The maximum likelihood estimates of an ARMA model can be obtained by the Kalman filter based on the state-space representation of the model. This paper presents an algorithm for computing gradient of the log-likelihood by an extending the Kalman filter without resorting to the numerical difference. Three examples of seasonal adjustment model and ARMA model are presented to exemplified the specification of structural matrices and initial matrices. An extension of the algorithm to compute the Hessian matrix is also shown.
The R package RegressionFactory provides expander functions for constructing the high-dimensional gradient vector and Hessian matrix of the log-likelihood function for generalized linear models (GLMs), from the lower-dimensional base-distribution derivatives. The software follows a modular implementation using the chain rule of derivatives. Such modularity offers a clear separation of case-specific components (base distribution functional form and link functions) from common steps (e.g., matrix algebra operations needed for expansion) in calculating log-likelihood derivatives. In doing so, Reg…
A method for the introduction of second-order derivatives of the log likelihood into HMC algorithms is introduced, which does not require the Hessian to be evaluated at each leapfrog step but only at the start and end of trajectories.
A natural method for the introduction of second-order derivatives of the log likelihood into MCMC algorithms is introduced, based on Taylor expansion of the Langevin equation followed by exact solution of the truncated system.
The ensemble Kalman filter (EnKF) is a Monte Carlo approximation of the Kalman filter for high dimensional linear Gaussian state space models. EnKF methods have also been developed for parameter inference of static Bayesian models with a Gaussian likelihood, in a way that is analogous to likelihood tempering sequential Monte Carlo (SMC). These methods are commonly referred to as ensemble Kalman inversion (EKI). Unlike SMC, the inference from EKI is only asymptotically unbiased if the likelihood is linear Gaussian and the priors are Gaussian. However, EKI is significantly faster to run. Current…
The performance of ensemble-based data assimilation techniques that estimate the state of a dynamical system from partial observations depends crucially on the prescribed uncertainty of the model dynamics and of the observations. These are not usually known and have to be inferred. Many approaches have been proposed to tackle this problem, including fully Bayesian, likelihood maximization and innovation-based techniques. This work focuses on maximization of the likelihood function via the expectation-maximization (EM) algorithm to infer the model error covariance combined with ensemble Kalman …
Particle Markov chain Monte Carlo (pMCMC) is now a popular method for performing Bayesian statistical inference on challenging state space models (SSMs) with unknown static parameters. It uses a particle filter (PF) at each iteration of an MCMC algorithm to unbiasedly estimate the likelihood for a given static parameter value. However, pMCMC can be computationally intensive when a large number of particles in the PF is required, such as when the data is highly informative, the model is misspecified and/or the time series is long. In this paper we exploit the ensemble Kalman filter (EnKF) devel…
Maximum likelihood (ML) estimation using Newton's method in nonlinear state space models (SSMs) is a challenging problem due to the analytical intractability of the log-likelihood and its gradient and Hessian. We estimate the gradient and Hessian using Fisher's identity in combination with a smoothing algorithm. We explore two approximations of the log-likelihood and of the solution of the smoothing problem. The first is a linearization approximation which is computationally cheap, but the accuracy typically varies between models. The second is a sampling approximation which is asymptotically …
Particle Metropolis-Hastings (PMH) allows for Bayesian parameter inference in nonlinear state space models by combining Markov chain Monte Carlo (MCMC) and particle filtering. The latter is used to estimate the intractable likelihood. In its original formulation, PMH makes use of a marginal MCMC proposal for the parameters, typically a Gaussian random walk. However, this can lead to a poor exploration of the parameter space and an inefficient use of the generated particles. We propose a number of alternative versions of PMH that incorporate gradient and Hessian information about the posterior …
In this article we develop a new sequential Monte Carlo (SMC) method for multilevel (ML) Monte Carlo estimation. In particular, the method can be used to estimate expectations with respect to a target probability distribution over an infinite-dimensional and non-compact space as given, for example, by a Bayesian inverse problem with Gaussian random field prior. Under suitable assumptions the MLSMC method has the optimal $O(ε^{-2})$ bound on the cost to obtain a mean-square error of $O(ε^2)$. The algorithm is accelerated by dimension-independent likelihood-informed (DILI) proposals designed for…

This paper presents the machine learning-based ensemble conditional mean filter (ML-EnCMF) -- a filtering method based on the conditional mean filter (CMF) previously introduced in the literature. The updated mean of the CMF matches that of the posterior, obtained by applying Bayes' rule on the filter's forecast distribution. Moreover, we show that the CMF's updated covariance coincides with the expected conditional covariance. Implementing the EnCMF requires computing the conditional mean (CM). A likelihood-based estimator is prone to significant errors for small ensemble sizes, causing the f…
Maximum likelihood estimation of mixture proportions has a long history, and continues to play an important role in modern statistics, including in development of nonparametric empirical Bayes methods. Maximum likelihood of mixture proportions has traditionally been solved using the expectation maximization (EM) algorithm, but recent work by Koenker & Mizera shows that modern convex optimization techniques -- in particular, interior point methods -- are substantially faster and more accurate than EM. Here, we develop a new solution based on sequential quadratic programming (SQP). It is substan…
This paper proposes an efficient numerical integration formula to compute the normalizing constant of Fisher--Bingham distributions. This formula uses a numerical integration formula with the continuous Euler transform to a Fourier-type integral representation of the normalizing constant. As this method is fast and accurate, it can be applied to the calculation of the normalizing constant of high-dimensional Fisher--Bingham distributions. More precisely, the error decays exponentially with an increase in the integration points, and the computation cost increases linearly with the dimensions. I…
In a Bayesian learning setting, the posterior distribution of a predictive model arises from a trade-off between its prior distribution and the conditional likelihood of observed data. Such distribution functions usually rely on additional hyperparameters which need to be tuned in order to achieve optimum predictive performance; this operation can be efficiently performed in an Empirical Bayes fashion by maximizing the posterior marginal likelihood of the observed data. Since the score function of this optimization problem is in general characterized by the presence of local optima, it is nece…
We introduce Gaussian orthogonal latent factor processes for modeling and predicting large correlated data. To handle the computational challenge, we first decompose the likelihood function of the Gaussian random field with a multi-dimensional input domain into a product of densities at the orthogonal components with lower-dimensional inputs. The continuous-time Kalman filter is implemented to compute the likelihood function efficiently without making approximations. We also show that the posterior distribution of the factor processes is independent, as a consequence of prior independence of f…
We present an extensible software framework, hIPPYlib, for solution of large-scale deterministic and Bayesian inverse problems governed by partial differential equations (PDEs) with infinite-dimensional parameter fields (which are high-dimensional after discretization). hIPPYlib overcomes the prohibitive nature of Bayesian inversion for this class of problems by implementing state-of-the-art scalable algorithms for PDE-based inverse problems that exploit the structure of the underlying operators, notably the Hessian of the log-posterior. The key property of the algorithms implemented in hIPPYl…
A new approach to inference in state space models is proposed, based on approximate Bayesian computation (ABC). ABC avoids evaluation of the likelihood function by matching observed summary statistics with statistics computed from data simulated from the true process; exact inference being feasible only if the statistics are sufficient. With finite sample sufficiency unattainable in the state space setting, we seek asymptotic sufficiency via the maximum likelihood estimator (MLE) of the parameters of an auxiliary model. We prove that this auxiliary model-based approach achieves Bayesian consis…
