening studies is the most time-consuming process: researchers read several thousands of medical literature and manually label them relevant or irrelevant. Screening prioritization (ie., document ranking) is an approach for assisting researchers by providing document rankings where relevant documents are ranked higher than irrelevant ones. Seed-driven document ranking (SDR) uses a known relevant document (ie., seed) as a query and generates such rankings. Previous work on SDR seeks ways to identify different term weights in a query …

Medical dialogue information extraction is becoming an increasingly significant problem in modern medical care. It is difficult to extract key information from electronic medical records (EMRs) due to their large numbers. Previously, researchers proposed attention-based models for retrieving features from EMRs, but their limitations were reflected in their inability to recognize different categories in medical dialogues. In this paper, we propose a novel model, Expert System and Attention for Labelling (ESAL). We use mixture of experts and pre-trained BERT to retrieve the semantics of differen…
The best systems at the SemEval-16 and SemEval-17 community question answering shared tasks -- a task that amounts to question relevancy ranking -- involve complex pipelines and manual feature engineering. Despite this, many of these still fail at beating the IR baseline, i.e., the rankings provided by Google's search engine. We present a strong baseline for question relevancy ranking by training a simple multi-task feed forward network on a bag of 14 distance measures for the input question pair. This baseline model, which is fast to train and uses only language-independent features, outperfo…
Recently, open-domain question answering (QA) has been combined with machine comprehension models to find answers in a large knowledge source. As open-domain QA requires retrieving relevant documents from text corpora to answer questions, its performance largely depends on the performance of document retrievers. However, since traditional information retrieval systems are not effective in obtaining documents with a high probability of containing answers, they lower the performance of QA systems. Simply extracting more documents increases the number of irrelevant documents, which also degrades …

We study multi-answer retrieval, an under-explored problem that requires retrieving passages to cover multiple distinct answers for a given question. This task requires joint modeling of retrieved passages, as models should not repeatedly retrieve passages containing the same answer at the cost of missing a different valid answer. In this paper, we introduce JPR, the first joint passage retrieval model for multi-answer retrieval. JPR makes use of an autoregressive reranker that selects a sequence of passages, each conditioned on previously selected passages. JPR is trained to select passages t…

Question answering (QA) systems have gained explosive attention in recent years. However, QA tasks in Vietnamese do not have many datasets. Significantly, there is mostly no dataset in the medical domain. Therefore, we built a Vietnamese Healthcare Question Answering dataset (ViHealthQA), including 10,015 question-answer passage pairs for this task, in which questions from health-interested users were asked on prestigious health websites and answers from highly qualified experts. This paper proposes a two-stage QA system based on Sentence-BERT (SBERT) using multiple negatives ranking (MNR) los…

Nowadays, many Natural Language Processing (NLP) tasks see the demand for incorporating knowledge external to the local information to further improve the performance. However, there is little related work on Named Entity Recognition (NER), which is one of the foundations of NLP. Specifically, no studies were conducted on the query generation and re-ranking for retrieving the related information for the purpose of improving NER. This work demonstrates the effectiveness of a DNN-based query generation method and a mention-aware re-ranking architecture based on BERTScore particularly for NER. In…

Often questions provided to open-domain question answering systems are ambiguous. Traditional QA systems that provide a single answer are incapable of answering ambiguous questions since the question may be interpreted in several ways and may have multiple distinct answers. In this paper, we address multi-answer retrieval which entails retrieving passages that can capture majority of the diverse answers to the question. We propose a re-ranking based approach using Determinantal point processes utilizing BERT as kernels. Our method jointly considers query-passage relevance and passage-passage c…

Presented herein is a novel model for similar question ranking within collaborative question answer platforms. The presented approach integrates a regression stage to relate topics derived from questions to those derived from question-answer pairs. This helps to avoid problems caused by the differences in vocabulary used within questions and answers, and the tendency for questions to be shorter than answers. The performance of the model is shown to outperform translation methods and topic modelling (without regression) on several real-world datasets.

