Relation extraction is the task of identifying relation instance between two entities given a corpus whereas Knowledge base modeling is the task of representing a knowledge base, in terms of relations between entities. This paper proposes an architecture for the relation extraction task that integrates semantic information with knowledge base modeling in a novel manner. Existing approaches for relation extraction either do not utilize knowledge base modelling or use separately trained KB models for the RE task. We present a model architecture that internalizes KB modeling in relation extraction. This model applies a novel approach to encode sentences into contextualized relation embeddings, which can then be used together with parameterized entity embeddings to score relation instances. The proposed CRE model achieves state of the art performance on datasets derived from The New York Times Annotated Corpus and FreeBase. The source code has been made available.
Relation and event extraction is an important task in natural language processing. We introduce a system which uses contextualized knowledge graph completion to classify relations and events between known entities in a noisy text environment. We report results which show that our system is able to effectively extract relations and events from a dataset of wet lab protocols.

Learning causal and temporal relationships between events is an important step towards deeper story and commonsense understanding. Though there are abundant datasets annotated with event relations for story comprehension, many have no empirical results associated with them. In this work, we establish strong baselines for event temporal relation extraction on two under-explored story narrative datasets: Richer Event Description (RED) and Causal and Temporal Relation Scheme (CaTeRS). To the best of our knowledge, these are the first results reported on these two datasets. We demonstrate that neu…

We examine the capabilities of a unified, multi-task framework for three information extraction tasks: named entity recognition, relation extraction, and event extraction. Our framework (called DyGIE++) accomplishes all tasks by enumerating, refining, and scoring text spans designed to capture local (within-sentence) and global (cross-sentence) context. Our framework achieves state-of-the-art results across all tasks, on four datasets from a variety of domains. We perform experiments comparing different techniques to construct span representations. Contextualized embeddings like BERT perform w…
In this study, a novel method for extracting named entities and relations from unstructured text based on the table representation is presented. By using contextualized word embeddings, the proposed method computes representations for entity mentions and long-range dependencies without complicated hand-crafted features or neural-network architectures. We also adapt a tensor dot-product to predict relation labels all at once without resorting to history-based predictions or search strategies. These advances significantly simplify the model and algorithm for the extraction of named entities and …

This paper proposes a new natural language processing (NLP) application for identifying medical jargon terms potentially difficult for patients to comprehend from electronic health record (EHR) notes. We first present a novel and publicly available dataset with expert-annotated medical jargon terms from 18K+ EHR note sentences ($MedJ$). Then, we introduce a novel medical jargon extraction ($MedJEx$) model which has been shown to outperform existing state-of-the-art NLP models. First, MedJEx improved the overall performance when it was trained on an auxiliary Wikipedia hyperlink span dataset, w…
Single implementing, concatenating, adding or replacing of the representations has yielded significant improvements on many NLP tasks. Mainly in Relation Extraction where static, contextualized and others representations that are capable of explaining word meanings through the linguistic features that these incorporates. In this work addresses the question of how is improved the relation extraction using different types of representations generated by pretrained language representation models. We benchmarked our approach using popular word representation models, replacing and concatenating sta…
Dialogue-based relation extraction (RE) aims to extract relation(s) between two arguments that appear in a dialogue. Because dialogues have the characteristics of high personal pronoun occurrences and low information density, and since most relational facts in dialogues are not supported by any single sentence, dialogue-based relation extraction requires a comprehensive understanding of dialogue. In this paper, we propose the TUrn COntext awaRE Graph Convolutional Network (TUCORE-GCN) modeled by paying attention to the way people understand dialogues. In addition, we propose a novel approach w…