Entity linking (or Normalization) is an essential task in text mining that maps the entity mentions in the medical text to standard entities in a given Knowledge Base (KB). This task is of great importance in the medical domain. It can also be used for merging different medical and clinical ontologies. In this paper, we center around the problem of disease linking or normalization. This task is executed in two phases: candidate generation and candidate scoring. In this paper, we present an approach to rank the candidate Knowledge Base entries based on their similarity with disease mention. We …
Recent advancements in medical entity linking have been applied in the area of scientific literature and social media data. However, with the adoption of telemedicine and conversational agents such as Alexa in healthcare settings, medical name inference has become an important task. Medication name inference is the task of mapping user friendly medication names from a free-form text to a concept in a normalized medication list. This is challenging due to the differences in the use of medical terminology from health care professionals and user conversations coming from the lay public. We begin …

Objective: Allowing patients to access their own electronic health record (EHR) notes through online patient portals has the potential to improve patient-centered care. However, medical jargon, which abounds in EHR notes, has been shown to be a barrier for patient EHR comprehension. Existing knowledge bases that link medical jargon to lay terms or definitions play an important role in alleviating this problem but have low coverage of medical jargon in EHRs. We developed a data-driven approach that mines EHRs to identify and rank medical jargon based on its importance to patients, to support th…

Parallel deep learning architectures like fine-tuned BERT and MT-DNN, have quickly become the state of the art, bypassing previous deep and shallow learning methods by a large margin. More recently, pre-trained models from large related datasets have been able to perform well on many downstream tasks by just fine-tuning on domain-specific datasets . However, using powerful models on non-trivial tasks, such as ranking and large document classification, still remains a challenge due to input size limitations of parallel architecture and extremely small datasets (insufficient for fine-tuning). In…

Background: Electronic health record (EHR) notes contain abundant medical jargon that can be difficult for patients to comprehend. One way to help patients is to reduce information overload and help them focus on medical terms that matter most to them. Objective: The aim of this work was to develop FIT (Finding Important Terms for patients), an unsupervised natural language processing (NLP) system that ranks medical terms in EHR notes based on their importance to patients. Methods: We built FIT on a new unsupervised ensemble ranking model derived from the biased random walk algorithm to combin…

Medical errors are a major public health concern and a leading cause of death worldwide. Many healthcare centers and hospitals use reporting systems where medical practitioners write a preliminary medical report and the report is later reviewed, revised, and finalized by a more experienced physician. The revisions range from stylistic to corrections of critical errors or misinterpretations of the case. Due to the large quantity of reports written daily, it is often difficult to manually and thoroughly review all the finalized reports to find such errors and learn from them. To address this cha…

We present our work on aligning the Unified Medical Language System (UMLS) to Wikipedia, to facilitate manual alignment of the two resources. We propose a cross-lingual neural reranking model to match a UMLS concept with a Wikipedia page, which achieves a recall@1 of 72%, a substantial improvement of 20% over word- and char-level BM25, enabling manual alignment with minimal effort. We release our resources, including ranked Wikipedia pages for 700k UMLS concepts, and WikiUMLS, a dataset for training and evaluation of alignment models between UMLS and Wikipedia. This will provide easier access …
In knowledge bases such as Wikidata, it is possible to assert a large set of properties for entities, ranging from generic ones such as name and place of birth to highly profession-specific or background-specific ones such as doctoral advisor or medical condition. Determining a preference or ranking in this large set is a challenge in tasks such as prioritisation of edits or natural-language generation. Most previous approaches to ranking knowledge base properties are purely data-driven, that is, as we show, mistake frequency for interestingness. In this work, we have developed a human-annotat…

This paper proposes an algorithm named as PrTransH to learn embedding vectors from real world EMR data based medical knowledge. The unique challenge in embedding medical knowledge graph from real world EMR data is that the uncertainty of knowledge triplets blurs the border between "correct triplet" and "wrong triplet", changing the fundamental assumption of many existing algorithms. To address the challenge, some enhancements are made to existing TransH algorithm, including: 1) involve probability of medical knowledge triplet into training objective; 2) replace the margin-based ranking loss wi…