Open relation extraction is the task of extracting open-domain relation facts from natural language sentences. Existing works either utilize heuristics or distant-supervised annotations to train a supervised classifier over pre-defined relations, or adopt unsupervised methods with additional assumptions that have less discriminative power. In this work, we proposed a self-supervised framework named SelfORE, which exploits weak, self-supervised signals by leveraging large pretrained language model for adaptive clustering on contextualized relational features, and bootstraps the self-supervised …
Adverse drug events (ADEs) are unexpected incidents caused by the administration of a drug or medication. To identify and extract these events, we require information about not just the drug itself but attributes describing the drug (e.g., strength, dosage), the reason why the drug was initially prescribed, and any adverse reaction to the drug. This paper explores the relationship between a drug and its associated attributes using relation extraction techniques. We explore three approaches: a rule-based approach, a deep learning-based approach, and a contextualized language model-based approac…
This paper presents a contextualized graph attention network that combines edge features and multiple sub-graphs for improving relation extraction. A novel method is proposed to use multiple sub-graphs to learn rich node representations in graph-based networks. To this end multiple sub-graphs are obtained from a single dependency tree. Two types of edge features are proposed, which are effectively combined with GAT and GCN models to apply for relation extraction. The proposed model achieves state-of-the-art performance on Semeval 2010 Task 8 dataset, achieving an F1-score of 86.3.
The lack of annotated data in many languages is a well-known challenge within the field of multilingual natural language processing (NLP). Therefore, many recent studies focus on zero-shot transfer learning and joint training across languages to overcome data scarcity for low-resource languages. In this work we (i) perform a comprehensive comparison of state-ofthe-art multilingual word and sentence encoders on the tasks of named entity recognition (NER) and part of speech (POS) tagging; and (ii) propose a new method for creating multilingual contextualized word embeddings, compare it to multip…
The clinical named entity recognition (CNER) task seeks to locate and classify clinical terminologies into predefined categories, such as diagnostic procedure, disease disorder, severity, medication, medication dosage, and sign symptom. CNER facilitates the study of side-effect on medications including identification of novel phenomena and human-focused information extraction. Existing approaches in extracting the entities of interests focus on using static word embeddings to represent each word. However, one word can have different interpretations that depend on the context of the sentences. …

Medical entity span extraction and linking are critical steps for many healthcare NLP tasks. Most existing entity extraction methods either have a fixed vocabulary of medical entities or require span annotations. In this paper, we propose a method for linking an open set of entities that does not require any span annotations. Our method, Open Set Label Attention Transformer (OSLAT), uses the label-attention mechanism to learn candidate-entity contextualized text representations. We find that OSLAT can not only link entities but is also able to implicitly learn spans associated with entities. W…

Fine-Grained Named Entity Recognition (FG-NER) is critical for many NLP applications. While classical named entity recognition (NER) has attracted a substantial amount of research, FG-NER is still an open research domain. The current state-of-the-art (SOTA) model for FG-NER relies heavily on manual efforts for building a dictionary and designing hand-crafted features. The end-to-end framework which achieved the SOTA result for NER did not get the competitive result compared to SOTA model for FG-NER. In this paper, we investigate how effective multi-task learning approaches are in an end-to-end…

We propose a joint event and temporal relation extraction model with shared representation learning and structured prediction. The proposed method has two advantages over existing work. First, it improves event representation by allowing the event and relation modules to share the same contextualized embeddings and neural representation learner. Second, it avoids error propagation in the conventional pipeline systems by leveraging structured inference and learning methods to assign both the event labels and the temporal relation labels jointly. Experiments show that the proposed method can imp…
In this paper, we formulate keyphrase extraction from scholarly articles as a sequence labeling task solved using a BiLSTM-CRF, where the words in the input text are represented using deep contextualized embeddings. We evaluate the proposed architecture using both contextualized and fixed word embedding models on three different benchmark datasets (Inspec, SemEval 2010, SemEval 2017) and compare with existing popular unsupervised and supervised techniques. Our results quantify the benefits of (a) using contextualized embeddings (e.g. BERT) over fixed word embeddings (e.g. Glove); (b) using a B…

Determining temporal relations (e.g., before or after) between events has been a challenging natural language understanding task, partly due to the difficulty to generate large amounts of high-quality training data. Consequently, neural approaches have not been widely used on it, or showed only moderate improvements. This paper proposes a new neural system that achieves about 10% absolute improvement in accuracy over the previous best system (25% error reduction) on two benchmark datasets. The proposed system is trained on the state-of-the-art MATRES dataset and applies contextualized word emb…

We propose a novel deep structured learning framework for event temporal relation extraction. The model consists of 1) a recurrent neural network (RNN) to learn scoring functions for pair-wise relations, and 2) a structured support vector machine (SSVM) to make joint predictions. The neural network automatically learns representations that account for long-term contexts to provide robust features for the structured model, while the SSVM incorporates domain knowledge such as transitive closure of temporal relations as constraints to make better globally consistent decisions. By jointly training…

This research on data extraction methods applies recent advances in natural language processing to evidence synthesis based on medical texts. Texts of interest include abstracts of clinical trials in English and in multilingual contexts. The main focus is on information characterized via the Population, Intervention, Comparator, and Outcome (PICO) framework, but data extraction is not limited to these fields. Recent neural network architectures based on transformers show capacities for transfer learning and increased performance on downstream natural language processing tasks such as universal…

Despite the recent progress, little is known about the features captured by state-of-the-art neural relation extraction (RE) models. Common methods encode the source sentence, conditioned on the entity mentions, before classifying the relation. However, the complexity of the task makes it difficult to understand how encoder architecture and supporting linguistic knowledge affect the features learned by the encoder. We introduce 14 probing tasks targeting linguistic properties relevant to RE, and we use them to study representations learned by more than 40 different encoder architecture and lin…

Low-resource Relation Extraction (LRE) aims to extract relation facts from limited labeled corpora when human annotation is scarce. Existing works either utilize self-training scheme to generate pseudo labels that will cause the gradual drift problem, or leverage meta-learning scheme which does not solicit feedback explicitly. To alleviate selection bias due to the lack of feedback loops in existing LRE learning paradigms, we developed a Gradient Imitation Reinforcement Learning method to encourage pseudo label data to imitate the gradient descent direction on labeled data and bootstrap its op…
Event extraction (EE) is the task of identifying interested event mentions from text. Conventional efforts mainly focus on the supervised setting. However, these supervised models cannot generalize to event types out of the pre-defined ontology. To fill this gap, many efforts have been devoted to the zero-shot EE problem. This paper follows the trend of modeling event-type semantics but moves one step further. We argue that using the static embedding of the event type name might not be enough because a single word could be ambiguous, and we need a sentence to define the type semantics accurate…
Few works in the literature of event extraction have gone beyond individual sentences to make extraction decisions. This is problematic when the information needed to recognize an event argument is spread across multiple sentences. We argue that document-level event extraction is a difficult task since it requires a view of a larger context to determine which spans of text correspond to event role fillers. We first investigate how end-to-end neural sequence models (with pre-trained language model representations) perform on document-level role filler extraction, as well as how the length of co…

Most current popular subword tokenizers are trained based on word frequency statistics over a corpus, without considering information about co-occurrence or context. Nevertheless, the resulting vocabularies are used in language models' highly contextualized settings. We present SaGe, a tokenizer that tailors subwords for their downstream use by baking in the contextualized signal at the vocabulary creation phase. We show that SaGe does a better job than current widespread tokenizers in keeping token contexts cohesive, while not incurring a large price in terms of encoding efficiency or domain …

Sentence semantic understanding is a key topic in the field of natural language processing. Recently, contextualized word representations derived from pre-trained language models such as ELMO and BERT have shown significant improvements for a wide range of semantic tasks, e.g. question answering, text classification and sentiment analysis. However, how to add external knowledge to further improve the semantic modeling capability of model is worth probing. In this paper, we propose a novel approach to combining syntax information with a pre-trained language model. In order to evaluate the effec…
For understanding generic documents, information like font sizes, column layout, and generally the positioning of words may carry semantic information that is crucial for solving a downstream document intelligence task. Our novel BERTgrid, which is based on Chargrid by Katti et al. The contextualized embedding vectors are retrieved from a BERT language model. We use BERTgrid in combination with a fully convolutio…
Continual relation extraction (CRE) aims to continually learn new relations from a class-incremental data stream. CRE model usually suffers from catastrophic forgetting problem, i.e., the performance of old relations seriously degrades when the model learns new relations. Most previous work attributes catastrophic forgetting to the corruption of the learned representations as new relations come, with an implicit assumption that the CRE models have adequately learned the old relations. In this paper, through empirical studies we argue that this assumption may not hold, and an important reason f…

We explore the extraction and normalization of anatomical information in radiology reports that is associated with radiological findings. We investigate this extraction and normalization …
Relation Extraction is an important sub-task of Information Extraction which has the potential of employing deep learning (DL) models with the creation of large datasets using distant supervision. Continual relation extraction (CRE) requires the model to continually learn new relations from class-incremental data streams. In this paper, we propose a Frustratingly easy but Effective Approach (FEA) method with two learning stages for CRE: 1) Fast Adaption (FA) warms up the model with only new data. 2) Balanced Tuning (BT) finetunes the model on the balanced memory data. Despite its simplicity, FEA achieves comparable (on TACRED or superior (on FewRel) performance compared with the state-of-the-art baselines. With careful examinations, we find that the data imbalance between new and old re…
